| 3 | Improving genomic predictions by correction of genotypes from genotyping by sequencing in livestock populations显示文摘Background: Genotyping by sequencing(GBS) is a robust method to genotype markers. Many factors can influence the genotyping quality. One is that heterozygous genotypes could be wrongly genotyped as homozygotes,dependent on the genotyping depths. In this study, a method correcting this type of genotyping error was demonstrated. The efficiency of this correction method and its effect on genomic prediction were assessed using simulated data of livestock populations.Results: Chip array(Chip) and four depths of GBS data was simulated. After quality control(call rate ≥ 0.8 and MAF ≥ 0.01), the remaining number of Chip and GBS SNPs were both approximately 7,000, averaged over 10 replicates. GBS genotypes were corrected with the proposed method. The reliability of genomic prediction was calculated using GBS, corrected GBS(GBSc), true genotypes for the GBS loci(GBSr) and Chip data. The results showed that GBSc had higher rates of correct genotype calls and higher correlations with true genotypes than GBS. For genomic prediction, using Chip data resulted in the highest reliability. As the depth increased to 10, the prediction reliabilities using GBS and GBSc data approached those using true GBS data. The reliabilities of genomic prediction using GBSc data were 0.604, 0.672, 0.684 and 0.704 after genomic correction, with the improved values of 0.013, 0.009, 0.006 and 0.001 at depth = 2, 4, 5 and 10, respectively.Conclusions: The current study showed that a correction method for GBS data increased the genotype accuracies and, consequently, improved genomic predictions. | 5 | Quantitative Prediction of Reduction in Large Pipe Setting Round Process显示文摘The control manner during the process to ensure the quality of pipe products mainly relies on the operator's experience, so it is very necessary to study the setting round process and obtain its spring-back law. The setting round process is shaping an oval section pipe into circular section, so it is difficult to provide a quantificational analysis for its spring-back process because of the curvature inequality of pipe section neutral layer. However, the spring-back law of the circle-oval process can be easily predicted. The experimental method is firstly used to establish the equivalent effect between the setting round process and the circle-oval process. The setting round process can be converted into the circle-oval process. There are two difficulties in the theoretical analysis for the circle-oval process: elastic-plastic bending problem of curved beam; statically indeterminate problem. A quantitative analytic method for the circle-oval process is presented on the basis of combination of the spring-back law of plane curved beam with the element dividing idea in finite element method. The ovality after unloading versus the relative reduction is plotted with analytical and experimental results respectively, which shows a fair agreement. Finally, the method of quantitative prediction of reduction for large pipe setting round is given based on the equivalent effect and the analytical results. Five pipes, which are needed to be set round, are used to carry out experiment so as to verify this method. The results of verification experiment indicates that, in the experimental range, the residual ovality are all under 0.35% after the once only setting round with the theoretical prediction reductions. It is much less than the 1% requirement of pipe standard. | 6 | The impact of genomic relatedness between populations on the genomic estimated breeding values显示文摘In genomic selection, prediction accuracy is highly driven by the size of animals in the reference population(RP).Combining related populations from different countries and regions or using a related population with large size of RP has been considered to be viable strategies in cattle breeding. The genetic relationship between related populations is important for improving the genomic predictive ability. In this study, we used 122 French bulls as test individuals. The genomic estimated breeding values(GEBVs) evaluated using French RP, America RP and Chinese RP were compared.The results showed that the GEBVs were in higher concordance using French RP and American RP compared with using Chinese population. The persistence analysis, kinship analysis and the principal component analysis(PCA) were performed for 270 French bulls, 270 American bulls and 270 Chinese bulls to interpret the results. All the analyses illustrated that the genetic relationship between French bulls and American bulls was closer compared with Chinese bulls. Another reason could be the size of RP in China was smaller than the other two RPs. | 9 | Arenobufagin is a novel isoform-specific probe for sensing human sulfotransferase 2A1显示文摘Human cytosolic sulfotransferase 2 A1(SULT2A1) is an important phase II metabolic enzyme. The detection of SULT2A1 is helpful for the functional characterization of SULT2A1 and diagnosis of its related diseases. However, due to the overlapping substrate specificity among members of the sulfotransferase family, it is difficult to develop a probe substrate for selective detection of SULT2A1. In the present study, through characterization of the sulfation of series of bufadienolides, arenobufagin(AB) was proved as a potential probe substrate for SULT2A1 with high sensitivity and specificity. Subsequently, the sulfation of AB was characterized by experimental and molecular docking studies. The sulfate-conjugated metabolite was identified as AB-3-sulfate.The sulfation of AB displayed a high selectivity for SULT2A1 which was confirmed by in vitro reaction phenotyping assays. The sulfation of AB by human liver cytosols and recombinant SULT2A1 both obeyed Michaelis-Menten kinetics, with similar kinetic parameters. Molecular docking was performed to understand the interaction between AB and SULT2A1, in which the lack of interaction with Met-137 and Tyr-238 of SULT2A1 made it possible to eliminate substrate inhibition of AB sulfation. | 10 | Application of imputation methods to genomic selection in Chinese Holstein cattle显示文摘Missing genotypes are a common feature of high density SNP datasets obtained using SNP chip technology and this is likely to decrease the accuracy of genomic selection. This problem can be circumvented by imputing the missing genotypes with estimated genotypes. When implementing imputation, the criteria used for SNP data quality control and whether to perform imputation before or after data quality control need to consider. In this paper, we compared six strategies of imputation and quality control using different imputation methods, different quality control criteria and by changing the order of imputation and quality control, against a real dataset of milk production traits in Chinese Holstein cattle. The results demonstrated that, no matter what imputation method and quality control criteria were used, strategies with imputation before quality control performed better than strategies with imputation after quality control in terms of accuracy of genomic selection. The different imputation methods and quality control criteria did not significantly influence the accuracy of genomic selection. | 11 | In situ monitoring of the structural change of microemulsions in simulated gastrointestinal conditions by SAXS and FRET显示文摘Microemulsions are promising drug delivery systems for the oral administration of poorly watersoluble drugs. However, the evolution of microemulsions in the gastrointestinal tract is still poorly characterized,especially the structural change of microemulsions under the effect of lipase and mucus. To better understand the fate of microemulsions in the gastrointestinal tract, we applied small-angle X-ray scattering(SAXS) and fluorescence resonance energy transfer(FRET) to monitor the structural change of microemulsions under the effect of lipolysis and mucus. First, the effect of lipolysis on microemulsions was studied by SAXS, which found the generation of liquid crystalline phases. Meanwhile, FRET spectra indicated micelles with smaller particle sizes were generated during lipolysis, which could be affected by CaCl_2, bile salts and lecithin. Then, the effect of mucus on the structural change of lipolysed microemulsions was studied. The results of SAXS and FRET indicated that the liquid crystalline phases disappeared, and more micelles were generated. | 19 | Arsenic trioxide elicits prophylactic and therapeutic immune responses against solid tumors by inducing necroptosis and ferroptosis显示文摘Boosting tumor immunosurveillance with vaccines has been proven to be a feasible and cost-effective strategy to fight cancer. Although major breakthroughs have been achieved in preventative tumor vaccines targeting oncogenic viruses, limited advances have been made in curative vaccines for virus-irrelevant malignancies. Accumulating evidence suggests that preconditioning tumor cells with certain cytotoxic drugs can generate whole-cell tumor vaccines with strong prophylactic activities. However, the immunogenicity of these vaccines is not sufficient to restrain the outgrowth of existing tumors. In this study, we identified arsenic trioxide (ATO) as a wide-spectrum cytotoxic and highly immunogenic drug through multiparameter screening. ATO preconditioning could generate whole-cell tumor vaccines with potent antineoplastic effects in both prophylactic and therapeutic settings. The tumor-preventive or tumor-suppressive benefits of these vaccines relied on CD8^(+) T cells and type I and II interferon signaling and could be linked to the release of immunostimulatory danger molecules. Unexpectedly, following ATO-induced oxidative stress, multiple cell death pathways were activated, including autophagy, apoptosis, necroptosis, and ferroptosis. CRISPR‒Cas9-mediated knockout of cell death executors revealed that the absence of Rip3, Mlkl, or Acsl4 largely abolished the efficacy of ATO-based prophylactic and therapeutic cancer vaccines. This therapeutic failure could be rescued by coadministration of danger molecule analogs.
