A draft sequence of the rice (Oryza sativa ssp. indica) genome显示文摘The sequence of the rice genome holds fundamental information for its biology, including physiology, genetics, development, and evolution, as well as information on many beneficial phenotypes of economic significance. Using a 'whole genome shotgun' approach, we have pro-duced a draft rice genome sequence of Oryza sativa ssp. in-dica, the major crop rice subspecies in China and many other regions of Asia. The draft genome sequence is constructed from over 4.3 million successful sequencing traces with an accumulative total length of 2214.9 Mb. The initial assembly of the non-redundant sequences reached 409.76 Mb in length, based on 3.30 million successful sequencing traces with a total length of 1797.4 Mb from an indica variant cultivar 93-11, giving an estimated coverage of 95.29% of the rice genome with an average base accuracy of higher than 99%. The coverage of the draft sequence, the randomness of the sequence distribution, and the consistency of BIG-ASSEM-BLER, a custom-designed software package | YU Jun, HU Songnian, WANG Jun,LI Songgang WONG Ka-Shu Gane, LIU Bin,DENG Yajun, DAI Li, ZHOU Yan,ZHANG Xiuqing, CAO Mengliang, LIU Jing,SUN Jiandong , TANG Jiabin, CHEN Yanjiong,HUANG Xiaobing, LIN Wei, YE Chen, TONG Wei,CONG Lijuan, GENG Jianing, HAN Yujun, LI Lin,LI Wei, HU Guangqiang, HUANG Xiangang,LI Wenjie, LI Jian, LIU Zhanwei, LI Long,LIU Jianping, Ql Qiuhui, LIU Jinsong, LI Li,WANG Xuegang, LU Hong, WU Tingling,ZHU Miao, Nl Peixiang, HAN Hua, DONG Wei,REN Xiaoyu, FENG Xiaoli, GUI Peng,LI Xianran, WANG Hao, XU Xin, ZHAI Wenxue,XU Zhao, ZHANG Jinsong, HE Sijie,ZHANG Jianguo, XU Jichen, ZHANG Kunlin,ZHENG Xianwu, DONG Jianhai, ZENG Wanyong,TAO Lin, CHEN Xuewei, HE Jun, LIU Daofeng,TIAN Wei, TIAN Chaoguang, XIA Hongai,LI Gang, GAO Hui, LI Ping, CHEN Wei ,WANG Xudong, ZHANG Yong, HU Jianfei,WANG Jing, LIU Song, YANG Jian,ZHANG Guangyu, XIONG Yuqing, LI Zhijie,MAO Long, ZHOU Chengshu, ZHU Zhen,CHEN Runsheng, HAO Bailin,ZHENG Weimou, CHEN Shouyi, QUO Wei,LI Guojie, LIU Siqi, HUANG Guyang,TAO Ming, WANG Jian, ZHU Lihuang,YUAN Longping& YANG HuanmingBeijing Genomics Institute/Center of Genomics & Bioinformatics, Chinese Academy of Sciences, Beijing 101300, China Hangzhou Genomics Institute/Institute of Bioinformatics of Zhejiang University/Key Laboratory of Bioinformatics of Zhejiang Province, Hangzhou 310007, China Institute of Genetics, Chinese Academy of Sciences, Beijing 100101, China National Hybrid Rice R & D Center, Changsha 410125, China Laboratory of Bioinformatics, Institute of Biophysics, Chinese Academy of Sciences, Beijing 100101, China College of Life Sciences, Peking University, Beijing 100871, China Institute of Theoretical Physics, Chinese Academy of Sciences, Beijing 1Q0080, China Digital China Ltd., Beijing 100080, China Institute of Computing Technology, Chinese Academy of Sciences, Beijing 100080, China Medical College, Xi’an Jiaotong University, Xi’an 710061, ChinaThese authors contributed equally to this work.Corresponding author.Corresponden | 2001 | Chinese Science Bulletin2001,46,23: | 6
Genetic variations of glycinin subunit genes among cultivated and wild type soybean species显示文摘Glycinin is a predominant storage protein in most soybean accessions. It is a hexamer constituted by five major subunits, which can be classified into two groups. Group I contains G1, G2 and G3, and Group II contains G4 and G5. The genes encoding these subunits have been designated from Gy1 to Gy5, respectively. In the present study, Gy1 genomic fragments were cloned from wild accessions of sub- genera Glycine glycine, Glycine soja and a cultivar of Glycine max. Their sequences and the deduced amino acid sequences were com- pared. The residues critical for assembling of G1 subunits from the wild perennial accession were conservative. The Gy4 fragments were cloned from two wild perennial accessions and compared with that from subgenus Soja. The intron 3 of Gy4 had abundant vari- ations between the subgenera G. soja and G. glycine as well as within the subgenus G. glycine. Abundant variations existed in the dis- ordered regions 3 and 4 of G4 subunits from two wild perennial accessions. The genomic organization of glycinin genes was analyzed in 19 accessions from subgenera Soja and Glycine. The hybridization patterns were identical among the accessions of subgenus Soja. On the contrary, abundant polymorphisms existed between the accessions from subgenus Glycine. These results indicated that gly- cinin genes have high degree of conservation within subgenus Soja but more variations within subgenus Glycine. | Chunmei Wang Xiaolei Wu Faxing Jia Jinsong Zhang Shouyi Chen | 2008 | Progress in Natural Science:Materials International2008,18,1: | 2
Tobacco two-component gene NTHK2显示文摘By using a previously isolated tobacco two-component gene NTHK1 as a probe, we screened a cDNA library and obtained a homologous gene designated NTHK2. Sequencing analysis revealed that NTHK2 encoded a putative ethylene receptor homolog and contained a histidine kinase domain and a receiver domain. In the histidine kinase domain, the histidine at the phosphorylation site was replaced by an asparagine. Southern analysis indicated that NTHK2 was present at low copies in tobacco genome. The expression of NTHK2 was studied using a competitive RT-PCR method. It was found that, in young flower buds, NTHK2 was expressed abundantly, while in other organs or tissues, it was expressed in a low level. When leaf was subjected to wounding (cutting) treatment, NTHK2 expression was increased. When tobacco seedlings were stressed with PEG and heat shock, NTHK2 transcription was also enhanced. Other treatments showed little effects. These results indicated that NTHK2 might be involved in the developmental processes and | ZHANG Jinsong XIE Can WU Xiaolei DU Baoxing CHEN Shouyi | 2001 | Chinese Science Bulletin2001,46,7: | 2

Reliability-aware mapping for various No C topologies and routing algorithms under performance constraints显示文摘The flexibility of manycore systems to extensive applications is achieved by reconfiguring the interconnections between processing elements(PEs) and the function of PEs. The efficiency of the system is crucially determined by the mapping technique of applications. In this paper, a highly flexible reliability-aware application mapping approach is proposed for manycore network-on-chip(No C) systems. A reliability cost model(RCM) is first presented to measure the reliability cost for a mapping pattern. This model uses the binary number 0/1 to model the reliability cost of each communication path. The overall reliability cost of a mapping pattern is evaluated by taking the cost of each path as a discrete random variable. Based on RCM,a mapping method called reliability cost ratio based branch and bound(RCRBB) is used. With this method, the best mapping among all the possible patterns is found efficiently by discarding those nonoptimal candidate mappings at early stages. The proposed application mapping approach with reliability awareness is applicable to various No C topologies and routing algorithms, while other state-of-the-art approaches on the same topic are only limited to a specific topology and routing algorithm. Even for the same No C architecture, the proposed approach shows significant superiority in many aspects. Experiments show that RCRBB achieves up to 9.07%reliability enhancement on average. Also, it outperforms other approaches in throughput and latency with a relatively low run time. | WU Chen DENG ChenChen LIU LeiBo YIN ShouYi HAN Jie WEI ShaoJun | 2015 | Science China(Information Sciences)2015,58,8: | 1
Threat sequencing of multiple UCAVs with incomplete information based on game theory显示文摘The threat sequencing of multiple unmanned combat air vehicles(UCAVs) is a multi-attribute decision-making(MADM)problem. In the threat sequencing process of multiple UCAVs,due to the strong confrontation and high dynamics of the air combat environment, the weight coefficients of the threat indicators are usually time-varying. Moreover, the air combat data is difficult to be obtained accurately. In this study, a threat sequencing method of multiple UCAVs is proposed based on game theory by considering the incomplete information. Firstly, a zero-sum game model of decision maker( D) and nature(N)with fuzzy payoffs is established to obtain the uncertain parameters which are the weight coefficient parameters of the threat indicators and the interval parameters of the threat matrix. Then, the established zero-sum game with fuzzy payoffs is transformed into a zero-sum game with crisp payoffs(matrix game) to solve. Moreover, a decision rule is addressed for the threat sequencing problem of multiple UCAVs based on the obtained uncertain parameters. Finally, numerical simulation results are presented to show the effectiveness of the proposed approach. | LI Shouyi CHEN Mou WU Qingxian WANG Yuhui | 2022 | Journal of Systems Engineering and Electronics2022,33,4: | 1

Targeting the“undruggable”cancer driver genes:Ras,myc, and tp53显示文摘The term“undruggable”is to describe molecules that are not targetable or at least hard to target pharmacologically.Unfortunately, some targets with potent oncogenic activity fall into this category, and currently little is known about how to solve this problem, which largely hampered drug research on human cancers.Ras,as one of the most common oncogenes, was previously considered“undruggable”,but in recent years,a few small molecules like Sotorasib(AMG-510)have emerged and proved their targeted anti-cancer effects.Further, myc,as one of the most studied oncogenes, and tp53,being the most common tumor suppressor genes, are both considered“undruggable”.Many attempts have been made to target these“undruggable”targets, but little progress has been made yet. This article summarizes the current progress of direct and indirect targeting approaches for ras, myc, two oncogenes, and tp53,a tumor suppressor gene. These are potential therapeutic targets but are considered“undruggable”.We conclude with some emerging research approaches like proteolysis targeting chimeras(PROTACs),cancer vaccines, and artificial intelligence(AI)-based drug discovery, which might provide new cues for cancer intervention. Therefore, this review sets out to clarify the current status of targeted anti-cancer drug research, and the insights gained from this review may be of assistance to learn from experience and find new ideas in developing new chemicals that directly target such“undruggable”molecules. | XINGBO WU DAN PAN SHOUYI TANG YINGQIANG SHEN | 2023 | BIOCELL2023,47,7: | 0
An energy-efficient dynamically reconfigurable cryptographic engine with improved power/EM-side-channel-attack resistance显示文摘Dear editor,With the prevalence of Internet of things(IoT)applications, energy efficiency is an essential feature for cryptographic engines besides the high security under resource constraints[1].In the meanwhile, security protocols normally involve various types of cryptographic algorithms, and both protocols and cryptographic algorithms are undergoing rapid evolution[2],posing significant flexibility challenges for cryptographic engines.Application specific integrated circuit accelerators have significant advantages in energy efficiency but cannot change their functionality after fabrication.General purpose processor(GPP)-based cryptographic engines are highly flexible to accommodate different algorithms. | Chenchen DENG Min ZHU Jinjiang YANG Youyu WU Jiaji HE Bohan YANG Jianfeng ZHU Shouyi YIN Shaojun WEI Leibo LIU | 2022 | Science China(Information Sciences)2022,65,4: | 0
SWG:an architecture for sparse weight gradient computation显示文摘On-device training for deep neural networks(DNN)has become a trend due to various user preferences and scenarios. The DNN training process consists of three phases, feedforward(FF),backpropagation(BP),and weight gradient(WG)update.WG takes about one-third of the computation in the whole training process.Current training accelerators usually ignore the special computation property of WG and process it in a way similar to FF/BP.Besides,the extensive data sparsity existing in WG,which brings opportunities to save computation,is not well explored.Nevertheless, exploiting the optimization opportunities would meet three underutilization problems, which are caused by(1)the mismatch between WG data dimensions and hardware parallelism,(2)the full sparsity,i.e.,the sparsity of feature map(Fmap),error map(Emap),and gradient,and(3)the workload imbalance resulting from irregular sparsity. In this paper,we propose a specific architecture for sparse weight gradient(SWG)computation. The architecture is designed based on hierarchical unrolling and sparsity-aware(HUSA)dataflow to exploit the optimization opportunities of the special computation property and full data sparsity. In HUSA dataflow, the data dimensions are unrolled hierarchically on the hardware architecture.A valid-data trace(VDT)mechanism is embedded in the dataflow to avoid the underutilization caused by the two-sided input sparsity. The gradient is unrolled in PE to alleviate the underutilization induced by output sparsity while maintaining the data reuse opportunities.Besides,we design an intra-and inter-column balancer(IIBLC)to dynamically tackle the workload imbalance problem resulting from the irregular sparsity.Experimental results show that with HUSA dataflow exploiting the full sparsity,SWG achieves a speedup of 12.23×over state-of-the-art gradient computation architecture,TrainWare.SWG helps to improve the energy efficiency of the state-of-the-art training accelerator LNPU from 7.56 to 10.58 TOPS/W. | Weiwei WU Fengbin TU Xiangyu LI Shaojun WEI Shouyi YIN | 2024 | Science China(Information Sciences)2024,67,2: | 0
