1The Genome Sequence Archive Family: Toward Explosive Data Growth and Diverse Data Types显示文摘The Genome Sequence Archive(GSA)is a data repository for archiving raw sequence data,which provides data storage and sharing services for worldwide scientific communities.Considering explosive data growth with diverse data types,here we present the GSA family by expanding into a set of resources for raw data archive with different purposes,namely,GSA(http://gffzz77e3413bc06540edsoq99b56xofc960bo.ffgz.tsg.suse.edu.cn/gsa/),GSA for Human(GSA-Human,http://gffzz77e3413bc06540edsoq99b56xofc960bo.ffgz.tsg.suse.edu.cn/gsa-human/),and Open Archive for Miscellaneous Data(OMIX,http://gffzz77e3413bc06540edsoq99b56xofc960bo.ffgz.tsg.suse.edu.cn/omix/).Compared with the 2017 version,GSA has been significantly updated in data model,online functionalities,and web interfaces.GSA-Human,as a new partner of GSA,is a data repository specialized in human genetics-related data with controlled access and security.OMIX,as a critical complement to the two resources mentioned above,is an open archive for miscellaneous data.Together,all these resources form a family of resources dedicated to archiving explosive data with diverse types,accepting data submissions from all over the world,and providing free open access to all publicly available data in support of worldwide research activities.Tingting Chen Xu Chen Sisi Zhang Junwei Zhu Bixia Tang Anke Wang Lili Dong Zhewen Zhang Caixia Yu Yanling Sun Lianjiang Chi Huanxin Chen Shuang Zhai Yubin Sun Li Lan Xin Zhang Jingfa Xiao Yiming Bao Yanqing Wang Zhang Zhang Wenming Zhao 2021Genomics, Proteomics & Bioinformatics2021,19,4:38
2Simultaneous adsorption of lead and cadmium on MnO_2-loaded resin显示文摘MnO2-loaded D301 weak basic anion exchange resin has been used as adsorbent to simultaneously remove lead and cadmium ions from aqueous solution.The effects of adsorbent dosage,solution pH and the coexistent ions on the adsorption were investigated.Experimental results showed that with the adsorbent dosage more than 0.6 g/L,both Pb 2+ and Cd2+ were simultaneously removed at pH range 5-6.Except for HPO 42+ ,the high concentration coexistent ions such as Na + ,K + ,Cl+ ,NO3-,SO42+ and HCO3-,showed no significant effect on the removal efficiency of both Pb2+ and Cd2+ under the experimental conditions.The coexistence of Mg2+ ,Ca2+ caused the reduction of Cd2+ removal,but not for Pb2+ .The adsorption equilibrium for Pb2+ and Cd 2+ could be excellently described by the Langmuir isotherm model with R2 > 0.99.The maximum adsorption capacity was calculated as 80.64 mg/g for Pb2+ and 21.45 mg/g for Cd2+ .The adsorption processes followed the pseudo first-order kinetics model.MnO2-loaded D301 resin has been shown to have a potential to be used as an effective adsorbent for simultaneous removal of lead and cadmium ions from aqueous solution.Lijing Dong,Zhiliang Zhu,Hongmei Ma,Yanling Qiu,Jianfu ZhaoState Key Laboratory of Pollution Control and Resource Reuse,Tongji University,Shanghai 200092,China 2010Journal of Environmental Sciences2010,22,2:16
3Comprehensive analysis of NAC transcription factors and their expression during fruit spine development in cucumber (Cucumis sativus L.)显示文摘The cucumber(Cucumis sativus L.)is an important vegetable crop worldwide,and fruit trichomes or spines are an important trait for external fruit quality.The mechanisms underlying spine formation are not well understood,but the plant-specific NAC family of transcription factors may play important roles in fruit spine initiation and development.In this study,we conducted a genome-wide survey and identified 91 NAC gene homologs in the cucumber genome.Clustering analysis classified these genes into six subfamilies;each contained a varying number of NAC family members with a similar intron–exon structure and conserved motifs.Quantitative real-time PCR analysis revealed tissue-specific expression patterns of these genes,including 10 and 12 that exhibited preferential expression in the stem and fruit,respectively.Thirteen of the 91 NAC genes showed higher expression in the wild-type plant than in its near-isogenic trichome mutant,suggesting their important roles in fruit spine development.Exogenous application of four plant hormones promoted spine formation and increased spine density on the cucumber fruits;several NAC genes showed differential expression over time in response to phytohormone treatments on cucumber fruit,implying their essential roles in fruit-trichome development.Among the NAC genes identified,12 were found to be targets of 13 known cucumber micro-RNAs.Collectively,these findings provide a useful resource for further analysis of the interactions between NAC genes and genes underlying trichome organogenesis and development during fruit spine development in cucumber.Xingwang Liu Ting wang Ezra Bartholomew Kezia Black Mingming Dong Yaqi Zhang Sen Yang Yanling Cai Shudan Xue Yiqun Weng Huazhong Ren 2018Horticulture Research2018,5,1:10
4Investigation of benzylisoquinoline alkaloid biosynthetic pathway and its transcriptional regulation in lotus显示文摘Lotus predominantly accumulates benzylisoquinoline alkaloids(BIAs),but their biosynthesis and regulation remain unclear.Here,we investigated structural and regulatory genes involved in BIA accumulation in lotus.Two clustered CYP80 genes were identified to be responsible for the biosynthesis of bis-BIAs and aporphine-type BIAs,respectively,and their tissue-specific expression causes divergence in alkaloid component between leaf and embryo.In contrast with the common(S)-reticuline precursor for most BIAs,aporphine alkaloids in lotus leaf may result from the(S)-N-methylcoclaurine precursor.Structural diversity of BIA alkaloids in the leaf is attributed to enzymatic modifications,including intramolecular C–C phenol coupling on ring A and methylation and demethylation at certain positions.Additionally,most BIA biosynthetic pathway genes show higher levels of expression in the leaf of high-BIA cultivar compared with low-BIA cultivar,suggesting transcriptional regulation of BIA accumulation in lotus.Five transcription factors,including three MYBs,one ethylene-responsive factor,and one basic helix–loop–helix(bHLH),were identified to be candidate regulators of BIA biosynthesis in lotus.Our study reveals a BIA biosynthetic pathway and its transcriptional regulation in lotus,which will enable a deeper understanding of BIA biosynthesis in plants.Xianbao Deng Li Zhao Ting Fang Yaqian Xiong Collins Ogutu Dong Yang Sornkanok Vimolmangkang Yanling Liu Yuepeng Han 2018Horticulture Research2018,5,1:8
5Anti-fertility effect of levonorgestrel and quinestrol in Brandt’s voles(Lasiopodomys brandtii)显示文摘The combination of levonorgestrel and quinestrol(EP-1)has been shown to have anti-fertility effects on several wild rodents,but the mechanism underlying these effects is poorly understood.We investigated the effects of EP-1 and each of its components,levonorgestrel(P)and quinestrol(E),on the fertility of Brandt’s voles(Lasiopodomys brandtii)by using a gastric gavage method.The doses for EP-1,E and P were 1,0.34 and 0.66 mg/kg body weight,respectively.Male voles(n=98)were treated daily for 5 or 14 days,then the testes and epididymides were collected,weighed and examined histologically at 30(D30),60(D60)or 90(D90)days after the end of treatment.Four males were allowed to mate with normal females at D90.Female voles(n=75)were treated for 3 days and a further 3 days after a 7-day interval.The uteri and ovaries were weighed and examined histologically at 15(D15),30(D30)or 75(D75)days after the end of treatment.Each of three females were mated with fertile males at D30 and D75,respectively.Our results indicated that quinestrol(E)significantly decreased the sperm numbers in the testes as well as the weight of the testes and epididymides,with both of these tissues showing obvious structural abnormalities,and significantly reduced the litter size and the pup weight for females mated with males of the E treatment group.For female voles,treatment with E,P or EP-1 resulted in no marked influence on the fertility status.These data indicate that quinestrol(E)alone has a significant anti-fertility effect on male Brandt’s voles,but is ineffective in combination with levonorgestrel(P).Meirong ZHAO Ming LIU Dong LI Xinrong WAN Lyn A.HINDS Yanling WANG Zhibin ZHANG 2007Integrative Zoology2007,2,4:6

8In situ nitrogen removal processes in intertidal wetlands of the Yangtze Estuary显示文摘Estuarine and intertidal wetlands are important sites for nitrogen transformation and elimination.However,the factors controlling nitrogen removal processes remain largely uncertain in the highly dynamic environments.In this study,continuous-flow experiment combined with 15 N isotope pairing technique was used to investigate in situ rates of denitrification and anaerobic ammonium oxidation(anammox)and their coupling with nitrification in intertidal wetlands of the Yangtze Estuary.The measured rates varied from below the detection limit to 152.39μmol N/(m^2·hr)for denitrification and from below the detection limit to 43.06μmol N/(m^2·hr)for anammox.The coupling links of nitrogen removal processes with nitrification were mainly dependent on nitrate,organic carbon,sulfide,dissolved oxygen and ferric iron in the estuarine and intertidal wetlands.Additionally,it was estimated that the actual nitrogen removal processes annually removed approximately 5%of the terrigenous inorganic nitrogen discharged into the Yangtze Estuary.This study gives new insights into nitrogen transformation and fate in the estuarine and intertidal wetlands.Cheng Liu Lijun Hou Min Liu Yanling Zheng Guoyu Yin Hongpo Dong Xia Liang Xiaofei Li Dengzhou Gao Zongxiao Zhang 2020Journal of Environmental Sciences2020,32,7:2
9Immune Responses in Wild-type Mice Against Prion Proteins Induced Using a DNA Prime-Protein Boost Strategy显示文摘Objective To break immune tolerance to prion (PrP) proteins using DNA vaccines.Methods Four different human prion DNA vaccine candidates were constructed based on the pcDNA3.1 vector:PrP‐WT expressing wild‐type PrP,Ubiq‐PrP expressing PrP fused to ubiquitin,PrP‐LII expressing PrP fused to the lysosomal integral membrane protein type II lysosome‐targeting signal,and PrP‐ER expressing PrP locating the ER.Using a prime‐boost strategy,three‐doses of DNA vaccine were injected intramuscularly into Balb/c mice,followed by two doses of PrP protein.Two weeks after the last immunization,sera and spleens were collected and PrP‐specific humoral and cellular immune responses evaluated by ELISA and ELISPOT tests.Results Higher levels of serum PrP antibodies were detected in mice vaccinated using the strategy of DNA priming followed by protein boosting.Of these,WT‐PrP,Ubiq‐PrP,and PrP‐LII induced significantly higher humoral responses.ELISPOT tests showed markedly increased numbers of IFN‐γ‐secreting T cells in mice vaccinated using the strategy of DNA priming followed by protein boosting after stimulation with recombinant PrP23‐90 and PrP23‐231.PrP‐ER inducedthe strongest T‐cell response.Conclusion Prion vaccines can break tolerance to PrP proteins and induce PrP‐specific humoral and cellular immune responses.HAN YanLing LI Yuan SONG Juan WANG Ying SHI Qi CHEN Cao ZHANG BaoYun GUO Yan LI ChaoPing HAN Jun DONG XiaoPing 2011Biomedical and Environmental Sciences2011,24,5:2

183D printing of conch-like scaffolds for guiding cell migration and directional bone growth显示文摘Regeneration of severe bone defects remains an enormous challenge in clinic.Developing regenerative scaffolds to directionally guide bone growth is a potential strategy to overcome this hurdle.Conch,an interesting creature widely spreading in ocean,has tough spiral shell that can continuously grow along the spiral direction.Herein,inspired by the physiological features of conches,a conch-like(CL)scaffold based onβ-TCP bioceramic material was successfully prepared for guiding directional bone growth via digital light processing(DLP)-based 3D printing.Benefiting from the spiral structure,the CL scaffolds significantly improved cell adhesion,proliferation and osteogenic differentiation in vitro compared to the conventional 3D scaffolds.Particularly,the spiral structure in the scaffolds could efficiently induce cells to migrate from the bottom to the top of the scaffolds,which was like“cells climbing stairs”.Furthermore,the capability of guiding directional bone growth for the CL scaffolds was demonstrated by a special half-embedded femoral defects model in rabbits.The new bone tissue could consecutively grow into the protruded part of the scaffolds along the spiral cavities.This work provides a promising strategy to construct biomimetic biomaterials for guiding directional bone tissue growth,which offers a new treatment concept for severe bone defects,and even limb regeneration.Boshi Feng Meng Zhang Chen Qin Dong Zhai Yufeng Wang Yanling Zhou Jiang Chang Yufang Zhu Chengtie Wu 2023Bioactive Materials2023,,4:1
