| 1 | Washed microbiota transplantation vs.manual fecal microbiota transplantation:clinical findings,animal studies and in vitro screening显示文摘Fecal microbiota transplantation(FMT)by manual preparation has been applied to treat diseases for thousands of years.However,this method still endures safety risks and challenges the psychological endurance and acceptance of doctors,patients and donors.Population evidence showed the washed microbiota preparation with microfiltration based on an automatic purification system followed by repeated centrifugation plus suspension for three times significantly reduced FMT-related adverse events.This washing preparation makes delivering a precise dose of the enriched microbiota feasible,instead of using the weight of stool.Intraperitoneal injection in mice with the fecal microbiota supernatant obtained after repeated centrifugation plus suspension for three times induced less toxic reaction than that by the first centrifugation following the microfiltration.The toxic reactions that include death,the change in the level of peripheral white blood cells,and the proliferation of germinal center in secondary lymphoid follicles in spleen were noted.The metagenomic next-generation sequencing(NGS)indicated the increasing types and amount of viruses could be washed out during the washing process.Metabolomics analysis indicated metabolites with pro-inflammatory effects in the fecal microbiota supernatant such as leukotriene B4,corticosterone,and prostaglandin G2 could be removed by repeated washing.Near-infrared absorption spectroscopy could be served as a rapid detection method to control the quality of the washingprocess.In conclusion,this study for the first time provides evidence linking clinical findings and animal experiments to support that washed microbiota transplantation(WMT)is safer,more precise and more quality-controllable than the crude FMT by manual. | Ting Zhang Gaochen Lu Zhe Zhao Yafei Liu Quan Shen Pan Li Yaoyao Chen Haoran Yin Huiquan Wang Cicilia Marcella Bota Cui Lei Cheng Guozhong Ji Faming Zhang | 2020 | Protein & Cell2020,11,4: | 44 |

| 3 | Periodontitis may induce gut microbiota dysbiosis via salivary microbiota显示文摘The aim of this study was to identify whether periodontitis induces gut microbiota dysbiosis via invasion by salivary microbes.First,faecal and salivary samples were collected from periodontally healthy participants(PH group,n=16)and patients with severe periodontitis(SP group,n=21)and analysed by 16S ribosomal RNA sequencing.Significant differences were observed in both the faecal and salivary microbiota between the PH and SP groups.Notably,more saliva-sourced microbes were observed in the faecal samples of the SP group.Then,the remaining salivary microbes were transplanted into C57BL6/J mice(the C-PH group and the C-SP group),and it was found that the composition of the gut microbiota of the C-SP group was significantly different from that of the C-PH group,with Porphyromonadaceae and Fusobacterium being significantly enriched in the C-SP group.In the colon,the C-SP group showed significantly reduced crypt depth and zonula occludens-1 expression.The m RNA expression levels of pro-inflammatory cytokines,chemokines and tight junction proteins were significantly higher in the C-SP group.To further investigate whether salivary bacteria could persist in the intestine,the salivary microbiota was stained with carboxyfluorescein diacetate succinimidyl ester and transplanted into mice.We found that salivary microbes from both the PH group and the SP group could persist in the gut for at least 24 h.Thus,our data demonstrate that periodontitis may induce gut microbiota dysbiosis through the influx of salivary microbes. | Jun Bao Lili Li Yangheng Zhang Min Wang Faming Chen Shaohua Ge Bin Chen Fuhua Yan | 2022 | International Journal of Oral Science2022,14,3: | 9 |
| 4 | Coastal blue carbon: Concept, study method, and the application to ecological restoration显示文摘Coastal blue carbon refers to the carbon taken from atmospheric CO2; fixed by advanced plants(including salt marsh,mangrove, and seagrass), phytoplankton, macroalgae, and marine calcifiers via the interaction of plants and microbes; and stored in nearshore sediments and soils; as well as the carbon transported from the coast to the ocean and ocean floor. The carbon sequestration capacity per unit area of coastal blue carbon is far greater than that of the terrestrial carbon pool. The mechanisms and controls of the carbon sink from salt marshes, mangroves, seagrasses, the aquaculture of shellfish and macroalgae, and the microbial carbon pump need to be further studied. The methods to quantify coastal blue carbon include carbon flux measurements, carbon pool measurements, manipulative experiments, and modeling. Restoring, conserving, and enhancing blue carbon will increase carbon sinks and produce carbon credits, which could be traded on the carbon market. The need to tackle climate change and implement China's commitment to cut carbon emissions requires us to improve studies on coastal blue carbon science and policy. | 6 | A novel CCCH-type zinc finger protein SAW1 activates OsGA20ox3 to regulate gibberellin homeostasis and anther development in rice显示文摘Male sterility is a prerequisite for hybrid seed production.The phytohormone gibberellin(GA)is in-volved in regulating male reproductive development,but the mechanism underlying GA homeostasis in anther development remains less understood.Here,we report the isolation and characterization of a new positive regulator of GA homeostasis,swollen anther wall 1(SAW1),for anther development in rice(Oryza sativa L.).Rice plants carrying the recessive mutant allele saw1 produces abnormal anthers with swollen anther wall and aborted pollen.Clustered regularly interspaced short palindromic repeats(CRISPR)/CRIPSR-associated protein 9-mediated knockout of SAW1 in rice generated similar male sterile plants.SAW1 encodes a novel nucleus-localizing CCCH-tandem zinc finger protein,and this protein could directly bind to the promoter region of the GA synthesis gene OsGA20ox3 to induce its anther-specific expression.In the saw1 anther,the significantly decreased OsGA20ox3 expression resulted in lower bio-active GA content,which in turn caused the lower expression of the GA-inducible anther-regulator gene OsGAMYB.Thus,our results disclose the mechanism of the SAW1-GA20ox3-GAMYB pathway in controlling rice anther development,and provide a new target gene for the rapid generation of male sterile lines by genome editing for hybrid breeding. | Bin Wang Ruiqiu Fang Faming Chen Jingluan Han Yao-Guang Liu Letian Chen Qinlong Zhu | 2020 | Journal of Integrative Plant Biology2020,62,10: | 5 |
| 7 | Removal of nonimpacted third molars alters the periodontal condition of their neighbors clinically, immunologically, and microbiologically显示文摘Considering the adverse effects of nonimpacted third molars(N-M3s)on the periodontal health of adjacent second molars(M2s),the removal of N-M3s may be beneficial to the periodontal health of their neighbors.This study aimed to investigate the clinical,immunological,and microbiological changes of the periodontal condition around M2s following removal of neighboring N-M3s across a 6-month period.Subjects with at least one quadrant containing an intact first molar(M1),M2,and N-M3 were screened and those who met the inclusion criteria and decided to receive N-M3 extraction were recruited in the following investigation.M2 periodontal condition was interrogated before M3 extraction(baseline)and at 3 and 6 months postoperatively.Improvements in clinical periodontal indexes of M2s in response to their adjacent N-M3 removal,along with changes in inflammatory biomarkers among gingival crevicular fluid(GCF)and the composition of subgingival plaque collected from the distal sites of the M2s of the targeted quadrant were parallelly analyzed.Complete data of 26 tooth extraction patients across the follow-up period were successfully obtained and subsequently applied for statistical analysis.Compared to the baseline,the periodontal condition of M2s was significantly changed 6 months after N-M3 removal;specifically,the probing depth of M2s significantly reduced(P<0.001),the matrix metalloproteinase(MMP)-8 concentration involved in GCF significantly decreased(P=0.025),and the abundance of the pathogenic genera unidentified Prevotellaceae and Streptococcus significantly decreased(P<0.001 and P=0.009,respectively).We concluded that N-M3 removal was associated with superior clinical indexes,decreased GCF inflammatory biomarkers,and reduced pathogenic microbiome distribution within the subgingival plaque.Although the retention or removal of N-M3s continues to be controversial,our findings provide additional evidence that medical decisions should be made as early as possible or at least before the neighboring teeth are irretrievably damaged. | Yi Tian Lijuan Sun Honglei Qu Yang Yang Faming Chen | 2021 | International Journal of Oral Science2021,13,1: | 3 |
| 8 | Optimization study on the rehydration process of lyophilized human platelets显示文摘Long-term preservation of human platelets will greatly reduce the risk of their shortage. Lyophilization has been proved feasible for this purpose. For the recovery of lyophilized platelets,rehydration is an important process. In this paper,the rehydration proc-esses for 1 mL and 2 mL samples were studied. The effects of prehydration duration(15,30,60,90,120 and 150 min) in 37°C water vapor and the concentration of rehydration solution(25%,50%,75%,100% platelet-poor plasma) on the recovery rate,MPV(mean platelet volume) and PDW(platelet distribution width) were investigated. The mass changes during the prehydration process were weighed. The optimized rehydration conditions are as follows:(1) for 1 mL sample,the prehydration duration was 15 min and for 2 mL sample the prehydration duration was 90 min;(2) the rehydration solution was 75% platelet-poor plasma. Under optimized conditions,the morphology of the rehydrated platelets kept normal and their ultrastructures kept intact,their aggregation capacity to thrombin(1 U/mL) was 82.8% of the fresh ones. | 12 | A 3D-printed molybdenum-containing scaffold exerts dual pro-osteogenic and anti-osteoclastogenic effects to facilitate alveolar bone repair显示文摘The positive regulation of bone-forming osteoblast activity and the negative feedback regulation of osteoclastic activity are equally important in strategies to achieve successful alveolar bone regeneration. Here, a molybdenum(Mo)-containing bioactive glass ceramic scaffold with solid-strut-packed structures(Mo-scaffold) was printed, and its ability to regulate pro-osteogenic and antiosteoclastogenic cellular responses was evaluated in vitro and in vivo. We found that extracts derived from Mo-scaffold(Moextracts) strongly stimulated osteogenic differentiation of bone marrow mesenchymal stem cells and inhibited differentiation of osteoclast progenitors. The identified comodulatory effect was further demonstrated to arise from Mo ions in the Mo-extract,wherein Mo ions suppressed osteoclastic differentiation by scavenging reactive oxygen species(ROS) and inhibiting mitochondrial biogenesis in osteoclasts. Consistent with the in vitro findings, the Mo-scaffold was found to significantly promote osteoblastmediated bone formation and inhibit osteoclast-mediated bone resorption throughout the bone healing process, leading to enhanced bone regeneration. In combination with our previous finding that Mo ions participate in material-mediated immunomodulation, this study offers the new insight that Mo ions facilitate bone repair by comodulating the balance between bone formation and resorption. | 15 | Slope stability prediction based on a long short-term memory neural network:comparisons with convolutional neural networks,support vector machines and random forest models显示文摘The numerical simulation and slope stability prediction are the focus of slope disaster research.Recently,machine learning models are commonly used in the slope stability prediction.However,these machine learning models have some problems,such as poor nonlinear performance,local optimum and incomplete factors feature extraction.These issues can affect the accuracy of slope stability prediction.Therefore,a deep learning algorithm called Long short-term memory(LSTM)has been innovatively proposed to predict slope stability.Taking the Ganzhou City in China as the study area,the landslide inventory and their characteristics of geotechnical parameters,slope height and slope angle are analyzed.Based on these characteristics,typical soil slopes are constructed using the Geo-Studio software.Five control factors affecting slope stability,including slope height,slope angle,internal friction angle,cohesion and volumetric weight,are selected to form different slope and construct model input variables.Then,the limit equilibrium method is used to calculate the stability coefficients of these typical soil slopes under different control factors.Each slope stability coefficient and its corresponding control factors is a slope sample.As a result,a total of 2160 training samples and 450 testing samples are constructed.These sample sets are imported into LSTM for modelling and compared with the support vector machine(SVM),random forest(RF)and convo-lutional neural network(CNN).The results show that the LSTM overcomes the problem that the commonly used machine learning models have difficulty extracting global features.Furthermore,LSTM has a better prediction performance for slope stability compared to SVM,RF and CNN models. | Faming Huang Haowen Xiong Shixuan Chen Zhitao Lv Jinsong Huang Zhilu Chang Filippo Catani | 2023 | International Journal of Coal Science & Technology2023,10,2: | 1 |

| 17 | Uncertainty pattern in landslide susceptibility prediction modelling:Effects of different landslide boundaries and spatial shape expressions显示文摘In some studies on landslide susceptibility mapping(LSM),landslide boundary and spatial shape characteristics have been expressed in the form of points or circles in the landslide inventory instead of the accurate polygon form.Different expressions of landslide boundaries and spatial shapes may lead to substantial differences in the distribution of predicted landslide susceptibility indexes(LSIs);moreover,the presence of irregular landslide boundaries and spatial shapes introduces uncertainties into the LSM.To address this issue by accurately drawing polygonal boundaries based on LSM,the uncertainty patterns of LSM modelling under two different landslide boundaries and spatial shapes,such as landslide points and circles,are compared.Within the research area of Ruijin City in China,a total of 370 landslides with accurate boundary information are obtained,and 10 environmental factors,such as slope and lithology,are selected.Then,correlation analyses between the landslide boundary shapes and selected environmental factors are performed via the frequency ratio(FR)method.Next,a support vector machine(SVM)and random forest(RF)based on landslide points,circles and accurate landslide polygons are constructed as point-,circle-and polygon-based SVM and RF models,respectively,to address LSM.Finally,the prediction capabilities of the above models are compared by computing their statistical accuracy using receiver operating characteristic analysis,and the uncertainties of the predicted LSIs under the above models are discussed.The results show that using polygonal surfaces with a higher reliability and accuracy to express the landslide boundary and spatial shape can provide a markedly improved LSM accuracy,compared to those based on the points and circles.Moreover,a higher degree of uncertainty of LSM modelling is present in the expression of points because there are too few grid units acting as model input variables.Additionally,the expression of the landslide boundary as circles introduces errors in measurement and is not as accurate as the polygonal boundary in most LSM modelling cases.In addition,the results under different conditions show that the polygon-based models have a higher LSM accuracy,with lower mean values and larger standard deviations compared with the point-and circle-based models.Finally,the overall LSM accuracy of the RF is superior to that of the SVM,and similar patterns of landslide boundary and spatial shape affecting the LSM modelling are reflected in the SVM and RF models. | Faming Huang Jun Yan Xuanmei Fan Chi Yao Jinsong Huang Wei Chen Haoyuan Hong | 2022 | Geoscience Frontiers2022,13,2: | 1 |

| 19 | Uncertainties of landslide susceptibility prediction: Influences of random errors in landslide conditioning factors and errors reduction by low pass filter method显示文摘In the existing landslide susceptibility prediction(LSP)models,the influences of random errors in landslide conditioning factors on LSP are not considered,instead the original conditioning factors are directly taken as the model inputs,which brings uncertainties to LSP results.This study aims to reveal the influence rules of the different proportional random errors in conditioning factors on the LSP un-certainties,and further explore a method which can effectively reduce the random errors in conditioning factors.The original conditioning factors are firstly used to construct original factors-based LSP models,and then different random errors of 5%,10%,15% and 20%are added to these original factors for con-structing relevant errors-based LSP models.Secondly,low-pass filter-based LSP models are constructed by eliminating the random errors using low-pass filter method.Thirdly,the Ruijin County of China with 370 landslides and 16 conditioning factors are used as study case.Three typical machine learning models,i.e.multilayer perceptron(MLP),support vector machine(SVM)and random forest(RF),are selected as LSP models.Finally,the LSP uncertainties are discussed and results show that:(1)The low-pass filter can effectively reduce the random errors in conditioning factors to decrease the LSP uncertainties.(2)With the proportions of random errors increasing from 5%to 20%,the LSP uncertainty increases continuously.(3)The original factors-based models are feasible for LSP in the absence of more accurate conditioning factors.(4)The influence degrees of two uncertainty issues,machine learning models and different proportions of random errors,on the LSP modeling are large and basically the same.(5)The Shapley values effectively explain the internal mechanism of machine learning model predicting landslide sus-ceptibility.In conclusion,greater proportion of random errors in conditioning factors results in higher LSP uncertainty,and low-pass filter can effectively reduce these random errors. | Faming Huang Zuokui Teng Chi Yao Shui-Hua Jiang Filippo Catani Wei Chen Jinsong Huang | 2024 | Journal of Rock Mechanics and Geotechnical Engineering2024,16,1: | 0 |
