1A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. 3GSA:Genome Sequence Archive显示文摘With the rapid development of sequencing technologies towards higher throughput and lower cost, sequence data are generated at an unprecedentedly explosive rate. To provide an efficient and easy-to-use platform for managing huge sequence data, here we present Genome Sequence Archive(GSA; http://gffzzdbc7b6aaae734bddhfuoqpnvofp6k6nwb.ffgz.tsg.suse.edu.cn/gsa or http://gffzz4eaf941a184140e3hfuoqpnvofp6k6nwb.ffgz.tsg.suse.edu.cn), a data repository for archiving raw sequence data. In compliance with data standards and structures of the International Nucleotide Sequence Database Collaboration(INSDC), GSA adopts four data objects(Bio Project, Bio Sample,Experiment, and Run) for data organization, accepts raw sequence reads produced by a variety of sequencing platforms, stores both sequence reads and metadata submitted from all over the world,and makes all these data publicly available to worldwide scientific communities. 5The Tibetan Plateau Surface–Atmosphere Coupling System and Its Weather and Climate Effects: The Third Tibetan Plateau Atmospheric Science Experiment显示文摘The Tibetan Plateau(TP) is a key area affecting forecasts of weather and climate in China and occurrences of extreme weather and climate events over the world. The China Meteorological Administration, the National Natural Science Foundation of China, and the Chinese Academy of Sciences jointly initiated the Third Tibetan Plateau Atmospheric Science Experiment(TIPEX-Ⅲ) in 2013, with an 8–10-yr implementation plan. Since its preliminary field measurements conducted in 2013, routine automatic sounding systems have been deployed at Shiquanhe, Gaize, and Shenzha stations in western TP, where no routine sounding observations were available previously. The observational networks for soil temperature and soil moisture in the central and western TP have also been established. Meanwhile, the plateau-scale and regional-scale boundary layer observations, cloud–precipitation microphysical observations with multiple radars and aircraft campaigns, and tropospheric–stratospheric air composition observations at multiple sites, were performed. The results so far show that the turbulent heat exchange coefficient and sensible heat flux are remarkably lower than the earlier estimations at grassland, meadow, and bare soil surfaces of the central and western TP. Climatologically, cumulus clouds over the main body of the TP might develop locally instead of originating from the cumulus clouds that propagate northward from South Asia. The TIPEX-Ⅲ observations up to now also reveal diurnal variations, macro-and microphysical characteristics, and water-phase transition mechanisms, of cumulus clouds at Naqu station. Moreover, TIPEX-Ⅲ related studies have proposed a maintenance mechanism responsible for the Asian 'atmospheric water tower' and demonstrated the effects of the TP heating anomalies on African, Asian, and North American climates. Additionally, numerical modeling studies show that the Γ distribution of raindrop size is more suitable for depicting the TP raindrop characteristics compared to the M–P distribution, the overestimation of sensible heat flux can be reduced via modifying the heat transfer parameterization over the TP, and considering climatic signals in some key areas of the TP can improve the skill for rainfall forecast in the central and eastern parts of China. 7Chaperone-mediated autophagy and neurodegeneration:connections,mechanisms,and therapeutic implications显示文摘Lysosomes degrade dysfunctional intracellular components via three pathways: macroautophagy, microautophagy, and chaperone-mediated autophagy(CMA). Unlike the other two, CMA degrades cytosolic proteins with a recognized KFERQ-like motif in lysosomes and is important for cellular homeostasis. CMA activity declines with age and is altered in neurodegenerative diseases. Its impairment leads to the accumulation of aggregated proteins, some of which may be directly tied to the pathogenic processes of neurodegenerative diseases. Its induction may accelerate the clearance of pathogenic proteins and promote cell survival, representing a potential therapeutic approach for the treatment of neurodegenerative diseases. 9Bin-based model construction and analytical strategies for dissecting complex traits with chromosome segment substitution lines显示文摘Chromosome segment substitution lines have been created in several experimental models,including many plant and animal species,and are useful tools for the genetic analysis and mapping of complex traits.The traditional t-test is usually applied to identify a quantitative trait locus (QTL) that is contained within a chromosome segment to estimate the QTL's effect.However,current methods cannot uncover the entire genetic structure of complex traits.For example,current methods cannot distinguish between main effects and epistatic effects.In this paper,a linear epistatic model was constructed to dissect complex traits.First,all the long substituted segments were divided into overlapping small bins,and each small bin was considered a unique independent variable.The genetic model for complex traits was then constructed.When considering all the possible main effects and epistatic effects,the dimensions of the linear model can become extremely high.Therefore,variable selection via stepwise regression (Bin-REG) was proposed for the epistatic QTL analysis in the present study.Furthermore,we tested the feasibility of using the LASSO (least absolute shrinkage and selection operator) algorithm to estimate epistatic effects,examined the fully Bayesian SSVS (stochastic search variable selection) approach,tested the empirical Bayes (E-BAYES) method,and evaluated the penalized likelihood (PENAL) method for mapping epistatic QTLs.Simulation studies suggested that all of the above methods,excluding the LASSO and PENAL approaches,performed satisfactorily.The Bin-REG method appears to outperform all other methods in terms of estimating positions and effects.TANG ZaiXiang XIAO Jing HU WenMing YU Bo XU ChenWu 2012Chinese Science Bulletin2012,57,21:1
