1Optical manipulation from the microscale to the nanoscale: fundamentals, advances and prospects显示文摘Since the invention of optical tweezers,optical manipulation has advanced significantly in scientific areas such as atomic physics,optics and biological science.Especially in the past decade,numerous optical beams and nanoscale devices have been proposed to mechanically act on nanoparticles in increasingly precise,stable and flexible ways.Both the linear and angular momenta of light can be exploited to produce optical tractor beams,tweezers and optical torque from the microscale to the nanoscale.Research on optical forces helps to reveal the nature of light–matter interactions and to resolve the fundamental aspects,which require an appropriate description of momenta and the forces on objects in matter.In this review,starting from basic theories and computational approaches,we highlight the latest optical trapping configurations and their applications in bioscience,as well as recent advances down to the nanoscale.Finally,we discuss the future prospects of nanomanipulation,which has considerable potential applications in a variety of scientific fields and everyday life.Dongliang Gao Weiqiang Ding Manuel Nieto-Vesperinas Xumin Ding Mahdy Rahman Tianhang Zhang ChweeTeck Lim Cheng-Wei Qiu 2017Light(Science & Applications)2017,6,1:16
2Influence of grain size on the small fatigue crack initiation and propagation behaviors of a nickel-based superalloy at 650℃显示文摘GH4169 at 650℃ in atmosphere was investigated by using single edge notch tensile specimens. The number of main cracks and crack initiation mechanisms at the notch surface strongly depended on the grain size. The crack initiation life accounted for more percentages of the total fatigue life for the alloy with smaller grain size. The fatigue life generally increased with increasing crack initiation life. 3The Epitope Study on the SARS-CoV Nucleocapsid Protein显示文摘The nucleocapsid protein (N protein) has been found to be an antigenic protein in a number of coronaviruses. Whether the N protein in severe acute respiratory syndrome-associated coronavirus (SARS-CoV) is antigenic remains to be elucidated. Using Western blot and Enzyme-linked Immunosorbent Assay (ELISA),the recombinant N proteins and the synthesized peptides derived from the N protein were screened in sera from SARS patients. All patient sera in this study displayed strong positive immunoreactivities against the recombinant N proteins,whereas normal sera gave negative immunoresponses to these proteins, indicating that the N protein of SARS-CoV is an antigenic protein. Furthermore, the epitope sites in the N protein were determined by competition experiments, in which the recombinant proteins or the synthesized peptides competed against the SARS-CoV proteins to bind to the antibodies raised in SARS sera. One epitope site located at the C-terminus was confirmed as the most antigenic region in this protein. A detailed screening of peptide with ELISA demonstrated that the amino sequence from Codons 371 to 407 was the epitope site at the C-terminus of the N protein. 4Complementary transmissive ultra-thin meta-deflectors for broadband polarization-independent refractions in the microwave region显示文摘Polarization manipulation is a significant issue for artificial modulation of the electromagnetic(EM) wave, but general mechanisms all suffer the restriction of inherent symmetric properties between opposite handedness.Herein, a strategy to independently and arbitrarily manipulate the EM wave with orthogonal circular polarizations based on a metasurface is proposed, which effectually breaks through traditional symmetrical characteristics between orthogonal handedness. By synthesizing the propagation phase and geometric phase, the appropriate Jones matrix is calculated to obtain independent wavefront manipulation of EM waves with opposite circular polarizations. Two transmissive ultra-thin meta-deflectors are proposed to demonstrate the asymmetrical refraction of transmitted circularly polarized waves in the microwave region. Simulated transmitted phase front and measured far-field intensity distributions are in excellent agreement, indicating that the transmitted wave with different polarizations can be refracted into arbitrary and independent directions within a wide frequency band(relative bandwidth of 25%). 5Phylogenetic analyses of the genes involved in carotenoid biosynthesis in algae显示文摘Carotenoids play a crucial role in absorbing light energy for photosynthesis,as well as in protecting chlorophyll from photodamage.In contrast to the Streptophyta,few studies have examined carotenoid biosynthetic pathways in algae,owing to a shortage of datasets.As part of the 1000 Plants Project,we sequenced and assembled the transcriptomes of 41 marine macroalgal species,including 22 rhodophytes and 19 phaeophytes,and then combined the datasets with publicly available data from Gen Bank(National Center for Biotechnology Information) and the U.S.Department of Energy Joint Genome Institute.As a result,we identified 68 and 79 fulllength homologs in the Rhodophyta and Phaeophyceae,respectively,of seven inferred carotenoid biosynthetic genes,including the genes for phytoene synthase(PSY),phytoene desaturase(PDS),ζ-carotene desaturase(ZDS),ζ-carotene isomerase(Z-ISO),prolycopene isomerase(crt ISO),lycopene β-cyclase(LCYB),and lycopene ε-cyclase(LCYE).We found that the evolutionary history of the algal carotenoid biosynthetic pathway was more complex than that of the same pathway in the Streptophyta and,more specifically,that the evolutionary history involved endosymbiotic gene transfer,gene duplication,and gene loss.Almost all of the eukaryotic algae that we examined had inherited the seven carotenoid biosynthesis genes via endosymbiotic gene transfer.Moreover,PSY,crt ISO,and the ancestral lycopene cyclase gene(LCY) underwent duplication events that resulted in multiple gene copies,and the duplication and subsequent divergence of LCYB and LCYE specialized and complicated the cyclization of lycopene.Our findings also verify that the loss of LCYE in both the microphytic rhodophytes and phaeophytes explains the differences in their carotenoid patterns,when compared to the macrophytic rhodophytes.These analyses provide a molecular basis for further biochemical and physiological validation in additional algal species and should help elucidate the origin and evolution of carotenoid biosynthetic pathways.WANG Shanshan ZHANG Lei CHI Shan WANG Guoliang WANG Xumin LIU Tao TANG Xuexi 2018Acta Oceanologica Sinica2018,37,4:3
6Ribogenomics: the Science and Knowledge of RNA显示文摘Ribonucleic acid(RNA) deserves not only a dedicated field of biological research –– a discipline or branch of knowledge –– but also explicit definitions of its roles in cellular processes and molecular mechanisms. Ribogenomics is to study the biology of cellular RNAs, including their origin, biogenesis, structure and function. On the informational track, messenger RNAs(mRNAs) are the major component of ribogenomes, which encode proteins and serve as one of the four major components of the translation machinery and whose expression is regulated at multiple levels by other operational RNAs. On the operational track, there are several diverse types of RNAs –– their length distribution is perhaps the most simplistic stratification –– involving in major cellular activities, such as chromosomal structure and organization, DNA replication and repair, transcriptional/ post-transcriptional regulation, RNA processing and routing, translation and cellular energy/ metabolism regulation. 7Origin and evolution of alginate-c5-mannuronan-epimerase gene based on transcriptomic analysis of brown algae显示文摘The coding product of alginate-c5-mannuronan-epimerase gene(algG gene) can catalyze the conversion of mannuronate to guluronate and determine the M/G ratio of alginate.Most of the current knowledge about genes involved in the alginate biosynthesis comes from bacterial systems.In this article,based on some algal and bacterial algG genes registered on GenBank and EMBL databases,we predicted 94 algG genes open reading frame(ORF) sequences of brown algae from the 1 000 Plant Transcriptome Sequencing Project(OneKP).By method of transcriptomic sequence analysis,gene structure and gene localization analysis,multiple sequence alignment and phylogenetic tree construction,we studied the algal algG gene family characteristics,the structure modeling and conserved motifs of AlgG protein,the origin of alginate biosynthesis and the variation incidents that might have happened during evolution in algae.Although there are different members in the algal algG gene family,almost all of them harbor the conserved epimerase region.Based on the phylogenetic analysis of algG genes,we proposed that brown algae acquired the alginate biosynthesis pathway from an ancient bacterium by horizontal gene transfer(HGT).Afterwards,followed by duplications,chromosome disorder,mutation or recombination during evolution,brown algal algG genes were divided into different types.WANG Ren WANG Xumin ZHANG Yalan YU Jun LIU Tao CHEN Shengping CHI Shan 2014Acta Oceanologica Sinica2014,33,2:1

11Compact logic operator utilizing a single-layer metasurface显示文摘In this paper, we design and demonstrate a compact logic operator based on a single-layer metasurface at microwave frequency. By mapping the nodes in the trained fully connected neural network(FCNN) to the specific unit cells with phase control function of the metasurface, a logic operator with only one hidden layer is physically realized. When the incident wave illuminates specific operating regions of the metasurface, corresponding unit cells are activated and can scatter the incident wave to two designated zones containing logical information in the output layer. The proposed metasurface logic operator is experimentally verified to achieve three basic logic operations(NOT, OR, and AND) under different input signals. 13Mass spectrometry analysis of intact protein N-glycosylation signatures of cells and sera in pancreatic adenocarcinomas显示文摘Pancreatic cancer is among the most malignant cancers,and thus early intervention is the key to better survival outcomes.However,no methods have been derived that can reliably identify early precursors of development into malignancy.Therefore,it is urgent to discover early molecular changes during pancreatic tumorigenesis.As aberrant glycosylation is closely associated with cancer progression,numerous efforts have been made to mine glycosylation changes as biomarkers for diagnosis;however,detailed glycoproteomic information,especially site-specific N-glycosylation changes in pancreatic cancer with and without drug treatment,needs to be further explored.Herein,we used comprehensive solid-phase chemoenzymatic glycoproteomics to analyze glycans,glycosites,and intact glycopeptides in pancreatic cancer cells and patient sera.The profiling of N-glycans in cancer cells revealed an increase in the secreted glycoproteins from the primary tumor of MIA PaCa-2 cells,whereas human sera,which contain many secreted glycoproteins,had significant changes of glycans at their specific glycosites.These results indicated the potential role for tumor-specific glycosylation as disease biomarkers.We also found that AMG-510,a small molecule inhibitor against Kirsten rat sarcoma viral oncogene homolog(KRAS)G12C mutation,profoundly reduced the glycosylation level in MIA PaCa-2 cells,suggesting that KRAS plays a role in the cellular glycosylation process,and thus glycosylation inhibition contributes to the anti-tumor effect of AMG-510.Mingming XU Zhaoliang LIU Wenhua HU Ying HAN Zhen WU Sufeng CHEN Peng XIA Jing DU Xumin ZHANG Piliang HAO Jun XIA Shuang YANG 2024Journal of Zhejiang University-Science B(Biomedicine & Biotechnology)2024,25,1:0
14Tryptophan synthase of Phaeophyceae originated from the secondary host nucleus显示文摘Tryptophan synthase(TS,EC 4.2.1.20) catalyzes the last two steps of L-tryptophan biosynthesis.In prokaryotes,tryptophan synthase is a multi-enzyme complex,and it consists of α and β subunit which forms an α-ββ-α complex.In fungi and diatoms,TS is a bifunctional enzyme.Because of the limited genomic and transcriptomic data of algae,there are few studies on TS evolution of algae.Here we analyzed the data of the 1000 Plants Project(1KP),and focused on red algae and brown algae.We found out that the TS of Phaeophyceae were fusion genes,which probably originated from the secondary host nucleus,and that the TS of Rhodophyta contained two genes,TSA and TSB,which both display a possible cyanobacterial origin at the time of primary endosymbiosis.In addition,there were two types of TSB genes(TSB1 and TSB2).Through the multiple sequence alignment of TSB proteins,we found several residues conserved in TSB1 but variable in TSB2 which connect with α subunit.The phenomenon may suggest that the TSB2 sequences of Rhodophyta cannot form stable complex with TSA.ZHANG Yalan CHI Shan WU Shuangxiu LIU Cui YU Jun WANG Xumin CHEN Shengping LIU Tao 2014Acta Oceanologica Sinica2014,33,2:0

16Complete genome sequence of methicillin-sensitive Staphylococcus aureus containing a heterogeneic staphylococcal cassette chromosome element显示文摘Staphylococcus aureus is a common human bacterium that sometimes becomes pathogenic,causing serious infections.A key feature of S.aureus is its ability to acquire resistance to antibiotics.The presence of the staphylococcal cassette chromosome(SCC) element in serotypes of S.aureus has been confirmed using multiplex PCR assays.The SCC element is the only vector known to carry the mecA gene,which encodes methicillin resistance in S.aureus infections.Here,we report the genome sequence of a novel methicillin-sensitive S.aureus(MSSA) strain:SCC-like MSSA463.This strain was originally erroneously serotyped as methicillin-resistant S.aureus in a clinical laboratory using multiplex PCR methods.We sequenced the genome of SCC-like MSSA463 using pyrosequencing techniques and compared it with known genome sequences of other S.aureus isolates.An open reading frame(CZ049;AB037671) was identified downstream of attL and attR inverted repeat sequences.Our results suggest that a lateral gene transfer occurred between S.aureus and other organisms,partially changing S.aureus infectivity.We propose that attL and attR inverted repeats in S.aureus serve as frequent insertion sites for exogenous genes.LI DeZhi CHU YaNan REN LuFeng LI XinGang YUAN Lina KANG Yu ZHANG Wei YANG Yu WANG XuMin BAILLIE J.Kenneth YU Jun GAO ZhanCheng 2013Science China(Life Sciences)2013,56,3:0
17Inhibitory Effects of Prunus mume,Coptis chinensis,and Crataegus pinnatifida on Vibrio alginolyticus and Its Biofilm In Vitro显示文摘[Objectives]To explore the inhibitory effects of Prunus mume,Coptis chinensis,and Crataegus pinnatifida on Vibrio alginolyticus and its biofilm in vitro. [Methods] The agar diffusion method was applied to determine the inhibition zone diameter of three Chinese herbal medicines on V. alginolyticus; double dilution method was used to determine the minimum inhibitory concentration( MIC) and minimum bactericidal concentration( MBC) of three Chinese herbal medicines on V. alginolyticus; methylthiazolyl tetrazolium( MTT) method was applied to evaluate the effects of three Chinese herbal medicines on the biofilm formation of V. alginolyticus. [Results]The three Chinese herbal medicines had different inhibitory effects on V. alginolyticus. The inhibition zones of P. mume,C. chinensis,and C. pinnatifida on V. alginolyticus were( 18. 31 ± 0. 29) mm,( 20. 31 ± 0. 30) mm,and( 30. 24 ± 0. 14) mm respectively,and P. mume had strong bacteriostatic effects on V. alginolyticus. The double dilution method was used to determine the bacteriostatic effects of three Chinese herbal medicines on V. alginolyticus. Results showed that P. mume has the highest antibacterial and bactericidal ability. The MIC and MBC of P. mume,C. pinnatifida,and C. chinensis on V. alginolyticus was 3. 91,31. 25,and 125 mg/m L,respectively. Finally,MTT method was applied to evaluate the effects of C. pinnatifida,C. chinensis,and P. mume on the biofilm formation of V. alginolyticus,and results showed that the MIC on the biofilm formation of V. alginolyticus was 15. 63,7. 81,and 3. 91 mg/m L,respectively; the MIC of P. mume was the lowest. [Conclusions]This experiment proves that P. mume,C. chinensis,and C. pinnatifida have inhibitory effects on V. alginolyticus and its biofilm formation. 18Na_(2)CO_(3)-responsive Photosynthetic and ROS Scavenging Mechanisms in Chloroplasts of Alkaligrass Revealed by Phosphoproteomics显示文摘Alkali-salinity exerts severe osmotic,ionic,and high-p H stresses to plants.To understand the alkali-salinity responsive mechanisms underlying photosynthetic modulation and reactive oxygen species(ROS)homeostasis,physiological and diverse quantitative proteomics analyses of alkaligrass(Puccinellia tenuiflora)under Na_(2)CO_(3)stress were conducted.In addition,Western blot,real-time PCR,and transgenic techniques were applied to validate the proteomic results and test the functions of the Na_(2)CO_(3)-responsive proteins.A total of 104 and 102 Na_(2)CO_(3)-responsive proteins were identified in leaves and chloroplasts,respectively.In addition,84 Na_(2)CO_(3)-responsive phosphoproteins were identified,including 56 new phosphorylation sites in 56 phosphoproteins from chloroplasts,which are crucial for the regulation of photosynthesis,ion transport,signal transduction,and energy homeostasis.A full-length Pt FBA encoding an alkaligrass chloroplastic fructosebisphosphate aldolase(FBA)was overexpressed in wild-type cells of cyanobacterium Synechocystis sp.Strain PCC 6803,leading to enhanced Na_(2)CO_(3)tolerance.All these results indicate that thermal dissipation,state transition,cyclic electron transport,photorespiration,repair of photosystem(PS)Ⅱ,PSI activity,and ROS homeostasis were altered in response to Na_(2)CO_(3)stress,which help to improve our understanding of the Na_(2)CO_(3)-responsive mechanisms in halophytes.Jinwei Suo Heng Zhang Qi Zhao Nan Zhang Yongxue Zhang Ying Li Baohua Song Juanjuan Yu Jianguo Cao Tai Wang Ji Luo Lihai Guo Jun Ma Xumin Zhang Yimin She Lianwei Peng Weimin Ma Siyi Guo Yuchen Miao Sixue Chen Zhi Qin Shaojun Dai 2020Genomics, Proteomics & Bioinformatics2020,18,3:0
19Gene characterization and phylogenetic analysis of four mitochondrial genomes in Caenogastropoda显示文摘Caenogastropoda is a highly diverse group,containing~60%of all existing gastropods.Species in this subclass predominantly inhabit marine environments and have a high ecological and economic value.Owing to the increase in relevant phylogenetic studies,our understanding of between species relatedness in Caenogastropoda has improved.However,the biodiversity,taxonomic status,and phylogenetic relationships of this group remain unclear.In the present study,we performed next-generation sequencing of four complete mitochondrial genomes from three families(Buccinidae,Columbellidae,and Cypraeidae)and the four mitogenomes were classical circular structures,with a length of 16177 bp in Volutharpa ampullacea,16244 bp in Mitrella albuginosa,16926bp in Mauritia arabica asiatica and 15422 bp in Erronea errones.Base composition analysis indicated that whole sequences were biased toward A and T.Then compared them with 171 complete mitochondrial genomes of Caenogastropoda.The phylogenetic relationship of Caenogastropoda derived from Maximum Likelihood(ML)and Bayesian Inference(BI)trees constructed based on CDS sequences was consistent with the results of traditional morphological analysis,with all three families showing close relationships.This study supported Caenogastropoda at the molecular level as a separate clade of Mollusca.According to our divergence time estimations,Caenogastropoda was formed during the middle Triassic period(~247.2–237 Ma).Our novel mitochondrial genomes provide evidence for the speciation of Caenogastropoda in addition to elucidating the mitochondrial genomic evolution of this subclass.Jiangyong Qu Wanqi Yang Xindong Teng Li Xu Dachuan Zhang Zhikai Xing Shuang Wang Xiumei Liu Lijun Wang Xumin Wang 2024Acta Oceanologica Sinica2024,43,2:0
