1Editing of Rice Isoamylase Gene ISA1 Provides Insights into Its Function in Starch Formation显示文摘Isoamylase 1(ISA1) is an isoamylase-type debranching enzyme which plays a predominant role in amylopectin synthesis. In this study, the clustered regularly interspaced short palindromic repeats(CRISPR)/CRISPR-associated endonuclease 9(CRISPR/Cas9) system was used to edit ISA1 gene in rice via Agrobacterium-mediated transformation. We identified 36 genetic edited lines from 55 T_0 transgenic events, and classified the mutation forms into 7 types. Of those, two homozygous mutants, cr-isa1-1(type 1, with an adenine insertion) and cr-isa1-2(type 3, with a cytosine deletion) were selected for further analysis. Seed sizes of both cr-isa1-1 and cr-isa1-2 were affected, and the two mutants also displayed a shrunken endosperm with significantly lower grain weight. Electron microscopy analysis showed that abnormal starch granules and amyloplasts were found in cr-isa1-1 and cr-isa1-2 endosperm cells. The contents of total starch, amylose and amylopectin in the endosperm of the cr-isa1 mutants were significantly reduced, whereas sugar content and starch gel consistency were observably increased compared to the wild-type. The gelatinization temperature and starch chain length distributions of the cr-isa1 mutants were also altered. Moreover, transcript levels of most starch synthesis-related genes were significantly lower in cr-isa1 mutants. 2LIN28 coordinately promotes nucleolar/ribosomal functions and represses the 2C-like transcriptional program in pluripotent stem cells显示文摘LIN28 is an RNA binding protein with important roles in early embryo development,stem cell differentiation/re-programming,tumorigenesis and metabolism.Previous studies have focused mainly on its role in the cytosol where it interacts with Let-7 microRNA precursors or mRNAs,and few have addressed LIN28's role within the nucleus.Here,we show that LIN28 displays dynamic temporal and spatial expression during murine embryo development.Maternal LIN28 expression drops upon exit from the 2-cell stage,and zygotic LIN28 protein is induced at the forming nucleolus during 4-cell to blas-tocyst stage development,to become dominantly expressed in the cytosol after implantation.In cultured pluripotent stem cells(PSCs),loss of LIN28 led to nucleolar stress and activation of a 2-cell/4-cell-like transcriptional program characterized by the expression of endogenous retrovirus genes.Mechanistically,LIN28 binds to small nucleolar RNAs and rRNA to maintain nucleolar integrity,and its loss leads to nucleolar phase separation defects,ribosomal stress and activation of P53 which in turn binds to and activates 2C transcription factor Dux.LIN28 also resides in a complex containing the nucleolar factor Nucleolin(NCL)and the transcrip-tional repressor TRIM28,and LIN28 loss leads to reduced occupancy of the NCL/TRIM28 complex on the Dux and rDNA loci,and thus de-repressed Dux and reduced rRNA expression.Lin28 knockout cells with nucleolar stress are more likely to assume a slowly cycling,translationally inert and anabolically inactive state,which is a part of previously unappreciated 2C-like transcriptional program.These findings elucidate novel roles for nucleolar LIN28 in PSCs,and a new mechanism linking 2C program and nucleolar functions in PSCs and early embryo development.Zhen Sun Hua Yu Jing Zhao Tianyu Tan Hongru Pan Yuqing Zhu Lang Chen Cheng Zhang Li Zhang Anhua Lei Yuyan Xu Xianju Bi Xin Huang Bo Gao Longfei Wang Cristina Correia Ming Chen Qiming Sun Yu Feng Li Shen Hao Wu Jianlong Wang Xiaohua Shen George Q.Daley Hu Li Jin Zhang 2022Protein & Cell2022,13,7:4
3A CRISPR/Cas12a-empowered surface plasmon resonance platform for rapid and specific diagnosis of the Omicron variant of SARS-CoV-2显示文摘The outbreak of the COVID-19 pandemic was partially due to the challenge of identifying asymptomatic and presymptomatic carriers of the virus,and thus highlights a strong motivation for diagnostics with high sensitivity that can be rapidly deployed.On the other hand,several concerning SARS-CoV-2 variants,including Omicron,are required to be identified as soon as the samples are identified as‘positive’.Unfortunately,a traditional PCR test does not allow their specific identification.Herein,for the first time,we have developed MOPCS(Methodologies of Photonic CRISPR Sensing),which combines an optical sensing technology-surface plasmon resonance(SPR)with the‘gene scissors’clustered regularly interspaced short palindromic repeat(CRISPR)technique to achieve both high sensitivity and specificity when it comes to measurement of viral variants.MOPCS is a low-cost,CRISPR/Cas12a-systemempowered SPR gene-detecting platform that can analyze viral RNA,without the need for amplification,within 38 min from sample input to results output,and achieve a limit of detection of 15 fM.MOPCS achieves a highly sensitive analysis of SARS-CoV-2,and mutations appear in variants B.1.617.2(Delta),B.1.1.529(Omicron)and BA.1(a subtype of Omicron).This platform was also used to analyze some recently collected patient samples from a local outbreak in China,identified by the Centers for Disease Control and Prevention.This innovative CRISPR-empowered SPR platform will further contribute to the fast,sensitive and accurate detection of target nucleic acid sequences with single-base mutations.Zhi Chen Jingfeng Li Tianzhong Li Taojian Fan Changle Meng Chaozhou Li Jianlong Kang Luxiao Chai Yabin Hao Yuxuan Tang Omar AAl-Hartomy Swelm Wageh Abdullah GAl-Sehemi Zhiguang Luo Jiangtian Yu Yonghong Shao Defa Li Shuai Feng William J.Liu Yaqing He Xiaopeng Ma Zhongjian Xie Han Zhang 2022National Science Review2022,9,8:3
4Numerieal Prediction of Storm Surge in the Qingdao Area Under the Impact of Climate Change显示文摘A typhoon-induced storm surge simulation system was developed for the Qingdao area, including a typhoon diagnostic model for the generation of wind and pressure fields and a 2D Advanced Circulation(ADCIRC) model for simulating the associated storm surge with a 200 m resolution along the Qingdao coastline. The system was validated by an extreme surge event Typhoon Mamie(8509) and the parameters of Typhoon Mamie were used to investigate the sensitivity of typhoon paths to Qingdao storm surges with four selected paths: the paths of Typhoons Mamie(8509), Opal, 3921 and 2413, the selection being made according to their relative position to Qingdao. Experiments based on the Typhoon Mamie(8509) storm surge were also conducted to study the possible influences of future climate changes, including the sea level rise and sea surface temperature(SST) rise, on storm surges along the Qingdao coast. Storm surge conditions under both present day and future(the end of the 21 st century) climate scenarios associated with the four selected paths were simulated. The results show that with the same intensity, when typhoons follow the paths of 3921 and 2413, they would lead to the most serious disasters in different areas of Qingdao. Sea level and SST affect storm surges in different ways: sea level rise affects storm surge mainly through its influence on the tide amplitude, while the increased SST has direct impact on the intensity of the surges. 5The potential distribution of adult Antarctic krill in the Amundsen Sea显示文摘Antarctic krill is the key species of ecological system in the Amundsen Sea.At present,the suitable distribution is unobtainable by scientifi c surveys or data from the fi shery.In this paper,the maximum entropy algorithm(Maxent)was used to obtain the potential distribution of adult Antarctic krill in order to provide useful information and reasonable reference for the policy on protecting potential krill habitats around the Amundsen Sea.Occurrence points and 17 environmental variables were used to simulate the distributions.Results show that the high and moderate suitable habitats lie between 65°S and 72°S in the Amundsen Sea.The high suitable habitat accounts for 8.1%of the total area of the Amundsen Sea.The sea ice persistence(ICE),total phytoplankton(PHYC),and the minimum value of dissolved iron(Fe_min)are the three dominant contributors to the model.Results from the response curves show that Antarctic krill preferred habitats with ICE of 0.42-0.93,PHYC of 2.48-2.77 mmol/m^(3) and Fe_min of(7.10×10^(-5))-(9.45×10^(-5))mmol/m 3.Positive trends existed in the PHYC of the high and moderate suitable habitat,and a positive trend existed in the Fe_min of moderate suitable habitat.However,the probability of presence of Antarctic krill will decrease if the increase of the PHYC and Fe_min continues.Jianlong FENG Lulu LIU Qiulin LIU Liang ZHAO 2022Journal of Oceanology and Limnology2022,40,4:1
6Genetic background effects on QTL and QTL × environment interaction for yield and its component traits as revealed by reciprocal introgression lines in rice显示文摘QTLs for quantitative traits are influenced by genetic background(GB) and environment.Identification of QTL with GB independency and environmental stability is prerequisite for effective marker-assisted selection(MAS). In this study, QTLs and QTL × environment interactions affecting grain yield per plant(GY) and its component traits, filled grain number per panicle(FGN), panicle number per plant(PN) and 1000-grain weight(TGW) across six environments were dissected using two sets of reciprocal introgression lines(ILs) derived from the cross Lemont × Teqing and SNP genotypic data. ANOVA indicated that the differences among genotypes and environments within each set of ILs were highly significant for all traits. A total of 72 distinct QTLs for GY and its component traits including 15 for GY, 25 for FGN, 18 for PN, and 29 for TGW were detected over the six environments. Most QTLs(87.4%) showed significant QTL × environment interactions(QEIs) and appeared to be more or less environment-specific. Among 72 QTLs, 15(20.8%) QTLs and 12(16.7%) QEIs were commonly identified in both backgrounds, indicating QTL especially QEI for yield and its component traits had strong GB effects. Four QTL regions affecting GY and its component traits, including S1269707–S4288071, S16661497–S17511092, and S35861863–S36341768 on chromosome 3, and S4134205–S7643153 on chromosome 5, were detected in both backgrounds and coincided with cloned genes for yield-related traits. These regions can be the targeted in rice breeding for high yield potential through MAS. 7The inactivation of bacteriophages MS2 and PhiX174 by nanoscale zero-valent iron:Resistance difference and mechanisms显示文摘Pathogenic enteric viruses pose a significant risk to human health.Nanoscale zero-valent iron(nZVI),a novel material for environmental remediation,has been shown to be a promising tool for disinfection.However,the existing research has typically utilized MS2 or f2 bacteriophages to investigate the antimicrobial properties of nZVI,and the resistance difference between bacteriophages,which is important for the application of disinfection technologies,is not yet understood.Here,MS2 and PhiX174 containing RNA and DNA,respectively,were used as model viruses to investigate the resistances to nZVI.The bacteriophage inactivation mechanisms were also discussed using TEM images,protein,and nucleic acid analysis.The results showed that an initial concentration of 10^(6)PFU/mL of MS2 could be completely inactivated within 240 min by 40 mg/L nZVI at pH 7,whereas the complete inactivation of PhiX174 could not be achieved by extending the reaction time,increasing the nZVI dosage,or changing the dosing means.This indicates that the resistance of phage PhiX174 to nZVI was much stronger than that of MS2.TEM images indicated that the viral particle shape was distorted,and the capsid shell was ruptured by nZVI.The damage to viral surface proteins in both phages was examined by three-dimensional fluorescence spectrum and sodium dodecyl sulfate polyacrylamide gel electrophoresis(SDS-PAGE).However,the nucleic acid analysis demonstrated that the nucleic acid of MS2,but not PhiX174,was destroyed.It indicated that bacteriophage inactivation was mainly attributed to the damage of nucleic acids.Rong Cheng Yingying Zhang Tao Zhang Feng Hou Xiaoxin Cao Lei Shi Peiwen Jiang Xiang Zheng Jianlong Wang 2022Frontiers of Environmental Science & Engineering2022,16,8:0

12Droplet microfluidic chip for precise monitoring of dynamic solution changes显示文摘In this work,an automated microfluidic chip that uses negative pressure to sample and analyze solutions with high temporal resolution was developed.The chip has a T-shaped channel for mixing the sample with a fluorescent indicator,a flow-focusing channel for generating droplets in oil,and a long storage channel for incubating and detecting the droplets.By monitoring the fluorescence intensity of the droplets,the device could detect changes in solution accurately over time.The chip can generate droplets at frequencies of up to 42 Hz with a mixing ratio of 1:1 and a temporal resolution of 3–6 s.It had excellent linearity in detecting fluorescein solution in the concentration range 1–5μM.This droplet microfluidic chip provides several advantages over traditional methods,including high temporal resolution,stable droplet generation,and faster flow rates.This approach could be applied to monitoring calcium ions with a dynamic range from 102 to 107 nM and a detection limit of 10 nM.Cong Ma Zehang Gao Jianlong Zhao Shilun Feng 2023Nanotechnology and Precision Engineering2023,6,3:0
13Estimates of Reynolds Stress and TKE Production in the Seasonally Stratified East China Sea显示文摘During the two cruises in March and July of 2011,the tidal cycling of turbulent properties and the T/S profiles at the same location in seasonally stratified East China Sea (ECS) were measured synchronously by a bottom-mounted fast sampling ADCP (acoustic Doppler current profiler) and a RBR CTD (RBR-620) profiler.While focusing on the tide-induced and stratification’s impact on mixing,the Reynolds stress and the turbulent kinetic energy (TKE) production rate were calculated using the‘variance method’.In spring,the features of mixing mainly induced by tides were clear when the water column was well-mixed.Velocity shear and turbulent parameters intensified towards the seabed due to the bottom friction.The components of the velocity shear and the Reynolds stress displayed a dominant semi-diurnal variation related to velocity changes caused by the flood and ebb of M2tide.Stratification occurred in summer,and the water column showed a strongly stratified pycnocline with a characteristic squared buoyancy frequency of N2~ (1 6) ×10 3s 2.The components of the velocity shear and the Reynolds stress penetrated upwards very fast from the bottom boundary layer to the whole water column in spring,while in summer they only penetrated to the bottom of the pycnocline with a relatively slow propagation speed.In summer,the TKE production within the pycnocline was comparable with and sometimes larger than that in the well-mixed bottom layer under the pycnocline.Considering the associated high velocity shear,it is speculated that the mixing in the pycnocline is a result of the local velocity shear.YANG Wei ZHAO Liang XU Peng FENG Jianlong WANG Tao QUAN Qi JIANG Wensheng 2013Journal of Ocean University of China2013,12,4:0
