1Advances in engineering methylotrophic yeast for biosynthesis of valuable chemicals from methanol显示文摘Methylotrophic yeasts and bacteria, which can use methanol as carbon and energy source, have been wildly used as microbial cell factories for biomanufacturing. Due to their robustness in industrial harsh conditions, methylotrophic yeasts such as Pichia pastoris have been explored as a cell factory for production of proteins and high-value chemicals. Methanol utilization pathway(MUT) is highly regulated for efficient methanol utilization, and the downstream pathways need extensively constructed and optimized toward target metabolite biosynthesis. Here, we present an overview of methanol metabolism and regulation in methylotrophic yeasts, among which we focus on the regulation of key genes involved in methanol metabolism. Besides, the recent progresses in construction and optimization of downstream biosynthetic pathways for production of high value chemicals, such as polyketides, fatty acids and isoprenoids, are further summarized. 2Emergy-based study on eco-economic system of arid and semi-arid region:a case of Gansu province,China显示文摘Taking Gansu province as a model case,this study provides an integrated analysis on the eco-economic system of arid and semi-arid region based on emergy synthesis theory. Through calculating the values of renewable emergy flow,non-renewable resources,imported emergy,exported emergy,waste emergy,and total emergy during the period of 1978-2007,the performance of Gansu eco-economic system was analyzed. The results indicated that the renewable emergy flow within the province basically remained steady state which was estimated at 2.99×1022 solar emjoules (sej) from 1978 to 2007. The imported emergy and exported emergy were estimated at 3.75×1017 sej and 2.99×1020 sej in 1978 and increased to 1.07×1022 sej and 1.44×1022 sej respectively in 2007. The nonrenewable emergy flow was estimated at 1.62×1022 sej and increased to 1.85×1023 sej,with annual growth rate of 8.7%,while the estimated total emergy was 4.58×1022 sej in 1978 and increased to 2.11×1023 sej in 2007,with annual growth rate of 5.41%. Our results indicate a deteriorate situation between economic development and environmental protection in the region. The rapid economic growth in the past thirty years was based on a great consumption of nonrenewable resource and caused continuous decrease in the capacity of sustainable development. The environmental loading ratio was 0.53 in 1978,increased to 6.06 in 2007,indicating a rapid degradation of the regional environment quality. We calculated that the actual population was 1.53 times the renewable resource population in 1978,increased to 7.06 times in 2007. During the period of 1978-2007,the emergy rose from 2.45×1015 sej/(capita·a) to 8.07×1015 sej/(capita·a). 4Multi-scale Spatial Patterns and Influencing Factors of Rural Poverty:A Case Study in the Liupan Mountain Region, Gansu Province, China显示文摘The important role of spatial scale in exploring the geography of poverty as well as its policy implications has been noticed but with limited knowledge. To improve such limited understanding, we mainly investigated the spatial patterns and influencing factors of rural poverty(indicated by poor population and poverty incidence) at three different administrative levels in the Liupan Mountain Region, one of the fourteen poorest regions in China. Our results show that from a global perspective, poor areas are clustered significantly at the county-, township-, and village-level, and more greatly at a lower level. Locally, there is spatial mismatch among poverty hotspots detected not only by the same indicator at different levels but also by different indicators at the same level. A scale effect can be found in the influencing factors of rural poverty. That is, the number of significant factors increases, but the degree of their association with poverty incidence decreases at a lower level. Such scale effect indicates that poverty incidence at lower levels may be affected by more complex factors, including not only the new local ones but also the already appeared non-local ones at higher levels. However, the natural conditions tend to play a scale-independent role to poverty incidence. In response to such scale-dependent patterns and factors, anti-poverty policies can be 1) a multilevel monitoring system to reduce incomplete or even misleading single-level information and understanding; 2) the village-based targeting strategy to increase the targeting efficiency and alleviate the mentioned spatial mismatch; 3) more flexible strategies responding to the local impoverishing factors, and 4) different task emphasises for multilevel policymakers to achieve the common goal of poverty reduction.MA Zhenbang CHEN Xingpeng CHEN Huan 2018Chinese Geographical Science2018,28,2:4
5Neurotoxicity of intrathecal injections of dexmedetomidine into the rat spinal dorsal horn显示文摘To investigate the neurotoxicity of intrathecal injections of dexmedetomidine,Sprague-Dawley rats were intrathecally injected with dexmedetomidine at doses of 0.75,1.50 and 3.00μg/kg into the spinal dorsal horn.We found that c-Fos expression in the rat spinal dorsal horn peaked at 7 hours following the 3.00μg/kg dexmedetomidine injection,while the levels of c-Fos expression following 0.75 and 1.50μg/kg dexmedetomidine were similar to those in the spinal dorsal horn of normal rats. At 48 hours following administration,the level of c-Fos expression was similar to normal levels.In addition,the intrathecal injections of dexmedetomidine increased paw withdrawal mechanical thresholds and prolonged thermal tail flick latencies.These results indicate that dexmedetomidine has pronounced antinociceptive effects.However,dexmedetomidine appears to have neurotoxic effects in the spinal cord because it increased c-Fos expression in the spinal dorsal horn within 7 hours following administration.Jiabao Hou Zhongyuan Xia Xingpeng Xiao Xing Wan Bo Zhao 2012Neural Regeneration Research2012,7,23:4
6Effect of Swirl Cup's Secondary Swirler on Flow Field and Ignition Performance显示文摘In a gas turbine engine combustor, highly swirling combustion is usually adopted to stabilize flame and reduce pollutant emissions. Swirl cup, as an air blast atomizer, is widely used to provide a uniform presentation of fuel droplets to the combustor dome. This paper investigated the effect of secondary swirler on the flow field downstream of the swirl cup using particle image velocimetry(PIV). Three swirl cups' non-reacting flow field were studied: case A, B and C with secondary swirler vane angle 53°, 60°and 68° respectively. Detailed mean and transient velocities and vorticity in the center plane were obtained. From the PIV results, a sharp contrast flow field was obtained for case A to other two cases due to the lower secondary swirling intensity. The recirculation zone is collapsed in disorder for the case A. Ignition tests of the three cups were completed in a single cup combustor. In general, the ignition performance increases with the increasing of the secondary swirling intensity. For case A, the ignition performance is very unstable and has much randomness and there is no clear lean ignition boundary can be generated. 7Inferring microbial interaction networks based on consensus similarity network fusion显示文摘With the rapid accumulation of high-throughput metagenomic sequencing data,it is possible to infer microbial species relations in a microbial community systematically.In recent years,some approaches have been proposed for identifying microbial interaction network.These methods often focus on one dataset without considering the advantage of data integration.In this study,we propose to use a similarity network fusion(SNF)method to infer microbial relations.The SNF efficiently integrates the similarities of species derived from different datasets by a cross-network diffusion process.We also introduce consensus k-nearest neighborhood(Ck-NN)method instead of k-NN in the original SNF(we call the approach CSNF).The final network represents the augmented species relationships with aggregated evidence from various datasets,taking advantage of complementarity in the data.We apply the method on genus profiles derived from three microbiome datasets and we find that CSNF can discover the modular structure of microbial interaction network which cannot be identified by analyzing a single dataset.JIANG XingPeng HU XiaoHua 2014Science China(Life Sciences)2014,57,11:3
8Corrosion and Fatigue Testing of Microsized 304 Stainless Steel Beams Fabricated by Femtosecond Laser显示文摘The 304 stainless steel (SS) microcantilever specimens with dimensions of 30 μm×30 μm×50 μm (thickness× width×length) were fabricated by femtosecond (fs) laser. The microsized cantilevers of good quality with struc- ture and dimensions according commendably with that of the designed cantilever were obtained. The result shows that fs laser micromachining is a promising method for directly fabricating metallic microcomponents. Corrosion and fatigue properties of microsized specimens were carried out on the microsized 304 SS cantilever beams by a newly developed fatigue testing machine. The results show that the microsized 304 SS specimens appear to have an improved resistance towards localized corrosion compared to ordinary-sized 304 SS speci- mens after the static corrosion testing. The testing result shows that the presence of corrosive solution reduces the fatigue lifetime of the 304 SS specimen by a factor of 10–100. The maximum bending loads measured by fatigue testing machine decrease rapidly at the terminal stage of environment assisted fatigue testing. 9Macrophage-mediated tumor-targeted delivery of engineered Salmonella typhimurium VNP20009 in anti-PD1 therapy against melanoma显示文摘Bacterial antitumor therapy has great application potential given its unique characteristics,including genetic manipulation, tumor targeting specificity and immune system modulation. However,the nonnegligible side effects and limited efficacy of clinical treatment limit their biomedical applications. Engineered bacteria for therapeutic applications ideally need to avoid their accumulation in normal organs and possess potent antitumor activity. Here, we show that macrophage-mediated tumor-targeted delivery of Salmonella typhimurium VNP20009 can effectively reduce the toxicity caused by administrating VNP20009 alone in a melanoma mouse model. This benefits from tumor-induced chemotaxis for macrophages combined with their slow release of loaded strains. Inspired by changes in the tumor microenvironment, including a decrease in intratumoral dysfunctional CD8+T cells and an increase in PDL1 on the tumor cell surface, macrophages were loaded with the engineered strain VNP-PD1nb, which can express and secrete anti-PD1 nanoantibodies after they are released from macrophages. This novel triple-combined immunotherapy significantly inhibited melanoma tumors by reactivating the tumor microenvironment by increasing immune cell infiltration, inhibiting tumor cell proliferation, remodeling TAMs to an M1-like phenotype and prominently activating CD8+T cells. 11LncRNA NORAD promotes the progression of myocardial infarction by targeting the miR-22-3p/PTEN axis显示文摘NORAD is a newly identified long non-coding RNA(lncRNA)that plays an important role in cancers.NORAD has been found to be highly expressed in the mouse model of acute myocardial infarction(AMI).However,the role of NORAD in the regulation of AMI remains unknown.In the present study,we aimed to investigate the function of NORAD in AMI and explore the potential regulatory mechanisms.A mouse model of AMI was established and NORAD was knocked-down.The infarcted size of heart tissues and the cardiac function were evaluated.In addition,two cardiomyocyte cell lines were treated with hypoxia/re-oxygenation(H/R)to mimic AMI in vitro.Luciferase reporter assay,RNA pull-down assay,fluorescence in situ hybridization,qRT-PCR,and western blot analysis were performed.Apoptotic cells and the levels of L-lactate dehydrogenase(LDH)and malondialdehyde(MDA)were detected.Our results show that downregulation of NORAD efficiently attenuates heart damage in the AMI mouse model.NORAD interacts with miR-22-3p.Knock-down of NORAD inhibits H/R-induced cell apoptosis and reduces LDH and MDA levels,while its effects are abolished by miR-22-3p inhibitor.MiR-22-3p interacts with PTEN and inhibits its expression.Overexpression of miR-22-3p inhibits H/R-induced cell apoptosis and reduces LDH and MDA levels,while its effects are abolished by overexpression of PTEN.Finally,overexpression of NORAD inhibits the AKT/mTOR signaling pathway,and its effects are attenuated by overexpression of miR-22-3p.Taken together,our study reveals that NORAD promotes the progression of AMI by regulating the miR-22-3p/PTEN axis,and the AKT/mTOR signaling may also be involved in the regulatory processes.Chunxia Li Lihui Zhang Xingpeng Bu Guofang Chu Xiaofang Zhao Yaru Liu 2022Acta Biochimica et Biophysica Sinica2022,54,4:3
12A Malvaceae-specific miRNA targeting the newly duplicated GaZIP1L to regulate Zn^(2+)ion transporter capacity in cotton ovules显示文摘MicroRNAs(miRNAs)play critical roles in regulating gene expression in plants,yet their functions underlying cultivated diploid Gossypium arboreum cotton ovule development are largely unknown.Here,we acquired small RNA profiles from G.arboreum ovules and fibers collected at different growth stages,and identified 46 novel miRNAs that accounted for 23.7%of all miRNAs in G.arboreum reported in the latest plant sRNA database.Through analysis of 84(including 38 conserved)differentially expressed G.arboreum miRNAs,we detected 215 putative protein-coding genes in 26 biological processes as their potential targets.A Malvaceae-specific novel miRNA named gar-miRN44 was found to likely regulate cotton ovule growth by targeting to a newly duplicated Zn^(2+)ion transporter gene GaZIP1L.During cotton ovule development,gar-miRN44 transcript level decreased sharply after 10 to 15 days post-anthesis(DPA),while that of the GaZIP1L increased significantly,with a concomitant increase of Zn^(2+)ion concentration in late ovule developmental stages.Molecular dynamics simulation and ion absorption analysis showed that GaZIP1L has stronger Zn2+ion binding ability than the original GaZIP1,indicating that the newly evolved GaZIP1L may be more suitable for maintaining high Zn2+ion transport capacity that is likely required for cotton ovule growth via enhanced cellulose synthase activities.Our systematic miRNA profiling in G.arboreum and characterization of gar-miRN44 not only contribute to the understanding of miRNA function in cotton,but also provide potential targets for plant breeding.Xingpeng Wen Gai Huang Chenyu Li Yuxian Zhu 2021Science China(Life Sciences)2021,64,3:3
13p53-dependent upregulation of PIG3 transcription by γ-ray irradiation and its interaction with KAP1 in responding to DNA damage显示文摘PIG3 (p53-inducible gene 3), originally identified as one of a set of genes induced by p53 before the onset of apoptosis, was assumed to contribute to early cellular response to DNA damage. Here, we studied the relation between p53 status and the increased expression of PIG3 by ionizing radiation (IR), and the related clues regarding the involvement of PIG3 in the cellular response to IR-induced DNA damage signaling. We demonstrated that the pentanucleotide microsatellite sequence was responsible for the p53-dependent induction of PIG3 transcription after irradiation, while sequence upstream of PIG3 promoter could maintain the basal level of expression which was not inducible by irradiation. The interaction of PIG3 and the KRAB-ZFP-associated protein 1 (KAP1), a DNA damage response protein, was revealed. PIG3 nucleus foci were formed 15 min after γ-ray irradiation, and which were found to partially colocalize with the phospho-KAP-1 foci as well as γ-H2AX foci. Although the lac operator tagged EGFP based reporter system revealed that PIG3 does not remodel chromatin in large scale in the cells under normal growing condition, it indeed prompted the chromatin relaxation in the cellular response to DNA damage signaling. 14A new DNA algorithm to solve graph coloring problem显示文摘Using a small quantity of DNA molecules and little experimental time to solve complex problems successfully is a goal of DNA computing. Some NP-hard problems have been solved by DNA computing with lower time complexity than conventional computing. However, this advantage often brings higher space complexity and needs a large number of DNA encoding molecules. One example is graph coloring problem. Current DNA algorithms need exponentially increasing DNA encoding strands with the growing of problem size. Here we propose a new DNA algorithm of graph coloring problem based on the proof of four-color theorem. 15Identification of the clustering structure in microbiome data by density clustering on the Manhattan distance显示文摘Clustering technology is a method for grouping data points into clusters containing a group of similar data points. In a real dataset such as microbiome data, the data points are presented as profiles or a probability distribution. These data points form the periphery of a cluster, making it difficult to identify the real clustering structure. In this study, we used density clustering on several distance measures to overcome this difficulty. 16Direction-of-arrival estimation for uniform circular arrays under small sample size显示文摘With a small number of snapshots, performances of uniform circular array(UCA) root-MUSIC based methods for directionof-arrival(DOA) estimation suffer serious degradation, because the beamspace sample covariance matrix(BSCM) severely deviates from the true one. To solve this problem, an iterative technique is proposed. The proposed technique has two key points: transform array data into beamspace data and construct a BSCM; modify the BSCM repeatedly by removing the residual parts. Meanwhile,error and beamspace leakage associated with the BSCM are investigated. The proposed technique can significantly reduce the error and the beamspace leakage which in turn could improve the performance for DOA estimation. 18Geometry-preserving full-waveform tomography and its application in the Longmen Shan area显示文摘Classic L2-norm-based waveform tomography is often plagued by insurmountable cycle skipping problems;as a result,the iterative inversion falls into local minima,yielding erroneous images.According to the optimal transportation theory,we adopt a novel geometry-preserving misfit function based on the quadratic Wasserstein metric(W2-norm),which improves the stability and convexity of the inverse problem.Numerical experiments illustrate that W2-norm-based full-waveform tomography has a larger convergence radius and a faster convergence rate than the L2-norm and can effectively mitigate cycle skipping issues.We apply this method to the Longmen Shan area and obtain a reliable lithospheric velocity model.Our tomographic results indicate that the crystalline crust underlying the Sichuan Basin wedges into the crustal interior of the Tibetan Plateau,and the mid-lower crust of the eastern Tibetan Plateau is characterized by low shear-wave velocities,indicating that ductile crustal flow and strong interactions between terranes jointly dominate the uplift behavior of the Longmen Shan.Furthermore,we find that large earthquakes(e.g.,the Wenchuan and Lushan events)occur not only at the junction between high-and low-velocity regions but also in the transition zone from positive to negative radial anisotropy.These findings improve our understanding of the mechanism responsible for large earthquakes in this region.Xingpeng DONG Dinghui YANG Hejun ZHU Yun CHEN 2022Science China Earth Sciences2022,65,3:2
19Energy Efficient Data Collection in Hierarchical Wireless Sensor Networks显示文摘The majority of the energy consumption by the sensors is the energy requirement for data transmission in Wireless Sensor Networks (WSNs).Therefore,introducing mobile collectors to collect data instead of multi-hop data relay is essential.However,for many proposed data gathering approaches,long data delay is the main problem.Hence,the problem of how to decrease the energy consumption and the data delay needs to be solved.In this paper,a low delay data collection mechanism using multiple mobile collectors is proposed.First,a self-organization clustering algorithm is designed.Second,sensor nodes are organized into three-level clusters.Then a collection strategy based on the hierarchical structure is proposed,which includes two rules to dispatch mobile collectors rationally.Simulation results show that the proposed mechanism is superior to other existing approaches in terms of the reduction in energy expenditure and the decrease in data delay.Zhang Chun Fei Shumin Zhou Xingpeng 2012China Communications2012,9,9:2
20Population amount risk assessment of extreme precipitation-induced landslides based on integrated machine learning model and scenario simulation显示文摘In this study,the future landslide population amount risk(LPAR)is assessed based on integrated machine learning models(MLMs)and scenario simulation techniques in Shuicheng County,China.Firstly,multiple MLMs were selected and hyperparameters were optimized,and the generated 11 models were crossintegrated to select the best model to calculate landslide susceptibility;by calculating precipitation for different extreme precipitation recurrence periods and combining the susceptibility results to assess the landslide hazard.Using the town as the basic unit,the exposure and vulnerability of the future landslide population under different Shared Socioeconomic Pathways(SSPs)scenarios in each town were assessed,and then combined with the hazard to estimate the LPAR in 2050.The results showed that the integrated model with the optimized random forest model as the combination strategy had the best comprehensive performance in susceptibility assessment.The distribution of hazard classes is similar to susceptibility,and with an increase in precipitation,the low-hazard area and high-hazard decrease and shift to medium-hazard and very high-hazard classes.The high-risk areas for future landslide populations in Shuicheng County are mainly concentrated in the three southwestern towns with high vulnerability,whereas the northern towns of Baohua and Qinglin are at the lowest risk class.The LPAR increased with the intensity of extreme precipitation.The LPAR differs significantly among the SSPs scenarios,with the lowest in the“fossil-fueled development(SSP5)”scenario and the highest in the“regional rivalry(SSP3)”scenario.In summary,the landslide susceptibility model based on integrated machine learning proposed in this study has a high predictive capability.The results of future LPAR assessment can provide theoretical guidance for relevant departments to cope with future socioeconomic development challenges and make corresponding disaster prevention and mitigation plans to prevent landslide risks from a developmental perspective.Guangzhi Rong Kaiwei Li Zhijun Tong Xingpeng Liu Jiquan Zhang Yichen Zhang Tiantao Li 2023Geoscience Frontiers2023,14,3:2
