3An improved three-dimensional spherical DDA model for simulating rock failure显示文摘In this paper, a discontinuous numerical model, namely SDDARF3D(three-dimensional spherical discontinuous deformation analysis for rock failure), is proposed for simulating the whole process of rock failure. Firstly, within the framework of the classical discontinuous deformation analysis(DDA) method, the formulation of three-dimensional spherical DDA(3D SDDA) is deduced; secondly, a bonding and cracking algorithm is constructed and the SDDARF3 D model is proposed; thirdly, corresponding VC++ calculation code is developed and some verification examples are calculated. 6The USDA cucumber (Cucumis sativus L.) collection: genetic diversity, population structure, genome-wide association studies, and core collection development显示文摘Germplasm collections are a crucial resource to conserve natural genetic diversity and provide a source of novel traits essential for sustained crop improvement.Optimal collection,preservation and utilization of these materials depends upon knowledge of the genetic variation present within the collection.Here we use the high-throughput genotyping-by-sequencing(GBS)technology to characterize the United States National Plant Germplasm System(NPGS)collection of cucumber(Cucumis sativus L.).The GBS data,derived from 1234 cucumber accessions,provided more than 23 K high-quality single-nucleotide polymorphisms(SNPs)that are well distributed at high density in the genome(~1 SNP/10.6 kb).The SNP markers were used to characterize genetic diversity,population structure,phylogenetic relationships,linkage disequilibrium,and population differentiation of the NPGS cucumber collection.These results,providing detailed genetic analysis of the U.S.cucumber collection,complement NPGS descriptive information regarding geographic origin and phenotypic characterization.We also identified genome regions significantly associated with 13 horticulturally important traits through genome-wide association studies(GWAS).Finally,we developed a molecularly informed,publicly accessible core collection of 395 accessions that represents at least 96%of the genetic variation present in the NPGS.Collectively,the information obtained from the GBS data enabled deep insight into the diversity present and genetic relationships among accessions within the collection,and will provide a valuable resource for genetic analyses,gene discovery,crop improvement,and germplasm preservation.Xin Wang Kan Bao Umesh K.Reddy Yang Bai Sue A.Hammar Chen Jiao Todd C.Wehner Axel O.Ramírez-Madera Yiqun Weng Rebecca Grumet Zhangjun Fei 2018Horticulture Research2018,5,1:7

8笋芽顶端分生组织在竹秆横切面形态形成中的作用与机制研究显示文摘竹秆的横切面主要由表皮、皮层、维管组织、基本组织及髓腔(早期为髓组织)组成。这些组织均由笋芽茎顶端分生组织分化发育而来,且其在生长发育过程中促使了竹秆横切面形态(本文特指:竹秆横切面外轮廓形状、围度及壁-腔结构)的形成。然而,人们对于这一生长发育过程的生物学机制知之甚少。本研究利用解剖学、数学模拟等方法,对 20 种具不同秆径竹种的笋芽顶端分生组织进行了分析。研究结果发现,笋芽顶端分生组织指状形态的维持是竹子产生圆柱形竹秆的基础;在顶端分生组织细胞数目增加的同时,线性增加原体细胞数目应是竹子在演化过程中产生大径竹秆且保持规则壁-腔结构的方式。进一步通过研究一个竹壁增厚且壁-腔架构紊乱的稳定变异体———实肚竹( Phyllostachys nidularia f. farcta)发现,其笋芽顶端分生组织细胞数目减少且原体/原套细胞数比值降低使其产生了高比例的壁组分组织(指基本分生组织与肋状分生组织)与低比例的髓组织。上述 2 种组织的比例失衡,使得实肚竹笋芽在后续发育中壁组分组织随机挤入到了髓组织中,最终形成了实肚竹异常的竹秆横切面形态(竹壁多样化增厚且壁-腔结构紊乱)。此外,相对较小的顶端分生组织,使得实肚竹笋芽产生了较少的内源激素,如其生长素含量仅约为其原种篌竹的 67. 5%,各细胞分裂素含量也显著低于篌竹笋芽。转录组分析进一步发现,在实肚竹笋芽中与激素及代谢相关的功能基因呈显著下调表达。这些生理与分子变化最终导致了实肚竹竹秆矮化、秆径减小且生物量降低。本论文的研究结果为研究竹秆横切面发育提供了一个重要的视角,同时也为实肚竹厚壁茎秆的形成提出了一个合理的机制。Wang Y Sun X Ding Y Fei Z Jiao C Fan M Yao B Xin P Chu J Wei Q 王雨珺 魏强 2019世界竹藤通讯2019,17,3:5

10Transcriptome analysis provides insights into the regulation of metabolic processes during postharvest cold storage of loquat(Eriobotrya japonica)fruit显示文摘Loquat(Eriobotrya japonica)fruit accumulates lignin during postharvest storage under chilling conditions(0℃),while low-temperature conditioning(LTC;5℃for 6 days followed by transfer to 0℃)or heat treatment(HT;40℃for 4 h followed by transfer to 0℃)can alleviate lignification.Here we compared transcriptome profiles of loquat fruit samples under LTC or HT to those stored at 0℃at five time points from day 1 to day 8 after treatment.High-throughput transcriptome sequences were de novo assembled into 53,319 unique transcripts with an N50 length of 1306 bp.A total of 2235 differentially expressed genes were identified in LTC,and 1020 were identified in HT compared to 0℃.Key genes in the lignin biosynthetic pathway,including EjPAL2,EjCAD1,EjCAD3,4CL,COMT,and HCT,were responsive to LTC or HT treatment,but they showed different expression patterns during the treatments,indicating that different structural genes could regulate lignification at different treatment stages.Coexpression network analysis showed that these candidate biosynthetic genes were associated with a number of transcription factors,including those belonging to the AP2,MYB,and NAC families.Gene ontology(GO)enrichment analysis of differentially expressed genes indicated that biological processes such as stress responses,cell wall and lignin metabolism,hormone metabolism,and metal ion transport were significantly affected under LTC or HT treatment when compared to 0℃.Our analyses provide insights into transcriptome responses to postharvest treatments in loquat fruit.Wenli Liu Jing Zhang Chen Jiao Xueren Yin Zhangjun Fei Qingbiao Wu Kunsong Chen 2019Horticulture Research2019,6,1:3
11Microplastic pollution in Yellow River,China:Current status and research progress of biotoxicological effects显示文摘This study aims to comprehensively assess the environmental risks of microplastics in the Yellow River,achieving the following results through comprehensive research.The average microplastic abundances in the river waters and sediments are 5358-654000 n/m3 and 43.57-615 items/kg,respectively,and there are fewer microplastics in water samples than in sediments.Microplastics in the study area can be divided into five types according to their occurrence morphologies,namely fragments,foams,films,fibers,and particles.The most widely distributed pollution types in sediments include debris,fibers,and particles.In contrast,fibers are the dominant type in water samples,accounting for 68.18%‒98.93%.The chemical components of the microplastics include polyethylene,polypropylene,polystyrene,polyethylene terephthalate,and polyvinyl chloride.The microplastics are in four colors,with white accounting for a higher proportion.The grain size of the microplastics in tributaries or lakes of the Yellow River is less than 2 mm,which makes them liable to enter organisms for enrichment.Furthermore,the sources of the microplastics are closely related to agricultural and industrial production and biological activities in habitats and exhibit seasonal and hydrological characteristics.The microplastics in the study area show the adsorption of metals and nonmetals to different degrees,which increases the pollution risks of heavy metals combined with microplastics.In addition,microplastics can accumulate in organisms in the Yellow River and cause physical,biochemical,and other damage to aquatic organisms,thus further posing carcinogenic risks to human beings.Therefore,it is necessary to study,monitor,and control the pollution and effects of microplastics in the Yellow River,in order to provide theoretical references for the control of pollution and ecological risk of microplastics in the river.Rui-ping Liu Zhi-zhong Li Fei Liu Ying Dong Jian-gang Jiao Ping-ping Sun El-Wardany RM 2021China Geology2021,4,4:3
12A comparison of zooplankton assemblages in Nansi Lake and Hongze Lake,potential influences of the East Route of the South-to-North Water Transfer Project,China显示文摘Nansi Lake and Hongze Lake are both water storage lakes along the East Route of the South-to-North Water Transfer project(ESNT).Frequent changes in hydrologic properties are responsible factors for controlling the zooplankton community assemblages in both lakes,so we studied the possible influence of water transfer and environmental factors on zooplankton community structure and abundance.Zooplankton assemblages were investigated seasonally for one year in both lakes;a total of 133 and 122 zooplankton taxa were identified in Nansi Lake and Hongze Lake,respectively.The most dominant rotifer species were littoral,e.g.,Keratella tecta,Keratella valga and Lecane lunaris in Nansi Lake and Brachionus angularis,Brachionus forficula and Polyarthra vulgaris in Hongze Lake.Comparatively,Nansi Lake had a higher Shannon-Wiener diversity index value(5.13),while Hongze Lake had a higher species richness index(4.21).The average number of zooplankton across seasons in Nansi Lake(protozoa:774±63 ind./L,rotifers:4817±212 ind./L,cladocerans:896±14 ind./L,copepod:435±42 ind./L)was comparatively lower than Hongze Lake(protozoa:1238±63 ind./L,rotifers:6576±112 ind./L,cladocerans:1013±20 ind./L,copepod:534±25 ind./L).Canonical correspondence analysis identified differing environmental gradients that were most responsible for influencing zooplankton communities in the two lakes(Hongze Lake:NH4-N,total nitrogen,transparency and pH;Nansi:pH,temperature and total phosphorus).Frequent changes related to water transfer in lakes favoured the diversity of rotifers and protozoa communities.Zooplankton habitat preference,changes in community structure and opportunistic peaks and extinction of certain taxa were also observed in the study lakes.Kandathil Radhakrishnan DIVYA Shasha ZHAO Yushun CHEN Fei CHENG Lei ZHANG Jiao QIN Thundiparambil Sathrajith ARUNJITH V.Bjorn SCHMIDT Songguang XIE 2021Journal of Oceanology and Limnology2021,39,2:3

14Evolutionary annotation of conserved long non-coding RNAs in major mammalian species显示文摘Mammalian genomes contain tens of thousands of long non-coding RNAs(lnc RNAs) that have been implicated in diverse biological processes. However, the lnc RNA transcriptomes of most mammalian species have not been established, limiting the evolutionary annotation of these novel transcripts. Based on RNA sequencing data from six tissues of nine species, we built comprehensive lnc RNA catalogs(4,142–42,558 lnc RNAs) covering the major mammalian species. Compared to protein-coding RNAs, expression of lnc RNAs exhibits striking lineage specificity. Notably, although 30%–99% human lnc RNAs are conserved across different species on DNA locus level, only 20%–27% of these conserved lnc RNA loci are detected to transcription, which represents a stark contrast to the proportion of conserved protein-coding genes(48%–80%). This finding provides a valuable resource for experimental scientists to study the mechanisms of lnc RNAs. Moreover, we constructed lnc RNA expression phylogenetic trees across nine mammals and demonstrated that lnc RNA expression profiles can reliably determine phylogenic placement in a manner similar to their coding counterparts. Our data also reveal that the evolutionary rate of lnc RNA expression varies among tissues and is significantly higher than those for protein-coding genes. To streamline the processes of browsing lnc RNAs and detecting their evolutionary statuses, we integrate all the data produced in this study into a database named Phylo NONCODE(http://gffzz4d3d7636fb124c4fhkccxk0u6b9f96wpq.ffgz.tsg.suse.edu.cn/phylo Noncode). 15Isolation and Characterization of Monkeypox Virus from the First Case of Monkeypox—Chongqing Municipality,China,2022显示文摘Introduction:The first imported case of monkeypox(MPX)from the mainland of China was reported in September 2022.Herein,the study reports the isolation and characterization of MPX virus(MPXV)in this case.Methods:Clinical specimens including skin blister fluid,oropharyngeal and nasopharyngeal swabs,and blood were collected and inoculated onto Vero cells.The isolated virus was identified as MPXV using quantitative polymerase chain reaction(qPCR),cytopathic effects(CPEs),immunofluorescence assay(IFA)and transmission electron microscopy(TEM).Plaque assays were employed to quantify infectious plaque-forming units(PFUs).The plaque reduction neutralization test(PRNT)was developed to determine the neutralizing antibody(nAb)against MPXV.Results:MPXV replication was confirmed with qPCR.Typical CPEs were observed 48 h postincubation.The isolated virus was named MPXV-B.1-China-C-Tan-CQ01.IFA showed that MPXV reacted with serum of MPX case.Orthopoxvirus morphology was observed using TEM.The virus titer increased to>106 PFU/mL after three passages.The serum PRNT 50%neutralization titer(NT50)was 35 for the MPX patient 6 days after symptom onset.Discussion:The study successfully isolated the first MPXV strain in the mainland of China,MPXV-B.1-China-C-Tan-CQ01.Infectious titration and PRNT methods have been developed.The study provides key resources and technical platforms for further research as well as anti-viral drug and vaccine development against MPX.Baoying Huang Hua Zhao Jingdong Song Li Zhao Yao Deng Wen Wang Roujian Lu Wenling Wang Jiao Ren Fei Ye Houwen Tian Guizhen Wu Hua Ling Wenjie Tan 2022China CDC weekly2022,4,46:3

19Preparation of Cu-SiO_2 composite aerogel by ambient drying and the influence of synthesizing conditions on the structure of the aerogel显示文摘A copper-doped silica composite aerogel with high specific surface area was prepared using a sol-gel method at ambient pressure. A drying control chemical additive (DCCA) N,N-dimethylformamide (DMF) was introduced to the composite sol of tetraethyl orthosilicate (TEOS) and copper nitrate (Cu(NO3)2·3H2O) during the synthesizing process. The influence of the preparation conditions including Cu loading, catalyst concentration and heat treatment on the structure of copper-doped silica was investigated. The results showed that the obtained aerogel particles were uniformly distributed. The pore diameter was in a range of 2 to 15 nm. Heavier Cu loading benefited the formation of CuO crystalline, and reduced the specific surface area and pore diameter. When the catalyst concentration was high, the aggregation of Si-O network was reduced with the increase of it.
