1Design of 16S rRNA gene primers for 454 pyrosequencing of the human foregut microbiome显示文摘AIM:To design and validate broad-range 16S rRNA primers for use in high throughput sequencing to classify bacteria isolated from the human foregut microbiome.METHODS:A foregut microbiome dataset was constructed using 16S rRNA gene sequences obtained from oral,esophageal,and gastric microbiomes produced by Sanger sequencing in previous studies represented by 219 bacterial species.Candidate primers evaluated were from the European rRNA database.To assess the effect of sequence length on accuracy of classification,16S rRNA genes of various lengths were created by trimming the full length sequences.Sequences spanning various hypervariable regions were selected to simulate the amplicons that would be obtained using possible primer pairs.The sequences were compared with full length 16S rRNA genes for accuracy in taxonomic classification using online software at the Ribosomal Database Project (RDP).The universality of the primer set was evaluated using the RDP 16S rRNA database which is comprised of 433 306 16S rRNA genes,represented by 36 phyla.RESULTS:Truncation to 100 nucleotides(nt)downstream from the position corresponding to base 28 in the Escherichia coli 16S rRNA gene caused misclassification of 87(39.7%)of the 219 sequences,compared with misclassification of only 29(13.2%)sequences with truncation to 350 nt.Among 350-nt sequence reads within various regions of the 16S rRNA gene,the reverse read of an amplicon generated using the 343F/798R primers had the least(8.2%)effect on classification.In comparison,truncation to 900 nt mimicking single pass Sanger reads misclassified 5.0%of the 219 sequences.The 343F/798R amplicon accurately assigned 91.8%of the 219 sequences at the species level.Weighted by abundance of the species in the esophageal dataset,the 343F/798R amplicon yielded similar classification accuracy without a significant loss in species coverage(92%).Modification of the 343F/798R primers to 347F/803R increased their universality among foregut species.Assuming that a typicalpolymerase chain reaction can tolerate 2 mismatches between a primer and a template,the modified 347F and 803R primers should be able to anneal 98%and 99.6%of all 16S rRNA genes in the RDP database.CONCLUSION:347F/803R is the most suitable pair of primers for classification of foregut 16S rRNA genes but also possess universality suitable for analyses of other complex microbiomes.Carlos W Nossa William E Oberdorf Jφrn A Aas Bruce J Paster Todd Z DeSantis Eoin L Brodie Daniel Malamud Michael A Poles Zhiheng Pei 2010World Journal of Gastroenterology2010,16,33:16
2Type 2 diabetes after gestational diabetes: The influence of changing diagnostic criteria显示文摘A previous diagnosis of gestational diabetes(GDM)carries a lifetime risk of progression to type 2 diabetes of up to 60%.Identification of those women at higher risk of progression to diabetes allows the timely introduction of measures to delay or prevent diabetes onset.However,there is a large degree of variability in the literature with regard to the proportion of women with a history of GDM who go on to develop diabetes.Heterogeneity between cohorts with regard to diagnostic criteria used,duration of follow-up,and the characteristics of the study population limit the ability to make meaningful comparisons across studies.As the new International Association for Diabetes in Pregnancy Study Group criteria are increasingly adopted worldwide,the prevalence of GDM is set to increase by two-to three-fold.Here,we review the literature to examine the evolution of diagnostic criteria for GDM,the implications of changing criteria on the proportion of women with previous GDM progressing to diabetes,and how the use of different diagnostic criteria may influence the development of appropriate follow-up strategies.Eoin Noctor Fidelma P Dunne 2015World Journal of Diabetes2015,6,2:14
3Targeting the noradrenergic system for anti-inflammatory and neuroprotective effects: implications for Parkinson's disease显示文摘Degeneration of the locus coeruleus noradrenergic system is thought to play a key role in the pathogenesis of Parkinson's disease(PD), whereas pharmacological approaches to increase noradrenaline bioavailability may provide neuroprotection. Noradrenaline inhibits microglial activation and suppresses pro-inflammatory mediator production(e.g., tumor necrosis factor-α, interleukin-1β & inducible nitric oxide synthase activity), thus limiting the cytotoxicity of midbrain dopaminergic neurons in response to an inflammatory stimulus. Neighbouring astrocyte populations promote a neurotrophic environment in response to β_2-adrenoceptor(β_2-AR) stimulation via the production of growth factors(e.g., brain derived neurotrophic factor, cerebral dopamine neurotrophic factor & glial cell derived neurotrophic factor which have shown promising neuroprotective and neuro-restorative effects in the nigrostriatal dopaminergic system. More recent findings have demonstrated a role for the β_2-AR in down-regulating expression levels of the human α-synuclein gene SNCA and relative α-synuclein protein abundance. Given that α-synuclein is a major protein constituent of Lewy body pathology, a hallmark neuropathological feature in Parkinson's disease, these findings could open up new avenues for pharmacological intervention strategies aimed at alleviating the burden of α-synucleinopathies in the Parkinsonian brain. In essence, the literature reviewed herein supports our hypothesis of a tripartite neuroprotective role for noradrenaline in combating PD-related neuropathology and motor dysfunction via(1) inhibiting nigral microglial activation & pro-inflammatory mediator production,(2) promoting the synthesis of neurotrophic factors from midbrain astrocytes and(3) downregulating α-synuclein gene expression and protein abundance in a β_2-AR-dependent manner. 4Ultrabroadband and sensitive cavity optomechanical magnetometry显示文摘Magnetostrictive optomechanical cavities provide a new optical readout approach to room-temperature magnetometry.Here we report ultrasensitive and ultrahigh bandwidth cavity optomechanical magnetometers constructed by embedding a grain of the magnetostrictive material Terfenol-D within a high quality(Q)optical microcavity on a silicon chip.By engineering their physical structure,we achieve a peak sensitivity of26 p T∕Hz1/2 p comparable to the best cryogenic microscale magnetometers,along with a 3 d B bandwidth as high as 11.3 MHz.Two classes of magnetic response are observed,which we postulate arise from the crystallinity of the Terfenol-D.This allows single crystalline and polycrystalline grains to be distinguished at the level of a single particle.Our results may enable applications such as lab-on-chip nuclear magnetic spectroscopy and magnetic navigation.Bei-Bei Li George Brawley Hamish Greenall Stefan Forstner Eoin Sheridan Halina Rubinsztein-Dunlop Warwick P.Bowen 2020Photonics Research2020,8,7:4
5Simple and customizable method for fabrication of high-aspect ratio microneedle molds using low-cost 3D printing显示文摘We present a simple and customizable microneedle mold fabrication technique using a low-cost desktop SLA 3D printer.As opposed to conventional microneedle fabrication methods,this technique neither requires complex and expensive manufacturing facilities nor expertise in microfabrication.While most low-cost 3D-printed microneedles to date display low aspect ratios and poor tip sharpness,we show that by introducing a two-step“Print&Fill”mold fabrication method,it is possible to obtain high-aspect ratio sharp needles that are capable of penetrating tissue.Studying first the effect of varying design input parameters and print settings,it is shown that printed needles are always shorter than specified.With decreasing input height,needles also begin displaying an increasingly greater than specified needle base diameter.Both factors contribute to low aspect ratio needles when attempting to print submillimeter height needles.By setting input height tall enough,it is possible to print needles with high-aspect ratios and tip radii of 20–40μm.This tip sharpness is smaller than the specified printer resolution.Consequently,high-aspect ratio sharp needle arrays are printed in basins which are backfilled and cured in a second step,leaving sub-millimeter microneedles exposed resulting microneedle arrays which can be used as male masters.Silicone female master molds are then formed from the fabricated microneedle arrays.Using the molds,both carboxymethyl cellulose loaded with rhodamine B as well as polylactic acid microneedle arrays are produced and their quality examined.A skin insertion study is performed to demonstrate the functional capabilities of arrays made from the fabricated molds.This method can be easily adopted by the microneedle research community for in-house master mold fabrication and parametric optimization of microneedle arrays.Kevin J.Krieger Nicky Bertollo Manita Dangol John T.Sheridan Madeleine M.Lowery Eoin D.O’Cearbhaill 2019Microsystems & Nanoengineering2019,5,1:4
