| 1 | Effect of sample size on the response of DEM samples with a realistic grading显示文摘This paper shows that for DEM simulations of triaxial tests using samples with a grading that is representative of a real soil,the sample size significantly influences the observed material response.Four DEM samples with identical initial states were produced:three cylindrical samples bounded by rigid walls and one bounded by a cubical periodic cell.When subjected to triaxial loading,the samples with rigid boundaries were more dilative,stiffer and reached a higher peak stress ratio than the sample enclosed by periodic boundaries.For the rigid-wall samples,dilatancy increased and stiffness decreased with increasing sample size.The periodic sample was effectively homogeneous.The void ratio increased and the contact density decreased close to the rigid walls.This heterogeneity reduced with increasing sample size.The positions of the critical state lines(CSLs) of the overall response in e-log p' space were sensitive to the sample size,although no difference was observed between their slopes.The critical states of the interior regions of the rigid-wall-bounded samples approached that of the homogeneous periodic sample with increasing sample size.The ultimate strength of the material at the critical state is independent of sample size. | Xin Huang Kevin J.Hanley Catherine O'Sullivan Fiona C.Y.Kwok | 2014 | Particuology2014,12,4: | 12 |

| 4 | Chromosome-scale scaffolding of the black raspberry (Rubus occidentalis L.) genome based on chromatin interaction data显示文摘Black raspberry(Rubus occidentalis L.)is a niche fruit crop valued for its flavor and potential health benefits.The improvement of fruit and cane characteristics via molecular breeding technologies has been hindered by the lack of a high-quality reference genome.The recently released draft genome for black raspberry(ORUS 4115-3)lacks assembly of scaffolds to chromosome scale.We used high-throughput chromatin conformation capture(Hi-C)and Proximity-Guided Assembly(PGA)to cluster and order 9650 out of 11,936 contigs of this draft genome assembly into seven pseudo-chromosomes.The seven pseudo-chromosomes cover~97.2%of the total contig length(~223.8 Mb).Locating existing genetic markers on the physical map resolved multiple discrepancies in marker order on the genetic map.Centromeric regions were inferred from recombination frequencies of genetic markers,alignment of 303 bp centromeric sequence with the PGA,and heat map showing the physical contact matrix over the entire genome.We demonstrate a high degree of synteny between each of the seven chromosomes of black raspberry and a high-quality reference genome for strawberry(Fragaria vesca L.)assembled using only PacBio long-read sequences.We conclude that PGA is a cost-effective and rapid method of generating chromosome-scale assemblies from Illumina short-read sequencing data. | Rubina Jibran Helge Dzierzon Nahla Bassil Jill M.Bushakra Patrick P.Edger Shawn Sullivan Chad E.Finn Michael Dossett Kelly J.Vining Robert VanBuren Todd C.Mockler Ivan Liachko Kevin M.Davies Toshi M.Foster David Chagné | 2018 | Horticulture Research2018,5,1: | 4 |

| 6 | Regulation of Wnt/β-catenin signaling by herpesviruses显示文摘The Wnt/β-catenin signaling pathway is instrumental in successful differentiation and proliferation of mammalian cells. It is therefore not surprising that the herpesvirus family has developed mechanisms to interact with and manipulate this pathway. Successful coexistence with the host requires that herpesviruses establish a lifelong infection that includes periods of latency and reactivation or persistence. Many herpesviruses establish latency in progenitor cells and viral reactivation is linked to host-cell proliferation and differentiation status. Importantly, Wnt/β-catenin is tightly connected to stem/progenitor cell maintenance and differentiation. Numerous studies have linked Wnt/β-catenin signaling to a variety of cancers, emphasizing the importance of Wnt/β-catenin pathways in development, tissue homeostasis and disease. | 9 | Discrete element modelling of the quasi-static uniaxial compression of individual infant formula agglomerates显示文摘Infant formula is usually produced in an agglomerated powder form. These agglomerates are subjected to many transient forces following their manufacture. These can be difficult to quantify experimentally because of their small magnitudes and short durations. Numerical models have the potential to address this gap in the experimental data. The objective of the research described here was to calibrate a discrete element model for these agglomerates using experimental data obtained for quasi-static loading, and to use this model to study the mechanics of the particle response in detail. The Taguchi method was previously proposed as a viable calibration approach for discrete element models. In this work, the method was assessed for calibration of the model parameters (e.g., bond stiffnesses and strengths) considering three responses: the force at failure, strain at failure and agglomerate stiffness. The Weibull moduli for the simulation results and the experimental data were almost identical following calibration and the 37% characteristic stresses were similar. An analysis of the energy terms in the model provided useful insight into the model response.
