1Estimation of inbreeding and identification of regions under heavy selection based on runs of homozygosity in a Large White pig population显示文摘Background: Runs of homozygosity(ROHs) are homozygous segments of the genome where the two haplotypes inherited from the parents are identical. The current availability of genotypes for a very large number of single nucleotide polymorphisms(SNPs) is leading to more accurate characterization of ROHs in the whole genome. Here,we investigated the occurrence and distribution of ROHs in 3,692 Large White pigs and compared estimates of inbreeding coefficients calculated based on ROHs(FROH), homozygosity(FHOM), genomic relationship matrix(FGRM)and pedigree(FPED). Furthermore, we identified genomic regions with high ROH frequencies and annotated their candidate genes.Results: In total, 176,182 ROHs were identified from 3,569 animals, and all individuals displayed at least one ROH longer than 1 Mb. The ROHs identified were unevenly distributed on the autosomes. The highest and lowest coverages of Sus scrofa chromosomes(SSC) by ROH were on SSC14 and SSC13, respectively. The highest pairwise correlation among the different inbreeding coefficient estimates was 0.95 between FROH_totaland FHOM, while the lowest was-0.083 between FGRMand FPED. The correlations between FPEDand FROHusing four classes of ROH lengths ranged from 0.18 to 0.37 and increased with increasing ROH length, except for ROH > 10 Mb. Twelve ROH islands were located on four chromosomes(SSC1, 4, 6 and 14). These ROH islands harboured genes associated with reproduction, muscular development, fat deposition and adaptation, such as SIRT1, MYPN, SETDB1 and PSMD4.Conclusion: FROHcan be used to accurately assess individual inbreeding levels compared to other inbreeding coefficient estimators. 2In-situ/operando techniques to identify active sites for thermochemical conversion of CO_(2) over heterogeneous catalysts显示文摘The catalytic conversion of CO_(2) to fuels or chemicals is considered to be an effective pathway to mitigate the greenhouse effect. To develop new types of efficient and durable catalysts, it is critical to identify the catalytic active sites, surface intermediates, and reaction mechanisms to reveal the relationship between the active sites and catalytic performance. However, the structure of a heterogeneous catalyst usually dynamically changes during reaction, bringing a great challenge for the identification of catalytic active sites and reaction pathways. Therefore, in-situ/operando techniques have been employed to real-time monitor the dynamic evolution of the structure of active sites under actual reaction conditions to precisely build the structure–function relationship. Here, we review the recent progress in the application of various in-situ/operando techniques in identifying active sites for catalytic conversion of CO_(2) over heterogeneous catalysts. We systematically summarize the applications of various optical and X-ray spectroscopy techniques, including Raman spectroscopy, Fourier transform infrared (FTIR) spectroscopy, X-ray diffraction (XRD), X-ray photoelectron spectroscopy (XPS), and X-ray absorption spectroscopy (XAS), in identifying active sites and determining reaction mechanisms of the CO_(2) thermochemical conversion with hydrogen and light alkanes over heterogeneous catalysts. 3Live cell imaging and proteomic profiling of endogenous NEAT1 lncRNA by CRISPR/ Cas9-mediated knock-in显示文摘In mammalian cells,long noncoding RNAs(lncRNAs)form complexes with proteins to execute various biological functions such as gene transcription,RNA processing and other signaling activities.However,methods to track endogenous lncRNA dynamics in live cells and screen for lncRNA interacting proteins are limited.Here,we report the development of CERTIS(CRISPR-mediated Endogenous lncRNA Tracking and Immunoprecipitation System)to visualize and isolate endogenous lncRNA,by precisely inserting a 24-repeat MS2 tag into the distal end of lncRNA locus through the CRISPR7Cas9 technology.In this study,we show that CERTIS effectively labeled the paraspeckle lncRNA NEAT1 without disturbing its physiological properties and could monitor the endogenous expression variation of NEAT1.In addition,CERTIS displayed superior performance on both short-and long-term tracking of NEAT1 dynamics in live cells.We found that NEAT1 and paraspeckles were sensitive to topoisomerase I specific inhibitors.Moreover,RNA Immunoprecipitation(RIP)of the MS2-tagged NEAT1 lncRNA successfully revealed several new protein components of paraspeckle.Our results support CERTIS as a tool suitable to track both spatial and temporal lncRNA regulation in live cells as well as study the lncRNA-protein interactomes.Bohong Chen Shengcheng Deng Tianyu Ge Miaoman Ye Jianping Yu Song Lin Wenbin Ma Zhou Songyang 2020Protein & Cell2020,11,9:4

5The landscape of chromatin accessibility in skeletal muscle during embryonic development in pigs显示文摘Background:The development of skeletal muscle in pigs during the embryonic stage is precisely regulated by transcriptional mechanisms,which depend on chromatin accessibility.However,how chromatin accessibility plays a regulatory role during embryonic skeletal muscle development in pigs has not been reported.To gain insight into the landscape of chromatin accessibility and the associated genome-wide transcriptome during embryonic muscle development,we performed ATAC-seq and RNA-seq analyses of skeletal muscle from pig embryos at 45,70 and 100 days post coitus(dpc).Results:In total,21,638,35,447 and 60,181 unique regions(or peaks)were found across the embryos at 45 dpc(LW45),70 dpc(LW70)and 100 dpc(LW100),respectively.More than 91%of the peaks were annotated within−1 kb to 100 bp of transcription start sites(TSSs).First,widespread increases in specific accessible chromatin regions(ACRs)from embryos at 45 to 100 dpc suggested that the regulatory mechanisms became increasingly complicated during embryonic development.Second,the findings from integrated ATAC-seq and RNA-seq analyses showed that not only the numbers but also the intensities of ACRs could control the expression of associated genes.Moreover,the motif screening of stage-specific ACRs revealed some transcription factors that regulate muscle developmentrelated genes,such as MyoG,Mef2c,and Mef2d.Several potential transcriptional repressors,including E2F6,OTX2 and CTCF,were identified among the genes that exhibited different regulation trends between the ATAC-seq and RNA-seq data.Conclusions:This work indicates that chromatin accessibility plays an important regulatory role in the embryonic muscle development of pigs and regulates the temporal and spatial expression patterns of key genes in muscle development by influencing the binding of transcription factors.Our results contribute to a better understanding of the regulatory dynamics of genes involved in pig embryonic skeletal muscle development.Jingwei Yue Xinhua Hou Xin Liu Ligang Wang Hongmei Gao Fuping Zhao Lijun Shi Liangyu Shi Hua Yan Tianyu Deng Jianfei Gong Lixian Wang Longchao Zhang 2021Journal of Animal Science and Biotechnology2021,12,4:2
6Chromobox homolog 4 overexpression inhibits TNF-α-induced matrix catabolism and senescence by suppressing activation of NF-κB signaling pathway in nucleus pulposus cells显示文摘Intervertebral disc degeneration(IDD)is featured as enhanced catabolism of extracellular matrix(ECM)in the nucleus pulposus(NP),in which tumor necrosis factor-alpha(TNF-α)-related cell senescence is involved.Chromobox homolog protein 4(CBX4)exhibits anti-inflammatory effects and shows promising therapeutic potential.Thus,in the present study,we explore the role of CBX4 in IDD.Immunohistochemistry staining reveals that CBX4 expression is decreased in severe degenerative NP tissues compared to mild degenerative tissues,and real-time PCR and western blot analysis results show that CBX4 expression is downregulated under TNF-αstimulation in NP cells.siRNA and adenoviruses are used to knockdown or overexpress CBX4,respectively.The results demonstrate that CBX4 knockdown augments the catabolism of ECM in human NP cells,while CBX4 overexpression in rat NP cells restores the ECM degradation induced by TNF-α,as illustrated by immunofluorescence and western blot analysis.In addition,transcriptome sequencing results reveal the regulatory effect of CBX4 on the cell cycle,and further western blot analysis and senescence-associatedβ-galactosidase staining assay indicate that CBX4 overexpression alleviates cell senescence in the presence of TNF-α.Moreover,the phosphorylation of p65,which indicates the activation of NF-κB signaling,is measured by western blot analysis and immunofluorescence assay,and the results reveal that CBX4 overexpression reduces the TNF-α-induced increase in the p-p65/p65 ratio.In addition,the effect of CBX4 overexpression in NP cells is suppressed by NF-κB agonist.In summary,our results indicate that CBX4 overexpression can suppress TNF-α-induced matrix catabolism and cell senescence in the NP by inhibiting NF-κB activation.This study may provide new approaches for preventing and treating IDD.Yangyang Zhang Shuangxing Li Junmin Hong Jiansen Yan Zhengqi Huang Jiajun Wu Zhihuai Deng Tianyu Qin Kang Xu Wei Ye 2022Acta Biochimica et Biophysica Sinica2022,54,7:2
7In-situ growth of ZnS/FeS heterojunctions on biomass-derived porous carbon for efficient oxygen reduction reaction显示文摘It is an urgent task to develop highly efficient non-noble metal electrocatalysts in the direction of ORR,but still a huge and long-term challenge.Herein,an efficient one-step pyrolysis of Sichuan pepper powder,2,2-bipyridine,FeCl3,Na SCN,and ZnCl2 at 900℃ provides the FeS/ZnS@N,S-C-900 hybrid catalyst.Transmission electron microscopy(TEM)images and Mott-Schottky curves clearly reveal the in-situ constructed abundant FeS/ZnS-based p-n junctions dispersed on the biomass-derived porous carbon surface of FeS/ZnS@N,S-C-900.The as-prepared FeS/ZnS@N,S-C-900 hybrid exhibits superior ORR performance in comparison with Pt/C in 0.1 M KOH with high onset(Eonset)and half-wave potentials(E1/2)of 1.00 and 0.880 V vs.RHE,large limiting current density(JL)of 5.60 mA cm-2,and robust durability and methanol tolerance.Impressively,upon the light irradiation,FeS/ZnS@N,S-C-900 produces a photocurrent as high as ca.0.3μA cm-2,resulting in further improvement over Eonset,E1/2,and JLof FeS/ZnS@N,S-C-900 to1.10 V vs.RHE,0.885 V vs.RHE,and 6.02 mA cm-2.Experiment in combination with theoretical calculations demonstrate the significant effect of FeS/ZnS heterojunction on the enhanced ORR catalytic activity of FeS/ZnS@N,S-C-900.This work is useful for the development of advanced heterojunction-based ORR catalysts for various energy conversion devices.Rong Jiang Xin Chen Jinxia Deng Tianyu Wang Kang Wang Yanli Chen Jianzhuang Jiang 2020Journal of Energy Chemistry2020,29,8:2

10A novel luciferase immunosorbent assay performs better than a commercial enzyme-linked immunosorbent assay to detect MERS-CoV specific IgG in humans and animals显示文摘The Middle East respiratory syndrome(MERS)is a lethal zoonosis caused by MERS coronavirus(MERS-CoV)and poses a significant threat to public health worldwide.Therefore,a rapid,sensitive,and specific serologic test for detecting anti-MERS-CoV antibodies in both humans and animals is urgently needed for the successful management of this illness.Here,we evaluated various novel luciferase immunosorbent assays(LISA)based on nucleocapsid protein(NP)as well as fragments derived from spike protein(S)including subunit 1(S1),N terminal domain(NTD),receptorbinding domain(RBD)and subunit 2(S2)of S for the detection of MERS-CoV-specific IgG.Fusion proteins,including nanoluciferase(NLuc)and various fragments derived from the NP or S protein of MERS-CoV,were expressed in human embryonic kidney 293 T cells.LISAs that detected anti-MERS-CoV IgG were further developed using cell lysates expressing various fusion proteins.Panels of human or animal samples infected with MERS-CoV were used to analyze the sensitivity and specificity of various LISAs in reference to a MERS-CoV RT-PCR,commercial S1-based ELISA,and pseudovirus particle neutralization test(ppNT).Our results showed that the S1-,RBD-,and NP-LISAs were more sensitive than the NTD-and S2-LISAs for the detection of anti-MERS-CoV IgG.Furthermore,the S1-,RBD-,and NP-LISAs were more sensitive(by at least 16-fold)than the commercially available S1-ELISA.Moreover,the S1-,RBD-,and NPLISA specifically recognized anti-MERS-CoV IgG and did not cross-react with samples derived from other human CoV(OC43,229E,HKU1,NL63)-infected patients.More importantly,these LISAs proved their applicability and reliability for detecting anti-MERS-CoV IgG in samples from camels,monkeys,and mice,among which the RBD-LISA exhibited excellent performance.The results of this study suggest that the novel MERS-CoV RBD-and S1-LISAs are highly effective platforms for the rapid and sensitive detection of anti-MERS-CoV IgG in human and animal samples.These assays have the potential to be used as serologic tests for the management and control of MERS-CoV infection.Wenling Wang Tianyu Wang Yao Deng Peihua Niu Ruhan A Jincun Zhao Malik Peiris Shixing Tang Wenjie Tan 2019Biosafety and Health2019,1,3:1
11Incorporating kernelized multi-omics data improves the accuracy of genomic prediction显示文摘Background:Genomic selection(GS)has revolutionized animal and plant breeding after the first implementation via early selection before measuring phenotypes.Besides genome,transcriptome and metabolome information are increasingly considered new sources for GS.Difficulties in building the model with multi-omics data for GS and the limit of specimen availability have both delayed the progress of investigating multi-omics.Results:We utilized the Cosine kernel to map genomic and transcriptomic data as n×n symmetric matrix(G matrix and T matrix),combined with the best linear unbiased prediction(BLUP)for GS.Here,we defined five kernel-based prediction models:genomic BLUP(GBLUP),transcriptome-BLUP(TBLUP),multi-omics BLUP(MBLUP,M=ratio×G+(1-ratio)×T),multi-omics single-step BLUP(mss BLUP),and weighted multi-omics single-step BLUP(wmss BLUP)to integrate transcribed individuals and genotyped resource population.The predictive accuracy evaluations in four traits of the Chinese Simmental beef cattle population showed that(1)MBLUP was far preferred to GBLUP(ratio=1.0),(2)the prediction accuracy of wmss BLUP and mss BLUP had 4.18%and 3.37%average improvement over GBLUP,(3)We also found the accuracy of wmss BLUP increased with the growing proportion of transcribed cattle in the whole resource population.Conclusions:We concluded that the inclusion of transcriptome data in GS had the potential to improve accuracy.Moreover,wmss BLUP is accepted to be a promising alternative for the present situation in which plenty of individuals are genotyped when fewer are transcribed.Mang Liang Bingxing An Tianpeng Chang Tianyu Deng Lili Du Keanning Li Sheng Cao Yueying Du Lingyang Xu Lupei Zhang Xue Gao Junya Li Huijiang Gao 2023Journal of Animal Science and Biotechnology2023,14,1:0

15Complexity of synthesis of composite service with correctness guarantee显示文摘How to compose existing web services automatically and to guarantee the correctness of the design (e.g. temporal constraints specified by temporal logic LTL, CTL or CTL*) is an important and challenging problem in web services. Most existing approaches use the process in conventional software development of design, verification, analysis and correction to guarantee the correctness of composite services, which makes the composition process both complex and time-consuming. In this paper, we focus on the synthesis problem of composite service; that is, for a given set of services and correctness constraint specified by CTL or CTL* formula, a composite service is automatically constructed which guarantees that the correctness is ensured. We prove that the synthesis problem for CTL and CTL* are complete for EXPTIME and 2EXPTIME, respectively. 16Binary molten salt in situ synthesis of sandwich-structure hybrids of hollowβ-Mo2C nanotubes and N-doped carbon nanosheets for hydrogen evolution reaction显示文摘Focused exploration of earth-abundant and cost-efficient non-noble metal electrocatalysts with superior hydrogen evolution reaction(HER)performance is very important for large-scale and efficient electrolysis of water.Herein,a sandwich composite structure(designed as MS-Mo2C@NCNS)ofβ-Mo2C hollow nanotubes(HNT)and N-doped carbon nanosheets(NCNS)is designed and prepared using a binary NaCl–KCl molten salt(MS)strategy for HER.The temperature-dominant Kirkendall formation mechanism is tentatively proposed for such a three-dimensional hierarchical framework.Due to its attractive structure and componential synergism,MS-Mo2C@NCNS exposes more effective active sites,confers robust structural stability,and shows significant electrocatalytic activity/stability in HER,with a current density of 10 mA cm-2 and an overpotential of only 98 mV in 1 M KOH.Density functional theory calculations point to the synergistic effect of Mo2C HNT and NCNS,leading to enhanced electronic transport and suitable adsorption free energies of H*(ΔGH*)on the surface of electroactive Mo2C.More significantly,the MS-assisted synthetic methodology here provides an enormous perspective for the commercial development of highly active non-noble metal electrocatalysts toward efficient hydrogen evolution.Tianyu Gong Yang Liu Kai Cui Jiali Xu Linrui Hou Haowen Xu Ruochen Liu Jianlin Deng Changzhou Yuan 2023Carbon Energy2023,5,12:0
17Development and Evaluation of a Universal and Supersensitive NS1-Based Luciferase Immunosorbent Assay to Detect Zika Virus-Specific IgG显示文摘Zika virus(ZIKV) causes rash, moderate fever, conjunctivitis, and arthralgia, and has serious connection with neurological complications;therefore, it is a major threat to public health. A rapid and supersensitive method for detecting anti-ZIKV antibodies in humans and animals is thus urgently required. Here, we report an NS1-based luciferase immunosorbent assay(LISA), developed to detect ZIKV-specific IgG. Fusion proteins including a reporter Nano-luciferase(NLuc) and various fragments of ZIKV NS1 protein were expressed in 293 T cells. LISA was performed using the above cell lysates containing the expressed fusion proteins. Sample panels of humans and animals infected with ZIKV were examined for sensitivity of LISA, relative to those of ZIKV RT-PCR, commercial NS1-based ELISA, and micro-neutralization(MN) assays.Specificity and potential cross-reactivity were also evaluated using various convalescent serum samples derived from patients infected with dengue virus(DENV), Japanese encephalitis virus(JEV), and hepatitis C virus(HCV). Results indicated the optimal antigenic domain for anti-ZIKV IgG detection was located within 172–352 amino acids(aa) of ZIKV NS1 protein. NS1-based LISA performs better than commercial ELISA in anti-ZIKV Ig G detection. LISA was shown to be at least fourfold more sensitive than commercial ELISA, and could detect anti-ZIKV Ig G in various animal hosts without the need of species-specific labeled antibody. 20Rosuvastatin suppresses TNF-α-induced matrix catabolism,pyroptosis and senescence via the HMGB1/NF-κB signaling pathway in nucleus pulposus cells显示文摘Intervertebral disc degeneration is mainly caused by irregular matrix metabolism in nucleus pulposus cells and involves inflammatory factors such as TNF-α.Rosuvastatin,which is widely used in the clinic to reduce cholesterol levels,exerts anti-inflammatory effects,but whether rosuvastatin participates in IDD remains unclear.The current study aims to investigate the regulatory effect of rosuvastatin on IDD and the potential mechanism.In vitro experiments demonstrate that rosuvastatin promotes matrix anabolism and suppresses catabolism in response to TNF-αstimulation.In addition,rosuvastatin inhibits cell pyroptosis and senescence induced by TNF-α.These results demonstrate the therapeutic effect of rosuvastatin on IDD.We further find that HMGB1,a gene closely related to cholesterol metabolism and the inflammatory response,is upregulated in response to TNF-αstimulation.HMGB1 inhibition or knockdown successfully alleviates TNF-α-induced ECM degradation,senescence and pyroptosis.Subsequently,we find that HMGB1 is regulated by rosuvastatin and that its overexpression abrogates the protective effect of rosuvastatin.We then verify that the NF-κB pathway is the underlying pathway regulated by rosuvastatin and HMGB1.In vivo experiments also reveal that rosuvastatin inhibits IDD progression by alleviating pyroptosis and senescence and downregulating HMGB1 and p65.This study might provide new insight into therapeutic strategies for IDD.Weijian Chen Zhihuai Deng Jianxiong Zhu Liang Yuan Shuangxing Li Yangyang Zhang Jiajun Wu Zhengqi Huang Tianyu Qin Wei Ye 2023Acta Biochimica et Biophysica Sinica2023,55,5:0
