Multi-omics analyses of 398 foxtail millet accessions reveal genomic regions associated with domestication, metabolite traits, and antiinflammatory effects显示文摘Foxtail millet(Setaria italica),which was domesticatedfromthewild speciesgreenfoxtail(Setaria viridis),isa richsource of phytonutrientsfor humans. To evaluate how breeding changed themetabolome offoxtail millet grains,we generated and analyzed the datasets encompassing the genomes, transcriptomes, metabolomes, and anti-inflammatory indices from 398 foxtail millet accessions. We identified hundreds of common variants that influence numerous secondary metabolites. We observed tremendous differences in natural variations of the metabolites and their underlying genetic architectures between distinct sub-groups of foxtail millet.Furthermore,we found that the selection of the gene alleles associated with yellow grains led to altered profiles of metabolites such as carotenoids and endogenous phytohormones.Using CRiSPR-mediated genome editing wevalidated the function of PHYTOENE SYNTHASE1(PSY1)gene in affecting milletgrain colorand quality.Interestingly, our in vitro cell inflammation assays showed that 83 metabolites in millet grains have anti-inflammatory effects.Taken together,ourmulti-omics study illustrates how the breeding history of foxtail millet has shaped its metabolite profile. The datasets we generated in this study also provide important resources for further understanding how millet grain quality is affected by different metabolites, laying the foundations for future millet genetic research and metabolome-assisted improvement. | Xukai Li Jianhua Gao Jingyi Song Kai Guo Siyu Hou Xingchun Wang Qiang He Yanyan Zhang Yakun Zhang Yulu Yang Jiaoyan Tang Hailang Wang Staffan Persson Mingquan Huang Lishuai Xu Linlin Zhong Dongqin Li Yongming Liu Hua Wu Xianmin Diao Peng Chen Xiaowen Wang Yuanhuai Han | 2022 | Molecular Plant2022,15,8: | 8
Multi-element analysis of Baijiu(Chinese liquors)by ICP-MS and their classification according to geographical origin显示文摘Objectives:Investigating the element profiles of Be,Al,V,Cr,Mn,Fe,Co,Ni,Cu,Zn,As,Se,Rb,Sr,Ag,Cd,Cs,La,Pr,Nd,Sm,Eu,Gd,Pb,Th,and U of Baijiu(Chinese liquors),and setting up their classification according to geographical origin.Materials and Methods:Twenty-eight Chinese liquors from Shandong,Guizhou, and Sichuan provinces were analyzed by inductively coupled plasma mass spectrometry with the aid of matrix matching, online internal calibration, and direct injection to determine the concentrations of the aforementioned 26 elements.Multivariate statistical analysis, based on the contents of elements in the liquors, was applied to differentiate the liquors from different origins. Results:Both the cluster analysis based on 11 elements and the discriminant analysis based on 5 elements can separate the liquors of Shandong Province from others.A leave-one-out cross test of the discriminant analysis data resulted in 100 per cent accuracy regarding the recognition ability and prediction ability for the liquors from Shandong Province, and an overall 75.0 per cent accuracy of its prediction for all the 28 total liquors.Limitations:The liquors of Guizhou and Sichuan provinces can not be differentiated successfully. Conclusions:The liquors produced in Shandong Province can be differentiated in a great extent from Guizhou and Sichuan provinces based on the multivariate statistical analysis of the concentration of elements in liquors, while those of Guizhou and Sichuan provinces can not be differentiated successfully due to their geographical adjacency. | Xuebo Song Min Hou Zhi Li Lin Zhu Fuping Zheng Mingquan Huang Xiaotao Sun Hehe Li Feng Chen Baoguo Sun | 2018 | Food Quality and Safety2018,2,1: | 3
Characterization of terpenoids and norisoprenoids from base and retail Qingke Baijiu by GC×GC-TOFMS and multivariate statistical analysis显示文摘Qingke(highland barley)Baijiu is a special Chinese Baijiu which is mainly produced from Qinghai-Tibet Plateau.Since the pine board is used as the bottom of the fermentation pit,we deduced that the terpenoids and norisoprenoids in pine board might be introduced into Qingke Baijiu. Thus, the terpenoids and norisoprenoids in Qingke Baijiu were investigated by headspace solid phase microextraction(HS-SPME)combined with comprehensive two-dimensional gas chromatography coupled to time-of-flight mass spectrometry(GC×GC-TOFMS).The results showed thatγ-terpinene(0.70-530.72μg/L),α-phellandrene(0.34-256.66μg/L),longicyclene(0-38.55μg/L),α-pinene(1.21-35.54μg/L)and limonene(0.93-23.69μg/L)were the top 5 terpenoids/norisoprenoids in Qingke Baijiu.Pulegone was detected and reported for the first time in Baijiu, and the concentrations in Qingke Baijiu were 0.78μg/L(fresh)and 3.90μg/L(7 years old).According to the principal component analysis(PCA)plot, young, aged, and retail Qingke Baijiu could be differentiated clearly.Fold change(FC)and t-tests analysis indicated thatβ-pinene,γ-terpinene,andα-selinene were the most different terpenoids/norisoprenoids between young and aged Qingke Baijiu, and longifolene was the most different terpenoids/norisoprenoids between base and retail Qingke Baijiu. The terpenoids and norisoprenoids, such as(E)-β-ionone,isoborneol andβ-cyclocitral,could be potential markers indicating the ageing process of Qingke Baijiu. | Xinlei Wang Lin Zhu Xuebo Song Si Jing Fuping Zheng Mingquan Huang Shengbao Feng Luzhong La | 2023 | Food Science and Human Wellness2023,12,1: | 2

Knowledge Graph Applications in Medical Imaging Analysis:A Scoping Review显示文摘Background. There is an increasing trend to represent domain knowledge in structured graphs, which provide efficient knowledgerepresentations for many downstream tasks. Knowledge graphs are widely used to model prior knowledge in the form of nodesand edges to represent semantically connected knowledge entities, which several works have adopted into different medicalimaging applications. Methods. We systematically searched over five databases to find relevant articles that applied knowledgegraphs to medical imaging analysis. After screening, evaluating, and reviewing the selected articles, we performed a systematicanalysis. Results. We looked at four applications in medical imaging analysis, including disease classification, diseaselocalization and segmentation, report generation, and image retrieval. We also identified limitations of current work, such asthe limited amount of available annotated data and weak generalizability to other tasks. We further identified the potentialfuture directions according to the identified limitations, including employing semisupervised frameworks to alleviate the needfor annotated data and exploring task-agnostic models to provide better generalizability. Conclusions. We hope that our articlewill provide the readers with aggregated documentation of the state-of-the-art knowledge graph applications for medicalimaging to encourage future research. | Song Wang Mingquan Lin Tirthankar Ghosal Ying Ding Yifan Peng | 2022 | Health Data Science2022,,1: | 0
Fabrication and Magnetic Property of One-dimensional SrTiO_3/SrFe_(12)O_(19) Composite Nanofibers by Electrospinning显示文摘The composite nanofibers of SrTiO3/SrFe12O19 with a molar ratio of 1:1 and diameter about 120 nm were prepared by electrospinning. Effects of calcination temperature on the formation, crystallite size, morphology and magnetic property were studied by infrared spectroscopy, X-ray diffraction, scanning electron microscopy and vibrating sample magnetometer. The binary phase of strontium ferrite and titanate was formed after being calcined at 900℃ for 2 h and the composite nanofibers were fabricated from nanograins of SrTiO3 about 24 nm and SrFe12O19 around 33 nm. The crystallite sizes for the nanofibers increase with increasing calcination temperature and the addition of SrTiO3 has an obvious suppression effect on SrFe12O19 grain growth. The specific saturation magnetization and remanence tend to increase with the crystallite size. With increasing calcination temperature from 900 to 1050℃, the coercivity increases initially, achieving a maximum value of 520.2 kA·m-1 at 950℃, and then shows a reduction tendency. | Qingrong Liang Xiangqian Shen Fuzhan Song Mingquan Liu | 2011 | Journal of Materials Science & Technology2011,27,11: | 0
Slow-light-enhanced on-chip 1D and 2D photonic crystal waveguide gas sensing in near-IR with an ultrahigh interaction factor显示文摘Nanophotonic waveguides hold great promise to achieve chip-scale gas sensors. However, their performance is limited by a short light path and small light–analyte overlap. To address this challenge, silicon-based, slow-lightenhanced gas-sensing techniques offer a promising approach. In this study, we experimentally investigated the slow light characteristics and gas-sensing performance of 1D and 2D photonic crystal waveguides(PCWs) in the near-IR(NIR) region. The proposed 2D PCW exhibited a high group index of up to 114, albeit with a high propagation loss. The limit of detection(LoD) for acetylene(C_(2)H_(2)) was 277 parts per million(ppm) for a1 mm waveguide length and an averaging time of 0.4 s. The 1D PCW shows greater application potential compared to the 2D PCW waveguide, with an interaction factor reaching up to 288%, a comparably low propagation loss of 10 dB/cm, and an LoD of 706 ppm at 0.4 s. The measured group indices of the 2D and 1D waveguides are104 and 16, respectively, which agree well with the simulation results. | ZIHANG PENG YIJUN HUANG KAIYUAN ZHENG CHUANTAO ZHENG MINGQUAN PI HUAN ZHAO JIALIN JI YUTING MIN LEI LIANG FANG SONG YU ZHANG YIDING WANG FRANK K.TITTEL | 2023 | Photonics Research2023,11,10: | 0
Monogenic deficiency in murine intestinal Cdc42 leads to mucosal inflammation that induces crypt dysplasia显示文摘CDC42 controls intestinal epithelial(IEC)stem cell(IESC)division. How aberrant CDC42 initiates intestinal inflammation or neoplasia is unclear. We utilized models of inflam-matory bowel diseases(IBD),colorectal cancer, aging, and IESC injury to determine the loss of intestinal Cdc42 upon inflammation and neoplasia.Intestinal specimens were collected to determine the levels of CDC42 in IBD or colorectal cancer.Cdc42 floxed mice were crossed with Villin-Cre,Villin-CreERT2 and/or Lgr5-eGFP-IRES-CreERT2,or Bmi1-CreERT2 mice to generate Cdc42 deficient mice.Irradiation, colitis, aging, and intestinal organoid were used to evaluate CDC42 upon mucosal inflammation,IESC/progenitor regenerative capacity, and IEC repair. Our studies revealed that increased CDC42 in colorectal cancer correlated with lower survival;in contrast, lower levels of CDC42 were found in the inflamed IBD colon.Colonic Cdc42 depletion significantly reduced Lgr5+IEsCs,increased progenitors'hyperplasia, and induced mucosal inflammation, which led to crypt dysplasia.Colonic Cdc42 depletion markedly enhanced irra-diation-or chemical-induced colitis.Depletion or inhibition of Cdc42 reduced colonic Lgr5+IESC regeneration. In conclusion, depletion of Cdc42 reduces the IESC regeneration and IEC repair, leading to prolonged mucosal inflammation.Constitutive monogenic loss of Cdc42 in-duces mucosal inflammation, which could result in intestinal neoplasia in the context of aging. | Dongsheng Zhang Wenjuan Tang Haitao Niu William Tse Hai-Bin Ruan Helmut Dolznig Thomas Knosel Friedrich Karl-Heinz Madeleine Themanns Jiang Wang Mingquan Song Lee Denson Lukas Kenner Richard Moriggl Yi Zheng Xiaonan Han | 2024 | Genes & Diseases2024,11,1: | 0
