1The Reference Genome of Tea Plant and Resequencing of 81 Diverse Accessions Provide Insights into Its Genome Evolution and Adaptation显示文摘Tea plant is an important economic crop,which is used to produce the world's oldest and most widely consumed tea beverages.Here,we present a high-quality reference genome assembly of the tea plant(Camellia sinensis var.sinensis)consisting of 15 pseudo-chromosomes.LTR retrotransposons(LTR-RTs)account for 70.38%of the genome,and we present evidence that LTR-RTS play critical roles in genome size expansion and the transcriptional diversification of tea plant genes through preferential insertion in promoter regions and introns.Genes,particularly those coding for terpene biosynthesis pro-teins,associated with tea aroma and stress resistance were significantly amplified through recent tandem duplications and exist as gene clusters in tea plant genome.Phylogenetic analysis of the sequences of 81 tea plant accessions with diverse origins revealed three well-differentiated tea plant populations,support-ing the proposition for the southwest origin of the Chinese cultivated tea plant and its later spread to western Asia through introduction.Domestication and modern breeding left significant signatures on hundreds of genes in the tea plant genome,particularly those associated with tea quality and stress resis-tance.The genomic sequences of the reported reference and resequenced tea plant accessions provide valuable resources for future functional genomics study and molecular breeding of improved cul-tivars of tea plants.Enhua Xia Wei Tong Yan Hou Yanlin An Linbo Chen Qiong Wu Yunlong Liu Jie Yu Fangdong Li Ruopei Li Penghui Li Huijuan Zhao Ruoheng Ge Jin Huang Ali Inayat Mallano Yanrui Zhang Shengrui Liu Weiwei Deng Chuankui Song Zhaoliang Zhang Jian Zhao Shu Wei Zhengzhu Zhang Tao Xia Chaoling Wei Xiaochun Wan 2020Molecular Plant2020,13,7:51

3Teracluster LSSC-II--Its designing principles and applications in large scale numerical simulations显示文摘The teracluster LSSC-II installed at the State Key Laboratory of Scientific and Engineering Computing, Chinese Academy of Sciences is one of the most powerful PC clusters in China. It has a peek performance of 2Tflops. With a Linpack performance of 1.04Tflops, it is ranked at the 43rd place in the 20th TOP500 List (November 2002), 51st place in the 21st TOP500 List (June 2003), and the 82nd place in the 22nd TOP500 List (November 2003) with a new Linpack performance of 1.3Tflops. 6Adaptive Linearized Alternating Direction Method of Multipliers for Non-Convex Compositely Regularized Optimization Problems显示文摘We consider a wide range of non-convex regularized minimization problems, where the non-convex regularization term is composite with a linear function engaged in sparse learning. Recent theoretical investigations have demonstrated their superiority over their convex counterparts. The computational challenge lies in the fact that the proximal mapping associated with non-convex regularization is not easily obtained due to the imposed linear composition. Fortunately, the problem structure allows one to introduce an auxiliary variable and reformulate it as an optimization problem with linear constraints, which can be solved using the Linearized Alternating Direction Method of Multipliers(LADMM). Despite the success of LADMM in practice, it remains unknown whether LADMM is convergent in solving such non-convex compositely regularized optimizations. In this research, we first present a detailed convergence analysis of the LADMM algorithm for solving a non-convex compositely regularized optimization problem with a large class of non-convex penalties. Furthermore, we propose an Adaptive LADMM(Ada LADMM) algorithm with a line-search criterion. 7Penumbral imaging and numerical evaluation of large area source neutron imaging system显示文摘The fusion neutron penumbral imaging system Monte Carlo model was established. The transfer functions of the two discrete units in the neutron source were obtained in two situations:Imaging in geometrical near-optical and real situation. The spatial resolutions of the imaging system in two situations were evaluated and compared. The penumbral images of four units in the source were obtained by means of 2-dimensional (2D) convolution and Monte Carlo simulation. The penumbral images were reconstructed with the same method of filter. The same results were confirmed. The encoding essence of penumbral imaging was revealed. With MCNP(Monte Carlo N-particle) simulation,the neutron penumbral images of the large area source (200 μm×200 μm) on scintillation fiber array were obtained. The improved Wiener filter method was used to reconstruct the penumbral image and the source image was obtained. The results agree with the preset neutron source image. 8Degradation of benzene derivatives in the CuMgFe-LDO/persulfate system:The role of the interaction between the catalyst and target pollutants显示文摘A novel insight on the role of interactions between target pollutants and the catalyst in the copper-containing layered double oxide(LDO)-catalyzed persulfate(PS)system was elucidated in the present study.4-Chlorophenol(4-CP),as a representative benzene derivative with a hydroxyl group,was completely removed within 5 min,which was much faster than the reaction of monochlorobenzene(MCB)without a hydroxyl group,with the degradation efficiency of 31.7%in 240 min.Through the use of radical quenching and surface inhibition experiments,it could be concluded that the interaction between 4-CP and CuMgFe-LDO,rather than free radicals,played a key role in the decomposition of 4-CP,while only the free radicals participated in the MCB degradation process.According to electron paramagnetic resonance and Xray photoelectron spectroscopy data,the formation of a Cu(II)-complex between phenolic hydroxyl groups and surface Cu(II)was primarily responsible for the degradation of phenolic compounds,in which PS accepted one electron from the complex and generated sulfate radicals and chelated radical cations.The chelated radical cations transferred one electron to Cu(Ⅱ)followed by Cu(I)generation and pollutant degradation successively.Yun Chen Da Ouyang Wenying Zhang Jingchun Yan Linbo Qian Lu Han Mengfang Chen 2020Journal of Environmental Sciences2020,32,4:2

10Involucre fossils of Carpinus,a northern temperate element,from the Miocene of China and the evolution of its species diversity in East Asia显示文摘East Asia has long been recognized as a major center for temperate woody plants diversity.Although several theories have been proposed to explain how the diversity of these temperate elements accumulated in the region,the specific process remains unclear.Here we describe six species of Carpinus,a typical northern hemisphere temperate woody plant,from the early Miocene of the Maguan Basin,southwestern China,southern East Asia.This constitutes the southernmost,and the earliest occurrence that shows a high species diversity of the genus.Together with other Carpinus fossil records from East Asia,we show that the genus had achieved a high diversity in East Asia at least by the middle Miocene.Of the six species here described,three have become extinct,indicating that the genus has experienced apparent species loss during its evolutionary history in East Asia.In contrast,the remaining three species closely resemble extant species,raising the possibility that these species may have persisted in East Asia at least since the early Miocene.These findings indicate that the accumulation of species diversity of Carpinus in East Asia is a complex process involving extinction,persistence,and possible subsequent speciation.Li Xue Linbo Jia Gi-soo Nam Yongjiang Huang Shitao Zhang Yuqing Wang Zhuo Zhou Yongsheng Chen 2020Plant Diversity2020,42,3:2

13Numerical simulation of Richtmyer-Meshkov instability显示文摘The compressible Navier-Stokes equations discretized with a fourth order accurate compact finite difference scheme with group velocity control are used to simulate the Richtmyer-Meshkov (R-M) instability problem produced by cylindrical shock-cylindrical material interface with shock Mach number Ms=1.2 and density ratio 1:20 (interior density/outer density). Effect of shock refraction, reflection, interaction of the reflected shock with the material interface, and effect of initial perturbation modes on R-M instability are investigated numerically. It is noted that the shock refraction is a main physical mechanism of the initial phase changing of the material surface. The multiple interactions of the reflected shock from the origin with the interface and the R-M instability near the material interface are the reason for formation of the spike-bubble structures. Different viscosities lead to different spike-bubble structure characteristics. The vortex pairing phenomenon is found in the initial double mode simulation. 17Exploring a particle-size-reduction strategy of YAG:Ce phosphor via a chemical breakdown method显示文摘Particle size reduction of Y_(3)Al_(5)O_(12):Ce(YAG:Ce) phosphor is highly needed for micro-LED display applications.In this work,size control of YAG:Ce phosphor particles is achieved via carbon coating and further heat treatment.A thin layer of carbon is deposited on the surface of YAG:Ce by chemical vapor deposition.During the heat treatment,carbon reacts with oxygen element in the phosphor and escapes from phosphor particles.The reaction results in the phosphor breaking into smaller particles.The phosphors were characterized by laser light scattering for particle size distribution,scanning electron microscopy(SEM),transmission electron microscopy for morphologies,X-ray diffraction refinements for crystal structure and electron energy-loss spectroscopy for elemental analysis.It is demonstrated that the median diameter(D_(50)) of the phosphor particle size is significantly reduced from 19.1 to 0.96 μm yet the photoluminescent properties have little changes.The carbon coating and further heat treatment method show potential application in size control of phosphors.Hongren Chen Licheng Ju Li Zhang Xin Wang Linbo Zhang Xin Xu Lin Gao Kehui Qiu Liangjun Yin 2021Journal of Rare Earths2021,39,8:1
18Increasing Momentum-Like Factors:A Method for Reducing Training Errors on Multiple GPUs显示文摘In distributed training,increasing batch size can improve parallelism,but it can also bring many difficulties to the training process and cause training errors.In this work,we investigate the occurrence of training errors in theory and train ResNet-50 on CIFAR-10 by using Stochastic Gradient Descent(SGD) and Adaptive moment estimation(Adam) while keeping the total batch size in the parameter server constant and lowering the batch size on each Graphics Processing Unit(GPU).A new method that considers momentum to eliminate training errors in distributed training is proposed.We define a Momentum-like Factor(MF) to represent the influence of former gradients on parameter updates in each iteration.Then,we modify the MF values and conduct experiments to explore how different MF values influence the training performance based on SGD,Adam,and Nesterov accelerated gradient.Experimental results reveal that increasing MFs is a reliable method for reducing training errors in distributed training.The analysis of convergent conditions in distributed training with consideration of a large batch size and multiple GPUs is presented in this paper.Yu Tang Zhigang Kan Lujia Yin Zhiquan Lai Zhaoning Zhang Linbo Qiao Dongsheng Li 2022Tsinghua Science and Technology2022,27,1:1
19Isolation,Screening and Identification of Antagonistic Actinomycetes against Ustilago scitaminea Syd显示文摘[Objectives] This study was conducted to obtain actinomycetes strains having antagonistic effect on Ustilago scitaminea Syd. [Methods]At first,actinomycetes strains were isolated from 22 soil samples in Hainan sugarcane regions. Then,antagonistic actinomycetes against U. scitaminea were screened by confrontation culture. Finally,the taxonomic status of antagonistic actinomycetes was determined using 16 S rD NA. [Results] From the 22 samples,984 actinomycetes strains were isolated. From all the isolated strains,23 antagonistic actinomycetes strains were obtained through primary screening,and one strains with better antagonistic effect was then obtained through secondary screening,and designated FAS. 16 S rD NA identification showed that strain FAS shared 99% sequence similarity with Streptomyces cealestis US24. A phylogenetic tree was built with MAGE 7. 0 software,and the results showed that strain FAS had the shortest genetic distance with S. caelestis US24. Therefore,the actinomycetes FAS was determined as S. caelestis.
