1Mapping the epigenetic modifications of DNA and RNA显示文摘Over 17 and 160 types of chemical modifications have been identified in DNA and RNA,respectively.The interest in understanding the various biological functions of DNA and RNA modifications has lead to the cutting-edged fields of epigenomics and epitranscriptomics.Developing chemical and biological tools to detect specific modifications in the genome or transcriptome has greatly facilitated their study.Here,we review the recent technological advances in this rapidly evolving field.We focus on high-throughput detection methods and biological findings for these modifications,and discuss questions to be addressed as well.We also summarize third-generation sequencing methods,which enable long-read and single-molecule sequencing of DNA and RNA modification.Lin-Yong Zhao Jinghui Song Yibin Liu Chun-Xiao Song Chengqi Yi 2020Protein & Cell2020,11,11:17
2A two-parameter model to predict fatigue life of high-strength steels in a very high cycle fatigue regime显示文摘In this paper, ultrasonic(20 kHz) fatigue tests were performed on specimens of a high-strength steel in very high cycle fatigue(VHCF) regime. Experimental results showed that for most tested specimens failed in a VHCF regime, a fatigue crack originated from the interior of specimen with a fish-eye pattern, which contained a fine granular area(FGA) centered by an inclusion as the crack origin. Then,a two-parameter model is proposed to predict the fatigue life of high-strength steels with fish-eye mode failure in a VHCF regime, which takes into account the inclusion size and the FGA size. The model was verified by the data of present experiments and those in the literature. Furthermore, an analytic formula was obtained for estimating the equivalent crack growth rate within the FGA. 3The m^(6)A methylome of SARS-CoV-2 in host cells显示文摘The newly identified Severe Acute Respiratory Syndrome Coronavirus 2(SARS-CoV-2)has resulted in a global health emergency because of its rapid spread and high mortality.The molecular mechanism of interaction between host and viral genomic RNA is yet unclear.We demonstrate herein that SARS-CoV-2 genomic RNA,as well as the negative-sense RNA,is dynamically N6-methyladenosine(m^(6)A)-modified in human and monkey cells.Combined RIP-seq and miCLIP analyses identified a total of 8 m^(6)A sites at single-base resolution in the genome.Especially,epidemic strains with mutations at these identified m^(6)A sites have emerged worldwide,and formed a unique cluster in the US as indicated by phylogenetic analysis.Further functional experiments showed that m^(6)A methylation negatively regulates SARS-CoV-2 infection.SARS-CoV-2 infection also triggered a global increase in host m^(6)A methylome,exhibiting altered localization and motifs of m^(6)A methylation in mRNAs.Altogether,our results identify m^(6)A as a dynamic epitranscriptomic mark mediating the virus–host interaction.Jun’e Liu Yan-Peng Xu Kai Li Qing Ye Hang-Yu Zhou Hanxiao Sun Xiaoyu Li Liu Yu Yong-Qiang Deng Rui-Ting Li Meng-Li Cheng Bo He Jia Zhou Xiao-Feng Li Aiping Wu Chengqi Yi Cheng-Feng Qin 2021Cell Research2021,31,4:5

5Cucumber appearance quality detection under complex background based on image processing显示文摘Cucumber fruit appearance quality is an important basis of growth status.In order to improve the quality detection accuracy and processing efficiency of cucumber color image under complicated background,an improved GrabCut algorithm was proposed to extract the cucumber boundary.Firstly,including pixel size normalization,rectangular box set and scale image resolution,pretreatments of cucumber image were adopted to reduce the iteration times and operation time of GrabCut algorithm.Then,the Gaussian mixture model was chosen to find out the possible prospect of target region and background region in the preprocessed rectangular frame on the preliminary modeling.Meanwhile,by the optimization of K-means cluster to the initial GMM model,the effective target area was extracted.Finally,the whole image noise and serrated boundary was removed by morphological operations to segment the outline of the complete target prospects with appropriate structure size.And then the cucumber appearance quality detection instrument was designed to extract the texture and shape features exactly,so that it could obtain cucumber appearance quality and evaluate its growth effectively.With the segmentation experiments by almost 300 cucumber original images from greenhouse in Shandong Province,the results showed that the improved GrabCut algorithm could effectively extract the complete and smooth boundary of cucumber.With relatively high segmentation evaluation index,the precision was 93.88%,the recall rate was 99.35%,the F-Measure reached 96.53%,and the misclassification error was controlled at minimum 5.84%.The average running time was shortened to 1.4023 s.The comparison results showed that the improved GrabCut algorithm was the best,followed by the SLIC and traditional GrabCut method.Cucumber appearance quality detection instrument could also extract more accurate feature parameters.And it could meet the basic growth condition assessment by automatic image processing.Haijian Ye Chengqi Liu Peiyun Niu 2018International Journal of Agricultural and Biological Engineering2018,11,4:4
6Laser textured dimple-patterns to govern the surface wettability of superhydrophobic aluminum plates显示文摘A laser texturing technique herein can endow bare aluminum alloy surface with regular dimple-pattern array and thus generates a case hardening.After STA treatment,these laser-textured samples become superhydrophobic.The surface wettability of the laser-textured samples can be regulated by controlling the dimple-pattern dimensions during the laser processing.It is noteworthy that a fluorescence method is utilized to record the zones on the superhydrophobic surface penetrated by small enough water molecules.Compared with a general method of the Cassie-Baxter theoretical calculation,this fluorescence method intuitively exhibits the air trapping ability of the superhydrophobic surface.Furthermore,the laser-textured superhydrophobic samples have a notable hysteresis phenomenon at the initial period of UMT friction because the air cushion trapped within superhydrophobic samples have strong repellency against water droplets on the hydrophilic steel ball.Additionally,such samples display strong mechanical stability in comparison with bare aluminum alloy because of the presence of case hardening on the surface of the laser patterns.The research results above provide a valuable reference for designing a surface with different wettability,which may inspire practical applications in the fields of fluid transport,droplet manipulation,water harvesting and microfluidic devices.Wei Tong Lingling Cui Rongxian Qiu Chengqi Yan Yuntong Liu Nan Wang Dangsheng Xiong 2021Journal of Materials Science & Technology2021,,30:3
7AFF3-DNA methylation interplay in maintaining the mono-allelic expression pattern of XIST in terminally differentiated cells显示文摘X chromosome inactivation and genomic imprinting are two classic epigenetic regulatory processes that cause mono-allelic gene expression.In female mammals,mono-allelic expression of the long non-coding RNA gene X-inactive specific transcript(XIST)is essential for initiation of X chromosome inactivation upon differentiation.We have previously demonstrated that the central factor of super elongation complex-like 3(SEC-L3),AFF3,is enriched at gamete differentially methylated regions(DMRs)of the imprinted loci and regulates the imprinted gene expression.Here,we found that AFF3 can also bind to the DMR downstream of the XIST promoter.Knockdown of AFF3 leads to de-repression of the inactive allele of X IST in terminally differentiated cells.In addition,the binding of AFF3 to the XIST DMR relies on DNA methylation and also regulates DNA methylation level at DMR region.However,the KAP1-H3K9 methylation machineries,which regulate the imprinted loci,might not play major roles in maintaining the mono-aUelic expression pattern of XIST in these cells.Thus,our results suggest that the differential mechanisms involved in the X IST DMR and gDMR regulation,which both require AFF3 and DNA methylation.Yue Zhang Chao Wang Xiaoxu Liu Qian Yang Hongliang Ji Mengjun Yang Manman Xu Yunyan Zhou Wei Xie Zhuojuan Luo Chengqi Lin 2019Journal of Molecular Cell Biology2019,11,9:3
8DYNAMIC BUCKLING OF DOUBLE-WALLED CARBON NANOTUBES UNDER STEP AXIAL LOAD显示文摘An approximate method is presented in this paper for studying the dynamic buckling of double-walled carbon nanotubes (DWNTs) under step axial load. The analysis is based on the continuum mechanics model,which takes into account the van der Waals interaction between the outer and inner nanotubes. A buckling condition is derived,from which the critical buckling load and associated buckling mode can be determined. As examples,numerical results are worked out for DWNTs under fixed boundary conditions. It is shown that,due to the effect of van der Waals forces,the critical buckling load of a DWNT is enhanced when inserting an inner tube into a single-walled one. The paper indicates that the critical buckling load of DWNTs for dynamic buckling is higher than that for static buckling. The effect of the radii is also examined. 9Sequence Signatures of Nucleosome Positioning in Caenorhabditis elegans显示文摘Our recent investigation in the protist Trichomonas vaginalis suggested a DNA sequence periodicity with a unit length of 120.9 nt, which represents a sequence signature for nucleosome positioning. We now extended our observation in higher eukaryotes and identified a similar periodicity of 175 nt in length in Caenorhabditis elegans. In the process of defining the sequence compositional characteristics, we found that the 10.5-nt periodicity, the sequence signature of DNA double helix, may not be sufficient for cross-nucleosome positioning but provides essential guiding rails to facilitate positioning. We further dissected nucleosome-protected sequences and identified a strong positive purine (AG) gradient from the 5′-end to the 3′-end, and also learnt that the nucleosome-enriched regions are GC-rich as compared to the nucleosome-free sequences as purine content is positively correlated with GC content. Sequence characterization allowed us to develop a hidden Markov model (HMM) algorithm for decoding nucleosome positioning computationally, and based on a set of training data from the fifth chromosome of C. elegans, our algorithm predicted 60%-70% of the well-positioned nucleosomes, which is 15%-20% higher than random positioning. We concluded that nucleosomes are not randomly positioned on DNA sequences and yet bind to different genome regions with variable stability, well-positioned nucleosomes leave sequence signatures on DNA, and statistical positioning of nucleosomes across genome can be decoded computationally based on these sequence signatures.Kaifu Chen Lei Wang Meng Yang Jiucheng Liu Chengqi Xin Songnian Hu Jun Yu 2010Genomics, Proteomics & Bioinformatics2010,8,2:2

18Rehabilitation of shoulder paresis caused by herpes zoster according to the International Classification of Functioning, Disability and Health A case report显示文摘We describe the case of a 73-year-old man with left shoulder paresis caused by a herpes zoster infection of the left C5 dermatomes. The patient had been affected by pain for 10 days, a skin rash on his left shoulder and back for 5 days, and weakness of his left shoulder for 2 days before admission. Electromyography revealed denervation discharges from the left supraspinatus, infraspinatus and deltoid muscles, which was compatible with radiculopathy showing after zoster infection. The patient was examined in accordance with the International Classification of Functioning, Disability and Health, and treated with range-of-movement and strengthening exercises as well as activities of daily living and social participation. At 14 months after the onset of the condition, muscle strength had returned to normal. Electromyography revealed that motor unit action potentials were largely normal.
