| 1 | Rice Expression Database(RED):An integrated RNA-Seq-derived gene expression database for rice显示文摘Rice is one of the most important stable food as well as a monocotyledonous model organism for the plant research community.Here,we present RED(Rice Expression Database;http://gffzzd1bc3ab4bbbc4005hokook0oobwuw6wwc.ffgz.tsg.suse.edu.cn),an integrated database of rice gene expression profiles derived entirely from RNA-Seq data.RED features a comprehensive collection of 284 high-quality RNA-Seq experiments,integrates a large number of gene expression profiles and covers a wide range of rice growth stages as well as various treatments.Based on massive expression profiles,RED provides a list of housekeeping and tissue-specific genes and dynamically constructs co-expression networks for gene(s) of interest.Besides,it provides user-friendly web interfaces for querying,browsing and visualizing expression profiles of concerned genes.Together,as a core resource in BIG Data Center,RED bears great utility for characterizing the function of rice genes and better understanding important biological processes and mechanisms underlying complex agronomic traits in rice. | Lin Xia Dong Zou Jian Sang Xingjian Xu Hongyan Yin Mengwei Li Shuangyang Wu Songnian Hu Lili Hao Zhang Zhang | 2017 | Journal of Genetics and Genomics2017,44,5: | 12 |
| 2 | The apricot(Prunus armeniaca L.)genome elucidates Rosaceae evolution and beta-carotenoid synthesis显示文摘Apricots,scientifically known as Prunus armeniaca L,are drupes that resemble and are closely related to peaches or plums.As one of the top consumed fruits,apricots are widely grown worldwide except in Antarctica.A high-quality reference genome for apricot is still unavailable,which has become a handicap that has dramatically limited the elucidation of the associations of phenotypes with the genetic background,evolutionary diversity,and population diversity in apricot.DNA from P.armeniaca was used to generate a standard,size-selected library with an average DNA fragment size of~20 kb.The library was run on Sequel SMRT Cells,generating a total of 16.54 Gb of PacBio subreads(N50=13.55 kb).The high-quality P.armeniaca reference genome presented here was assembled using long-read single-molecule sequencing at approximately 70×coverage and 171×Illumina reads(40.46 Gb),combined with a genetic map for chromosome scaffolding.The assembled genome size was 221.9 Mb,with a contig NG50 size of 1.02 Mb.Scaffolds covering 92.88%of the assembled genome were anchored on eight chromosomes.Benchmarking Universal Single-Copy Orthologs analysis showed 98.0%complete genes.We predicted 30,436 protein-coding genes,and 38.28%of the genome was predicted to be repetitive.We found 981 contracted gene families,1324 expanded gene families and 2300 apricot-specific genes.The differentially expressed gene(DEG)analysis indicated that a change in the expression of the 9-cis-epoxycarotenoid dioxygenase(NCED)gene but not lycopene beta-cyclase(LcyB)gene results in a lowβ-carotenoid content in the white cultivar“Dabaixing”.This complete and highly contiguous P.armeniaca reference genome will be of help for future studies of resistance to plum pox virus(PPV)and the identification and characterization of important agronomic genes and breeding strategies in apricot. | Fengchao Jiang Junhuan Zhang Sen Wang Li Yang Yingfeng Luo Shenghan Gao Meiling Zhang Shuangyang Wu Songnian Hu Haoyuan Sun Yuzhu Wang | 2019 | Horticulture Research2019,6,1: | 9 |
| 3 | Laboratory test on the combined cooling effect of L-shaped thermosyphons and thermal insulation on high-grade roadway construction in permafrost regions显示文摘With the completion of the Qinghai-Tibetan Railway,economic development of related areas has been greatly accelerated.This,in return,calls for building or upgrading more roadways,especially high-grade roadways.In cold regions,the thawing of permafrost can induce settlement damage of and even failure to railway (or roadway) embankments.Thermosyphons (self-powered refrigera-tion devices that are used to help keep the permafrost cool) have proved effective in mitigating thaw settlement by maintaining the thermal stability of the embankments.However,for high-grade roadway embankments of great width,stabilizing or cooling ef-fects of traditional geotechnological measures may be limited.To enhance the cooling effect of thermosyphons,an L-shaped thermosyphon was designed.A laboratory test was carried out to study the combined cooling effect of the L-shaped thermosyphon and thermal insulation applying to roadbed construction.The angle between the evaporator and condenser sections of the L-shaped thermosyphon is 134 degrees,and the L-shaped thermosyphon was inserted into the soil at an angle of 5 degrees with the road surface.The tested results show that the L-shaped thermosyphon is effective in removing heat from a roadway in winter.When the ambient air temperature is lower than the soil temperature,the thermosyphon is active and extracts the heat in the soil around it.When the ambient air temperature is higher than the soil temperature,the thermosyphon is inactive,and no heat is in-jected into the soil through the L-shaped thermosyphon.Compared to embankments with straight thermosyphons,the inner parts of the embankments with L-shaped thermosyphons were significantly cooled.It is hoped that the present study would be useful to the application of L-shaped thermosyphons in the construction of high-grade roadways in cold regions. | YuanHong Dong,YuanMing Lai,MingYi Zhang,ShuangYang Li State Key Laboratory of Frozen Soil Engineering,Cold and Arid Regions Environmental and Engineering Research Institute,Chinese Academy of Sciences,Lanzhou,Gansu 730000,China. | 2009 | Research in Cold and Arid Regions2009,1,4: | 3 |
| 4 | Numerical study on the influence of geometrical parameters on natural convection cooling effect of the crushed-rock revetment显示文摘The crushed-rock revetment, considered as a highly porous medium, is often applied to embankment slope to protect the underlying permafrost and ensure the thermal stability of roadway in permafrost regions. In this paper, in order to increase and optimize the cooling capacity of crushed-rock revetment in cold regions roadway engineering, based on the thermal convection theories, the practical geometry and the temperature characteristics of in-situ crushed-rock revetment, convective pattern and cooling effect of crushed-rock revetment are numerically studied, with a thickness of 1.0 m under different geometrical parameters, e.g. sloped angle and aspect ratio. The results indicate that, with a thickness of 1.0 m and a temperature difference of 10.0 ℃ between top and bottom boundaries, due to the existence of natural convection, the effective thermal conductivity of crushed-rock revetment can be increased and the thermal 'semi-conductor' characteristics are endowed. However, the convective pattern changes with the variation of the sloped angle, namely, with the increase of the sloped angle, the convection cell number decreases; furthermore, when the flow changes from various cells to a single cell at a sloped angle, the Nu number is the smallest and the cooling effect is the worst, therefore, the corresponding sloped angle is considered as the worst cooling sloped angle. Besides, with the increase of the aspect ratio, the worst cooling sloped angle increases and tends to 32°, also approaching to the in-situ crushed-rock revetment angle 33.7°. Therefore, when the crushed-rock revetment em-bankment is too high, that is to say, the aspect ratio of the sloped crushed-rock revetment is too large, some measures should be taken to enhance its cooling effect, which have been researched and discussed in this paper. | 12 | Characterization of a Novel Gene, srpA, Conferring Resistance to Streptogramin A, Pleuromutilins, and Lincosamides in Streptococcus suis显示文摘Antimicrobial resistance is undoubtedly one of the greatest global health threats. The emergence of multidrug-resistant(MDR) Gram-positive pathogens, such as methicillin-resistant Staphylococcus aureus(MRSA), vancomycin-resistant Enterococcus faecium(VRE), and β-lactamase-resistant Streptococcus pneumonia, has severely limited our antibiotic arsenal. Numerous ribosome-targeting antibiotics, especially pleuromutilins, oxazolidinones, and streptogramins, are viewed as promising alternatives against aggressive MDR pathogens. In this study, we identified a new adenosine triphosphate(ATP)-binding cassete(ABC)-F family determinant, srp A, in Streptococcus suis(S. suis) by means of a comparative analysis of the whole-genome sequences of tiamulin(TIA)-resistant and TIA-sensitive bacteria. Functional cloning confirmed that the deduced gene can mediate cross-resistance to pleuromutilins, lincosamides, and streptogramin A in S. suis and S. aureus. A sequence alignment revealed that Srp A shares the highest amino acid identity with Vga(E)(36%) and shows canonical characteristics of ABC-F family members.In Srp A-ribosome docked compounds, the extended loop region of Srp A approaches the valnemulinbinding pocket in the ribosome peptidyl-transferase center and competes with bound valnemulin. A detailed mutational analysis of the loop residues confirmed that this domain is crucial for Srp A activity,as substitutions or truncations of this region affect the efficiency and specificity of antibiotic resistance.Intracellular antibiotics accumulation indicated that Srp A does not act as an efflux pump, while a ribosome binding assay supported the protective effects of Srp A on the ribosome by preventing antibiotic binding as well as displacing bound drugs. | 14 | RGAAT: A Reference-based Genome Assembly and Annotation Tool for New Genomes and Upgrade of Known Genomes显示文摘The rapid development of high-throughput sequencing technologies has led to a dramatic decrease in the money and time required for de novo genome sequencing or genome resequencing projects, with new genome sequences constantly released every week. Among such projects, the plethora of updated genome assemblies induces the requirement of versiondependent annotation files and other compatible public dataset for downstream analysis. To handlethese tasks in an efficient manner, we developed the reference-based genome assembly and annotation tool(RGAAT), a flexible toolkit for resequencing-based consensus building and annotation update. RGAAT can detect sequence variants with comparable precision, specificity, and sensitivity to GATK and with higher precision and specificity than Freebayes and SAMtools on four DNAseq datasets tested in this study. RGAAT can also identify sequence variants based on cross-cultivar or cross-version genomic alignments. Unlike GATK and SAMtools/BCFtools, RGAAT builds the consensus sequence by taking into account the true allele frequency. Finally, RGAAT generates a coordinate conversion file between the reference and query genomes using sequence variants and supports annotation file transfer. Compared to the rapid annotation transfer tool(RATT),RGAAT displays better performance characteristics for annotation transfer between different genome assemblies, strains, and species. In addition, RGAAT can be used for genome modification,genome comparison, and coordinate conversion.
