| 1 | SHRIMP zircon U-Pb dating for subduction-related gran-itic rocks in the northern part of east Junggar, Xinjiang显示文摘SHRIMP U-Pb zircon dating on the Xileketehalasu granodiorite porphyry and Kalasayi monodiorite porphyry that intrude middle Devonian Beitashan Formation at the north part of east Junggar region shows that they were formed at 381±6 Ma and 376±10 Ma respectively. They are interpreted as subduction-related granitic rocks, which is the first report that the isotopic ages for the granitic rocks range from 350 to 390 Ma. Another determined age for the Kalasayi monodiorite porphyry is 408±9 Ma, representing the age of underlain Lower Devonian volcanic rocks. Thus, the U-Pb dates suggest that the northeastward subduction of Junggar ocean from southwest occurred at 408 to 376 Ma (the real inter- val may be larger). | 2 | Post-Mesozoic Transformation of Tectonic Domain in Southeastern China and Its Geodynamic Mechanism显示文摘Since the Mesozoic and Cenozoic, a transformation from a Tethyan Himalayan tectonic domain into a circum Pacific tectonic domain from Indosinian to Yanshanian is indicated in this paper, resulting in conspicuous changes in geophysics, tectono magmatic distribution, lithofacies and paleo geography, tectonic system in southeastern China. Tectonic analysis shows that the tectonic framework resulted from the compounding, transforming and superimposing of the two tectonic domains. | 4 | Upper Yellow River air concentrations of organochlorine pesticides estimated from tree bark, and their relationship with socioeconomic indices显示文摘Organochlorine pesticide(OCP) concentrations in tree bark from the upper Yellow River region were determined. Total OCP concentrations ranged from 2.7 to 82 ng/g dw, with a mean of 20 ng/g dw. Concentrations of total(Σ) DDTs(0.49–37 ng/g dw), HCHs(0.55–4.5 ng/g dw), and HCB(0.1–1.0 ng/g dw) were much higher than the other OCPs and accounted for 89% of the ΣOCP concentrations. p,p′-DDT was the dominant member of the DDT pesticide group and-HCH was the dominant HCH isomer. The p,p′-DDT/p,p′-DDE and-HCH/-HCH ratios suggested that there were recent DDT and-HCH releases. OCP concentrations in the air were estimated from the tree bark, and the estimated median ΣDDTs, ΣHCHs, and HCB concentrations in the air were 0.09, 0.14, and 0.024 pg/m3, respectively. The relationship between total OCP concentrations and socioeconomic and natural environment indices were assessed using multiple linear regression analysis, and a regression equation including all these factors was obtained. | 5 | Molecular phylogeny of coronaviruses including human SARS-CoV显示文摘Phylogenetic tree of coronaviruses (CoVs) in-cluding the human SARS-associated virus is reconstructed from complete genomes by using our newly developed K- string composition approach. The relation of the human SARS-CoV to other coronaviruses, i.e. the rooting of the tree is suggested by choosing an appropriate outgroup. SARS-CoV makes a separate group closer but still distant from G2 (CoVs in mammalian host). The relation between different isolates of the human SARS virus is inferred by first constructing an ultrametric distance matrix from counting sequence variations in the genomes. The resulting tree is consistent with clinic relations between the SARS-CoV isolates. | 6 | A draft sequence of the rice (Oryza sativa ssp. indica) genome显示文摘The sequence of the rice genome holds fundamental information for its biology, including physiology, genetics, development, and evolution, as well as information on many beneficial phenotypes of economic significance. Using a 'whole genome shotgun' approach, we have pro-duced a draft rice genome sequence of Oryza sativa ssp. in-dica, the major crop rice subspecies in China and many other regions of Asia. The draft genome sequence is constructed from over 4.3 million successful sequencing traces with an accumulative total length of 2214.9 Mb. The initial assembly of the non-redundant sequences reached 409.76 Mb in length, based on 3.30 million successful sequencing traces with a total length of 1797.4 Mb from an indica variant cultivar 93-11, giving an estimated coverage of 95.29% of the rice genome with an average base accuracy of higher than 99%. It increases the ffexibility of an interactive design environment. In this paper, a method to generate a highlight line model on an arbitrary triangular mesh is presented. Based on the highlight line model, a technique to remove local shape irregularities of a triangular mesh is then presented. The shape modification is done by solving a minimization problem and performing an iterative procedure. The new technique improves not only the shape quality of the mesh surface, but also the shape of the highlight line model. In this study we pay special attention to the phylogenetic positions of 56 Archaea genomes among which 7 species have not been listed either in Bergey’s Manual of Systematic Bacteriology or in Taxonomic Outline of Bacteria and Archaea (TOBA). By inspecting the stable monophyletic branchings in CVTrees reconstructed from a total of 861 genomes (56 Archaea plus 797 Bacteria, using 8 Eukarya as outgroups) definite taxonomic assignments were proposed for these not-fully-classified species. Early phenotyping experiments and several recent molecular studies put Shigella within the species E. coli. However, the whole-genome-based, alignment-free and parameter-free CVTree approach shows convincingly that four established Shigella species, Shigella boydii, Shigella sonnei, Shigella felxneri and Shigella dysenteriae, are distinct from E. coli strains, and form sister species to E. coli within the genus Escherichia. In view of the overall success and high resolution power of the CVTree approach, this result should be taken seriously. | 14 | Metallogenic Age of Dapinggou Gold Deposit in Northern Altun Area, Northwestern China显示文摘Studying the metallogenic age of Dapinggou gold deposit may provide important material not only for the study of metallization and the further prospecting of gold deposits but also for research into tectonic evolution in the Altun area. In this study, we used Rb-Sr isotopic dating method of fluid inclusion in the Au-bearing quartz, combining field investigation, REE, sulfur isotopes, lead isotopes, strontium isotopes and hydrogen-oxygen isotope, to determine the metallogenic age of the Dapinggou gold deposit. The only newly-discovered medium-sized gold deposit in the northern Altun area, Dapinggou gold deposit, is controlled by a ductile shear zone. It is characterized by mainly altered mylonite-types with a little K-feldspar quartz vein-types. Data from REE, sulfur isotopes, lead isotopes and strontium isotopes show that the source materials of the deposit were derived mainly from the metamorphic rocks. The data from the inclusion and hydrogen-oxygen isotope indicate that the ore-forming fluid came mainly from dynamic metamorphic water and partly from remelting magmatic water, with a little influence from meteoric water. The density of the ore-forming fluid is 0.791-0.971 g/cm3 and it contains 2.36 %-5.5 % salinity. The gold deposit was formed at 1.61-2.68 km below the surface at a temperature of 198-290 ℃ and a pressure of (420-700)×105 Pa. The isotopic age from the Rb-Sr isochron of fluid inclusion in quartz is 487 Ma, which indicates that the mineralization occurred in the early Caledonian epoch. How-ever, the availability of more and more complete bacterial genomes has brought about complications instead of refinement of the tree. In particular, it turns out that different choice of genes may tell different history. This might be caused by possible horizontal gene transfer (HGT) among species. There is an urgent need to develop phylogenetic methods that make use of whole genome data. | 16 | LVTree Viewer:An Interactive Display for the All-Species Living Tree Incorporating Automatic Comparison with Prokaryotic Systematics显示文摘We describe an interactive viewer for the All-Species Living Tree(LVTree). The viewer incorporates treeing and lineage information from the ARB-SILVA website. It allows collapsing the tree branches at different taxonomic ranks and expanding the collapsed branches as well, keeping the overall topology of the tree unchanged. It also enables the user to observe the consequence of trial lineage modifications by re-collapsing the tree. The system reports taxon statistics at all ranks automatically after each collapsing and re-collapsing. These features greatly facilitate the comparison of the 16 S rRNA sequence phylogeny with prokaryotic taxonomy in a taxon by taxon manner.In view of the fact that the present prokaryotic systematics is largely based on 16 S rRNA sequence analysis, the current viewer may help reveal discrepancies between phylogeny and taxonomy. | 17 | Learning Context-based Embeddings for Knowledge Graph Completion显示文摘Purpose:Due to the incompleteness nature of knowledge graphs(KGs),the task of predicting missing links between entities becomes important.Many previous approaches are static,this posed a notable problem that all meanings of a polysemous entity share one embedding vector.This study aims to propose a polysemous embedding approach,named KG embedding under relational contexts(ContE for short),for missing link prediction.Design/methodology/approach:ContE models and infers different relationship patterns by considering the context of the relationship,which is implicit in the local neighborhood of the relationship.The forward and backward impacts of the relationship in ContE are mapped to two different embedding vectors,which represent the contextual information of the relationship.Then,according to the position of the entity,the entity’s polysemous representation is obtained by adding its static embedding vector to the corresponding context vector of the relationship.Findings:ContE is a fully expressive,that is,given any ground truth over the triples,there are embedding assignments to entities and relations that can precisely separate the true triples from false ones.ContE is capable of modeling four connectivity patterns such as symmetry,antisymmetry,inversion and composition.Research limitations:ContE needs to do a grid search to find best parameters to get best performance in practice,which is a time-consuming task.Sometimes,it requires longer entity vectors to get better performance than some other models.Practical implications:ContE is a bilinear model,which is a quite simple model that could be applied to large-scale KGs.By considering contexts of relations,ContE can distinguish the exact meaning of an entity in different triples so that when performing compositional reasoning,it is capable to infer the connectivity patterns of relations and achieves good performance on link prediction tasks.Originality/value:ContE considers the contexts of entities in terms of their positions in triples and the relationships they link to.It decomposes a relation vector into two vectors,namely,forward impact vector and backward impact vector in order to capture the relational contexts.ContE has the same low computational complexity as TransE.Therefore,it provides a new approach for contextualized knowledge graph embedding. | Fei Pu Zhongwei Zhang Yan Feng Bailin Yang | 2022 | Journal of Data and Information Science2022,7,2: | 3 |
| 18 | Numerical Modeling of Deformation at the Baiyun Gold Deposit,Northeastern China:Insights into the Structural Controls on Mineralization显示文摘The Qingchengzi ore field is an important gold-polymetallic center of the North China Cra-ton.It has been recognized that the gold deposits in Qingchengzi were controlled by structures like litho-logical interfaces and fractures along mechanically weak bedding and foliation planes,but it still remains poorly understood how the structures affected the localization of the gold deposits.Finite element based numerical modeling was used to reproduce the deformation process of the Baiyun gold deposit during the mineralization period.Paleoproterozoic schist and marble are widely exposed in Qingchengzi,and a large part of the Baiyun gold ores occurs along the interfaces between the schist and the marble.The modeling results suggest that the mechanical contrast between the schist and the marble may be a major reason why the stress was localized along their lithological interfaces under a compressional stress regime.Two parts of their lithological interfaces were identified to be easily stress-localized and first fractured:the interface between the schist and its underlying marble at shallower levels and the one between the schist and its overlying marble at deeper levels.Stress concentration in these two parts is independent on the dipping angle and direction of the interfaces.Therefore,mineralizing fluids may have been concentrated into these two parts.The first one is consistent with the present ore bodies of the Baiyun gold deposit,and the second one could be considered for deep prospecting.These findings also provide implications for the structural controls of lithological interfaces on the mineralization in other gold deposits of this region. | Xiangchong Liu Changhao Xiao Shuanhong Zhang Bailin Chen | 2021 | Journal of Earth Science2021,32,1: | 3 |

We now provide one solution in the latest Release 3.0 of the alignment-free and whole-genome-based web server CVTree3. The server resides in a cluster of 64 cores and is equipped with an interactive,collapsible, and expandable tree display. It is capable of comparing the tree branching order with prokaryotic classification at all taxonomic ranks from domains down to species and strains.CVTree3 allows for inquiry by taxon names and trial on lineage modifications. In addition, it reports a summary of monophyletic and non-monophyletic taxa at all ranks as well as produces print-quality subtree figures. After giving an overview of retrospective verification of the CVTree approach, the power of the new server is described for the mega-classification of prokaryotes and determination of taxonomic placement of some newly-sequenced genomes. A few discrepancies between CVTree and 16 S r RNA analyses are also summarized with regard to possible taxonomic revisions. | 20 | Primary Studies on the Microbial Fermentation of 10-Hydroxy-2-Decenoic Acid By Candida BH002显示文摘Fermentation technology of Candida BH002, a 10-hydroxy-2-decenoic acid producing microorganism, was primarilystudied in this paper. Results showed that the optimum medium for the batch-fed fermentation was: sucrose 4%, ammoniumsulfate 0.3%, peptone 0.1%, beef extract 0.1%, dipotassium hydrogen phosphate 0.2%, royal jelly 0.5%, magnesium sulfate0.05%, ferrous sulfate 0.001% and CoCl2 0.001% and pH 7.0. The optimum initial pH value, dissoluble oxygen and reducingsugar concentration were 7.0, 25ml/250ml and 7.0% respectively.
