2Characterization of novel Brown midrib 6 mutations affecting lignin biosynthesis in sorghum显示文摘The presence of lignin reduces the quality of lignocellulosic biomass for forage materials and feedstock for biofuels. In C4 grasses,the brown midrib phenotype has been linked to mutations to genes in the monolignol biosynthesis pathway. For example,the Bmr6 gene in sorghum(Sorghum bicolor) has been previously shown to encode cinnamyl alcohol dehydrogenase(CAD),which catalyzes the final step of the monolignol biosynthesis pathway. Mutations in this gene have been shown to reduce the abundance of lignin,enhance digestibility,and improve saccharification efficiencies and ethanol yields. Nine sorghum lines harboring five different bmr6 alleles were identified in an EMS-mutagenized TILLING population. DNA sequencing of Bmr6 revealed that the majority of the mutations impacted evolutionarily conserved amino acids while three-dimensional structural modeling predicted that all of these alleles interfered with the enzyme's ability to bind with its NADPH cofactor. All of the new alleles reduced in vitro CAD activity levels and enhanced glucose yields following saccharification. Further,many of these lines were associated with higher reductions in acid detergent lignin compared to lines harboring the previously characterized bmr6-ref allele. 3Mammary gland growth and vascularity at parturition and during lactation in primiparous ewes fed differing levels of selenium and nutritional plane during gestation显示文摘Background: Objectives were to examine the effects of selenium(Se) supply and maternal nutritional plane during gestation on mammary gland growth, cellular proliferation, and vascularity at parturition and d 20 of lactation. Rambouillet primiparous ewes(n = 84) were allocated to treatments in a 2 x 3 factorial. Factors were dietary Se(adequate Se [ASe, 11.5 μg/kg BW] or high Se [HSe, 77.0 μg/kg BW]) and nutritional plane(60% [RES], 100% [CON], or 140% [EXC]). At parturition, lambs were removed and 42 ewes(7/treatment) were necropsied. Remaining ewes were fed a common diet meeting requirements for lactation and mechanically milked twice daily until necropsy on d 20. At both necropsy periods, mammary glands were dissected and tissues harvested. Samples were analyzed for RNA, DNA, and protein content, cell proliferation, and vascularity. Where interactions were present(P ≤ 0.05), least squares means from the highest-order interaction are presented. Results: Final body weight of ewes was least(P ≤ 0.002) in RES, intermediate for CON, and greatest for EXC, regardless of stage of the ewe at necropsy(parturition or d 20 of lactation). In ewes necropsied at parturition, mammary glands were heavier(P = 0.02) in EXC compared to RES, with CON intermediate. Concentration of RNA(mg/g) was decreased(P = 0.01) in EXC compared to CON at parturition. There was a tendency(P = 0.07) for a Se by nutrition interaction in percentage of cells proliferating where ASe-EXC ewes had greater(P ≤ 0.02) number of proliferating cells then all other treatments. Mammary vascular area tended(P = 0.08) to be affected by a Se by nutrition interaction where ASe-CON had less(P = 0.007) vascular area than HSe-CON ewes. In ewes necropsied at d 20 of lactation, the number of alveoli per area was decreased(P ≤ 0.05) in RES compared to CON and EXC-fed ewes. 4FunGeneClusterS: Predicting fungal gene clusters from genome and transcriptome data显示文摘Introduction:Secondary metabolites of fungi are receiving an increasing amount of interest due to their prolific bioactivities and the fact that fungal biosynthesis of secondary metabolites often occurs from co-regulated and co-located gene clusters.This makes the gene clusters attractive for synthetic biology and industrial biotechnology applications.We have previously published a method for accurate prediction of clusters from genome and transcriptome data,which could also suggest cross-chemistry,however,this method was limited both in the number of parameters which could be adjusted as well as in userfriendliness.Furthermore,sensitivity to the transcriptome data required manual curation of the predictions.In the present work,we have aimed at improving these features.Results:FunGeneClusterS is an improved implementation of our previous method with a graphical user interface for off-and on-line use.The new method adds options to adjust the size of the gene cluster(s)being sought as well as an option for the algorithm to be flexible with genes in the cluster which may not seem to be co-regulated with the remainder of the cluster.We have benchmarked the method using data from the well-studied Aspergillus nidulans and found that the method is an improvement over the previous one.In particular,it makes it possible to predict clusters with more than 10 genes more accurately,and allows identification of co-regulated gene clusters irrespective of the function of the genes.It also greatly reduces the need for manual curation of the prediction results.We furthermore applied the method to transcriptome data from A.niger.Using the identified best set of parameters,we were able to identify clusters for 31 out of 76 previously predicted secondary metabolite synthases/synthetases.Furthermore,we identified additional putative secondary metabolite gene clusters.In total,we predicted 432 co-transcribed gene clusters in A.niger(spanning 1.323 genes,12%of the genome).Some of these had functions related to primary metabolism,e.g.we have identified a cluster for biosynthesis of biotin,as well as several for degradation of aromatic compounds.The data identifies that suggests that larger parts of the fungal genome than previously anticipated operates as gene clusters.This includes both primary and secondary metabolism as well as other cellular maintenance functions.Conclusion:We have developed FunGeneClusterS in a graphical implementation and made the method capable of adjustments to different datasets and target clusters.The method is versatile in that it can predict co-regulated clusters not limited to secondary metabolism.Our analysis of data has shown not only the validity of the method,but also strongly suggests that large parts of fungal primary metabolism and cellular functions are both co-regulated and co-located.Tammi C.Vesth Julian Brandl Mikael Rodam Andersen 2016Synthetic and Systems Biotechnology2016,1,2:2

8Global dispersal and diversification of the genus Schoenus (Cyperaceae) from the Western Australian biodiversity hotspot显示文摘The predominantly austral genus Schoenus L.is the largest genus in tribe Schoeneae and one of the ten most species-rich Cyperaceae genera,with over 150 accepted species found mostly in Australia,New Zealand,southeast Asia,and southern Africa.Here,we use data based on two nuclear and three plastid DNA regions to present one of the most comprehensive phylogenetic reconstructions of a genus in Cyperaceae to date,covering over 70%of described species of Schoenus.After recent taxonomic realignments in the last 4 years have both added and removed species from the genus,we show that Schoenus is now monophyletic.In addition,our results indicate that Schoenus originated in Western Australia in the Paleocene and eventually dispersed to surrounding continents,but rarely back.The diversification rate of the genus appears to have slightly decreased over time,and there has not been an increase associated with the establishment of the Cape clade endemic to the sclerophyllous fynbos vegetation type,such as has been reported in other plant lineages endemic to the Cape region.These results will serve as a template to understanding the complex patterns of genome size evolution and to untangle drivers of diversification in this genus.Tammy L.Elliott Ruan van Mazijk Russell L.Barrett Jeremy J.Bruhl Simon Joly Ngalirendwe Muthaphuli Karen L.Wilson A.Muthama Muasya 2021Journal of Systematics and Evolution2021,59,4:2
