1Genetic Algorithms Applied to Multi-Class Clustering for Gene Ex-pression Data显示文摘A hybrid GA (genetic algorithm)-based clustering (HGACLUS) schema, combining merits of the Simulated Annealing, was described for finding an optimal or near-optimal set of medoids. This schema maximized the clustering success by achieving internal cluster cohesion and external cluster isolation. The performance of HGACLUS and other methods was compared by using simulated data and open microarray gene-expression datasets. 2Soil temperature and moisture sensitivities of soil CO_2 efflux before and after tillage in a wheat field of Loess Plateau,China显示文摘As a conventional farming practice,tillage has lasted for thousands of years in Loess Plateau,China.Although recent studies show that tillage is a prominent culprit to soil carbon loss in croplands,few studies have investigated the influences of tillage on the responses of soil CO2 efflux(SCE) to soil temperature and moisture.Using a multi-channel automated CO2 efflux chamber system,we measured SCE in situ continuously before and after the conventional tillage in a rain fed wheat field of Loess Plateau,China.The changes in soil temperature and moisture sensitivities of SCE,denoted by the Q10 value and linear regression slope respectively,were compared in the same range of soil temperature and moisture before and after the tillage.The results showed that,after the tillage,SCE increased by 1.2-2.2 times;the soil temperature sensitivity increased by 36.1%-37.5%;and the soil moisture sensitivity increased by 140%-166%.Thus,the tillage-induced increase in SCE might partially be attributed to the increases in temperature and moisture sensitivity of SCE.Hongxing Zhang Xiaoke Wang Zongwei Feng Junzhu Pang Fei Lu Zhiyun Ouyang Hua Zheng Wenzhao Liu Dafeng Hui 2011Journal of Environmental Sciences2011,23,1:7
3Diversity, structure and function of the coiled-coil domains of plant NLR immune receptors显示文摘Plant nucleotide-binding, leucine-rich repeat receptors(NLRs) perceive pathogen avirulence effectors and activate defense responses.Nucleotide-binding, leucine-rich repeat receptors are classified into coiled-coil(CC)-containing and Toll/interleukin-1 receptor(TIR)-containing NLRs. Recent advances suggest that NLR CC domains often function in signaling activation, especially for induction of cell death. In this review, we outline our current understanding of NLR CC domains, including their diversity/classification and structure, their roles in cell death induction, disease resistance, and interaction with other proteins. 10Diagnosis of Hepatocellular Carcinoma by Using Methylation Specific-PCR显示文摘To find a more sensitive and earlier diagnostic marker for hepatocellular carcinoma,methylation-profils of CpG islands in the promoter of eleven genes in hepatocellular carcinoma(HCC) carcinoma and pericarcinoma tissues from ten patients were examined by using methylation-specific PCR (MSP) method. MSP was used to detect the methylation of p16,p53,Secreted frizzled-related protein 1 (SFRP1) and SFRP2 promoters. Meanwhile,plasma alpha-fetoprotein (AFP) levels in 53 patients were also determined. The results showed that HCC was closely correlated to methylation in promoter of tumor-suppressing gene p16,p53,SFRP1 and SFRP2. The results suggest that methylation of SFRP2 promoter is possible a better marker for diagnosis of HCC than plasma Alpha-fetoprotein (AFP) levels. The false negative of SFRP1 and SFRP2 are perfectly complementary. 12Sex-biased gene discovery from the gonadal transcriptomes of the large yellow croaker(Larimichthys crocea)显示文摘The investigation of sex determination in fish is not only of great scientific value,but also has important practical significance,especially in fishes grown in aquaculture exhibiting obvious growth-related sexual dimorphism,such as the large yellow croaker(Larimichthys crocea).While growth of the female large yellow croaker is faster than that of the male,little information exists on the mechanisms that drive the differentiation of the testis and ovary in this species.In this study,the gene expression profiles of large yellow croaker testis and ovary were analysed using RNA-Seq technology.A total of 222 million reads were mapped to the reference genome(89.80%).The differential gene expression analysis identified 13 genes specifically expressed in ovary and 897 specific to testis.Among these,were candidate sex determining genes,such as Dmrt1,Gsdf,Sox9,Amh.This study explored gene expression profiles in large yellow croaker gonads at the transcriptome level by RNA-Seq technology.We found many DEGs related to the development of each specific organ,including the candidate testis differentiation genes Dmrt1,Gsdf,Sox9,Sox3,Amh and ovary differentiation gene Foxl2 by analogy with other fish species,providing essential foundation clarifying the molecular mechanism involved in early sex differentiation.Junzhu Xiao Kuan Cao Yu Zou Shijun Xiao Zhiyong Wang Mingyi Cai 2019Aquaculture and Fisheries2019,4,1:1
13Small-Molecule Fluorophores for Near-Infrared IIb Imaging and ImageGuided Therapy of Vascular Diseases显示文摘Accurate and dynamic visualization of vascular diseases can contribute to restraining further deterioration from diseases in a timely manner.However,visualization is still unable to precisely determine whether and to what extent blood vessels or brain tissues are damaged.Here,we report novel benzobis(1,2,5-thiadiazole)-based second near-infrared region(NIR-II)fluorophores HY1-HY4 with highly twisted structures(55°at the S_(0) state),extremely strong aggregation-induced emission(AIE)characteristics(I/I_(0)>13),and remarkably high fluorescence quantum yields(QYs)(up to 14.45%)in the NIR-II region(>1000 nm)and∼0.27%in the nearinfrared IIb window(NIR-IIb,>1500 nm)in aqueous solution.Using NIR-IIb AIE HY4 dots,high-resolution NIR-IIb fluorescence imaging of revascularization and thrombolysis,and real-time feedback of the therapeutic efficacy of Chinese medicine Dengzhan Xixin injection(DXI)on ischemic stroke,were achieved for the first time.In addition,results showed that DXI conferred neuroprotection against cerebral ischemia injury mediated via the angiogenesis pathway.These attractive results provide a new perspective for designing ultrabright NIR-IIb probes for vascular-related phenomena,disease assessment,and precise intraoperative imageguided therapy with a deeper tissue penetration depth and higher resolution.Yang Li Hua Zhu Xiaobo Wang Yan Cui Lijuan Gu Xiaowen Hou Mengting Guan Junzhu Wu Yuling Xiao Xiaoxing Xiong Xianli Meng Xuechuan Hong 2022CCS Chemistry2022,4,12:0
14Physical stimuli-responsive cell-free protein synthesis显示文摘Cell-free protein synthesis has been developed as a critical platform in synthetic biology.Unlike the cell-based synthesis system,cell-free system activates transcriptional and translational mechanisms in vitro,and can control protein synthesis by artificially adding components or chemicals.However,the control method puts forward higher requirements in terms of accurate and non-toxic control,which cannot be achieved by chemical substances.For cell-free system,physical signal is a kind of ideal spatiotemporal control approach to replace chemical substances,realizing high accuracy with little side effect.Here we review the methods of using physical signals to control gene expression in cell-free systems,including studies based on light,temperature,electric field,and magnetic force.The transfer of these switches into cell-free system further expands the flexibility and controllability of the system,thus further expanding the application capability of cell-free systems.Finally,existing problems such as signal source and signal transmission are discussed,and future applications in pharmaceutical production,delivery and industrial production are further looked into.Junzhu Yang Yuan Lu 2020Synthetic and Systems Biotechnology2020,5,4:0
15Effects of Meteorological Factors on Overwintering Ability,Yield and Quality of Forage Rape显示文摘In order to investigate the effects of meteorological factors on rape overwintering ability,forage yield and quality of rape in the North China plain,Brassia campestris L.and Brassica napus L.were used in this study.The results showed that compared with the B.napus L.varieties,the growth period of B.campestris L.was shortened by 10-15 d,the overwintering rate(WR)increased by 50.6%,and the density after winter(PD)increased by 41.5%.The fresh forage yield(FFY)and dry forage yield(DFY)of the B.campestris L.type significantly increased by 40.9%and 38.1%compared with the B.napus L.type.,respectively,while the forage quality of the B.napus L.type rape was significantly better than that of the B.campestris L.type.Compared with the B.campestris L.type,the crude protein(CP),fat,ash and total fatty acid(TFA)contents of the B.napus L.type of rape increased by 27.6%,42.9%,23.9%and 52.3%,respectively,and the milk productivity(HM),relative forage value(RFV)and relative forage quality(RFQ)increased by 14.0%,16.2%and 42.1%,respectively.The light and heat resources before wintering increased the WR and PD(P<0.05),and were positively correlated with FFY and DFY(P>0.05),and lower temperature during the wintering period led to lower WR(P<0.01).The light and heat resources during the overwintering period and after regreening were negatively correlated with FFY and DFY(P>0.05).The contents of CP,fat and TFA of rape had an extremely significant negative correlation with the temperature and sunshine hours before wintering,but an extremely significant positive correlation with the temperature during the wintering period and after regreening,as well as the sunshine hours and rainfall during the wintering period;and HM had an extremely significant positive correlation with the temperature,sunshine hours and rainfall during the wintering period,while RFV and RFQ were only extremely significantly positively correlated with the maximum temperature and rainfall.In summary,in the North China Plain,for autumn sowing rape,the B.campestris L.type can be selected to improve the wintering rate,and the B.napus L.type should be the main choice to improve the forage quality of rape.Therefore,the B.napus L.variety HYZ62 can be selected for autumn sowing in the North China Plain.Yao ZHANG Junzhu GE Guangsheng ZHOU Xidong WU Yong an YANG Haipeng HOU Qian LIANG Zhiqi MA 2021Agricultural Biotechnology2021,10,3:0
16Chemico-biological conversion of carbon dioxide显示文摘The unabated carbon dioxide(CO_(2))emission into the atmosphere has exacerbated global climate change,resulting in extreme weather events,biodiversity loss,and an intensified greenhouse effect.To address these challenges and work toward carbon(C)neutrality and reduced CO_(2)emissions,the capture and utilization of CO_(2)have become imperative in both scientific research and industry.One cutting-edge approach to achieving efficient catalytic performance involves integrating green bioconversion and chemical conversion.This innovative strategy offers several advantages,including environmental friendliness,high efficiency,and multi-selectivity.This study provides a comprehensive review of existing technical routes for carbon sequestration(CS)and introduces two novel CS pathways:the electrochemicalbiological hybrid and artificial photosynthesis systems.It also thoroughly examines the synthesis of valuable Cnproducts from the two CS systems employing different catalysts and biocatalysts.As both systems heavily rely on electron transfer,direct and mediated electron transfer has been discussed and summarized in detail.Additionally,this study explores the conditions suitable for different catalysts and assesses the strengths and weaknesses of biocatalysts.We also explored the biocompatibility of the electrode materials and developed novel materials.These materials were specifically engineered to combine with enzymes or microbial cells to solve the biocompatibility problem,while improving the electron transfer efficiency of both.Furthermore,this review summarizes the relevant systems developed in recent years for manufacturing different products,along with their respective production efficiencies,providing a solid database for development in this direction.The novel chemical-biological combination proposed herein holds great promise for the future conversion of CO_(2)into advanced organic compounds.Additionally,it offers exciting prospects for utilizing CO_(2)in synthesizing a wide range of industrial products.Ultimately,the present study provides a unique perspective for achieving the vital goals of“peak shaving”and C-neutrality,contributing significantly to our collective efforts to combat climate change and its associated challenges.Liangwei Hu Junzhu Yang Qi Xia Jin Zhang Hongxin Zhao Yuan Lu 2024Journal of Energy Chemistry2024,89,2:0
17Engineering Multipedal DNA Walker on Paper for Sensitive Electrochemical Detection of Plant MicroRNA显示文摘MicroRNAs (miRNAs) are vital regulators in both plants and animals. Therefore, it is highly desirable to develop portable and user-friendly biosensors for convenient and sensitive detection of miRNAs. Herein, a novel paper-based electrochemical biosensor was intelligently engineered for the detection of plant miRNA based on a smart DNA walking machine and λ-exonuclease (λ-Exo)-assisted target recycling amplification. Using TaMIR5086 as a target plant miRNA, the presence of TaMIR5086 could initiate the target recycling process and activate the DNA walker to move along the track on the paper. Then, numerous electroactive molecules-labeled single-strand DNA (ssDNA) would be released and adsorbed onto the surface of screen-printed electrode, generating a remarkably increased electrochemical signal. Benefitting from the dual amplification, the developed biosensor exhibits excellent analytical performance toward TaMIR5086 with a detection limit down to 0.37 pmol/L. 18NDRG1 promotes endothelial dysfunction and hypoxia-induced pulmonary hypertension by targeting TAF15显示文摘Background:Pulmonary hypertension(PH)represents a threatening pathophysiologic state that can be induced by chronic hypoxia and is characterized by extensive vascular remodeling.However,the mechanism underlying hypoxia-induced vascular remodeling is not fully elucidated.Methods and Results:By using quantitative polymerase chain reactions,western blotting,and immunohistochemistry,we demon-strate that the expression of N-myc downstream regulated gene-1(NDRG1)is markedly increased in hypoxia-stimulated endothelial cells in a time-dependent manner as well as in human and rat endothelium lesions.To determine the role of NDRG1 in endothelial dysfunction,we performed loss-of-function studies using NDRG1 short hairpin RNAs and NDRG1 over-expression plasmids.In vitro,silencing NDRG1 attenuated proliferation,migration,and tube formation of human pulmonary artery endothelial cells(HPAECs)un-der hypoxia,while NDRG1 over-expression promoted these behaviors of HPAECs.Mechanistically,NDRG1 can directly interact with TATA-box binding protein associated factor 15(TAF15)and promote its nuclear localization.Knockdown of TAF15 abrogated the effect of NDRG1 on the proliferation,migration and tube formation capacity of HPAECs.Bioinformatics studies found that TAF15 was involved in regulating PI3K-Akt,p53,and hypoxia-inducible factor 1(HIF-1)signaling pathways,which have been proved to be PH-related pathways.In addition,vascular remodeling and right ventricular hypertrophy induced by hypoxia were markedly alleviated in NDRG1 knock-down rats compared with their wild-type littermates.Conclusions:Taken together,our results indicate that hypoxia-induced upregulation of NDRG1 contributes to endothelial dysfunction through targeting TAF15,which ultimately contributes to the development of hypoxia-induced PH.Chengwei Li Junzhu Lv Gulinuer Wumaier Yu Zhao Liang Dong Yuzhen Zeng Ning Zhu Xiujuan Zhang Jing Wang Jingwen Xia Shengqing Li 2023Precision Clinical Medicine2023,6,4:0

20Efect of the Gad system on Actinobacillus succinogenes during acid stress显示文摘The glutamate decarboxylase(Gad)system is an important amino acid-dependent acid resistance system commonly found in microorganisms.Actinobacillus succinogenes is one of the best natural producers of succinic acid(SA)but lacks glutamate decarboxylase.This study assessed the efects of Gad system introduction into A.succinogenes.The recombinant strains gadB-SW and gadBC-SW were constructed by heterologous expression of gadB alone,or gadB together with gadC,respectively.After 1.0 and 1.5 h of acid stress at pH 4.6,cell survival of gadBC-SW was greater than gadB-SW.The growth of gadB-SW and gadBC-SW was both afected by the expression of heterologous proteins and byγ-aminobutyric acid,with gadBC-SW growth reduced at a neutral pH.SA production in acidic conditions was evaluated by a shake fask and by 3-L bioreactor fermentation.The results showed gadBC-SW to increase SA production by 8.4%in shake fask compared to the parent strain,SW.For a 3-L bioreactor batch fermentation under acidic environment,the highest conversion rate of sugar to SA was observed for gadBC-SW,reaching 96%.However,SA concentration by gadBC-SW was only 47 g/L and 31 g/L at pH 6.5 and pH 6.0,respectively.In summary,the introduction of heterologous gadB and gadC into A.succinogenes not only improved acid tolerance but also infuenced the synthesis of SA and added a metabolic burden.Chunmei Chen Qun Zhang Junzhu Qian Dan Wu Pengcheng Chen Pu Zheng 2022Systems Microbiology and Biomanufacturing2022,2,1:0
