| 1 | A Data-Driven Clustering Recommendation Method for Single-Cell RNA-Sequencing Data显示文摘Recently,the emergence of single-cell RNA-sequencing(scRNA-seq)technology makes it possible to solve biological problems at the single-cell resolution.One of the critical steps in cellular heterogeneity analysis is the cell type identification.Diverse scRNA-seq clustering methods have been proposed to partition cells into clusters.Among all the methods,hierarchical clustering and spectral clustering are the most popular approaches in the downstream clustering analysis with different preprocessing strategies such as similarity learning,dropout imputation,and dimensionality reduction.In this study,we carry out a comprehensive analysis by combining different strategies with these two categories of clustering methods on scRNA-seq datasets under different biological conditions.The analysis results show that the methods with spectral clustering tend to perform better on datasets with continuous shapes in two-dimension,while those with hierarchical clustering achieve better results on datasets with obvious boundaries between clusters in two-dimension.Motivated by this finding,a new strategy,called QRS,is developed to quantitatively evaluate the latent representative shape of a dataset to distinguish whether it has clear boundaries or not.Finally,a data-driven clustering recommendation method,called DDCR,is proposed to recommend hierarchical clustering or spectral clustering for scRNA-seq data.We perform DDCR on two typical single cell clustering methods,SC3 and RAFSIL,and the results show that DDCR recommends a more suitable downstream clustering method for different scRNA-seq datasets and obtains more robust and accurate results. | Yu Tian Ruiqing Zheng Zhenlan Liang Suning Li Fang-Xiang Wu Min Li | 2021 | Tsinghua Science and Technology2021,26,5: | 3 |

| 3 | Effects of microlens array orientation errors on plenoptic imaging of flame radiative properties and uncertainty analysis显示文摘Plenoptic imaging(PI)systems can flexibly record both spatial and angular information on flame radiation,enabling volumetric reconstruction of complex flames.The accuracy and efficiency of the reconstruction are significantly affected by the orientation parameters of the microlens array(MLA)in the system.To investigate the influence of potential parameter errors on flame light fields,we establish a typical orientation error model and employ ray-splitting-based Monte Carlo method to simulate the entire and sectioned PI for the three-dimensional flame under four error conditions,in which different radiative properties of flame(extinction coefficient,scattering albedo,and scattering phase function)are considered.Through the proposed uncertainty evaluation scheme,the flame image characteristics,intensity,structure deviations,and their local distribution for four error types are analyzed.The results show that the extinction coefficient and the MLA error type determine the flame PI uncertainty features,while the scattering properties only change the deviation levels.The major impact of the extinction coefficient on the transfer and accumulation of uncertainty in flame-sectioned PI is also revealed. | LI SuNing YUAN Yuan TAN HePing | 2021 | Science China(Technological Sciences)2021,64,10: | 1 |

| 7 | Development and formation of wing cuticle based on transcriptomic analysis in Locusta migratoria during metamorphosis显示文摘Wings are an important flight organ of insects.Wing development is a complex process controlled by a series of genes.The flightless wing pad transforms into a mature wing with the function of migratory flight during the nymphto-adult metamorphosis.However,the mechanism of wing morphogenesis in locusts is still unclear.This study analyzed the microstructures of the locust wing pads at pre-eclosion and the wings after eclosion and performed the comparative transcriptome analysis.RNA-seq identified 25,334 unigenesand 3,430 differentially expressed genes(DEGs)(1,907 up-regulated and 1,523 down-regulated).The DEGs mainly included cuticle development(LmACPs),chitin metabolism(Lm Idgf4),lipid metabolism-related genes,cell adhesion(Integrin),zinc finger transcription factors(LmSalm,LmZF593 andLmZF521),and others.Functional analysis based on RNA interference and hematoxylin and eosin(H&E)staining showed that the three genes encoded zinc finger transcription factors are essential for forming wing cuticle and maintaining morphology in Locusta migratoria.Finally,the study found that the LmSalm regulates the expression of LmACPs in the wing pads at pre-eclosion,and LmZF593 and LmZF521 regulate the expression of LmIntegrin/LmIdgf4/LmHMT420 in the wings after eclosion.This study revealed that the molecular regulatory axis controls wing morphology in nymphal and adult stages of locusts,offering a theoretical basis for the study of wing development mechanisms in hemimetabolous insects. | Jing Zhang Zhaochen Wu Shuo Li He Huang Suning Liu Weimin Liu Xiaoming Zhao Jianzhen Zhang | 2024 | Journal of Integrative Agriculture2024,23,4: | 0 |
