| 1 | Ways to sparse representation:An overview显示文摘Many algorithms have been proposed to find sparse representations over redundant dictionaries or transforms. This paper gives an overview of these algorithms by classifying them into three categories:greedy pursuit algorithms,lp norm regularization based algorithms,and iterative shrinkage algorithms. We summarize their pros and cons as well as their connections. Based on recent evidence,we conclude that the algorithms of the three categories share the same root:lp norm regularized inverse problem. | 2 | Distribution and deposition of polycyclic aromatic hydrocarbons in precipitation in Guangzhou, South China显示文摘Polycyclic aromatic hydrocarbons (PAHs) were measured in precipitation from March to August 2005 in Guangzhou, South China. Fourteen PAHs were studied, and their total concentrations varied from 616.6 to 3486.7 ng/L in dissolved phase and from 403.8 to 3125.5 ng/L in particulate phase. The estimated deposition loading of PAHs was 3568 μg/m2 during the monitoring period. The deposition of PAHs was a potential source for Pearl River comparing with the contents of surface water. In addition, the high concentration in precipitation here implied that PAHs pollution was a potential environmental problem in Guangzhou. Most precipitation concentrations of PAHs in March (the last month in winter in Guangzhou) were higher than in the other months (in rainy season). PAHs inclined to be adsorbed to particulate phase with the increase of molecular weight in rainwater. | 3 | Classification of the Gut Microbiota of Patients in Intensive Care Units During Development of Sepsis and Septic Shock显示文摘The gut microbiota of intensive care unit(ICU)patients displays extreme dysbiosis associated with increased susceptibility to organ failure,sepsis,and septic shock.However,such dysbiosis is difficult to characterize owing to the high dimensional complexity of the gut microbiota.We tested whether the concept of enterotype can be applied to the gut microbiota of ICU patients to describe the dysbiosis.We collected 131 fecal samples from 64 ICU patients diagnosed with sepsis or septic shock and performed 16S rRNA gene sequencing to dissect their gut microbiota compositions.During the development of sepsis or septic shock and during various medical treatments,the ICU patients always exhibited two dysbiotic microbiota patterns,or ICU-enterotypes,which could not be explained by host properties such as age,sex,and body mass index,or external stressors such as infection site and antibiotic use.ICU-enterotype I(ICU E1)comprised predominantly Bacteroides and an unclassified genus of Enterobacteriaceae,while ICU-enterotype II(ICU E2)comprised predominantly Enterococcus.Among more critically ill patients with Acute Physiology and Chronic Health Evaluation II(APACHE II)scores>18,septic shock was more likely to occur with ICU E1(P=0.041).Additionally,ICU E1 was correlated with high serum lactate levels(P=0.007).Therefore,different patterns of dysbiosis were correlated with different clinical outcomes,suggesting that ICU-enterotypes should be diagnosed as independent clinical indices.Thus,the microbial-based human index classifier we propose is precise and effective for timely monitoring of ICU-enterotypes of individual patients.This work is a first step toward precision medicine for septic patients based on their gut microbiota profiles. | Wanglin Liu Mingyue Cheng Jinman Li Peng Zhang Hang Fan Qinghe Hu Maozhen Han Longxiang Su Huaiwu He Yigang Tong Kang Ning Yun Long | 2020 | Genomics, Proteomics & Bioinformatics2020,18,6: | 7 |
| 4 | High-throughput sequencing exclusively identified a novel Torque teno virus genotype in serum of a patient with fatal fever显示文摘Torque teno virus(TTV) has been found to be prevalent world-wide in healthy populations and in patients with various diseases, but its etiological role has not yet been determined. Using high-throughput unbiased sequencing to screen for viruses in the serum of a patient with persistent high fever who died of suspected viral infection and prolonged weakness, we identified the complete genome sequence of a TTV(isolate Hebei-1). The genome of TTV-Hebei-1 is 3649 bp in length, encoding four putative open reading frames, and it has a G+C content of 49%. Genomic comparison and a BLASTN search revealed that the assembled genome of TTV-Hebei-1 represented a novel isolate, with a genome sequence that was highly heterologous to the sequences of other reported TTV strains. A phylogenetic tree constructed using the complete genome sequence showed that TTV-Hebei-1 and an uncharacterized Taiwan Residents strain, TW53A37, constitute a new TTV genotype. The patient was strongly suspected of carrying a viral infection and died eventually without any other possible causes being apparent. No virus other than the novel TTV was identified in his serum sample. | 5 | The effects of extreme rainfall events on carbon release from biological soil crusts covered soil in fixed sand dunes in the Tengger Desert, northern China显示文摘In May to August of 2011, we assessed the effects of extreme rainfall (quantity and intensity) events on the carbon release from soils covered by different types of biological soil crusts (BSCs) in fixed sand dunes in the Tengger Desert, northern China. A Li-6400-09 Soil Chamber was used to measure the respiration rates of the BSCs immediately after the rainfall stopped, and continued until the respiration rates of the BSCs returned to the pre-rainfall basal rate. Our results showed that almost immediately after extreme rainfall events the respiration rates of algae crust and mixed crust were significantly inhibited, but moss crust was not significantly affected. The respiration rates of algae crust, mixed crust, and moss crust in extreme rainfall quantity and intensity events were, respectively, 0.12 and 0.41 μmolCO 2 /(m 2 ·s), 0.10 and 0.45 μmolCO 2 /(m 2 ·s), 0.83 and 1.69 μmolCO 2 /(m 2 ·s). | 6 | Allogeneic hematopoietic stem cell transplantation for patients with acute leukemia显示文摘Objective: The purposes of this study were to assess the efficacy of allogeneic hematopoietic stem cell transplantation (HSCT) for acute leukemia (AL) and analyze the factors affecting the prognosis of these patients. Methods: The clinical and follow-up data of 93 AL patients (median age, 30 years) undergoing allogeneic HSCT in Xiangya Hospital over the past 12 years were collected, and the potential factors affecting the efficacy and prognosis of allogeneic HSCT patients were determined. Results: Hematopoietic reconstitution was achieved in 90 patients. At the last follow-up, the incidences of severe acute graft versus host disease (aGvHD) and extensive chronic GvHD (cGvHD) were 14.0% and 20.0%, the 3-year cumulative incidence of transplantation related mortality (TRM) and relapse rate were 16.8%±6.1% and 21.3%±6.7%, and the estimated 3-year overall survival (OS) and disease-free survival (DFS) of the patients were 64.6%±5.4% and 56.5%±5.5%, respectively. Univariate analysis indicated that age older than 40 years, HLA mismatch, and severe lung infection within the first 100 days after transplantation were risk factors for severe aGvHD, age older than 40 years, HLA mismatch, severe lung infection within the first 100 days after transplantation, and severe aGvHD were risk factors for TRM, high-risk AL and lack of cGvHD were risk factors for relapse (all P<0.05). Survival estimation showed that HLA mismatch, severe lung infection occurring within the first 100 days post-transplantation, high-risk AL severe aGvHD and lack of cGvHD were risk factors associated with poor prognosis (all P<0.05). Further multivariate analyses revealed that severe lung infection within the first 100 days post-transplantation, severe aGvHD and lack of cGvHD were independent risk factors for unfavorable outcomes (all P<0.05). | 15 | Neuron-specific enolase expression in a rat model of radiation-induced brain injury following vascular endothelial growth factor-modified neural stem cell transplantation显示文摘<正>BACKGROUND:Previous studies have shown that transplantation of vascular endothelial growth factor(VEGF)-modified neural stem cells(NSC) provides better outcomes,compared with neural stem cells,in the treatment of brain damage. OBJECTIVE:To compare the effects of VEGF-modified NSC transplantation and NSC transplantation on radiation-induced brain injury,and to determine neuron-specific enolase(NSE) expression in the brain. DESIGN,TIME,AND SETTING:The randomized,controlled study was performed at the Linbaixin Experimental Center,Second Affiliated Hospital,Sun Yat-sen University,China from November 2007 to October 2008. MATERIALS:VEGF-modified C17.2 NSCs were supplied by Harvard Medical School,USA. Streptavidin-biotin-peroxidase-complex kit(Boster,China) and 5,6-carboxyfluorescein diacetate succinimidyl ester(Fluka,USA) were used in this study. METHODS:A total of 84 Sprague Dawley rats were randomly assigned to a blank control group(n = 20),model group(n = 20),NSC group(n = 20),and a VEGF-modified NSC group(n = 24).Rat models of radiation-induced brain injury were established in the model,NSC,and VEGF-modified NSC groups.At 1 week following model induction,10μL(5×10~4 cells/μL) VEGF-modified NSCs or NSCs were respectively infused into the striatum and cerebral cortex of rats from the VEGF-modified NSC and NSC groups.A total of 10μL saline was injected into rats from the blank control and model groups. MAIN OUTCOME MEASURES:NSE expression in the brain was detected by immunohistochemistry following VEGF-modified NSC transplantation. RESULTS:NSE expression was significantly decreased in the brains of radiation-induced brain injury rats(P<0.05).The number of NSE-positive neurons significantly increased in the NSC and VEGF-modified NSC groups,compared with the model group(P<0.05).NSE expression significantly increased in the VEGF-modified NSC group,compared with the NSC group,at 6 weeks following transplantation(P<0.05). | 19 | A MICRO-IMAGE FUSION ALGORITHM BASED ON REGION GROWING显示文摘Due to the limitation of Depth Of Field (DOF) of microscope, the regions which are not within the DOF will be blurring after imaging. Thus for micro-image fusion, the most important step is to identify the blurring regions within each micro-image, so as to remove their undesirable impacts on the fused image. In this paper, a fusion algorithm based on a novel region growing method is proposed for micro-image fusion. The local sharpness of micro-image is judged block by block, then blocks whose sharpness is lower than an adaptive threshold are used as seeds, and the sharpness of neighbors of each seed are evaluated again during the region growing until the blurring regions are identified completely. With the decreasing in block size, the obtained region segmentation becomes more and more accurate. Finally, the micro-images are fused with pixel-wise fusion rules.
