| 2 | Chilli anthracnose disease caused by Colletotrichum species显示文摘Anthracnose disease is one of the major economic constraints to chilli production worldwide, especially in tropical and subtropical regions. Accurate taxonomic information is necessary for effective disease control management. In the Colletotrichum patho-system, different Colletotrichum species can be associated with anthracnose of the same host. Little information is known concerning the interactions of the species associated with the chilli anthracnose although several Colletotrichum species have been reported as causal agents of chilli anthracnose disease worldwide. The ambiguous taxonomic status of Colletotrichum species has resulted in inaccurate identification which may cause practical problems in plant breeding and disease management. Although the management and control of anthracnose disease are still being extensively researched, commercial cultivars of Capsicum annuum that are resistant to the pathogens that cause chilli anthracnose have not yet been developed. This paper reviews the causal agents of chilli anthracnose, the disease cycle, conventional methods in identification of the pathogen and molecular approaches that have been used for the identification of Colletotrichum species. Pathogenetic variation and population structure of the causal agents of chilli anthracnose along with the current taxonomic status of Colletotrichum species are discussed. | 5 | A multi-locus backbone tree for Pestalotiopsis, with a polyphasic characterization of 14 new species显示文摘Pestalotiopsis is a taxonomically confused,pathogenic and chemically creative genus requiring a critical reexamination using a multi-gene phylogeny based on ex-type and ex-epitype cultures.In this study 40 isolates of Pestalotiopsis,comprised of 28 strains collected from living and dead plant material of various host plants from China were studied by means of morphology and analysis of ITS,β–tubulin and tef1 gene sequence data.Based on molecular and morphological data we describe 14 new species(Pestalotiopsis asiatica,P.chinensis,P.chrysea,P.clavata,P.diversiseta,P.ellipsospora,P.inflexa,P.intermedia,P.linearis,P.rosea,P.saprophyta,P.umberspora,P.unicolor and P.verruculosa)and three species are epitypified(P.adusta,P.clavispora and P.foedans).Of the 10 gene regions(ACT,β-tubulin,CAL,GPDH,GS,ITS,LSU,RPB 1,SSU and tef1)utilized to resolve cryptic Pestalotiopsis species,ITS,β–tubulin and tef1 proved to be the better markers.The other gene regions were less useful due to poor success in PCR amplification and/or in their ability to resolve species boundaries.As a single gene tef1 met the requirements for an ideal candidate and functions well for species delimitation due to its better species resolution and PCR success.Althoughβ-tubulin showed fairly good differences among species,a combination of ITS,β-tubulin and tef1 gene data gave the best resolution as compared to single gene analysis.This work provides a backbone tree for 22 ex-type/epitypified species of Pestalotiopsis and can be used in future studies of the genus. | Sajeewa S.N.Maharachchikumbura Liang Dong Guo Lei Cai Ekachai Chukeatirote Wen Ping Wu Xiang Sun Pedro W.Crous D.Jayarama Bhat Eric H.C.McKenzie Ali H.Bahkali Kevin D.Hyde | 2012 | Fungal Diversity2012,,5: | 9 |

| 9 | What are the common anthracnose pathogens of tropical fruits?显示文摘t Species of Colletotrichum are associated with anthracnose of a wide range of host plants including cultivated and wild tropical fruits.The genetic and ecological diversity of species associated with wild fruits are poorly explored,as compared to those associated with pre and postharvest diseases of cultivated fruits.In the present study,isolates of Colletotrichum were obtained from commercially available cultivated fruits,wild fruits(from native trees in natural habitats)and a few herbaceous hosts collected in northern Thailand.These isolates were initially characterized based on analysis of complete sequences of nuclear ribosomal internal transcribed spacer(ITS),into the genetically defined species complexes of Colletotrichum gloeosporioides,C.acutatum,C.boninense and C.truncatum.The isolates were primarily identified in the C.gloeosporioides species complex,based on a strongly supported clade within the ITS gene tree and were further characterized using multi-gene phylogenetic analyses and morphology.Phylogenetic analyses of ITS,partial sequences of actin(ACT),calmodulin(CAL),glyceraldehyde-3-phosphate dehydrogenase(GAPDH),glutamine synthetase(GS)andβtubulin(TUB2)genetic markers were performed individually and in combination.Colletotrichum gloeosporioides sensu stricto was identified from lime(Citrus aurantifolia)and rose apple(Syzygium samarangense).Colletotrichum fructicola was isolated from dragon fruit(Hylocerous undatus)and jujube(Ziziphus sp.).Colletotrichum endophytica was found only from an unknown wild fruit.We observed a considerable genetic and host diversity of species occurring on tropical fruits within the clade previously known as Colletotrichum siamense sensu lato.The clade consists of isolates identified as pre and postharvest pathogens on a wide range of fruits,including coffee(Coffea arabica),custard apple(Annona reticulata),Cerbera sp.,figs(Ficus racemosa)mango(Mangifera indica),neem(Azadirachta indica)and papaya(Carica papaya)and was the dominant group of species among most wild fruits studied.With the exception of one isolate from banana,which grouped in the C.siamense clade,all the other isolates were identified as Colletotrichum musae.A new species,Colletotrichum syzygicola,associated with Syzygium samarangense in Thailand,is introduced with descriptions and illustrations.This study highlights the need to re-assess the evolutionary relationships of Colletotrichum species occurring on cultivated and wild fruits with emphasis on their ecology and cryptic diversification including sampling at regional and global scales. | Dhanushka Udayanga Dimuthu S.Manamgoda Xingzhong Liu Ekachai Chukeatirote Kevin D.Hyde | 2013 | Fungal Diversity2013,,4: | 6 |

| 11 | Medicinal mushrooms in supportive cancer therapies:an approach to anti-cancer effects and putative mechanisms of action显示文摘Medicinal mushrooms have been valued as natural sources of bioactive compounds since times immemorial and have been recognized as potential immunomodulating and anti-cancer agents.Their consumption has consistently been shown to have beneficial effects on human health.Cancer is a generic term for several types of diseases that can be chronic and are responsible for a large number of deaths worldwide.Although there has been considerable progress in modern cancer therapy research,difficulties in understanding the molecular behavior of various types of cancers and the numerous side effects experienced by patients from treatments means that this whole subject area is still problematic.Thus,biological immunotherapy using natural bioactive compounds as supportive treatments in conventional cancer therapies has become in vogue.Bioactive metabolites isolated from medicinal mushrooms have shown potential successes in cancer treatment as biological immunotherapeutic agents that stimulate the immune system against cancer cells.They also act as an effective source of anti-cancer agents,capable of interfering with cellular signal transduction pathways linked to cancer development and progression.In this review we compile available data on the characteristics of medicinal mushrooms that appear to be particularly effective as biological immunotherapeutic agents.Major consideration is given to biological constituents and the putative mechanisms of action by which bioactive compounds act on the human body.Consideration is also given to the benefits that have been claimed for the use of mushrooms in treating cancer and the future prospects of using medicinal mushrooms as potent supportive candidate bioagents for treatment of cancers is discussed. | Dilani D.De Silva Sylvie Rapior Françoise Fons Ali H.Bahkali Kevin D.Hyde | 2012 | Fungal Diversity2012,,4: | 5 |
| 12 | Phyllosticta species associated with citrus diseases in China显示文摘Phyllosticta species associated with diseases of four commercial Citrus species grown in China are reported.Totally,496 Phyllosticta strains were isolated from mandarins(Citrus reticulata),pomeloes(C.maxima),oranges(C.sinensis)and lemons(C.limon)in the main citrus producing regions across China,and 74 strains were selected for phylogenetic analysis.Analyses inferred from the sequences of internal transcribed spacer region(ITS1,5.8S nrDNA and ITS2),partial translation elongation factor 1-alpha(TEF1)and partial actin gene(ACT),showed these representative Phyllosticta isolates clustered in four distinct clades corresponding to three known,and one undescribed species.The newly resolved taxon,Phyllosticta citrichinaensis was isolated from leaves and fruits of all four Citrus species and is introduced in this paper.This taxon caused minor damage,showing irregular spots or freckles.Phyllosticta citriasiana,associated with tan spot of pomeloes,was isolated only from pomeloes,and never from lemons,mandarins and oranges.Phyllosticta citricarpa,the citrus black spot pathogen,which is presently subjected to phytosanitary legislation in the EU and United States,was isolated from lemons,mandarins and oranges,but never from pomeloes.The isolates of P.citricarpa clustered in two subclades,one from mandarins,the other from oranges and lemons.P.capitalensis was isolated from all four Citrus species as an endophyte,causing false melanose,or together with P.citricarpa or P.citriasiana.Morphological,cultural and biochemical characters were consistent with the results of phylogenetic analysis.In addition,a specific primer pair Pca8/ITS4 was designed and selected,and its corresponding PCR procedure was developed for the detection of P.citriasiana in this study. | Xinghong Wang Guoqing Chen Feng Huang Jingze Zhang Kevin D.Hyde Hongye Li | 2012 | Fungal Diversity2012,,1: | 5 |

| 14 | A phylogenetic census of global diversity of gut anaerobic fungiand a new taxonomic framework显示文摘Obligate anaerobic fungi of the phylum Neocallimastigomycota play a key role in digesting fibrous feeds in the gut ofherbivores, but little is known about their global diversity. In this study, the collective diversity of gut anaerobic fungi wasexamined using all curated internal transcribed spacer 1 (ITS1) sequences of anaerobic gut fungi available in GenBank.The 262,770 quality-checked fungal ITS1 sequences downloaded from GenBank were assigned to 274 operational taxonomic units (OTUs) at the approximate species level. Of these approximate species-equivalent (Sp-eq) OTUs, 119 wererepresented by at least five ITS1 sequences, with 38 containing known species and 81 containing no known species. Basedon a rarefaction analysis, the currently available ITS1 sequences represent nearly all the major species of gut anaerobicfungi, but much more sequencing effort is needed to assess the actual richness of minor OTUs. One dataset of ITS1reference sequences (referred to as AF-RefSeq) and one comprehensive taxonomic framework are also presented, and theyare shown to be suitable for taxonomic classification of most of the ITS1 sequences in GenBank. | 15 | A six-gene phylogenetic overview of Basidiomycota and allied phyla with estimated divergence times of higher taxa and a phyloproteomics perspective显示文摘In this paper,we provide a phylogenetic overview of Basidiomycota and related phyla in relation to ten years of DNA based phylogenetic studies since the AFTOL publications in 2007.We selected 529 species to address phylogenetic relationships of higher-level taxa using a maximumlikelihood framework and sequence data from six genes traditionally used in fungal molecular systematics(nrLSU,nrSSU,5.8S,tef1-a,rpb1 and rpb2).These species represent 18 classes,62 orders,183 families,and 392 genera from the phyla Basidiomycota(including the newly recognized subphylum Wallemiomycotina)and Entorrhizomycota,and 13 species representing 13 classes of Ascomycota as outgroup taxa.We also conducted a molecular dating analysis based on these six genes for 116 species representing 17 classes and 54 orders of Basidiomycota and Entorrhizomycota.Finally we performed a phyloproteomics analysis from 109 Basidiomycota species and 6 outgroup taxa using amino-acid sequences retrieved from 396 orthologous genes.Recognition of higher taxa follows the criteria in Zhao et al(Fungal Divers 78:239–292,2016):(i)taxa must be monophyletic and statistically well-supported in molecular dating analyses,(ii)their respective stem ages should be roughly equivalent,and(iii)stem ages of higher taxa must be older than those of lower level taxa.The time-tree indicates that the mean of stem ages of Basidiomycota and Entorrhizomycota are ca.530 Ma;subphyla of Basidiomycota are 406–490 Ma;most classes are 358–393 Ma for those of Agaricomycotina and 245–356 Ma for those of Pucciniomycotina and Ustilaginomycotina;most orders of those subphyla split 120–290 Ma.Monophyly of most higherlevel taxa of Basidiomycota are generally supported,especially those taxa introduced in the recent ten years:phylum Entorrhizomycota,classes Malasseziomycetes,Moniliellomycetes,Spiculogloeomycetes,Tritirachiomycetes and orders Amylocorticiales,Golubeviales,Holtermanniales,Jaapiales,Lepidostromatales,Robbauerales,Stereopsidales and Trichosporonales.However,the younger divergence times of Leucosporidiales(Microbotryomycetes)indicate that its order status is not supported,thus we propose combining it under Microbotryales.On the other hand,the families Buckleyzymaceae and Sakaguchiaceae(Cystobasidiomycetes)are raised to Buckleyzymales and Sakaguchiales due to their older divergence times.Cystofilobasidiales(Tremellomycetes)has an older divergence time and should be amended to a higher rank.We however,do not introduce it as new class here for Cystofilobasidiales,as DNA sequences from these taxa are not from their respective types and thus await further studies.Divergence times for Exobasidiomycetes,Cantharellales,Gomphales and Hysterangiales were obtained based on limited species sequences in molecular dating study.More comprehensive phylogenetic studies on those four taxa are needed in the future because our ML analysis based on wider sampling,shows they are not monophyletic groups.In general,the six-gene phylogenies are in agreement with the phyloproteomics tree except for the placements of Wallemiomycotina,orders Amylocorticiales,Auriculariales,Cantharellales,Geastrales,Sebacinales and Trechisporales from Agaricomycetes.These conflicting placements in the six-gene phylogeny vs the phyloproteomics tree are discussed.This leads to future perspectives for assessing gene orthology and problems in deciphering taxon ranks using divergence times. | Rui-Lin Zhao Guo-Jie Li Santiago Sanchez-Ramirez Matt Stata Zhu-Liang Yang Gang Wu Yu-Cheng Dai Shuang-Hui He Bao-Kai Cui Jun-Liang Zhou Fang Wu Mao-Qiang He Jean-Marc Moncalvo Kevin D.Hyde | 2017 | Fungal Diversity2017,,3: | 4 |
| 16 | Investigating species boundaries in Colletotrichum显示文摘Colletotrichum is one of the most important plant pathogenic genera that is responsible for numerous diseases which can have a profound impact on the agricultural sector.Species delineation is difficult due to a lack of distinctive phenotypic vari-ation.Therefore,in this study three different genomic approaches based on phylogenetic,evolutionary and coalescent-based methods are applied to establish robust species boundaries.The reliability of five different DNA barcodes was also assessed to provide further insights into species delineation.The ITS region can resolve the placement of taxa up to the species complex level.The GAPDH and TUB2 markers are determined to be the most informative for most complexes.However,no single marker could discriminate between species in all complexes,therefore different molecular approaches based on multi-locus datasets are recommended.This is the first study to provide an estimated divergence time for all species complexes in Colle-totrichum.The estimated divergence time for species complexes ranged between 4.8 to 32.2 MYA.Based on the high level of congruent results obtained from the different molecular approaches,a new species complex,the Colletotrichum agaves complex is introduced.This complex consists of five taxa which are characterised by the presence of straight or slightly curved conidia with obtuse apices.This study shows that coalescent approaches and multi-locus phylogeny are crucial to establish species boundaries in Colletotrichum.The taxonomic placement of three singleton taxa Colletotrichum axonopodi,C.cariniferi and C.parallelophorum is revised.We accept 248 species and provide recommendations regarding species boundaries in the graminicola-caudatum complex. | Chitrabhanu S.Bhunjun Chayanard Phukhamsakda Ruvishika S.Jayawardena Rajesh Jeewon Itthayakorn Promputtha Kevin D.Hyde | 2021 | Fungal Diversity2021,,2: | 4 |

It is essential to update existing databases/outlines based on recent studies, since thesesources are widely used as a foundation for other research. In this outline, we merge both asexual and sexual genera intoone outline. The phylum Ascomycota comprises of three subphyla viz. Pezizomycotina (including 13 classes, 124 ordersand 507 families), Saccharomycotina (including one class, one order and 13 families) and Taphrinomycotina (five classes,five orders and six families). | 18 | Culturable plant pathogenic fungi associated with sugarcane in southern China显示文摘Sugarcane(Saccharum officinarum)is one of the oldest crops cultivated by mankind.Numerous fungal taxa have been reported from this host,although most were not identified beyond genus level.In this study,we explored 31 sampling sites in Guangxi and Guangdong Provinces(China),and collected 370 diseased samples from leaves and roots of sugarcane,from which 762 strains were isolated.Our preliminary analysis based on internal transcribed spacer(ITS)sequences suggested that these isolates belonged to 143 species in 51 genera,but we could not assign 129 strains.Bipolaris,Chaetomium,Curvularia,Phoma and Nigrospora represented the top five most common genera identified,while 27 rare genera comprised only one identified species.In this study,we chose above mentioned common genera for in-depth morphological observations and multi-locus analyses,in order to identify these strains to species level.In this paper,we described one new genus,32 new species,and reported 19 new records for China and the asexual morph of Chaetomium olivaceum.Hitherto,this is the most comprehensive study with molecular identification and illustration of fungi associated with sugarcane,which greatly improves our understanding of culturable mycota associated with this host. | Mubashar Raza Zhi-Feng Zhang Kevin D.Hyde Yong-Zhao Diao Lei Cai | 2019 | Fungal Diversity2019,,6: | 4 |
| 19 | Medicinal mushrooms in prevention and control of diabetes mellitus显示文摘Diabetes mellitus is a life-threatening chronic metabolic disease caused by lack of insulin and/or insulin dysfunction,characterized by high levels of glucose in the blood(hyperglycemia).Millions worldwide suffer from diabetes and its complications.Significantly,it has been recognized that type 2 diabetes is an important preventable disease and can be avoided or delayed by lifestyle intervention.Presently,there are many chemical and biochemical hypoglycemic agents(synthetic drugs),that are used in treating diabetes and are effective in controlling hyperglycemia.However,as they may have harmful side-effects and fail to significantly alter the course of diabetic complications,natural anti-diabetic drugs from medicinal plants have attracted a great deal of attention.Medicinal mushrooms have been valued as a traditional source of natural bioactive compounds over many centuries and have been targeted as potential hypoglycemic and anti-diabetic agents.Bioactive metabolites including polysaccharides,proteins,dietary fibres,and many other biomolecules isolated from medicinal mushrooms and their cultured mycelia have been shown to be successful in diabetes treatment as biological antihyperglycemic agents.In this review we discuss the biological nature of diabetes and,in particular,explore some promising mushrooms that have experimental anti-diabetic properties,preventing or reducing the development of diabetes mellitus.The importance of medicinal mushrooms as agents of medical nutrition therapy and how their metabolites can be used as supportive candidates for prevention and control of diabetes is explored.Future prospects for this field of study and the difficulties and constraints that might affect the development of rational drug products from medicinal mushrooms are discussed. | Dilani D.De Silva Sylvie Rapior Kevin D.Hyde Ali H.Bahkali | 2012 | Fungal Diversity2012,,5: | 4 |
