| 3 | Evolution and Domestication Footprints Uncovered from the Genomes of Coix显示文摘Coix lacryma-jobi,a plant species closely related to Zea and Sorghum,is an important food and medicinal crop in Asia.However,no reference genome of this species has been reported,and its exact phylogeny within the Andropogoneae remains unresolved.Here,we generated a high-quality genome assembly of coix comprising~1.73 Gb with 44485 predicted protein-coding genes.We found coix to be a typical diploid plant with an overall 1-to-1 syntenic relationship with the Sorghum genome,despite its drastic genome expansion(~2.3-fold)due mainly to the activity of transposable elements.Phylogenetic analysis revealed that coix diverged with sorghum~10.41 million years ago,which was~1.49 million years later than the divergence between sorghum and maize.Resequencing of 27 additional coix accessions revealed that they could be unambiguously separated into wild relatives and cultivars,and suggested that coix experienced a strong genetic bottleneck,resulting in the loss of about half of the genetic diversity during domestication,even though many traits have remained undomesticated.Our data not only provide novel comparative genomic and evolutionary insights into the Andropogoneae lineage,but also an important resource that will greatly benefit molecular breeding of this important crop. | Hongbing Liu Junpeng Shi Zexi Cai Yumin Huang Menglu Lv Huilong Du Qiang Gao Yi Zuo Zhaobin Dong Wei Huang Rui Qin Chengzhi Liang Jinsheng Lai Weiwei Jin | 2020 | Molecular Plant2020,13,2: | 4 |
| 4 | Evaluating the blank contamination and recovery of sample pretreatment procedures for analyzing organophosphorus flame retardants in waters显示文摘Organophosphate esters(OPEs), used as flame retardants and plasticizers, are widely present in environmental waters. Development of accurate determination methods for trace OPEs in water is urgent for understanding the fate and risk of this class of emerging pollutants. However, the wide use of OPEs in experimental materials results in blank interference, which influences the accuracy of analytical results. In the present work, blank contamination and recovery of pretreatment procedures for analysis of OPEs in water samples were systematically examined for the first time. Blank contaminations were observed in filtration membranes, glass bottles, solid phase extraction cartridges, and nitrogen blowing instruments. These contaminations could be as high as 6.4–64 ng/L per treatment. Different kinds of membranes were compared in terms of contamination levels left after common glassware cleaning, and a special wash procedure was proposed to eliminate the contamination from membranes. Meanwhile, adsorption of highly hydrophobic OPEs on the inside wall of glass bottles was found to be 42.4%–86.1%, which was the primary cause of low recoveries and was significantly reduced by an additional washing step with acetonitrile. | 5 | Anti-proliferative effect of the extract of Guangzao (Fructus Choerospondiatis) on cultured rat cardiac fibroblasts显示文摘OBJECTIVE: To ascertain if total flavonoids of Guangzao(Fructus Choerospondiatis)(TFFC) extracted from Guangzao(Fructus Choerospondiatis) can inhibit angiotensin Ⅱ-induced proliferation of cardiac fibroblasts(CFs).METHODS: CFs were cultured by the differential attachment method. A model of cell proliferation was established by stimulation with Ang Ⅱ. Cardiac fibroblasts growth was determined using a hemocytometer. Cell proliferation was detected by methyl thiazole tetrazolium. Lactate dehydrogenase activitywas measured by chemical colorimetric method.RESULTS: Proliferation of TFFC-treated(25, 50,100 mg/L) fibroblasts was significantly less than that of cells in the angiotensin Ⅱ group(P < 0.01),and TFFC inhibited proliferation in a dose-dependent manner. | 9 | HPSO-based fuzzy neural network control for AUV显示文摘A fuzzy neural network controller for underwater vehicles has many parameters difficult to tune manually. To reduce the numerous work and subjective uncertainties in manual adjustments,a hybrid particle swarm optimization (HPSO) algorithm based on immune theory and nonlinear decreasing inertia weight (NDIW) strategy is proposed. Owing to the restraint factor and NDIW strategy,an HPSO algorithm can effectively prevent premature convergence and keep balance between global and local searching abilities. Meanwhile,the algorithm maintains the ability of handling multimodal and multidimensional problems. The HPSO algorithm has the fastest convergence velocity and finds the best solutions compared to GA,IGA,and basic PSO algorithm in simulation experiments. Experimental results on the AUV simulation platform show that HPSO-based controllers perform well and have strong abilities against current disturbance. | 11 | Surrogate modeling for long-term and high-resolution prediction of building thermal load with a metric-optimized KNN algorithm显示文摘During the pre-design stage of buildings,reliable long-term prediction of thermal loads is significant for cool-ing/heating system configuration and efficient operation.This paper proposes a surrogate modeling method to predict all-year hourly cooling/heating loads in high resolution for retail,hotel,and office buildings.16384 surrogate models are simulated in EnergyPlus to generate the load database,which contains 7 crucial building features as inputs and hourly loads as outputs.K-nearest-neighbors(KNN)is chosen as the data-driven algorithm to approximate the surrogates for load prediction.With test samples from the database,performances of five different spatial metrics for KNN are evaluated and optimized.Results show that the Manhattan distance is the optimal metric with the highest efficient hour rates of 93.57%and 97.14%for cooling and heating loads in office buildings.The method is verified by predicting the thermal loads of a given district in Shanghai,China.The mean absolute percentage errors(MAPE)are 5.26%and 6.88%for cooling/heating loads,respectively,and 5.63%for the annual thermal loads.The proposed surrogate modeling method meets the precision requirement of engineering in the building pre-design stage and achieves the fast prediction of all-year hourly thermal loads at the district level.As a data-driven approximation,it does not require as much detailed building information as the commonly used physics-based methods.And by pre-simulation of sufficient prototypical models,the method overcomes the gaps of data missing in current data-driven methods. | Yumin Liang Yiqun Pan Xiaolei Yuan Wenqi Jia Zhizhong Huang | 2023 | Energy and Built Environment2023,4,6: | 1 |
| 12 | Delivery of an Rhs-family nuclease effector reveals direct penetration of the gram-positive cell envelope by a type VI secretion system in Acidovorax citrulli显示文摘The type VI secretion system(T6SS)is a double-tubular nanomachine widely found in gram-negative bacteria.Its spear-like Hcp tube is capable of penetrating a neighboring cell for cytosol-to-cytosol protein delivery.However,gram-positive bacteria have been considered impenetrable to such T6SS action.Here we report that the T6SS of a plant pathogen,Acidovorax citrulli(AC),could deliver an Rhsfamily nuclease effector RhsB to kill not only gram-negative but also gram-positive bacteria.Using bioinformatic,biochemical,and genetic assays,we systematically identified T6SS-secreted effectors and determined that RhsB is a crucial antibacterial effector.RhsB contains an N-terminal PAAR domain,a middle Rhs domain,and an unknown C-terminal domain.RhsB is subject to self-cleavage at both its N-and C-terminal domains and its secretion requires the upstream-encoded chaperone EagT2 and VgrG3.The toxic Cterminus of RhsB exhibits DNase activities and such toxicity is neutralized by either of the two downstream immunity proteins,RimB1 and RimB2.Deletion of rhsB significantly impairs the ability of killing Bacillus subtilis while ectopic expression of immunity proteins RimB1 or RimB2 confers protection.We demonstrate that the AC T6SS not only can effectively outcompete Escherichia coli and B.subtilis in planta but also is highly potent in killing other bacterial and fungal species.Collectively,these findings highlight the greatly expanded capabilities of T6SS in modulating microbiome compositions in complex environments. | Tong-Tong Pei Yumin Kan Zeng-Hang Wang Ming-Xuan Tang Hao Li Shuangquan Yan Yang Cui Hao-Yu Zheng Han Luo Xiaoye Liang Tao Dong | 2022 | mLife2022,1,1: | 1 |

| 15 | Fibroblast exosomal TFAP2C induced by chitosan oligosaccharides promotes peripheral axon regeneration via the miR-132-5p/CAMKK1 axis显示文摘Chitosan and its degradation product,oligosaccharides,have been shown to facilitate peripheral nerve regeneration.However,the underlying mechanisms are not well understood.In this study,we analyzed the protein expression profiles in sciatic nerves after injury using proteomics.A group of proteins related to exosome packaging and transport is up-regulated by chitosan oligosaccharides(COS),implying that exosomes are involved in COS-induced peripheral nerve regeneration.In fact,exosomes derived from fibroblasts(f-EXOs)treated with COS significantly promoted axon extension and regeneration.Exosomal protein identification and functional studies,revealed that TFAP2C is a key factor in neurite outgrowth induced by COS-f-EXOs.Furthermore,we showed that TFAP2C targets the pri-miRNA-132 gene and represses miR-132-5p expression in dorsal root ganglion neurons.Camkk1 is a downstream substrate of miR-132-5p that positively affects axon extension.In rats,miR-132-5p antagomir stimulates CAMKK1 expression and improves axon regeneration and functional recovery in sciatic nerves after injury.Our data reveal the mechanism for COS in axon regeneration,that is COS induce fibroblasts to produce TFAP2C-enriched EXOs,which are then transferred into axons to promote axon regeneration via miR-132-5p/CAMKK1.Moreover,these results show a new facet of fibroblasts in axon regeneration in peripheral nerves. | Yahong Zhao Jina Liu Sha Liu Panpan Yang Yunyun Liang Jinyu Ma Susu Mao Cheng Sun Yumin Yang | 2023 | Bioactive Materials2023,,8: | 1 |

| 18 | Influence of moderate hypothermia on cerebral oxygenation in pigs with intracranial hypertension显示文摘BACKGROUND: Moderate hypothermia is one of the effective therapeutic methods for head injury in recent years, there are many mechanisms of moderate hypothermia for brain protection, and its influence on cerebral oxygenation is also one of them. OBJECTIVE: To observe the influence of moderate hypothermia on cerebral oxygenation of animals with acute intracranial hypertension, and further investigate the protective mechanism of moderate hypothermia. DESIGN: A randomized controlled trial. SETTING: Department of Neurosurgery, Renji Hospital affiliated to the Medical College of Shanghai Jiao Tong University. MATERIALS: Twenty healthy little pigs, either male or female, weighing 4.5–5.5 kg, were used. Neurotrend-typed multiparameter monitoring system (Diametrics Company, British); CMA/100 micro-injection pump (Carnegie Company, Sweden). METHODS: The experiment was conducted in the Changzheng Hospital affiliated to the Second Military Medical University of Chinese PLA in November, 2001. The pigs were randomized into two groups: the normothermia group (control group, n =10) and moderate hypothermia group (n =10). ① Bilateral femoral arteries were separated, one was connected to pressometer for monitoring mean arterial pressure (MEP), and the other for analysis of blood gases [including peripheral blood pH value, arterial partial pressure of carbon dioxide (PaCO2), arterial partial pressure of carbon dioxide (PaCO2), HCO3–]. ② Rectal temperature was monitored with mercurial thermometer. ③ Intracranial pressure was monitored using Camino optic ICP probe placed in the subdural space. ④ Neurotrend multiparameter monitoring sensor was inserted into the white matter for about 4 cm to determine cerebral perfusion pressure (CPP, CPP=MAP(ICP), brain tissue partial oxygen pressure (PO2), partial pressure of carbon dioxide (PCO2), HCO3– and brain temperature. The rectal temperature of animals in the moderate hypothermia group was lowered to 34 ℃ using ice bags, and the body temperature was maintained at 33–35 ℃ for 2 hours. The changes of the parameters were observed continuously, and the pigs in the normothermia group were not treated with cooling. MAIN OUTCOME MEASURES: ① MAP, ICP, rectal temperature, CCP; Indexes of cerebral oxygenation detected with Neurotrend-typed multiparameter monitoring system; ② Results of blood gases analysis in the moderate hypothermia group.
