| 2 | The Chrysanthemum nankingense Genome Provides Insights into the Evolution and Diversification of Chrysanthemum Flowers and Medicinal Traits显示文摘The Asteraceae (Compositae),a large plant family of approximately 24 000-35 000 species,accounts for^10% of all angiosperm species and contributes a lot to plant diversity.The most representative members of the Asteraceae are the economically important chrysanthemums (Chrysanthemum L.)that diversified through reticulate evolution.Biodiversity is typically created by multiple evolutionary mechanisms such as wholegenome duplication 0NGD)or polyploidization and locally repetitive genome expansion.However,the lack of genomic data from chrysanthemum species has prevented an in-depth analysis of the evolutionary mechanisms involved in their diversification.Here,we used Oxford Nanopore long-read technologyto sequence the diploid Chrysanthemum nankingense genome,which represents one of the progenitor genomes of domesticated chrysanthemums.Our analysis revealed that the evolution of the C.nankingense genome was driven by bursts of repetitive element expansion and WGD events including a recentWGD that distinguishes chrysanthemum from sunflower,which diverged from chrysanthemum approximately 38.8 million years ago.Variations of ornamental and medicinal traits in chrysanthemums are linked to the expansion of candidate gene families by duplication events including paralogous gene duplication.Collectively,our study of the assembled reference genome offers new knowledge and resources to dissect the history and pattern of evolution and diversification of chrysanthemum plants,and also to accelerate their breeding and improvement. | Chi Song Yifei Liu Aiping Song Gangqiang Dong Hongbo Zhao Wei Sun Shyam Ramakrishnan Ying Wang Shuaibin Wang Tingzhao Li Yan Niu Jiafu Jiang Bin Dong Ye Xia Sumei Chen Zhigang Hu Fadi Chen Shilin Chen | 2018 | Molecular Plant2018,11,12: | 24 |

| 4 | Large-scale analysis of small RNAs derived from traditional Chinese herbs in human tissues显示文摘Plant-derived microRNAs have recently been reported to function in human blood and tissues. Controversy was immediately raised due to possible contamination and the lack of large sample sizes. Here, we report thousands of unique small RNAs derived from traditional Chinese medicine(TCM) herbs found in human blood cells and mouse lung tissues using a large-scale analysis.We extracted small RNAs from decoctions of 10 TCM plants(Ban Zhi Lian, Chai Hu, Chuan Xin Lian, Di Ding Zi Jin, Huang Qin, Jin Yin Hua, Lian Qiao, Pu Gong Ying, Xia Ku Cao, and Yu Xing Cao) and obtained millions of RNA sequences from each herb. We also obtained RNA-Seq data from the blood cells of humans who consumed herbal decoctions and from the lung tissues of mice administered RNAs from herbal decoctions via oral gavage. We identified thousands of unique small RNA sequences in human blood cells and mouse lung tissues. Some of these identified small RNAs from Chuan Xin Lian and Hong Jing Tian could be mapped to the genomes of the herbs, confirming their TCM plant origin. | 7 | Development strategies for the sea cucumber industry in China显示文摘The sea cucumber, Apostichopus japonicus, is an important marine aquaculture species in China. After nearly thirty years of development, the production of A. japonicus has become commercially lucrative and successful. In this report, current advances in sea cucumber industry are addressed in terms of the basic biology, culturing methods, and health care bene?ts. Next, the challenges restricting development of the sea cucumber industry are discussed, including weaknesses in the basic biological research, the problem of germplasm degradation, environmental stress caused by global climate change, and food safety problems. Finally, several strategies are presented that might contribute to sustainable development of the sea cucumber industry. These strategies include advances in genome studies, behavioral studies, selective breeding, ecological culture technologies, reforms in food safety management, and the development of health care functions based on contemporary medical practices. | 9 | Development of nutritious rice with high zinc/selenium and low cadmium in grains through QTL pyramiding显示文摘Enriching zinc(Zn) and selenium(Se) levels,while reducing cadmium(Cd) concentration in rice grains is of great benefit for human diet and health.Large natural variations in grain Zn, Se, and Cd concentrations in different rice accessions enable Zn/Sebiofortification and Cd-minimization through molecular breeding. Here, we report the development of new elite varieties by pyramiding major quantitative trait loci(QTLs) that significantly contribute to high Zn/Se and low Cd accumulation in grains. A chromosome segment substitution line CSSLGCC7 with the PA64s-derived GCC7 allele in the 93-11 background, exhibited steadily higher Mn and lower Cd concentrations in grains than those of 93-11. This elite chromosome segment substitution line(CSSL) was used as the core breeding material to cross with CSSLs harboring other major QTLs for essential mineral elements, especially CSSLGZC6 for grain Zn concentration and CSSLGSC5 for grain Se concentration. The CSSLGCC7+GZC6 and CSSLGCC7+GSC5 exhibited lower Cd concentration with higher Zn and Se concentrations in grains, respectively. | 12 | Exploring Seasonal and Circadian Rhythms in Structural Traits of Field Maize from LiDAR Time Series显示文摘Plant growth rhythm in structural traits is important for better understanding plant response to the ever-changing environment.Terrestrial laser scanning(TLS)is a well-suited tool to study structural rhythm under field conditions.Recent studies have used TLS to describe the structural rhythm of trees,but no consistent patterns have been drawn.Meanwhile,whether TLS can capture structural rhythm in crops is unclear.Here,we aim to explore the seasonal and circadian rhythms in maize structural traits at both the plant and leaf levels from time-series TLS.The seasonal rhythm was studied using TLS data collected at four key growth periods,including jointing,bell-mouthed,heading,and maturity periods.Circadian rhythms were explored by using TLS data acquired around every 2 hours in a whole day under standard and cold stress conditions.Results showed that TLS can quantify the seasonal and circadian rhythm in structural traits at both plant and leaf levels.(1)Leaf inclination angle decreased significantly between the jointing stage and bell-mouthed stage.Leaf azimuth was stable after the jointing stage.(2)Some individual-level structural rhythms(e.g.,azimuth and projected leaf area/PLA)were consistent with leaf-level structural rhythms.(3)The circadian rhythms of some traits(e.g.,PLA)were not consistent under standard and cold stress conditions.(4)Environmental factors showed better correlations with leaf traits under cold stress than standard conditions.Temperature was the most important factor that significantly correlated with all leaf traits except leaf azimuth.This study highlights the potential of time-series TLS in studying outdoor agricultural chronobiology. | Shichao Jin Yanjun Su Yongguang Zhang Shilin Song Qing Li Zhonghua Liu Qin Ma Yan Ge LingLi Liu Yanfeng Ding Frédéric Baret Qinghua Guo | 2021 | Plant Phenomics2021,3,1: | 5 |

| 14 | A Comparative Analysis of the Chloroplast Genomes of Four Salvia Medicinal Plants显示文摘Herbgenomics is an emerging field of traditional Chinese medicine(TCM)research and development.By combining TCM research with genomics,herbgenomics can help to establish the scientific validity of TCM and bring it into wider usage within the field of medicine.Salvia Linn.(S.Linn.)is a large genus of Labiatae that includes important medicinal plants.In this herbgenomics study,the complete chloroplast(cp)genomes of two Salvia spp.—namely,S.przewalskii and S.bulleyana,which are used as a surrogate for S.miltiorrhiza—were sequenced and compared with those of two other reported Salvia spp.—namely,S.miltiorrhiza and S.japonica.The genome organization,gene number,type,and repeat sequences were compared.The annotation results showed that both Salvia plants contain 114 unique genes,including 80 protein-coding,30 transfer RNA(tRNA),and four ribosomal RNA(rRNA)genes.Repeat sequence analysis revealed 21 forward and 22 palindromic sequences in both Salvia cp genomes,and 17 and 21 tandem repeats in S.przewalskii and S.bulleyana,respectively.A synteny comparison of the Salvia spp.cp genomes showed a high degree of sequence similarity in the coding regions and a relatively high divergence of the intergenic spacers.Pairwise alignment and single-nucleotide polymorphism(SNP)analyses found some candidate fragments to identify Salvia spp.,such as the intergenic region of the trnV–ndhC,trnQ–rps16,atpI–atpH,psbA–ycf3,ycf1,rpoC2,ndhF,matK,rpoB,rpoA,and accD genes.All of the results—including the repeat sequences and SNP sites,the inverted repeat(IR)region border,and the phylogenetic analysis—showed that S.przewalskii and S.bulleyana are extremely similar from a genetic standpoint.The cp genome sequences of the two Salvia spp.reported here will pave the way for breeding,species identification,phylogenetic evolution,and cp genetic engineering studies of Salvia medicinal plants. | Conglian Liang Lei Wang Juan Lei Baozhong Duan Weisi Ma Shuiming Xiao Haijun Qi Zhen Wang Yaoqi Liu Xiaofeng Shen Shuai Guo Haoyu Hu Jiang Xu Shilin Chen | 2019 | Engineering2019,5,5: | 5 |
| 15 | Comparison of pigment composition and melanin content among white,light-green,dark-green,and purple morphs of sea cucumber,Apostichopus japonicus显示文摘Sea cucumber, Apostichopus japonicus(Selenka), is a commercially important marine species in China. Among the differently colored varieties sold in China, white and purple sea cucumbers have the greatest appeal to consumers. Identification of the pigments that may contribute to the formation of different color morphs of sea cucumbers will provide a scientific basis for improving the cultivability of desirable color morphs. In this study,sea cucumbers were divided into four categories according to their body color: white, light green, dark green, and purple. The pigment composition and contents in the four groups were analyzed by high performance liquid chromatography(HPLC). The results show that the pigment contents differed significantly among the white, lightgreen, dark-green, and purple sea cucumbers, and there were fewer types of pigments in white sea cucumber than in the other color morphs. The only pigments detected in white sea cucumbers were guanine and pteroic acid.Guanine and pteroic acid are structural colors, and they were also detected in light-green, dark-green, and purple sea cucumbers. Every pigment detected, except for pteroic acid, was present at a higher concentration in purple morphs than in the other color morphs. The biological color pigments melanin, astaxanthin, β-carotene, and lutein were detected in light-green, dark-green, and purple sea cucumbers. While progesterone and lycopene,which are also biological color pigments, were not detected in any of the color morphs. Melanin was the major pigment contributing to body color, and its concentration increased with deepening color of the sea cucumber body. Transmission electron microscopy analyses revealed that white sea cucumbers had the fewest epidermal melanocytes in the body wall, and their melanocytes contained fewer melanosomes as well as non-pigmented pre-melanosomes. Sea cucumbers with deeper body colors contained more melanin granules. In the body wall of dark-green and purple sea cucumbers, melanin granules were secreted out of the cell. By combining these data with the publically available genome data of 10 Asian wild boars,we identified 449 protein-coding genes with selection signatures in Rongchang pigs, which are mainly involved in growth and hormone binding, nervous system development, and drug metabolism. The accelerated evolution of these genes may contribute to the dramatic phenotypic differences between Rongchang pigs and Chinese wild boars. | 20 | Myristica fragrans promotes ABCA1 expression and cholesterol efflux in THP-1-derived macrophages显示文摘Myristica fragrans is a traditional herbal medicine and has been shown to alleviate the development of atherosclerosis.However,the anti-atherogenic mechanisms of M.fragrans are still to be addressed.In this study,we explored the effect of M.fragrans on lipid metabolism and inflammation and its mechanisms in THP-1-derived macrophages.The quantitative polymerase chain reaction and western blot analysis results showed that M.fragrans promotes cholesterol efflux from THP-1-derived macrophages and reduces intracellular total cholesterol,cholesterol ester,and free cholesterol contents in a dose-and a time-dependent manner.Further study found that liver X receptor alpha(LXRα)antagonist GGPP significantly blocked the upregulation of ABCA1 expression with M.fragrans treatment.In addition,chromatin immunoprecipitation assay confirmed that GATA binding protein 3(GATA3)can bind to the LXRαpromoter,and inhibition of GATA3 led to the downregulation of LXRαand ATP-binding cassette subfamily A member 1 expression.Furthermore,M.fragrans reduced lipid accumulation,followed by decreasing tumor necrosis factor-α,interleukin(IL)-6,and IL-1βand increasing IL-10 produced by THP-1-derived macrophages.Therefore,M.fragrans is identified as a valuable therapeutic medicine for atherosclerotic cardiovascular disease. | Shangming Liu Jiahui Gao Linhao He Zhenwang Zhao Gang Wang Jin Zou Li Zhou Xiangjun Wan Shilin Tang Chaoke Tang | 2021 | Acta Biochimica et Biophysica Sinica2021,53,1: | 2 |
