2Homeobox B8 Targets Sterile Alpha Motif Domain-Containing Protein 9 and Drives Glioma Progression显示文摘Gliomas are the most commonly occurring tumors of the central nervous system. Glioblastoma multiforme (GBM) is the most malignant and aggressive brain cancer in adults. Further understanding of the mechanisms underlying the aggressive nature of GBM is urgently needed. Here we identified homeobox B8(HOXB8), a member of the homeobox family, as a crucial contributor to the aggressiveness of GBM. Data mining of publicly accessible RNA sequence datasets and our patient cohorts confirmed a higher expression of HOXB8 in the tumor tissue of GBM patients, and a strong positive correlation between the expression level and pathological grading of tumors and a negative correlation between the expression level and the overall survival rate. We next showed that HOXB8 promotes the proliferation and migration of glioblastoma cells and is crucial for the activation of the PI3K/AKT pathway and expression of epithelial–mesenchymal transition-related genes, possibly through direct binding to the promoter of SAMD9 (Sterile Alpha Motif Domain-Containing Protein 9) and activating its transcription. 3De novo sequencing and comparative analysis of three red algal species of Family Solieriaceae to discover putative genes associated with carrageenan biosysthesis显示文摘Betaphycus gelatinus,Kappaphycus alvarezii and Eucheuma denticulatum of Family Solieriaceae,Order Gigartinales,Class Rhodophyceae are three important carrageenan-producing red algal species,which produce different types of carrageenans,beta(β)-carrageenan,kappa(κ)-carrageenan and iota(ι)-carrageenan.So far the carrageenan biosynthesis pathway is not fully understood and few information is about the Solieriaceae genome and transcriptome sequence.Here,we performed the de novo transcriptome sequencing,assembly,functional annotation and comparative analysis of these three commercial-valuable species using an Illumina short-sequencing platform Hiseq 2000 and bioinformatic software.Furthermore,we compared the different expression of some unigenes involved in some pathways relevant to carrageenan biosynthesis.We finally found 861 different expressed KEGG orthologs which contained a glycolysis/gluconeogenesis pathway(21 orthologs),carbon fixation in photosynthetic organisms(16 orthologs),galactose metabolism(5 orthologs),and fructose and mannose metabolism(9 orthologs) which are parts of the carbohydrate metabolism.We also found 8 different expressed KEGG orthologs for sulfur metabolism which might be importantly related to biosynthesis of different types of carrageenans.The results presented in this study provided valuable resources for functional genomics annotation and investigation of mechanisms underlying the biosynthesis of carrageenan in Family Solieriaceae.SONG Lipu WU Shuangxiu SUN Jing WANG Liang LIU Tao CHI Shan LIU Cui LI Xingang YIN Jinlong WANG Xumin YU Jun 2014Acta Oceanologica Sinica2014,33,2:1
4Endogenous viral elements in algal genomes显示文摘Endogenous viral elements(EVEs) are host-genomic fragments originated from viral genomes.They have been found universally in animal and plant genomes.Here we carried out a systematic screening and analysis of EVEs in algal genomes and found that EVEs commonly exist in algal genomes.We classified the EVE fragments into three categories according to the length of EVE fragments.Due to the probability of sequence similarity by chance,we ignored the potential function of medium-length EVE fragments.However,longlength EVE fragments probably had capability to encode protein domains or even entire proteins,and some short-length EVE fragments had high similarity with host's siRNA sequences and possibly served functions of small RNAs.Therefore,short and long EVE fragments might provide regulomic and proteomic novelty to the host's metabolism and adaptation.We also found several EVE fragments shared by more than 3 algal genomes.By phylogenetic analysis of the shared EVEs and their corresponding species,we found that the integration of viral fragments into host genomes was an ancient event,possibly before the divergence of Chlorophytes and Ochrophytes.Our findings show that there is a frequent genetic flow from viruses to algal genomes.Moreover,study on algal EVEs shed light on the virus-host interaction in large timescale and could also help us understand the balance of marine ecosystems.WANG Liang WU Shuangxiu LIU Tao SUN Jing CHI Shan LIU Cui LI Xingang YIN Jinlong WANG Xumin YU Jun 2014Acta Oceanologica Sinica2014,33,2:1

6Synchronous bilateral multiple chromophobe cell renal carcinoma complicated with right kidney cyst: a case report显示文摘Synchronous bilateral multiple chromophobe cell renal carcinoma is rare; here we report a case diagnosed with bilateral renal multiple tumors complicated with a cyst in the right kidney. Retroperitoneal laparoscopic bilateral nephron sparing surgery was performed and there was no serious postoperative renal dysfunction. Pathological and immunohistochemical diagnoses of both tumors were chromophobe cell renal carcinoma. 7Relationship between urodynamic patterns and lower urinary tract symptoms in Chinese women with a non-neurogenic bladder显示文摘Objective:To investigate the urodynamic study(UDS)patterns,obstruction status,continence status,and their correlations among neurologically intact women with lower urinary tract symptoms(LUTS)through an epidemiological and logistic regression analyses.Methods:We retrospectively analyzed the UDS data of 3265 neurologically intact women with LUTS(2002e2014).Five UDS patterns were identified:normo-active detrusor/sphincter(NA,or DSI,detrusor/sphincter intact),idiopathic detrusor overactivity(IDO),idiopathic sphincter overactivity(ISO),IDO+ISO,and detrusor underactivity(DUA).Analyses of UDS pattern distribution and stratification were performed(based on a modification of the European Urological Association-Madersbacher classification system),and their correlations with bladder outlet obstruction(BOO)and stress urinary incontinence(SUI)status were evaluated via logistic regression analysis.Results:NA,IDO,IDO+ISO,ISO,and DUA were noted in 927(28.4%),678(20.8%),320(9.8%),689(21.1%),and 651(19.9%)cases,respectively.Moreover,storage,storage+voiding,and voiding symptoms were noted in 62.4%,21.1%,and 16.5% cases,respectively,whereas BOO and SUI were observed in 12.1%and 29.0%cases,respectively.The risk factors for BOO included NA,IDO,ISO,and IDO+ISO,whereas the protective factors against BOO included storage symptoms,SUI,storage+voiding symptoms,and complaint duration within 1e12 months.NA was the only risk factor for SUI,whereas BOO,storage+voiding symptoms,IDO,and storage symptoms were protective factors for SUI.Conclusion:Five UDS patterns were identified among neurologically intact women with LUTS.Functional abnormalities of the detrusor and/or sphincter were the main causes of LUTS,and were correlated with the BOO or SUI status.Thus,the UDS pattern can provide additional information regarding the risk factors for BOO or SUI status,as compared to symptomatic typing.Linhui Wang Cunzhou Wang Chuangyu Qu Lei Yin Danfeng Xu Xingang Cui Bing Liu 2016Asian Journal of Urology2016,3,1:0
8Nanoformulations targeting immune cells for cancer therapy: mRNA therapeutics显示文摘The approved worldwide use of two messenger RNA(mRNA)vaccines(BNT162b2 and mRNA-1273)in late 2020 has proven the remarkable success of mRNA therapeutics together with lipid nanoformulation technology in protecting people against coronaviruses during COVID-19 pandemic.This unprecedented and exciting dual strategy with nanoformulations and mRNA therapeutics in play is believed to be a promising paradigm in targeted cancer immunotherapy in future.Recent advances in nanoformulation technologies play a prominent role in adapting mRNA platform in cancer treatment.In this review,we introduce the biologic principles and advancements of mRNA technology,and chemistry fundamentals of intriguing mRNA delivery nanoformulations.We discuss the latest promising nano-mRNA therapeutics for enhanced cancer immunotherapy by modulation of targeted specific subtypes of immune cells,such as dendritic cells(DCs)at peripheral lymphoid organs for initiating mRNA cancer vaccine-mediated antigen specific immunotherapy,and DCs,natural killer(NK)cells,cytotoxic T cells,or multiple immunosuppressive immune cells at tumor microenvironment(TME)for reversing immune evasion.We highlight the clinical progress of advanced nano-mRNA therapeutics in targeted cancer therapy and provide our perspectives on future directions of this transformative integrated technology toward clinical implementation.Wei Yang Jianwei Cao Hui Cheng Liang Chen Meihua Yu Yu Chen Xingang Cui 2023Bioactive Materials2023,,5:0
9Pericytes may facilitate SARS-CoV-2 entry into the nervous system显示文摘Objective:Although the neurological and olfactory symptoms of coronavirus disease 2019 have been identified,the neurotropic properties of the causative virus,severe acute respiratory syndrome-associated coronavirus 2(SARS-CoV-2),remain unknown.We sought to identify the susceptible cell types and potential routes of SARS-CoV-2 entry into the central nervous system,olfactory system,and respiratory system.Methods:We collected single-cell RNA data from normal brain and nasal epithelium specimens,along with bronchial,tracheal,and lung specimens in public datasets.The susceptible cell types that express SARS-CoV-2 entry genes were identified using single-cell RNA sequencing and the expression of the key genes at protein levels was verified by immunohistochemistry.We compared the coexpression patterns of the entry receptor angiotensin-converting enzyme 2(ACE2)and the spike protein priming enzyme transmembrane serine protease(TMPRSS)/cathepsin L among the specimens.Results:The SARS-CoV-2 entry receptor ACE2 and the spike protein priming enzyme TMPRSS/cathepsin L were coexpressed by pericytes in brain tissue;this coexpression was confirmed by immunohistochemistry.In the nasal epithelium,ciliated cells and sustentacular cells exhibited strong coexpression of ACE2 and TMPRSS.Neurons and glia in the brain and nasal epithelium did not exhibit coexpression of ACE2 and TMPRSS.However,coexpression was present in ciliated cells,vascular smooth muscle cells,and fibroblasts in tracheal tissue;ciliated cells and goblet cells in bronchial tissue;and alveolar epithelium type 1 cells,AT2 cells,and ciliated cells in lung tissue.Conclusion:Neurological symptoms in patients with coronavirus disease 2019 could be associated with SARS-CoV-2 invasion across the blood-brain barrier via pericytes.Additionally,SARS-CoV-2-induced olfactory disorders could be the result of localized cell damage in the nasal epithelium.Zijian Kang Jing Wang Tong Meng Hao Zhang Da Xu Haiyi Gong Zhenyan Chang Zifu Li Xingang Cui Jianru Xiao Adnan I.Qureshi Wang Zhou Jianmin Liu Huji Xua 2023Journal of Bio-X Research2023,6,1:0
10Transcriptome sequencing of essential marine brown and red algal species in China and its significance in algal biology and phylogeny显示文摘Most phaeophytes(brown algae) and rhodophytes(red algae) dwell exclusively in marine habitats and play important roles in marine ecology and biodiversity.Many of these brown and red algae are also important resources for industries such as food,medicine and materials due to their unique metabolisms and metabolites.However,many fundamental questions surrounding their origins,early diversification,taxonomy,and special metabolisms remain unsolved because of poor molecular bases in brown and red algal study.As part of the 1 000 Plant Project,the marine macroalgal transcriptomes of 19 Phaeophyceae species and 21 Rhodophyta species from China's coast were sequenced,covering a total of 2 phyla,3 classes,11 orders,and 19 families.An average of 2 Gb per sample and a total 87.3 Gb of RNA-seq raw data were generated.Approximately 15 000 to 25 000 unigenes for each brown algal sample and 5 000 to 10 000 unigenes for each red algal sample were annotated and analyzed.The annotation results showed obvious differences in gene expression and genome characteristics between red algae and brown algae;these differences could even be seen between multicellular and unicellular red algae.The results elucidate some fundamental questions about the phylogenetic taxonomy within phaeophytes and rhodophytes,and also reveal many novel metabolic pathways.These pathways include algal CO2 fixation and particular carbohydrate metabolisms,and related gene/gene family characteristics and evolution in brown and red algae.These findings build on known algal genetic information and significantly improve our understanding of algal biology,biodiversity,evolution,and potential utilization of these marine algae.WU Shuangxiu SUN Jing CHI Shan WANG Liang WANG Xumin LIU Cui LI Xingang YIN Jinlong LIU Tao YU Jun 2014Acta Oceanologica Sinica2014,33,2:0
11RNF43 is a novel tumor-suppressor and prognostic indicator in clear cell renal cell carcinoma显示文摘Identifying prognostic indicators of clear cell renal cell carcinoma(ccRCC)and elucidating the mechanisms underlying ccRCC progression are crucial for improving ccRCC patient prognosis.This study investigated the clinical significance and biological role of Ring finger protein 43(RNF43)in ccRCC.Two independent cohorts of patients with ccRCC were employed to determine the prognostic significance of RNF43 by immunohistochemistry and statistical analyses.In vitro and in vivo experiments,RNA-seq,and other techniques were used to determine the biological role of RNF43 in ccRCC and related molecular mechanisms.RNF43 expression was commonly decreased in ccRCC specimens,and low expression of RNF43 indicated a higher TNM stage,SSIGN score,and WHO/ISUP grade and short survival in patients with ccRCC.Additionally,RNF43 overexpression suppressed the proliferation,migration,and targeted drug resistance of ccRCC cells,while the knockdown of RNF43 enhanced these characteristics of ccRCC.RNF43 knockdown activated YAP signaling by decreasing YAP phosphorylation by p-LATS1/2 and increasing the transcription and nuclear distribution of YAP.By contrast,RNF43 overexpression showed the opposite effects.Decreasing YAP abolished the effect of RNF43 knockdown in promoting the malignant features of ccRCC.Additionally,restoring RNF43 expression suppressed the resistance of the targeted drug pazopanib in in vivo orthotopic ccRCC.Furthermore,combining the expression of RNF43 and YAP with TNM stage or the SSIGN score exhibited greater accuracy than any of these indicators alone in assessing the postoperative prognosis of ccRCC patients.In summary,our study identified a novel tumor suppressor,RNF43,which is also a prognostic indicator and potential target for ccRCC.DAWEI ZHU LEI ZHANG XIAOKAI SHI SHENGLIN GAO CHUANG YUE LIFENG ZHANG YU BAI QIFENG WANG ATSUSHI OKADA TAKAHIRO YASUI CHAO WANG XINGANG CUI LI ZUO 2021Oncology Research2021,29,3:0
12Induction of protective antitumor activity of tumor lysate-pulsed dendritic cells vaccine in RM-1 prostate cancer model显示文摘Objective: To investigate the antitumor activity of tumor lysate-pulsed dendritic cells vaccine in RM-1 prostate cancer mice model with the survival time of mice calculated and the tumor size measured in DC vaccine therapy. Methods: C57BL/6 mice were immunized on the dorsal flank by s.c. inoculation of Lysate-DC, ova-DC, and non-DC on day -7. On day 0, 2×106cells of RM-1 tumor cells (H-2b) were injected s.c. in C57BL/6 mice pre-treated by s.c. inoculation of modified DCs, correspondingly. DTH assay was performed with modified DCs. In partial test, for the determination of which immune cells were required for antitumor activity, mice were immunodepleted of CD4, CD8, or natural killer (NK) NK1.1 cells with the corresponding monoclonal antibodies. The survival time of nude mice loaded with tumor cells was calculated and the size of tumor measured. Results: In RM-1 mice prostate cancer model, immunized with lysate-DC, compared with ova-DC and non-DC, the pre-infection vaccine resulted in 100% clearance of primary tumors, whereas on day 0 of injection vaccine cleared 40-60% of primary tumors. On day 0, C57BL/6 mice (H-2b) were immunized with Lysate-DC, compared with ova-DC and non-DC by caudal vein injection, then on day 15, RM-1 cells were inoculated. On day 30, average diameters of tumor in different groups of modified DC were 23.7±5.4 mm, 22.1±4.9 mm, 4.3±2.6 mm, respectively. Lysate-DC, compared with ova-DC and non-DC, can greatly depressed RM-1 tumor cell growth (P<0.01). The mean survival time of C57BL/6 mice in Lysate-DC, ova-DC and non-DC groups were 15.8±2.6, 16.6±3.2, 39.0±5.6, respectively, and there was a significant difference in the mean survival time in lysate-DC group between ova-DC and non-DC group (P<0.01). DTH test showed that lysate-DC could prime T lymphocyte and elicit tumor antigen specific immune response, and over 80% mice in groups of lysate-DC showed obvious swelling in their foot pad. This response was strengthened with repeating inoculation, whereas DTH response was not seen in control group. In vivo depletion of NK cells resulted in a 40-60% reduction in growth suppression within the primary tumor, and depletion of CD4+ cells resulted in a 20% reduction in growth suppression. Conclusion: The tumor lysate-pulsed dendritic cells vaccine could elicit antitumor activity in RM-1 loaded C57BL/6 mice, and prolong the duration of RM-1 loaded C57BL/6 mice. 13Bus evacuation during no-notice disasters in downtown areas: A case study of the Zhongguancun area, Beijing显示文摘This paper focuses on the bus evacuation problem with pedestrians’short-distance walking ability between bus stations during no-notice disasters in downtown areas.A mixed-integer linear programming model is proposed to solve this problem.The objective function is to minimize the evacuation time and number of casualties.The model obtains the flow of evacuees and buses on each arc to the route of buses in the process of evacuation.Furthermore,a real-time bus evacuation demand estimation method is proposed based on smart card data.Finally,the example of Zhongguancun area in Beijing is used to verify the practicality and validity of the model.The results show that pedestrian short-distance walking can effectively reduce casualties and improve the utilization rate of buses.Xingang Li Xiaodan Cui Rui Jiang Bin Jia 2022Journal of Safety Science and Resilience2022,3,3:0
