1Genetics of hepatocellular carcinoma显示文摘The completely assembled human genome has made it possible for modern medicine to step into an era rich in genetic information and high-throughput genomic analysis. These novel and readily available genetic resources and analytical tools may be the key to unravel the molecular basis of hepatocellular carcinoma (HCC). Moreover, since an efficient treatment for this disease is lacking, further understanding of the genetic background of HCC will be crucial in order to develop new therapies aimed at selected targets. We report on the current status and recent developments in HCC genetics. Special emphasis is given to the genetics and regulation of major signalling pathways involved in HCC such as p53, Wnt- signalling, TGFβ, Ras, and Rb pathways. Furthermore, we describe the influence of chromosomal aberrations as well as of DNA methylation. 2新疆策勒绿洲外围四种多年生植物的水分生理特征显示文摘对新疆策勒绿洲外围多年生植物胡杨、柽柳、沙拐枣和骆驼刺的水分生理特性进行了试验研究.结果表明:4种植物在生长季内没有受到严重的水分胁迫,灌溉对植物水分生理指标变化的影响不显著(P>0.05).4种植物水分生理特性的季节变化各不相同.其中,骆驼刺的清晨水势和日均茎流量最高,但其平均水分利用效率最低;沙拐枣的平均水分利用效率最高,而且其清晨水势与日均茎流量的变化最为稳定,季节变幅不大;柽柳的清晨水势最低,具有较好的环境适应性;胡杨水分生理指标的季节变化相对平稳.在新疆策勒绿洲外围的极端干旱环境中,4种植物通过深根系和地下水相连接,并利用地下水来维持其生存与生长.曾凡江 李向义 张希明 A. 3Psychosocial and spiritual needs of patients with chronic diseases: validation of the Chinese version of the Spiritual Needs Questionnaire显示文摘OBJECTIVE: Even in secular societies, a small portion of patients find their spirituality to help cope with illness. But for the majority of patients, psychosocial and spiritual needs are neither addressed nor even considered a relevant factor by health care professionals. To measure such specific needs, the Spiritual Needs Questionnaire (SpNQ) was developed. The aim of this study was to validate the Chinese version of the SpNQ (SpNQ-Ch) and thus to measure psychosocial and spiritual needs of Chinese patients. METHODS: This was a cross-sectional study among 168 patients with chronic diseases who were recruited in the Changhai Hospital of Traditional Chinese Medicine, Shanghai, China using standardized questionnaires. We performed reliability and factor analyses, as well as analyses of variance, first order correlations and regression analyses. RESULTS: The 17-item SpNQ-Ch had a similar factorial structure as the original version with two main and three minor factors which accounted for 64% of variance, and internal consistency estimates (Cronbach's α) ranging from 0.51 to 0.81. Included were the 4-item scale Inner Peace Needs, the 5-item scale Giving/Generativity Needs, the 5-item scale Religious Needs (with 2 sub-constructs, Praying and Sources), and a 3-item scale Reflection/Release Needs. In Chinese patients with cancer (63%), pain affections (10%), or other chronic conditions (23%), the needs for Giving/Generativity (which refer to categories of Connectedness and Meaning) and Inner Peace Needs scored highest, while Religious Needs and the Reflection/Release Needs scored lower. CONCLUSION: The SpNQ-Ch is congruent with its primary version, and can be used in future studies with the mostly nonreligious patients from China. 5Responses of root growth of Alhagi sparsifolia Shap. (Fabaceae) to different simulated groundwater depths in the southern fringe of the Taklimakan Desert, China显示文摘Alhagi sparsifolia Shap. (Fabaceae) is a spiny, perennial herb. The species grows in the salinized, arid regions in North China. This study investigated the response characteristics of the root growth and the distribution of one-year-old A. sparsifolia seedlings to different groundwater depths in controlled plots. The ecological adaptability of the root systems of A. sparsifolia seedlings was examined using the artificial digging method. Results showed that: (1) A. sparsifolia seedlings adapted to an increase in groundwater depth mainly through increasing the penetration depth and growth rate of vertical roots. The vertical roots grew rapidly when soil moisture content reached 3%-9%, but slowly when soil moisture content was 13%-20%. The vertical roots stopped growing when soil moisture content reached 30% (the critical soil moisture point). (2) The morphological plasticity of roots is an important strategy used by A. sparsifolia seedlings to obtain water and adapt to dry soil conditions. When the groundwater table was shallow, horizontal roots quickly expanded and tillering increased in order to compete for light resources, whereas when the groundwater table was deeper, vertical roots developed quickly to exploit space in the deeper soil layers. (3) The decrease in groundwater depth was probably responsible for the root distribution in the shallow soil layers. Root biomass and surface area both decreased with soil depth. One strategy of A. sparsifolia seedlings in dealing with the increase in groundwater depth is to increase root biomass in the deep soil layers. The relationship between the root growth/distribution of A. sparsifolia and the depth of groundwater table can be used as guidance for harvesting A. sparsifolia biomass and managing water resources for forage grasses. 6Batch methanogenic fermentation experiments of wastewater from a brown coal low-temperature coke plant显示文摘Coke plant effluents with high contents of organic compounds are mainly treated by biological aerobic fermentation after physical pre-treatment.In this study,a brown coal condensate wastewater from a low temperature coking process was fermented under methanogenic conditions in discontinuous experiments.By this fermentation,acetate,propionate,and the main polyphenolic compounds(catechol,resorcinol and hydroquinone) were degraded to a level below the detection limit.The COD was reduced by 72% with a residual concentration of 2.1 g/L.This anaerobic fermented wastewater had a residual BOD 5 of 0.66 g/L and 2.2 L CH4 were formed per litre of wastewater.An abiotic pre-treatment for this wastewater with air had a negative effect on the COD reduction and decrease of colour on the methanogenic fermentation due to the autoxidation of polyphenolic compounds to humic-like compounds.This study showed that methanogenic fermentations in the treatment sequence of brown coal coking wastewaters could reduce energy consumption for aeration in further treatment processes and had the potential for a better effluent quality due to a less formation of recalcitrant humic-like compounds.Peter Kuschk Ulrich Stottmeister Yong-Jun Liu Arndt Wiessner Matthias Kǎistner Roland-Amo Mǔller 2010Journal of Environmental Sciences2010,22,2:7
7Influence of floodwater irrigation on vegetation composition and vegetation regeneration in a Taklimakan desert oasis显示文摘Naturally occurring floods in the summer months are the main source of surface water application in the foreland of Qira oasis, which is characterized by a hyperarid climate and is located at the southern fringe of the Taklimakan Desert. We investigated the impact of repeated artificial flood irrigation on seedling recruitment and growth of Alhagi sparsifolia and Karelinia caspica plant communities which are part of the dominant vegetation in Qira oasis. Flood irrigation was applied three times during the growing season and we studied the effect of irrigation on species recruitment, vegetation growth, spe- cies composition, and changes in soil water and nutrient concentrations in the soil profile. Results show that (1) repeated flood irrigation had a positive effect on seedling recruitment of the two species, with vegetative recruitment via root tillers being more important than seed recruitment for both species. (2) Irrigation promoted the germination and establishment of herbaceous weed species, which in- creased species diversity as well as ground coverage. (3) Irrigation also increased soil water and soil nutrient concentrations in the upper soil layer and changed the soil nutrients in the vertical profile. Available N, P, K and the total P and K increased in the soil profile. Our study demonstrates that naturally occurring flood irrigation has significant ecological benefits and plays an important role in promoting the renewal of desert vegetation and a short-term increase of soil nutrients. Our study also highlights the potential negative consequences for vegetation composition and rejuvenation if naturally occurring floods in the study area are diminished by either the effects of climate change or human management.ARNDT S. 9Hepatocellular carcinoma in patients with autoimmune hepatitis显示文摘AIM: To evaluate and confirm the low incidence of hepatocellular carcinoma (HCC) in patients with autoimmune hepatitis (AIH). At present only very few cases of HCC in patients with AIH and definite exclusion of chronic viral hepatitis have been published, suggesting that HCC due to AIH is rare. METHODS: In order to further investigate the incidence of HCC in patients with AIH, we reviewed our large cohort of 278 patients with AIH. RESULTS: Eighty-nine patients (32%) were diagnosed with liver cirrhosis, a preneoplastic condition for HCC. We studied a total of 431 patient years of cirrhosis in these patients, an average 4.8 years per patient. During this period none of the patients of our own study cohort developed HCC. However, three patients with HCC due to AIH associated liver cirrhosis were referred to our department for further treatment of HCC. In all three patients chronic viral hepatitis was excluded. CONCLUSION: We conclude that HCC may under rare circumstances develop due to chronic AIH dependent liver cirrhosis. Compared to other causes of liver cirrhosis such as chronic viral hepatitis, alcohol, or hemochromatosis, the incidence of HCC is significantly lower. 10Liver transplantation and BCLC classification:Limitations impede optimum treatment显示文摘Background:The Barcelona Clinic Liver Cancer(BCLC)system has been endorsed by international guidelines as a staging algorithm of hepatocellular carcinoma.This analysis was performed to assess the outcome of liver transplantation in patients treated against the BCLC recommendations.Methods:The data of 198 patients who underwent liver transplantation for hepatocellular carcinoma were extracted from a prospectively maintained database to classify the patients according to the BCLC system.Results:BCLC staging was as follows:0,n=5;A,n=77;B,n=41;C,n=53;and D,n=22.Accordingly,liver transplantation was performed in the majority of patients against BCLC recommendations.Surgery(n=16),radiofrequency ablation(n=15)and transarterial chemoembolization(n=151)preceded liver transplantation in 182 patients.Sixteen patients were transplanted without pretreatment.The 1-,5-and 10-year survival rates were 83.8%,62.4%and 45.9%,and 1-,5-,and 10-year recurrence rates were 7.7%,22.7%and 26.7%.The BCLC classification did neither impact survival(P=0.796)nor recurrence(P=0.693).In the Cox analysis,RECIST tumor progression and initial alpha fetoprotein were independent predictors of outcome.Conclusions:Neither the oncological nor the functional stratification imposed by the BCLC system was of importance for outcome.Lack of flexibility and disregard of biological parameters hamper its clinical applicability in liver transplantation.Gerd Otto Michael B Pitton Maria Hoppe-Lotichius Arndt Weinmann 2021Hepatobiliary & Pancreatic Diseases International2021,20,1:4
11Normalization Using Weighted Negative Second Order Exponential Error Functions(NeONORM) Provides Robustness Against Asym-metries in Comparative Transcriptome Profiles and Avoids False Calls显示文摘Studies on high-throughput global gene expression using microarray technology have generated ever larger amounts of systematic transcriptome data. A major challenge in exploiting these heterogeneous datasets is how to normalize the expres- sion profiles by inter-assay methods. Different non-linear and linear normalization methods have been developed, which essentially rely on the hypothesis that the true or perceived logarithmic fold-change distributions between two different assays are symmetric in nature. However, asymmetric gene expression changes are fre- quently observed, leading to suboptimal normalization results and in consequence potentially to thousands of false calls. Therefore, we have specifically investigated asymmetric comparative transcriptome profiles and developed the normalization using weighted negative second order exponential error functions (NeONORM) for robust and global inter-assay normalization. NeONORM efficiently damps true gene regulatory events in order to minimize their misleading impact on the nor- malization process. 12Interpretation of illness in patients with chronic diseases from Shanghai and their associations with life satisfaction, escape from illness, and ability to reflect the implications of illness显示文摘OBJECTIVE: The aim of this study is to analyze how patients with chronic diseases from Shanghai interpret their disease, and how these interpretations infl uence patients' life satisfaction, intention to escape from their illness and their ability to refl ect on the implications of their illness.METHODS: A cross-sectional study enrolling 142 patients(mean age(50 ± 16) years; 63% men, 37% women) with chronic diseases(60% cancer) was recruited in the Changhai Hospital of Traditional Chinese Medicine, Shanghai, China and surveyed using standardized questionnaires.RESULTS: Patients with chronic diseases from Shanghai interpreted their illness mostly as an Adverse Interruption of Life(55%), as a Threat/Enemy(50%), but also as a Challenge(49%), and only rarely as a Call for Help(18%) or as a Punishment(13%). Particularly fatalistic negative(i.e., Threat/Enemy, Adverse Interruption of Life) and strategy-associated disease interpretations(i.e., Relieving Break, Call for Help) were moderately associated with patients' intention to escape from illness. In contrast, positive interpretations(i.e., something of Value, Challenge) and also the guilt-associated negative interpretation Failure were moderately related with patients' ability to refl ect on their illness. However, life satisfaction was weakly associated only with the view that illness might be a Challenge. Interestingly, 58% of those who would see their illness as an Adverse Interruption(AI+) could see it also as a Challenge(Ch+). Detailed analyses showed that AI+Ch+ patients differ from their AI+Ch- counterparts signifi cantly with respect to their ability to refl ect life and implications of illness(F=9.1; P=0.004).CONCLUSION: The observed interpretations of illness, particularly the negative perceptions, could be used as indicators that patients require further psychological assistance to cope with their burden. 14High-Sensitivity Transcriptome Data Structure and Implications for Analysis and Biologic Interpretation显示文摘Novel microarray technologies such as the AB1700 platform from Applied Biosys-tems promise significant increases in the signal dynamic range and a higher sensi-tivity for weakly expressed transcripts. We have compared a representative set ofAB1700 data with a similarly representative Affymetrix HG-U133A dataset. TheAB1700 design extends the signal dynamic detection range at the lower bound byone order of magnitude. The lognormal signal distribution profiles of these high-sensitivity data need to be represented by two independent distributions. Theadditional second distribution covers those transcripts that would have gone unde-tected using the Affymetrix technology. The signal-dependent variance distribu-tion in the AB1700 data is a non-trivial function of signal intensity, describableusing a composite function. The drastically different structure of these high-sensitivity transcriptome profiles requires adaptation or even redevelopment ofthe standard microarray analysis methods. Based on the statistical properties, wehave derived a signal variance distribution model for AB1700 data that is neces-sary for such development. 15hsa-mir-183 is frequently methylated and related to poor survival in human hepatocellular carcinoma显示文摘AIM To screen clinically relevant micro RNAs (mi RNAs) silenced by DNA methylation in human hepatocellular carcinoma(HCC).METHODS Knockdown of DNA methyltransferases (DNMTs) using si RNAs and mi RNA profiling in HCC cell lines were performed to identify DNA hypermethylation-mediated mi RNA downregulation. Confirmation using individual quantitative real-time PCR (qR T-PCR) assays was thenperformed followed by DNA methylation quantification at the promoter of the mi RNA genes. Quantification of DNA methylation and mi RNA expression was then performed in primary HCC tumor samples and related with clinicopathological variables.RESULTS mi RNA profiling after DNMT knockdown in HCC cell lines revealed upregulation of mi R-23, mi R-25 and mi R-183. After q RT-PCR confirmation and Cp G island methylation quantification of these miR NAs in cell lines, further analysis in primary HCC specimens showed that hsa-mi R-183 is hypermethylated in 30% of HCC (n = 40). Expression of mature miR-183 showed an inverse correlation with DNA methylation levels. In HCC cells, DNMT knockdown and 5-aza-2'-deoxycytidine treatment reduced methylation and stimulated expression of mi R-183. In HCC patients, hypermethylation at hsami R-183 promoter significantly correlates with poor survival (log-rank test P = 0.03). 17Growth, physiological characteristics and ion distribution of NaCl stressed Alhagi sparsifolia seedlings显示文摘Alhagi sparsifolia is a leguminous perennial desert species that is plays an important role in dune stabilization and revegetation of degraded desert ecosystems. We investigated the effects of three different levels of salinity (50, 150, 250 mmol/L NaCl) on the growth, shoot photosynthetic parameters and salt distribution amongst different plant organs in one-year-old A. sparsifolia seedlings in a pot experiment over a 50 d period. The minimum (predawn) and maximum (midday) water potentials of A. sparsifolia seedlings decreased with the increase of external NaCl concentrations as a consequence of the osmotic or water deficit effect of saline solutions outside the roots. Salinity also reduced gas exchange parameters in A. sparsifolia, with seedlings subjected to salinity having lower photosynthesis rates and reduced stomatal conductances compared to the control. The reductions in photosynthetic rates in high salinity treatments of the A. sparsifolia seedlings were mainly caused by stomatal limitation. Consequently plants growing at greater external NaCl concentrations had significantly lower biomass accumulation compared to the control grown at 50 mmol/L. However, plants exposed to higher salinity were able to maintain growth throughout the experiment but allocated a greater proportion of biomass belowground. Plants exposed to higher external salinity levels had increased concentrations of Na+ and Cl- ions in shoots and roots, suggesting that A. sparsifolia seedlings were utilizing Na+ and Cl- as osmolytes to increase the cellular osmolality and decrease their water potential. We observed the greatest NaCl concentrations in the plants treated with 150 mmol/L NaCl indicating that there may be a threshold level of NaCl that can be tolerated by the plants. In conclusion our results indicate that A. sparsifolia seedlings are moderately salt tolerant. 19Quality Assessment of Transcriptome Data Using Intrinsic Statistical Properties显示文摘In view of potential application to biomedical diagnosis,tight transcriptome data quality control is compulsory.Usually,quality control is achieved using labeling and hybridization controls added at different stages throughout the processing of the biologic RNA samples.These control measures,however,only reflect the performance of the individual technical manipulations during the entire process and have no bearing as to the continued integrity of the RNA sample itself.Here we demonstrate that intrinsic statistical properties of the resulting transcriptome data signal and signal-variance distributions and their invariance can be identified independently of the animal species studied and the labeling protocol used.From these invariant properties we have developed a data model,the parameters of which can be estimated from individual experiments and used to compute relative quality measures based on similarity with large reference datasets.These quality measures add supplementary,non-redundant information to standard quality control estimates based on spike-in and hybridization controls,and are exploitable in data analysis.A software application for analyzing datasets as well as a reference dataset for AB1700 arrays are provided.They should allow AB1700 users to easily integrate this method into their analysis pipeline,and might instigate similar developments for other transcriptome platforms.Guillaume Brysbaert Franois-Xavier Pellay Sebastian Noth Arndt Benecke 2010Genomics, Proteomics & Bioinformatics2010,8,1:2
