3Transcriptome analysis reveals long noncoding RNAs involved in fiber development in cotton (Gossypium arboreum)显示文摘Long noncoding RNAs(lnc RNAs)play important roles in various biological regulatory processes in yeast,mammals,and plants.However,no systematic identification of lnc RNAs has been reported in Gossypium arboreum.In this study,the strand-specific RNA sequencing(ss RNA-seq)of samples from cotton fibers and leaves was performed,and lnc RNAs involved in fiber initiation and elongation processes were systematically identified and analyzed.We identified 5,996 lnc RNAs,of which 3,510 and 2,486 can be classified as long intergenic noncoding RNAs(linc RNAs)and natural antisense transcripts(lnc NAT),respectively.Linc RNAs and lnc NATs are similar in many aspects,but have some differences in exon number,exon length,and transcript length.Expression analysis revealed that 51.9%of linc RNAs and 54.5%of lnc NATs transcripts were preferentially expressed at one stage of fiber development,and were significantly highly expressed than protein-coding transcripts(21.7%).During the fiber and rapid elongation stages,rapid and dynamic changes in lnc RNAs may contribute to fiber development in cotton.This work describes a set of lnc RNAs that are involved in fiber development.The characterization and expression analysis of lnc RNAs will facilitate future studies on their roles in fiber development in cotton.Changsong Zou Qiaolian Wang Cairui Lu Wencui Yang Youping Zhang Hailiang Cheng Xiaoxu Feng Mtawa Andrew Prosper Guoli Song 2016Science China(Life Sciences)2016,59,2:9
4Oral microbiota in the oral-genitourinary axis:identifying periodontitis as a potential risk of genitourinary cancers显示文摘Periodontitis has been proposed as a novel risk factor of genitourinary cancers:although periodontitis and genitourinary cancers are two totally distinct types of disorders,epidemiological and clinical studies,have established associations between them.Dysbiosis of oral microbiota has already been established as a major factor contributing to periodontitis.Recent emerging epidemiological evidence and the detection of oral microbiota in genitourinary organs indicate the presence of an oral-genitourinary axis and oral microbiota may be involved in the pathogenesis of genitourinary cancers.Therefore,oral microbiota provides the bridge between periodontitis and genitourinary cancers.We have carried out this narrative review which summarizes epidemiological studies exploring the association between periodontitis and genitourinary cancers.We have also highlighted the current evidence demonstrating the capacity of oral microbiota to regulate almost all hallmarks of cancer,and proposed the potential mechanisms of oral microbiota in the development of genitourinary cancers.Shuai Yuan Cheng Fang Wei-Dong Leng Lan Wu Bing-Hui Li Xing-Huan Wang Hailiang Hu Xian-Tao Zeng 2021Military Medical Research2021,8,4:3

8Improved Gossypium raimondii genome using a Hi-C-based proximity-guided assembly显示文摘Introduction:Genome sequence plays an important role in both basic and applied studies.Gossypium raimondii,the putative contributor of the D subgenome of upland cotton(G.hirsutum,highlights the need to improve the genome quality rapidly and efficiently.Methods:We performed Hi-C sequencing of G.raimondii and reassembled its genome based on a set of new Hi-C data and previously published scaffolds.We also compared the reassembled genome sequenee with the previously published G raimondii genomes for gene and genome sequence collinearity.Result:A total of 9842%of scaffold sequences were clustered successfully,among which 99.72%of the clustered sequences were ordered and 99.92%of the ordered sequences were oriented with high-quality.Further evaluation of results by heat-map and collinearity analysis revealed that the current reassembled genome is significantly improved than the previous one(Nat Genet 44:98-1103,2012).Conclusion:This improvement in G raimondii genome not only provides a better reference to increase study efficiency but also offers a new way to assemble cotton genomes.Furthermore,Hi-C data of G.raimondii may be used for 3D structure research or regulating analysis.YANG Qiuhong ZUO Dongyun CHENG Hailiang ZHANG Youping WANG Qiaolian JAVARIA Ashraf FENG Xiaoxu LI Simin CHEN Xiaoqin LIU Shang SONG Guoli 2021Journal of Cotton Research2021,4,3:0
9Active tunable terahertz bandwidth absorber based on single layer graphene显示文摘In this paper,an active tunable terahertz bandwidth absorber based on single-layer graphene is proposed,which consists of a graphene layer,a photo crystal plate,and a gold substrate.When the Fermi energy(Ef)of graphene is 1.5 eV,the absorber shows high absorption in the range of 3.7 THz–8 THz,and the total absorption rate is 96.8%.By exploring the absorption mechanism of the absorber,the absorber shows excellent physical regulation.The absorber also shows good adjustability by changing the Efof graphene.This means that the absorber exhibits excellent tunability by adjusting the physical parameters and Efof the absorber.Meanwhile,the absorber is polarization independent and insensitive to the incident angle.The fine characteristics of the absorber mean that the absorber has superior application value in many fields such as biotechnology and space exploration.Wenxin Li Yingting Yi Hua Yang Shubo Cheng Wenxing Yang Huafeng Zhang Zao Yi Yougen Yi Hailiang Li 2023Communications in Theoretical Physics2023,75,4:0
10Automatic recognition of tweek atmospherics and plasma diagnostics in the lower ionosphere with the machine learning method显示文摘Tweek atmospherics are extremely low frequency and very low frequency pulse signals with frequency dispersion characteristics that originate from lightning discharges and that propagate in the Earth–ionosphere waveguide over long distances.In this study,we developed an automatic method to recognize tweek atmospherics and diagnose the lower ionosphere based on the machine learning method.The differences(automatic−manual)in each ionosphere parameter between the automatic method and the manual method were−0.07±2.73 km,0.03±0.92 cm^(−3),and 91±1,068 km for the ionospheric reflection height(h),equivalent electron densities at reflection heights(Ne),and propagation distance(d),respectively.Moreover,the automatic method is capable of recognizing higher harmonic tweek sferics.The evaluation results of the model suggest that the automatic method is a powerful tool for investigating the long-term variations in the lower ionosphere.Mao Zhang GaoPeng Lu HaiLiang Huang ZhengWei Cheng YaZhou Chen Steven A.Cummer JiaYi Zheng JiuHou Lei 2023Earth and Planetary Physics2023,7,3:0
11Map-based cloning of a recessive gene v_1 for virescent leaf expression in cotton(Gossypium spp.)显示文摘Background: Virescence, as a recognizable phenotype in the early development stage of cotton, is not only available for research on chloroplast development and photosynthesis but also for heterosis exploitation in cotton.Methods: In current study, for fine mapping of virescent-1(V_1) in cotton, three populations with a total of 5 678 individuals were constructed using T582 which has the virescent trait. Tobacco rattle virus, TRV1 and TRV2(pYL156),were used as vectors for the virus-induced gene silencing(VIGS) assay.Results: The v_1 gene was fine-mapped to a 20 kb interval on chromosome 20 of tetraploid cotton. We identified only one candidate gene with four single nucleotide polymorphisms between parents, among which the single nucleotide polymorphism at the position of 1 082 base pair caused the change of amino acid residue from Arg(3-79) to Lys(T582). The relative expression of the candidate gene in virescent plants was extensively lower than that in normal plants. Nullification of the gene by VIGS significantly turned the green leaf of normal cotton plants into yellow. 12Genome‑wide characterization of the Rho family in cotton provides insights into fiber development显示文摘Background:Cotton is the source of natural fibers globally,fulfilling 90%of the textile industry’s requirements.However,fiber development is a complex biological process comprising four stages.Fiber develops from a single cell,and cell elongation is a vital process in fiber development.Therefore,it is pertinent to understand and exploit mechanisms underlying cell elongation during fiber development.A previous report about cell division control protein 42(CDC-42)with its key role in cell elongation in eukaryotes inspired us to explore its homologs Rho GTPases for understanding of cell elongation during cotton fiber development.Result:We classified 2066 Rho proteins from 8 Gossypium species into 5 and 8 groups within A and D sub-genomes,respectively.Asymmetric evolution of Rho members was observed among five tetraploids.Population fixation statistics between two short and long fiber genotypes identified highly diverged regions encompassing 34 Rho genes in G.hirustum,and 31 of them were retained through further validation by genome wide association analysis(GWAS).Moreover,a weighted gene co-expression network characterized genome-wide expression patteren of Rho genes based on previously published transcriptome data.Twenty Rho genes from five modules were identified as hub genes which were potentially related to fiber development.Interaction networks of 5 Rho genes based on transcriptional abundance and gene ontology(GO)enrichment emphasized the involvement of Rho in cell wall biosynthesis,fatty acid elongation,and other biological processes.Conclusion:Our study characterized the Rho proteins in cotton,provided insights into the cell elongation of cotton fiber and potential application in cotton fiber improvement.HE Man WANG Xingfen LIU Shang CHENG Hailiang ZUO Dongyun WANG Qiaolian LV Limin ZHANG Youping SONG Guoli 2022Journal of Cotton Research2022,5,3:0
