| 7 | Genomic insights into the origin, adaptive evolution, and herbicide resistance of Leptochloa chinensis, a devastating tetraploid weedy grass in rice fields显示文摘Chinese sprangletop (Leptochloa chinensis), belonging to the grass subfamily Chloridoideae, is one of the most notorious weeds in rice ecosystems. Here, we report a chromosome-scale reference genome assembly and a genomic variation map of the tetraploid L. chinensis. The L. chinensis genome is derived from two diploid progenitors that diverged ∼10.9 million years ago, and its two subgenomes display neither fractionation bias nor overall gene expression dominance. Comparative genomic analyses reveal substantial genome rearrangements in L. chinensis after its divergence from the common ancestor of Chloridoideae and, together with transcriptome profiling, demonstrate the important contribution of tetraploidization to the gene sources for the herbicide resistance of L. chinensis. Population genomic analyses of 89 accessions from China reveal that L. chinensis accessions collected from southern/southwestern provinces have substantially higher nucleotide diversity than those from the middle and lower reaches of the Yangtze River, suggesting that L. chinensis spread in China from the southern/southwestern provinces to the middle and lower reaches of the Yangtze River. During this spread, L. chinensis developed significantly increased herbicide resistance, accompanied by the selection of numerous genes involved in herbicide resistance. The detection limit of RNA was 2. 9 × 10~6 copies/μl,10 times as sensitive as RT-PCR,and the detection was specific only to PEDV. Application of this method to clinical samples yielded a positivity rate of 93%,which was higher than that of RT-PCR. | 10 | Chip-based visual detection of micro RNA using DNA-functionalized gold nanoparticles显示文摘In the present study, we developed a highly sensitive and convenient biosensor consisting of gold nanoparticle(Au NP) probes and a gene chip to detect micro RNAs(mi RNAs). Specific oligonucleotides were attached to the glass surface as capture probes for the target mi RNAs, which were then detected via hybridization to the Au NP probes. The signal was amplified via the reduction of HAu Cl4 by H2O2. The use of a single Au NP probe detected 10 pmol L?1 of target mi RNA. The recovery rate for mi R-126 from fetal bovine serum was 81.5%–109.1%. The biosensor detection of mi R-126 in total RNA extracted from lung cancer tissues was consistent with the quantitative PCR(q PCR) results. The use of two Au NP probes further improved the detection sensitivity such that even 1 fmol L?1 of target mi R-125a-5p was detectable. This assay takes less than 1 h to complete and the results can be observed by the naked eye. The platform simultaneously detected lung cancer related mi R-126 and mi R-125a-5p. | 13 | Chromosome-level assembly and analysis of the Thymus genome provide insights into glandular secretory trichome formation and monoterpenoid biosynthesis in thyme显示文摘Thyme has medicinal and aromatic value because of its potent antimicrobial and antioxidant properties.However,the absence of a fully sequenced thyme genome limits functional genomic studies of Chinese native thymes.Thymus quinquecostatus Celak.,which contains large amounts of bioactive monoterpenes suchas thymol and carvacrol,is an important wild medicinal and aromatic plant in China.Monoterpenoids are abundant in glandular secretory trichomes.Here,high-fidelity and chromatin conformation capture technologies were used to assemble and annotate the T.quinquecostatus genome at the chromosome level.The 13 chromosomes of T.quinquecostatus had a total length of 528.66 Mb,a contig N50 of 8.06 Mb,and a BUSCO score of 97.34%.We found that T.quinquecostatus had experienced two whole-genome duplications,with the most recent event occurring4.34 million years ago.Deep analyses of the genome,in conjunction with comparative genomic,phylogenetic,transcriptomic,and metabonomic studies,uncovered many regulatory factors and genes related to monoterpenoids and glandular secretory trichome development.Genes encoding terpene synthase(TPS),cytochrome P450 monooxygenases(CYPs),short-chain dehydrogenase/reductase(SDR),R2R3-MYB,and homeodomain-leucine zipper(HD-ZIP)IV were among those present in the T.quinquecostatus genome.Notably,Tq02G002290.1(TqTPS1)was shown to encode the terpene synthase responsible for catalyzing production of the main monoterpene product g-terpinene from geranyl diphosphate(GPP).Our study provides significant insight into the mechanisms of glandular secretory trichome formation and monoterpenoid biosynthesis in thyme.This work will facilitate the development of molecular breeding tools to enhance the production of bioactive secondary metabolites in Lamiaceae. | Meiyu Sun Yanan Zhang Li Zhu Ningning Liu Hongtong Bai Guofeng Sun Jinzheng Zhang Lei Shi | 2022 | Plant Communications2022,3,6: | 0 |
| 14 | Stability of Fe-As composites formed with As(Ⅴ)and aged ferrihydrite显示文摘During the aging process,ferrihydrite was transformed into mineral mixtures composed of different proportions of ferrihydrite,goethite,lepidocrocite and hematite.Such a transformation may affect the fixed ability of arsenic.In this study,the stability of Fe-As composites formed with As(Ⅴ)and the minerals aged for 0,1,4,10 and 30 days of ferrihydrite were systematically examined,and the effects of molar of ratios Fe/As were also clarified using kinetic methods combined with multiple spectroscopic techniques.The results indicated that As(Ⅴ)was rapidly adsorbed on minerals during the initial polymerization process,which delayed both the ferrihydrite conversion and the hematite formation.When the Fe/As molar ratio was 1.875 and 5.66,the As(Ⅴ)adsorbed by ferrihydrite began to release after 6 hr and 12 hr,respectively.The corresponding release amounts of As(Ⅴ)were 0.55 g/L and 0.07 g/L,and the adsorption rates were 92.43%and 97.50%at 60 days,respectively.However,the As(Ⅴ)adsorbed by the transformation products aged for 30 days of ferrihydrite began to release after adsorbed 30 days.The corresponding release amounts of As(Ⅴ)were 0.25 g/L and 0.03 g/L,and the adsorption rates were 84.23%and 92.18%after adsorbed 60 days,for the Fe/As=1.875 and 5.66,respectively.Overall,the combination of As(Ⅴ)with ferrihydrite and aged products transformed from a thermodynamically metastable phase to a dynamically stable state within a certain duration.Moreover,the aging process of ferrihydrite reduced the sorption ability of arsenate by iron(hydr)oxide but enhanced the stability of the Fe-As composites. | Zhonglan Yang Lingyu Bai Shiming Su Yanan Wang Cuixia Wu Xibai Zeng Benhua Sun | 2021 | Journal of Environmental Sciences2021,33,2: | 0 |

| 16 | Lynch syndrome pre-screening and comprehensive characterization in a multi-center large cohort of Chinese patients with colorectal cancer显示文摘Objective:Lynch syndrome(LS)pre-screening methods remain under-investigated in colorectal cancers(CRCs)in Asia.Here,we aimed to systematically investigate LS pre-screening and comprehensively characterize LS CRCs.Methods:Microsatellite instability(MSI)and germline variants of DNA mismatch repair(MMR)genes were examined in 406 deficient MMR(dMMR)and 250 proficient MMR CRCs.The genetic differences between LS and sporadic CRCs were studied with whole exome sequencing analysis.Results:The incidence of dMMR in Chinese patients with CRCs was 13.8%.Consistency analysis between MMR immunohistochemistry(IHC)and MSI testing showed the kappa value was 0.758.With next-generation sequencing(NGS),germline variants were detected in 154 CRCs.Finally,88 patients with CRC were identified as having LS by Sanger sequencing.Among them,we discovered 21 previously unreported pathogenic germline variants of MMR genes.Chinese patients with LS,compared with sporadic CRCs,tended to be early-onset,right-sided,early-stage and mucinous.Overall,the performance of MMR IHC and MSI testing for LS pre-screening was comparable:the area under the ROC curve for dMMR,MSI-H,and MSI-H/L was 0.725,0.750,and 0.745,respectively.dMMR_MSI-H LS and sporadic CRCs showed substantial differences in somatic genetic characteristics,including different variant frequencies of APC,CREBBP,and KRAS,as well as different enriched pathways of VEGF,Notch,TGFβR,mTOR,ErbB,and Rac protein signal transduction.Conclusions:MMR IHC and MSI testing were effective methods for LS pre-screening.The revealed clinical and somatic genetic characteristics in LS CRCs may have the potential to improve the performance of LS pre-screening in combination with dMMR/MSI. | Yan Li Lihong Fan Jianming Zheng Xiu Nie Yu Sun Qin Feng Shenyi Lian Wenqi Bai Weijing Cai Yanan Yang Bo Su Yanfeng Xi Dongmei Lin | 2022 | Cancer Biology & Medicine2022,19,8: | 0 |
| 17 | Effect of chemical regulators on the recovery of leaf physiology,dry matter accumulation and translocation,and yield-related characteristics in winter wheat following dry-hot wind显示文摘Dry-hot wind stress causes losses in wheat productivity in major growing regions worldwide,especially winter wheat in the Huang-Huai-Hai Plain of China,and both the occurrence and severity of such events are likely to increase with global climate change.To investigate the recovery of physiological functions and yield formation using a new noncommercial chemical regulator(NCR)following dry-hot wind stress,we conducted a three-year field experiment(2018-2021)with sprayed treatments of tap water(control),monopotassium phosphate(CKP),NCR at both the jointing and flowering stages(CFS),and NCR only at the jointing stage(FSJ)or flowering stage(FSF).The leaf physiology,biomass accumulation and translocation,grain-filling process,and yield components in winter wheat were assessed.Among the single spraying treatments,the FSJ treatment was beneficial for the accumulation of dry matter before anthesis,as well as larger increases in the maximum grain-filling rate and mean grain-filling rate.The FSF treatment performed better in maintaining a high relative chlorophyll content as indicated by the SPAD value,and a low rate of excised leaf water loss in flag leaves,promoting dry matter accumulation and the contribution to grain after anthesis,prolonging the duration of grain filling,and causing the period until the maximum grain-filling rate reached earlier.The CFS treatment was better than any other treatments in relieving the effects of dry-hot wind.The exogenous NCR treatments significantly increased grain yields by 12.45-18.20% in 2018-2019,8.89-13.82% in 2019-2020,and 8.10-9.00% in 2020-2021.The conventional measure of the CKP treatment only increased grain yield by 6.69% in 2020-2021.The CFS treatment had the greatest mitigating effect on yield loss under dry-hot wind stress,followed by the FSF and FSJ treatments,and the CKP treatment only had a minimal effect.In summary,the CFS treatment could be used as the main chemical control measure for wheat stress resistance and yield stability in areas with a high incidence of dry-hot wind.This treatment can effectively regulate green retention and the water status of leaves,promote dry matter accumulation and efficient translocation,improve the grain-filling process,and ultimately reduce yield losses. | Yanan Xu Yue Wu Yan Han Jiqing Song Wenying Zhang Wei Han Binhui Liu Wenbo Bai | 2024 | Journal of Integrative Agriculture2024,23,1: | 0 |
| 18 | Preparation and Characterization of CaO/ZnO Core-shell Structured Nanoparticles显示文摘Residual bacteria and microleakage in a complicated root canal can often result in reinfection of the periapical tissues.To promote the antibacterial and sealing eftects of a root canal filling,core-shell structured CaO/ZnO nanospheres were synthesized using a precipitation method based on a traditional root canal sealer,zinc oxide-eugenol(ZOE).The obtained CaO/ZnO particles had a size of 80—90 nm and a core-shell structure.The film thickness,flow rate,pH,and calcium ion release of the core-shell structured CaO/ZnO nanospheres-eugenol paste were tested.The pH and calcium ion release results showed a slight increase in the prepared nanospheres,with a flow rate of 24.22 mm and a formed film thickness of 30 pm,which are basically consistent with ISO 6876:2001 standards(regarding dental root canal sealing materials).Cytotoxicity tests showed that the cytocompatibility of the CaO/ZnO nanospheres-eugenol paste was much higher than that of the ZOE or iRoot SP groups(P<0.05).A comparison of the sealing ability and antibacterial activity showed that the core-shell structured CaO/ZnO nano spheres-eugenol paste had significantly better effects than the ZOE and iRoot SP sealers(P<0.05).The core-shell structured CaO/ZnO nano sphere paste displayed excellent sealing and antibacterial properties,and it has promising application potential in endodontics. | WANG Lili LIU Yanan PENG Xiaoxing SUN Yuanqing LIU Xiaohua LIU Huimin LIN Quan SUN Hongchen YANG Bai LI Xiangwei | 2020 | Chemical Research in Chinese Universities2020,36,5: | 0 |
| 19 | Issues concerning 'Greenification' of Green Food Enterprises显示文摘We redefine 'green food enterprises' and expound the connotation of 'greenification' of food processing industry. Taking the case of Heilongjiang Province, we give an overview of green food enterprises in Heilongjiang Province, and study the degree of 'greenification' of food processing industry in Heilongjiang Province, through the case study of related enterprises. There are some problems in the process of pushing forward 'greenification' of food processing industry, such as the high cost of production, varying quality of products, weak R & D capability and the distance limitations of raw material places and the consumer market.
