1The Genome Sequence Archive Family: Toward Explosive Data Growth and Diverse Data Types显示文摘The Genome Sequence Archive(GSA)is a data repository for archiving raw sequence data,which provides data storage and sharing services for worldwide scientific communities.Considering explosive data growth with diverse data types,here we present the GSA family by expanding into a set of resources for raw data archive with different purposes,namely,GSA(http://gffzz77e3413bc06540eds60pncqvkf5vc6uxc.ffgz.tsg.suse.edu.cn/gsa/),GSA for Human(GSA-Human,http://gffzz77e3413bc06540eds60pncqvkf5vc6uxc.ffgz.tsg.suse.edu.cn/gsa-human/),and Open Archive for Miscellaneous Data(OMIX,http://gffzz77e3413bc06540eds60pncqvkf5vc6uxc.ffgz.tsg.suse.edu.cn/omix/).Compared with the 2017 version,GSA has been significantly updated in data model,online functionalities,and web interfaces.GSA-Human,as a new partner of GSA,is a data repository specialized in human genetics-related data with controlled access and security.OMIX,as a critical complement to the two resources mentioned above,is an open archive for miscellaneous data.Together,all these resources form a family of resources dedicated to archiving explosive data with diverse types,accepting data submissions from all over the world,and providing free open access to all publicly available data in support of worldwide research activities.Tingting Chen Xu Chen Sisi Zhang Junwei Zhu Bixia Tang Anke Wang Lili Dong Zhewen Zhang Caixia Yu Yanling Sun Lianjiang Chi Huanxin Chen Shuang Zhai Yubin Sun Li Lan Xin Zhang Jingfa Xiao Yiming Bao Yanqing Wang Zhang Zhang Wenming Zhao 2021Genomics, Proteomics & Bioinformatics2021,19,4:38
2GSA:Genome Sequence Archive显示文摘With the rapid development of sequencing technologies towards higher throughput and lower cost, sequence data are generated at an unprecedentedly explosive rate. To provide an efficient and easy-to-use platform for managing huge sequence data, here we present Genome Sequence Archive(GSA; http://gffzzdbc7b6aaae734bddh60pncqvkf5vc6uxc.ffgz.tsg.suse.edu.cn/gsa or http://gffzz4eaf941a184140e3h60pncqvkf5vc6uxc.ffgz.tsg.suse.edu.cn), a data repository for archiving raw sequence data. In compliance with data standards and structures of the International Nucleotide Sequence Database Collaboration(INSDC), GSA adopts four data objects(Bio Project, Bio Sample,Experiment, and Run) for data organization, accepts raw sequence reads produced by a variety of sequencing platforms, stores both sequence reads and metadata submitted from all over the world,and makes all these data publicly available to worldwide scientific communities. 5Numerical Study of Unsteady Flows with Cavitation in a High-Speed MicroCentrifugal Pump显示文摘The unsteady flows caused by the interaction between the impeller and the volute in a high-speed micro centrifugal pump are numerically studied. The internal flows of both with and without cavitations are analyzed using the CFX. The characteristics of unsteady pressure on the blade surfaces and the symmetric plane of the volute are presented and compared. The results show that the amplitudes of pressure fluctuations of critical cavitation on the blade pressure surface(PS) are bigger as compared with those at the non-cavitation condition, but on the suction surface(SS), the situation is on the contrary. When cavitation occurs, reduction of load in the impeller is a result. In the present study, such reduction of load is observed mainly on the first half of the blades. Pressure fluctuations at five monitoring points, denoted by WK1 to WK5 in the volute, are also analyzed. No matter at the critical cavitation or at the non-cavitation conditions, the monitored pressure fluctuations are at the same frequencies, which equal to the blade passing frequency(BPF) and its multiples. 6Variations in paleoproductivity and the environmental implications over the past six decades in the Changjiang Estuary显示文摘Total organic carbon and organic carbon stable isotope, biogenic silica, chlorin were measured from a high resolution sediment core to indicate the variation in paleoproductivity and the environmental implications over the past decades (1942 to 1997) in the Changjiang Estuary. Based on these biomarkers, the shift in the phytoplankton community structure in the past decades was discussed in response to the long-term variations in nutrient concentrations and nutrient ratios. The results showed that the δ 13 C values varied from –26.15‰ to –19.5‰, suggesting the combined organic carbon sources of riverine and marine organisms. Based on the biogenic proxies, paleoproductivity changes were categorized into three stages: low production before 1950; an increase in production with the dominance of diatoms during 1950 to 1980, consistent with increasing of nutrient concentrations; a decrease in production after 1980 when the diatom production decreased while the production of non-silicious phytoplankton increased due to high nutrient inputs, and high N/P and P/Si ratios in the Changjiang Estuary. 7Changes of brain gray matter structure in Parkinson's disease patients with dementia显示文摘Voxel-based morphometry is gaining considerable interest for studies examining Parkinson's disease dementia patients.In this study,12 patients with clinically defined Parkinson's disease and dementia and 12 non-demented patients with Parkinson's disease were examined using a T1WI three-dimensional fast spoiled gradient echo sequence.Gray matter data were analyzed using a voxel-based morphometry method and independent sample t-test based on Statistical Parametric Mapping 5 software.Differences in gray matter volume were represented with statistical parametric mapping.Compared with Parkinson's disease patients without dementia,decreased gray matter volume in Parkinson's disease dementia patients was observed in the bilateral superior temporal gyrus,bilateral posterior cingulate and left cingulate gyrus,right parahippocampal gyrus and hippocampus,right precuneus and right cuneus,left inferior frontal gyrus and left insular lobe.No increased gray matter volume was apparent.These data indicate that gray matter atrophy in the limbic system and cerebral neocortex is related to the presence of dementia.Jianguo Xia Jinlin Miu Hongbin Ding Xiuping Wang Hua Chen Juan Wang Juan Wu Jingli Zhao Huanxin Huang Weizhong Tian 2013Neural Regeneration Research2013,8,14:6
8DNA Extraction Protocol for Biological Ingredient Analysis of Liuwei Dihuang Wan显示文摘Traditional Chinese medicine(TCM) preparations are widely used for healthcare and clinical practice. So far, the methods commonly used for quality evaluation of TCM preparations mainly focused on chemical ingredients. The biological ingredient analysis of TCM preparations is also important because TCM preparations usually contain both plant and animal ingredients,which often include some mis-identified herbal materials, adulterants or even some biological contaminants.For biological ingredient analysis, the efficiency of DNA extraction is an important factor which might affect the accuracy and reliability of identification. The component complexity in TCM preparations is high, and DNA might be destroyed or degraded in different degrees after a series of processing procedures. Therefore, it is necessary to establish an effective protocol for DNA extraction from TCM preparations. In this study, we chose a classical TCM preparation,Liuwei Dihuang Wan(LDW), as an example to develop a TCM-specific DNA extraction method.An optimized cetyl trimethyl ammonium bromide(CTAB) method(TCM-CTAB) and three commonlyused extraction kits were tested for extraction of DNA from LDW samples. Experimental results indicated that DNA with the highest purity and concentration was obtained by using TCM-CTAB. To further evaluate the different extraction methods, amplification of the second internal transcribed spacer(ITS2) and the chloroplast genome trnL intron was carried out.The results have shown that PCR amplification was successful only with template of DNA extracted by using TCM-CTAB. Moreover, we performed high-throughput 454 sequencing using DNA extracted by TCM-CTAB. 10Deactivation mechanism of beta-zeolite catalyst for synthesis of cumene by benzene alkylation with isopropanol显示文摘The alkylation of benzene with isopropanol over beta-zeolite is a more cost-effective solution to cumene production. During the benzene alkylation cycles, the cumene selectivity slowly increased, while the benzene conversion presented the sharp decrease due to catalyst deactivation. The deactivation mechanism of betazeolite catalyst was investigated by characterizing the fresh and used catalysts. The XRD, SEM and TEM results show that the crystalline and particle size of the beta-zeolite catalyst almost remained stable during the alkylation cycles. The drop in catalytic activity and benzene conversion could be explained by the TG, BET,NH_3-TPD and GC–MS results. The organic matters mainly consisted of ethylbenzene, p-xylene and 1-ethyl-3-(1-methyl) benzene produced in the benzene alkylation deposited in the catalyst, which strongly reduced the specific surface area of beta-zeolite catalyst. Moreover, during the reaction cycles, the amount of acidity also significantly decreased. As a result, the catalyst deactivation occurred. To maintain the catalytic performance,the catalyst regeneration was carried out by using ethanol rinse and calcination. 11Genome-wide Identification and Expression of ARF Gene Family during Adventitious Root Development in Hot Pepper(Capsicum annuum)显示文摘Auxin response factors(ARFs) are transcription factors that activate or repress the expression of primary/early auxin response genes by binding to auxin-responsive elements(Aux REs) in their promoter regions. The ARFs play important roles in diverse developmental processes.To explore the ARF gene family in hot pepper(Capsicum annuum L.), we performed a genome-wide identification and expression analysis. In this study, 19 pepper ARF genes(Ca ARFs) clustered into three phylogenetic groups(I, II, and III) were comprehensively analyzed. Conserved domain analysis showed that all Ca ARFs contained a B3 DNA-binding domain and a middle domain, but two members lacked the carboxyterminal dimerization(CTD) domain. The number of introns in Ca ARF genes ranged from 1 to 13 and the gene structure was similar among genes in the same phylogenetic group. Additionally, prediction of Ca ARFs promoter elements and putative targets for micro RNAs suggested that the regulation of Ca ARFs may occur at both transcriptional and posttranscriptional levels. Most Ca ARFs were expressed in more than one tested tissue, and most Ca ARFs were identified as being responsive to exogenous auxin. Moreover, time-course transcription profiles of Ca ARFs revealed their roles in adventitious rooting of hypocotyl cuttings from pepper seedlings. 143D hierarchical microspheres constructed by ultrathin MoS2-C nanosheets as high-performance anode material for sodium-ion batteries显示文摘MoS2/C composites are considered to have great application potential in sodium-ion batteries(SIBs).It is a challenging and meaningful subject that developing high-performance anode materials via combining MoS2 and carbon effectively to give free rein to their advantages in sodium ion storage.In this work,a novel MoS2-C material was designed by using cellulose nanocrystals(CNCs)as low-cost and green carbon source.3 D hierarchical microspheres(200-250 nm)constructed by ultrathin MoS2-C nanosheets were synthesized by synchronizing the pre-carbonization of CNCs with the formation of MoS2 in hydrothermal reaction and subsequent pyrolysis process.It is found that the ultrathin MoS2-C nanosheets were composed of CNCs-derived short-range ordered carbon and few-layered MoS2.Benefiting from the unique structure and robust combination of MoS2 and CNCs-derived carbon,the ultrathin MoS2-C nanosheets composite was proved to have excellent cycling stability and superior rate performance in sodium-ion half-cell test and have high first reversible specific capacity of 397.9 m Ah/g in full-cell test.This work provides a significant and effective pathway to prepare MoS2-C materials with excellent electrochemical performance for the application in large-scale energy storage systems.Wenlong Zhang Haihui Zhou Zhongyuan Huang Songlin Li Chuqing Wang Huanxin Li Zhanheng Yan Teng Hou Yafei Kuang 2020Journal of Energy Chemistry2020,29,10:3

16Iodine biofortification of vegetable plants-An innovative method for iodine supplementation显示文摘To elevate the iodine level in edible plants has been shown to be an excellent approach to correct iodine deficiency.We have proposed an innovative approach to produce iodine supplementation by growing vegetables on soils with algal-based iodized organic fertilizer.Ten species of vegetables were tested.The biological absorption and migration of the iodine within the vegetable plants were revealed using microscopy with silver iodide precipitation technique.The results show that the absorption of iodine by the vegetable increases with increasing amount of the algal-based iodized organic fertilizer in general.And the uptake of iodine by leaf vegetable is significantly greater than that by fruit vegetable.Distribution of iodine in various plant organs shows a trend of decreasing iodine concentration from root,leaf,stalk,to fruit.A similar of decreasing concentration can also be found in various cells(cytoplasm>cytoderm>organelles).The exploration of the iodine uptake and biogeochemistry migration mechanisms provides an important scientific foundation for establishing a new method of producing a natural iodine supplementation by iodine biofortification of vegetables.WENG HuanXin HONG ChunLai XIA TianHong BAO LiTing LIU HuiPing LI DeWang 2013Chinese Science Bulletin2013,58,18:3
17Potential effect of sedimentary iron-phosphorus accumulation on frequent algal bloom in the Pearl River Estuary显示文摘Based on laboratory culture of harmful alga on iron and phosphorus uptake, and the study of accu-mulation of iron-phosphorus in cores and release of iron and phosphorus from surficial sediments collected in the Pearl River Estuary, the reasons of the high frequency of phytoplankton bloom therein are discussed. The results show that Fe starvation can make algal growth rate slow down and the peak of cell number decrease. Fe and P contents in algal cell bear a significant correlation and the molar ratio of P:Fe is ~356:1, suggesting that algal uptake of Fe and P is synergistic. Total Fe and total P in sediments are positively correlated and Fe-P is the main species of inorganic sedimentary P. Through continuous leaching with agitation, 34.26%―80.21% of exchangeable P and 4.04%―22.52% of ex-changeable Fe are released from surficial sediments, implying that the accumulation of Fe-P in sedi-ments is available for providing nutrients (P and essential Fe) for the demand of phytoplankton bloom. 18The Contribution of Opal-Associated Phosphorus to Bioavailable Phosphorus in Surface and Core Sediments in the East China Sea显示文摘To improve the burial flux calculations of bioavailable phosphorus(P) and study opal-associated P(Opal-P) in the East China Sea(ECS), surface and core sediments were collected in the Changjiang Estuary(CE) and the south of the Cheju Island. In this study, sedimentary P was operationally divided into seven different forms using modified sedimentary extraction(SEDEX) technique: LSor-P(exchangeable or loosely sorbed P), Fe-P(easily reducible or reactive ferric Fe-bound P), CFA-P(authigenic carbonate fluorapatite and biogenic apatite and CaCO_3-bound P), Detr-P(detrital apatite), Org-P(organic P), Opal-P and Ref-P(refractory P). The data revealed that the concentrations of the seven different P forms rank as Detr-P > CFA-P > Org-P > Ref-P > Opal-P > Fe-P > LSor-P in surface sediments and CFA-P > Detr-P > Org-P > Ref-P > Fe-P > Opal-P > LSor-P in core sediments. The distributions of the total phosphorus(TP), TIP, CFA-P, Detr-P are similar and decrease from the CE to the south of the Cheju Island. Meanwhile, Org-P and Opal-P exhibit different distribution trends; this may be affected by the grain size and TOM. The concentrations of potentially bioavailable P are 9.6-13.0 μmol g^(-1) and 10.0-13.6 μmol g^(-1), representing 61%-70% and 41%-64% of the TP in surface and core sediments, respectively. The concentrations of Opal-P are 0.6-2.3 μmol g^(-1) and 0.6-1.4 μmol g^(-1) in surface and core sediments, accounting for 5.3%-19.8% and 4.2%-10.6% of bioavailable P, respectively. The total burial fluxes of Opal-P and bioavailable P are 1.4×10~9 mol yr^(-1) and 1.1×10~10 mol yr^(-1) in the ECS, respectively. 19Biotic and Abiotic Conditions Can Change the Reproductive Allocation of Zostera marina Inhabiting the Coastal Areas of North China显示文摘The relationships between reproductive allocation and different factors have been widely recognized for terrestrial plants, but scarcely for marine angiosperms. Focusing on the seagrass Zostera marina, we examined the change in biomass when it was partitioned to growth, vegetative propagation and reproductive allocation of Z. marina. We also evaluated the relationships between reproductive allocation and biotic and abiotic conditions in the coastal areas of north China. The results indicated that the reproductive allocation of Z. marina at the levels of genet, shoot and spathe was positively correlated with shoot characteristics such as height and biomass(P < 0.01), but was negatively correlated with branch number and leaf number per genet(P < 0.01). In addition, the allocation was also affected by other abiotic factors such as water column phosphate concentration(P < 0.05) and sediment total petroleum(P < 0.01). 20Monitoring the mechanical properties of the solid electrolyte interphase(SEI)using electrochemical quartz crystal microbalance with dissipation显示文摘Stable solid electrolyte interphase(SEI)has been well established to be critical for the reversible operation of Li(ion)batteries,yet our understanding of its mechanical properties currently remains incomplete.Here,we used an electrochemical quartz crystal microbalance combined with dissipation monitoring(EQCM-D)to investigate SEI formation.By quantitatively estimating in-situ,the change in mass,shear modulus,and viscosity of the SEI,we show that the SEI formation in propylene carbonate(PC)-and ethylene carbonate/diethyl carbonate(EC/DEC)-based electrolytes involves the growth of a rigid laye r followed by a viscoelastic layer,whereas a distinct'one-layer'rigid model is applicable to the SEI formulated in tetraethylene glycol dimethyl ether(TEGDME)-based electrolyte.With the continuous formation of the SEI,its shear modulus decreases accompanied by an increase in viscosity.In TEGDME,the lightest/thinnest SEI(mass lower than in PC by a factor of nine)yet having the greatest stiffness(more than five times that in PC)is obtained.We attribute this behavior to differences in the chemical composition of the SEIs,which have been revealed by tracking the mass-change-per-mole-of-electrontransferred using EQCM-D and further confirmed by X-ray photoelectron spectroscopy.Yinguang Chai Wenshan Jia Zhiqiu Hu Song Jin Hongchang Jin Huanxin Ju Xingbin Yan Hengxing Ji Li-Jun Wan 2021Chinese Chemical Letters2021,32,3:2
