| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 5 | Sedimentary Characteristics and Model of Gravity Flow Depositional System for the First Member of Upper Miocene Huangliu Formation in Dongfang Area, Yinggehai Basin, Northwestern South China Sea显示文摘The gravity flow deposit were mainly developed in the lowstand systems tract(LST) of the first member of Upper Miocene Huangliu Formation(Ehl1) in Dongfang area, Yinggehai Basin, has become a valuable target for gas exploration and production. The gravity flow sedimentary characteristics of lithofacies associations, sedimentary texture, seismic facies and logging facies were described in detail on the basis of integrated analysis of cores, logging and seismic data. The sedimentary microfacies types composed of neritic sandbar, continental shelf mud, main channel, bifurcated or cross-cutting distributary channel, overspill, and natural levee are revealed under the constraint of high resolution sequence stratigraphic framework in the Ehl1. The gravity flow deposit system in the LST is divided into three evolution stages corresponding to periods of three parasequence sets. The gravity flow deposit was induced in the early LST, expanded rapidly in the middle LST and decreased slightly in the late LST. But its developing scale decreased sharply in the transgression systems tract(TST) and finally vanished in the highstand systems tract(HST). This spatial evolution rule is constrained by the integrated function of sediments supply of the Vietnam Blue River in the LST, the development of local gradient change in sea floor(micro-topography, i.e., flexure slope break), and the fall in relative sea level. | 11 | Prognostic value of perioperative leukocyte count in resectable gastric cancer显示文摘AIM: To investigate the prognostic significance of perioperative leukopenia in patients with resected gastric cancer.METHODS: A total of 614 eligible gastric cancer patients who underwent curative D2 gastrectomy and adjuvant chemotherapy were enrolled in this study. The relationship between pre- and postoperative hematologic parameters and overall survival was assessed statistically, adjusted for known prognostic factors.RESULTS: The mean white blood cell count(WBC) significantly decreased after surgery, and 107/614(17.4%) patients developed p-leukopenia, which was defined as a preoperative WBC ≥ 4.0 × 109/L and postoperative WBC < 4.0 × 109/L, with an absolute decrease ≥ 0.5 × 109/L. The neutrophil count decreased significantly more than the lymphocyte count. P-leukopenia significantly correlated with poor tumor differentiation and preoperative WBC. A higher preoperative WBC and p-leukopenia were independent negative prognostic factors for survival [hazard ratio(HR) = 1.602, 95% confidence interval(CI): 1.185-2.165; P = 0.002, and HR = 1.478, 95%CI: 1.149-1.902; P = 0.002, respectively] after adjusting for histology, Borrmann type, p TNM stage, vascular or neural invasion, gastrectomy method, resection margins, chemotherapy regimens, and preoperative WBC count. The patients with both higher preoperative WBC and p- leukopenia had a worse prognosis compared to those with lower baseline WBC and no p-leukopenia(27.5 mo vs 57.3 mo, P < 0.001). | 14 | Association of Helicobacter pylori infection and giardiasis: Results from a study of surrogate markers for fecal exposure among children显示文摘AIM: To investigate whether Helicobacter pylori (H pykori)infection is associated with hepatitis A virus (HAV) infection, presence of enteroparasites, and other surrogates of fecal exposure.METHODS: We conducted a cross-sectional study in 121 children consecutively admitted at a pediatric hospital inSalvador, Brazil.H pylori and HAV infection were identified by the presence of serum antibodies. Stool specimens were examined for the presence of ova and parasites. A structured questionnaire inquiring about sanitary conditions and life style was applied to each subject. RESULTS: Fifty-one of the 121 children (42.1%) werefound to be seropositive for H pylori, and 45 (37.2%) for HAV. The seroprevalence ofHpyloriand HAV both increased significantly with age. Cross-tabulation of data showed that 26 (21.5%) were seropositive and 51 (42.1%) were negative for bothHpyloriand HAV antibodies (χ2 = 7.18,OR = 2.8, CI 1.30-5.97). The age adjusted OR for an HAV-infected child being H pylori positive was 2.3 (CI1.02-5.03). The agreement between H pylori and HAVseropositivity was fair (κ = 0.24). After controlling for possible confounding, the variables remaining independently associated with seropositivity to H pyloriwere age,presence of Giardia lamblia in feces (OR = 3.2, 95%CI, 1.1-9.5) and poor garbage disposal quality (OR = 2.4,95%CI, 1.1-5.1).CONCLUSION: Our data suggest that H pylori infection is associated with surrogate markers of fecal exposure. Thus, we conclude that the fecal-oral route is relevant in the transmission of HP among children in an urban setting of a developing country. The association observed between G. lamblia and H pylori infection may have several explanations. | 16 | Perfectly Matched Layer for an Elastic Parabolic Equation Model in Ocean Acoustics显示文摘The perfectly matched layer(PML) is an effective technique for truncating unbounded domains with minimal spurious reflections. A fluid parabolic equation(PE) model applying PML technique was previously used to analyze the sound propagation problem in a range-dependent waveguide(Lu and Zhu, 2007). However, Lu and Zhu only considered a standard fluid PE to demonstrate the capability of the PML and did not take improved one-way models into consideration. They applied a [1/1] Padé approximant to the parabolic equation. The higher-order PEs are more accurate than standard ones when a very large angle propagation is considered. As for range-dependent problems, the techniques to handle the vertical interface between adjacent regions are mainly energy conserving and single-scattering. In this paper, the PML technique is generalized to the higher order elastic PE, as is to the higher order fluid PE. The correction of energy conserving is used in range-dependent waveguides. Simulation is made in both acoustic cases and seismo-acoustic cases. Range-independent and range-dependent waveguides are both adopted to test the accuracy and efficiency of this method.
