1Tongue coating microbiome as a potential biomarker for gastritis including precancerous cascade显示文摘The development of gastritis is associated with an increased risk of gastric cancer. Current invasive gastritis diagnostic methods are not suitable for monitoring progressIn this work based on 78 gastritis patients and 50 healthy individuals, we observed that the variation of tongue-coating microbiota was associated with the occurrenee and development of gastritis. Twenty-one microbial species were identified for differentiating tongue-coating microbiomes of gastritis and healthy individuals. Pathways such as microbial metabolism in diverse environments, biosynthesis of antibiotics and bacterial chemotaxis were up-regulated in gastritis patients. The abundance of Campylobacter concisus was found associated with the gastric precancerous cascade. Furthermore, Campylobacter concisus could be detected in tongue coating and gastric fluid in a validation cohort containing 38 gastritis patients. 2Extracts from rabbit skin inflamed by the vaccinia virus attenuate bupivacaine-induced spinal neurotoxicity in pregnant rats显示文摘Extracts from rabbit skin inflamed by the vaccinia virus can relieve pain and promote repair of nerve injury. The present study intraperitoneally injected extracts from rabbit skin inflamed by the vaccinia virus for 3 and 4 days prior to and following intrathecal injection of bupivacaine into pregnant rats. The pain threshold test after bupivacaine injection showed that the maximum possible effect of tail-flick latency peaked 1 day after intrathecal injection of bupivacaine in the extract-pretreatment group, and gradually decreased, while the maximum possible effect in the bupivacaine group continued to increase after intrathecal injection of bupivacaine. Histological observation showed that after 4 days of intrathecal injection of bupivacaine, the number of shrunken, vacuolated, apoptotic and caspase-9-positive cells in the dorsal root ganglion in the extract-pretreatment group was significantly reduced compared with the bupivacaine group. 3Design of a high-repetition rate photon source in a quantum key distribution system显示文摘Photon source with high-repetition quantum message transmission is needed in the quantum key distribution (QKD) system for long distance and high-repetition rate. We design high-repetition-rate weak coherent light by applying a practical QKD system with decoy states and polarization coding including an FPGA-based true random number generator, narrow pulse shaping under the modulation of high-speed true random number as well as its laser driver. 4Direct measurement of the linear energy transfer of ions in silicon for space application显示文摘The single event effect(SEE) is an important consideration in electronic devices used in space environments because it can lead to spacecraft anomalies and failures. The linear energy transfer(LET) of ions is commonly investigated in studies of SEE. The use of a thin detector is an economical way of directly measuring the LET in space. An LET telescope consists of a thin detector as the front detector(D1), along with a back detector that indicates whether D1 was penetrated. The particle radiation effect monitor(PREM) introduced in this paper is designed to categorize the LET into four bins of 0.2–0.4, 0.4–1.0, 1.0–2.0 and 2.0–20 Me V·cm^2/mg, and one integral bin of LET>20 Me V·cm^2/mg. After calibration with heavy ions and Geant4 analysis, the LET boundaries of the first four bins are determined to be 0.236, 0.479, 1.196, 2.254, and 17.551 Me V·cm^2/mg, whereas that of the integral bin is determined to be LET>14.790 Me V·cm^2/mg. The acceptances are calculated by Geant4 analysis as 0.452, 0.451, 0.476, 0.446, and 1.334, respectively. 7Peroxidase from proso millet exhibits endonuclease-like activity显示文摘In this study, the mechanism of DNA cleavage by cationic peroxidase from proso millet (PmPOD) was investigated. PmPOD cleaved supercoiled circular DNA into both nicked circular and linear forms via a cleavage mechanism that resembles those of native endonucleases. Inhibition and ligation studies demonstrated that reactive oxygen species and the ferriprotoporphyrin IX moiety in PmPOD are not involved in PmPOD-mediated DNA cleavage. Similar to other endonucleases, Mg ions considerably enhance the DNA cleavage activity of PmPOD. Further studies suggested that PmPOD can disrupt phosphodiester bonds in DNA and mononucleotides, indicating that it is a phosphatase. The phosphatase activity of PmPOD is higher than that of horseradish peroxidase (HRP), but the peroxidase activity of PmPOD was lower than that of HRP. PmPOD-mediated hydrolytic cleavage of DNA observed in this study is different from those reported for heme proteins. 9Reorganizing heterogeneous information from host-microbe interaction reveals innate associations among samples显示文摘The information on host-microbe interactions contained in the operational taxonomic unit(OTU)abundance table can serve as a clue to understanding the biological traits of OTUs and samples.Some studies have inferred the taxonomies or functions of OTUs by constructing co-occurrence networks,but co-occurrence networks can only encompass a small fraction of all OTUs due to the high sparsity of the OTU table.There is a lack of studies that intensively explore and use the information on sample-OTU interactions.This study constructed a sample-OTU heterogeneous information network and represented the nodes in the network through the heterogeneous graph embedding method to form the OTU space and sample space.Taking advantage of the represented OTU and sample vectors combined with the original OTU abundance information,an Integrated Model of Embedded Taxonomies and Abundance(IMETA)was proposed for predicting sample attributes,such as phenotypes and individual diet habits.Both the OTU space and sample space contain reasonable biological or medical semantic information,and the IMETA using embedded OTU and sample vectors can have stable and good performance in the sample classification tasks.This suggests that the embedding representation based on the sample-OTU heterogeneous information network can provide more useful information for understanding microbiome samples.This study conducted quantified representations of the biological characteristics within the OTUs and samples,which is a good attempt to increase the utilization rate of information in the OTU abundance table,and it promotes a deeper understanding of the underlying knowledge of human microbiome.Hongfei Cui 2023Quantitative Biology2023,11,4:0

11EpiFIT: functional interpretation of transcription factors based on combination of sequence and epigenetic information显示文摘Backgrounds Transcription factor is one of the most important regulators in the transcriptional process.Nevertheless,the functional interpretation of transcription factors is still a main challenge due to the poor performance of methods relating to regulatory regions to genes.Epigenetic information,such as chromatin accessibility,contains genome-wide knowledge about transcription regulation and thus may shed light on the functional interpretation of transcription factors.Methods:We propose EpiFIT(Epigenetic based Functional Interpretation of Transcription factors),a tool to infer functions of transcription factors from ChlP-seq data.Briefly,we adopt a variable distance rule to establish associations between regulatory regions and nearby genes.The associations are then filtered to ensure that the remaining regions and associated genes are co-open.Finally,GO enrichment is applied to all related genes and a ranking list of GO terms is provided as functional interpretation.Results:We first examined the chromatin openness correlation between regulatory regions and associated genes.The correlation can help EpiFIT purify regulatory region-gene associations.By evaluating EpiFIT on a set of real data,we demonstrated that EpiFIT outperforms other existing methods for precisely interpreting transcription factor functions.We further verify the efficiency of openness in interpretation and the ability of EpiFIT to build distal region-gene associations.Conclusion:EpiFIT is a powerful tool for interpreting the transcription factor functions.We believe EpiFIT will facilitate the functional interpretation of other regulatory elements,and thus open a new door to understanding the regulatory mechanism.Availability:The application is freely accessible at website:bioinfo.au.tsinghua.edu.cn/openness/EpiFIT/.Shaoming Song Hongfei Cui Shengquan Chen Qiao Liu Rui Jiang 2019Quantitative Biology2019,7,3:0
12Highly uniform Co-Cu bimetallic sulfides for rechargeable alkaline aqueous zinc batteries显示文摘Rechargeable alkaline aqueous zinc batteries(RAZBs)have attracted increasing attention.However,most RAZBs are hindered by the limited availability of cathode materials.The practical electrochemical performance of most cathode materials is lower than the theoretical value due to their poor electrical conductivity and low utilization capacity.In this work,we develop a facile hydrothermal procedure to prepare highly uniform bimetallic sulfides as novel cathode materials for RAZBs.Copper-cobalt binary metallic oxides materials possess higher conductivity and larger capacity compared with their mono-metal oxides compounds due to bimetallic synergistic effects and multiple oxidation states.Furthermore,bimetallic sulfide compounds have smaller bond energy and longer bond length than their oxides,leading to less structural damage,faster kinetics of electrochemical reactions,and better stability.The as-prepared Co-Cu bimetallic sulfides show enhanced electrochemical performance due to various valences of Co and Cu as well as the existence of S.As a result,aqueous Zn/CuCo_(2)S_(4) battery shows a high specific capacity of 117.4 mAh/g at 4 A/g and a good cycle life of over 8000 cycles.Based on PANa hydrogel electrolytes,a flexible Zn/CuCo_(2)S_(4) battery demonstrates excellent cycling stability.This battery can also meet the requirements of electronic devices with different shapes and performs well in extreme environments,such as freezing,drilling,and hammering.This work opens new avenues to obtain high-rate and long-life cathode materials for RAZBs by utilizing the synergistic effects of bimetallic sulfides and provides a new platform for flexible energy storage devices.Xiaofang Bai Yuwei Zhao Mangwei Cui Tianshuo Guo Zijie Tang Chuan Li Heng Gao Shuo Yang Lingzhi Zhao Chunyi Zhi Hongfei Li 2024Chinese Chemical Letters2024,35,2:0

16Transport Integrated Development(TID) and Practices in Chongqing Municipality显示文摘With the development of rail transit, transport integrated development(TID) has become a key issue in land development and utilization. 17Effects of Bacillus subtilis and Saccharomyces cerevisiae inoculation on soil bacterial community and rice yield under combined irrigation with reclaimed and fresh water显示文摘In order to save fresh water and reduce soil salt accumulation,reclaimed water-fresh water combined irrigation,i.e,irrigation with reclaimed water for 50 d and then with fresh water till harvest,was used in rice planting.Bacillus subtilis and Saccharomyces cerevisiae were inoculated into the soil at the end of reclaimed water irrigation.The inoculation weight per pot of these microorganisms was as follows:0 g and 0 g(J0),5 g and 0 g(J1),3.75 g and 1.25 g(J2),2.5 g and 2.5 g(J3),1.25 g and 3.75 g(J4),and 0 g and 5 g(J5),respectively.Treatment using reclaimed water in the whole stage was used as the control(CK).The plant height,tiller,physical and chemical properties of the soil,and soil bacterial diversity were measured.It was found that the plant height of rice was increased significantly by J1-J5 treatments.The dry weight of rice root,stem,and panicle and the 1000-grain weight increased significantly,while the leaf dry weight decreased.Microorganism inoculation significantly increased the nutrient absorption capacity of the crops.J1,J2,and J4 treatments significantly increased the amount of nitrate-nitrogen,ammonium nitrogen,available phosphorus,and available potassium,while J3,J4,and J5 treatments increased the soil organic matter,and microbial inoculation significantly decreased the EC of soil.J4 treatment induced the largest reduction in EC,and microorganisms treatments increased soil pH.Bacterial function prediction based on the KEGG(Kyoto Encyclopedia of Genes and Genomes)pathway indicated that soil metabolic function was not significantly disturbed by the treatments.Organic matter and pH are the two main factors affecting the structure of the bacterial community in soil.3.75 g of B.subtilis and 1.25 g of S.cerevisiae per pot is the best inoculation ratio.Hongfei Lu Xuebin Qi Ping Li Dongmei Qiao Shafeeq-ur-Rahman Fangfang Bai Jiaxin Cui 2022International Journal of Agricultural and Biological Engineering2022,15,3:0
18High-efficiency pipeline design of binary arithmetic encoder显示文摘This paper focuses on the pipeline design of context-based adaptive binary arithmetic coding(CABAC).CABAC is a well-known bottleneck in very large scale integration circuit design of H.264/AVC encoder.Despite its high performance,the tight feedback loops of CABAC make parallelization difficult.Most researchers are concerned about multi-bin processing regardless of pipeline design.However,without pipeline,the overall performance becomes significantly limited.In this paper,the critical path for the hardware implementation of binary arithmetic encoder(BAE)was analyzed in detail.We break down the computing steps to the best extent,and rearrange such steps to the appropriate pipeline to achieve a balanced latency at each stage.Moreover,a new BAE architecture with a five-stage pipeline and one bin per cycle is proposed,the latency of critical path is substantially reduced,and the frequency and throughput rate are improved.An field-programmable gate array implementation of the proposed pipelined architecture in our H.264 encoder is capable of a 190 Mbps encoding rate.A maximum 483 MHz could be achieved on SMIC 0.13μm technology,which meets the requirements of quad full high-definition encoding at 30fps.The proposed architecture can be utilized in other designs to achieve improved performance.SONG Rui CUI HongFei LI YunSong WU ChengKe 2014Science China(Information Sciences)2014,57,9:0
