| 2 | A Collinearity-Incorporating Homology Inference Strategy for Connecting Emerging Assemblies in the Triticeae Tribe as a Pilot Practice in the Plant Pangenomic Era显示文摘Plant genome sequencing has dramatically increased,and some species even have multiple high-quality reference versions.Demands for clade-specific homology inference and analysis have increased in the pangenomic era.Here we present a novel method,GeneTribe(http://gffzz6c7fcf032cb94ff5s0uk5kvfncf566ukn.ffgz.tsg.suse.edu.cn/genetribe/),for homology inference among genetically similar genomes that incorporates gene collinearity and shows bet-ter performance than traditional sequence-similarity-based methods in terms of accuracy and scalability.The Triticeae tribe is a typical allopolyploid-rich clade with complex species relationships that includes many important crops,such as wheat,barley,and rye.We built Triticeae-GeneTribe(http://gffzzaeec8df70e7c4b21h0uk5kvfncf566ukn.ffgz.tsg.suse.edu.cn/TGT/),a homology database,by integrating 12 Triticeae genomes and 3 outgroup model genomes and implemented versatile analysis and visualization functions.With macrocollinearity analysis,we were able to construct a refined model illustrating the structural rearrangements of the 4A-5A-7B chromosomes in wheat as two major translocation events.With collinearity analysis at both the macro-and microscale,we illustrated the complex evolutionary history of homologs of the wheat vernalization gene Vm2,which evolved as a combined result of genome translocation,duplication,and polyploidization and gene loss events.Our work provides a useful practice for connecting emerging genome assemblies,with awareness of the extensive polyploidy in plants,and will help researchers efficiently exploit genome sequence re-sources. | Yongming Chen Wanjun Song Xiaoming Xie Zihao Wang Panfeng Guan Huiru Peng Yuannian Jiao Zhongfu Ni Qixin Sun Weilong Guo | 2020 | Molecular Plant2020,13,12: | 14 |
| 3 | Hypoxia-induced factor-1 alpha upregulates vascular endothelial growth factor C to promote lymphangiogenesis and angiogenesis in breast cancer patients显示文摘Hypoxia-induced factor-1 alpha(HIF-1α)affects many effector molecules and regulates tumor lymphangiogenesis and angiogenesis during hypoxia.The aim of this study was to investigate the role of HIF-1αin the regulation of vascular endothelial growth factor C(VEGF-C)expression and its effect on lymphangiogenesis and angiogenesis in breast cancer.Lymphatic vessel density(LVD),microvessel density(MVD)and the expressions of HIF-1αand VEGF-C proteins were evaluated by immunohistochemistry in 75 breast cancer samples.There was a significant correlation between HIF-1αand VEGF-C(P=0.014,r=0.273,Spearman's coefficient of correlation).HIF-1αand VEGF-C overexpression was significantly correlated with higher LVD(P=0.003 and P=0.017,respectively),regional lymph nodal involvement(P=0.002 and P=0.004,respectively)and advanced tumor,node,metastasis(TNM)classification(P=0.001 and P=0.01,respectively).Higher MVD was observed in the group expressing higher levels of HIF-1αand VEGF-C(P=0.033 and P=0.037,respectively).Univariate analysis showed shorter survival time in patients expressing higher levels of HIF-1αand VEGF-C.HIF-1αwas also found to be an independent prognostic factor of overall survival in multivariate analysis.The results suggest that HIF-1αmay affect VEGF-C expression,thus acting as a crucial regulator of lymphangiogenesis and angiogenesis in breast cancer.This study highlights promising potential of HIF-1αas a therapeutic target against tumor lymph node metastasis. | Xiaojian Ni Yingchun Zhao Jingjing Ma Tiansong Xia Xiaoan Liu Qiang Ding Xiaoming Zha Shui Wang | 2013 | The Journal of Biomedical Research2013,27,6: | 10 |
| 4 | Characteristics of the Main Journal Bearings of an Engine Based on Non-linear Dynamics显示文摘Many simple nonlinear main journal bearing models have been studied theoretically,but the connection to existing engineering system has not been equally investigated.The consideration of the characteristics of engine main journal bearings may provide a prediction of the bearing load and lubrication.Due to the strong non-linear features in bearing lubrication procedure,it is difficult to predict those characteristics.A non-linear dynamic model is described for analyzing the characteristics of engine main journal bearings.Components such as crankshaft,main journals and con rods are found by applying the finite element method.Non-linear spring/dampers are introduced to imitate the constraint and supporting functions provided by the main bearing and oil film.The engine gas pressure is imposed as excitation on the model via the engine piston,con rod,etc.The bearing reaction force is calculated over one engine cycle,and meanwhile,the oil film thickness and pressure distribution are obtained based on Reynolds differential equation.It can be found that the maximum bearing reaction force always occurs when the maximum cylinder pressure arises in the cylinder adjacent to that bearing.The simulated minimum oil film thickness,which is 3 μm,demonstrates the reliability of the main journal bearings.This non-linear dynamic analysis may save computing efforts of engine main bearing design and also is of good precision and close connection to actual engine main journal bearing conditions. | NI Guangjian ZHANG Junhong CHENG Xiaoming | 2009 | Chinese Journal of Mechanical Engineering2009,22,5: | 6 |
| 5 | Reconstruction of different scales of pore-fractures network of coal reservoir and its permeability prediction with Monte Carlo method显示文摘There are millimeter, micron and nanometer scales of pores and fractures in coal to describe different scales of coal pores and fissures communicating path and to quantitatively characterize their permeability. Such information provides an important basis for studying coalbed methane output mechanism. The pores and fissures in a large number of coal samples were observed and counted by scanning electron microscopy and optical microscopy. The probability distribution models of pore-fissure network were then established. Different scales of pore-fissures 2D network models were reconstructed by Monte Carlo method. The 2D seepage models were obtained through assignment zero method and using Matlab software. The effect of permeability on different scale pore-fractures network was obtained by two-dimensional seepage equation. Predicted permeability is compared with the measured ones. The results showed that the dominant order of different scale pore-fractures connected path from high to low is millimeter-sized fractures, seepage pores and micron-size fractures. The contribution of coal reservoir permeability from large to small is millimeter-size fractures, micron-size fractures and seepage pores. | 6 | Characteristics of Tight Sandstone Reservoirs and Controls of Reservoir Quality: A Case Study of He 8 Sandstones in the Linxing Area, Eastern Ordos Basin, China显示文摘Determining the process of densification and tectonic evolution of tight sandstone can help to understand the distribution of reservoirs and find relatively high-permeability areas.Based on integrated approaches of thin section,scanning electron microscopy(SEM),cathode luminescence(CL),nuclear magnetic resonance(NMR),X-ray diffraction(XRD),N2 porosity and permeability,micro-resistivity imaging log(MIL)and three-dimensional seismic data analysis,this work discussed the reservoir characteristics of the member 8 of the Permian Xiashihezi Formation(He 8 sandstones)in the Linxing area of eastern Ordos Basin,determined the factors affecting reservoir quality,and revealed the formation mechanism of relatively high-permeability areas.The results show that the He 8 sandstones in the Linxing area are mainly composed of feldspathic litharenites,and are typical tight sandstones(with porosity<10%and permeability<1 mD accounting for 80.3%of the total samples).Rapid burial is the main reason for reservoir densification,which resulted in 61%loss of the primary porosity.In this process,quartz protected the original porosity by resisting compaction.The cementation(including carbonate,clay mineral and siliceous cementation)further densified the sandstone reservoirs,reducing the primary porosity with an average value of 28%.The calcite formed in the eodiagenesis occupied intergranular pores and affected the formation of the secondary pores by preventing the later fluid intrusion,and the Fe-calcite formed in the mesodiagenetic stage densified the sandstones further by filling the residual intergranular pores.The clay minerals show negative effects on reservoir quality,however,the chlorite coatings protected the original porosity by preventing the overgrowth of quartz.The dissolution of feldspars provides extensive intergranular pores which constitute the main pore type,and improves the reservoir quality.The tectonic movements play an important role in improving the reservoir quality.The current tectonic traces of the study area are mainly controlled by the Himalayan movement,and the high-permeability reservoirs are mainly distributed in the anticline areas.Additionally,the improvement degree(by tectonic movements)of reservoir quality is partly controlled by the original composition of the sandstones.Thus,the selection of potential tight gas well locations in the study area should be focused on the anticline areas with relatively good original reservoir quality.And the phenomena can be referenced for other fluvial tight sandstone basins worldwide. | GAO Xiangdong WANG Yanbin LI Yong GUO Hui NI Xiaoming WU Xiang ZHAO Shihu | 2019 | Acta Geologica Sinica(English Edition)2019,93,3: | 5 |
| 7 | Ectopic expression of VRT-A2 underlies the origin of Triticum polonicum and Triticum petropavlovskyi with long outer glumes and grains显示文摘Polish wheat (Triticum polonicum) is a unique tetraploid wheat species characterized by an elongated outer glume. The genetic control of the long-glume trait by a single semi-dominant locus, P1 (from Polish wheat), was established more than 100 years ago, but the underlying causal gene and molecular nature remain elusive. Here, we report the isolation of VRT-A2, encoding an SVP-clade MADS-box transcription factor, as the P1 candidate gene. Genetic evidence suggests that in T. polonicum, a naturally occurring sequence rearrangement in the intron-1 region of VRT-A2 leads to ectopic expression of VRT-A2 in floral organs where the long-glume phenotype appears. Interestingly, we found that the intron-1 region is a key ON/OFF molecular switch for VRT-A2 expression, not only because it recruits transcriptional repressors, but also because it confers intron-mediated transcriptional enhancement. Genotypic analyses using wheat accessions indicated that the P1 locus is likely derived from a single natural mutation in tetraploid wheat, which was subsequently inherited by hexaploid T. petropavlovskyi. | 9 | Permeability variation characteristics of coal after injecting carbon dioxide into a coal seam显示文摘A theoretical basis for the optimization of carbon dioxide injection parameters and the development of the drainage system can be provided by identifying the permeability change characteristic of coal and rock after injection of carbon dioxide into the coal seam. Sihe, Yuwu, and Changcun mines were used as research sites. Scanning electron microscopy and permeability instruments were used to measure coal properties such as permeability and surface structure of the coal samples at different p H values of carbon dioxide solution and over different timescales. The results show that the reaction between minerals in coal and carbonate solution exhibit positive and negative aspects of permeability-the dissolution reaction between carbonate minerals in coal and acid solution improves the conductivity of coal whilst, on the other hand, the clay minerals in the coal(mainly including montmorillonite, illite and kaolinite) exhibit expansion as a result of ion exchange with the H+in acid solution, which has a negative effect on the permeability of the coal. The permeability of coal samples increased at first and then decreased with immersion time, and when the soaking time is 2–3 months the permeability of the coal reached a maximum. In general, for coals with permeabilities less than 0.2 m D or greater than 2 m D, the effect on the permeability is low; when the permeability of the coal is in the range 0.2–2 m D, the effect on the permeability is highest. | 13 | Dissolution kinetics of Si and Al from montmorillonite in carbonic acid solution显示文摘The reaction between carbonic acid and montmorillonite minerals was studied in order to provide a theoretical basis for analyzing changes in the physical properties of coal seams after CO_(2)injection and for optimizing CO_(2) pumping parameters.A single montmorillonite mineral of purity[90%was selected and subjected to reactions at 25,35,and 45℃in carbonic acid solutions of varying acidity.The Si and Al concentrations in the solutions and the structure and elemental compositions of the montmorillonite before and after the reactions were analyzed using a spectrophotometer,an X-ray diffractometer,and an energy-dispersive X-ray spectrometer;kinetic reaction models were established for the dissolution of Si and Al in carbonic acid solutions in order to estimate the apparent activation energy of Si dissolution under different acidity conditions.The results indicate that Al dissolved rapidly and soon reached solubility equilibrium.On the other hand,Si concentration in the solutions increased rapidly and then gradually declined with vibrations,with maximum values at 25,35,and 45℃,which were observed at approximately 96,72,and 48 h,respectively.In addition,Si dissolution fitted the diffusion-controlled reaction model well;as the pH value decreased,the apparent activation energy of Si dissolution decreased,and Si became easier to dissolve.Furthermore,it was concluded that as a weak acid,carbonic acid causes little damage to the mineral structure of montmorillonite. | Xiaoming Ni Quanzhong Li Wenxue Chen | 2014 | International Journal of Coal Science & Technology2014,1,1: | 1 |

| 17 | Effects of coal molecular structure and pore morphology on methane adsorption and accumulation mechanism显示文摘The adsorption,diffusion,and aggregation of methane from coal are often studied based on slit or carbon nanotube models and isothermal adsorption and thermodynamics theories.However,the pore morphology of the slit model involves a single slit,and the carbon nanotube model does not consider the molecular structure of coal.The difference of the adsorption capacity of coal to methane was determined without considering the external environmental conditions by the molecular structure and pore morphology of coal.The study of methane adsorption by coal under single condition cannot reveal its mechanism.In view of this,elemental analysis,FTIR spectrum,XPS electron energy spectrum,13C NMR,and isothermal adsorption tests were conducted on the semi-anthracite of Changping mine and the anthracite of Sihe Mine in Shanxi Province,China.The grand canonical Monte Carlo(GCMC)and molecular dynamics simulation method was used to establish the coal molecular structure model.By comparing the results with the experimental test results,the accuracy and practicability of the molecular structure model are confirmed.Based on the adsorption potential energy theory and aggregation model,the adsorption force of methane on aromatic ring structure,pyrrole nitrogen structure,aliphatic structure,and oxygen-containing functional group was calculated.The relationship between pore morphology,methane aggregation morphology,and coal molecular structure was revealed.The results show that the adsorption force of coal molecular structure on methane is as follows:aromatic ring structure(1.96 kcal/mol)>pyridine nitrogen(1.41 kcal/mol)>pyrrorole nitrogen(1.05 kcal/mol)>aliphatic structure(0.29 kcal/mol)>oxygen-containing functional group(0.20 kcal/mol).In the long and narrow regular pores of semi-anthracite and anthracite,methane aggregates in clusters at turns and aperture changes,and the adsorption and aggregation positions are mainly determined by the aromatic ring structure,the positions of pyrrole nitrogen and pyridine nitrogen.The degree of aggregation is controlled by the interaction energy and pore morphology.The results pertaining to coal molecular structure and pore morphology on methane adsorption and aggregation location and degree are conducive to the evaluation of the adsorption mechanism of methane in coal. | Jingshuo ZHANG Xiaoming NI Ying HAN Junfeng LIN | 2023 | Frontiers of Earth Science2023,17,1: | 0 |

| 19 | Adsorption Mechanism and Kinetic Characterization of Bituminous Coal under High Temperatures and Pressures in the Linxing-Shenfu Area显示文摘The majority of coalbed methane(CBM) in coal reservoirs is in adsorption states in coal matrix pores. To reveal the adsorption behavior of bituminous coal under high-temperature and high-pressure conditions and to discuss the microscopic control mechanism affecting the adsorption characteristics, isothermal adsorption experiments under hightemperature and high-pressure conditions, low-temperature liquid nitrogen adsorption-desorption experiments and CO2 adsorption experiments were performed on coal samples. Results show that the adsorption capacity of coal is comprehensively controlled by the maximum vitrinite reflectance(Ro, max), as well as temperature and pressure conditions. As the vitrinite reflectance increases, the adsorption capacity of coal increases. At low pressures, the pressure has a significant effect on the positive effect of adsorption, but the effect of temperature is relatively weak. As the pressure increases, the effect of temperature on the negative effect of adsorption gradually becomes apparent, and the influence of pressure gradually decreases. Considering pore volumes of pores with diameters of 1.7-100 nm, the peak volume of pores with diameters 10-100 nm is higher than that from pores with diameters 1.7-10 nm, especially for pores with diameters of 40-60 nm, indicating that pores with diameters of 10-100 nm are the main contributors to the pore volume. The pore specific surface area shows multiple peaks, and the peak value appears for pore diameters of 2-3 nm, indicating that this pore diameter is the main contributor to the specific surface area. For pore diameters of 0.489-1.083 nm, the pore size distribution is bimodal, with peak values at 0.56-0.62 nm and 0.82-0.88 nm. The adsorption capability of the coal reservoir depends on the development degree of the supermicroporous specific surface area, because the supermicroporous pores are the main contributors to the specific pore area. Additionally, the adsorption space increases as the adsorption equilibrium pressure increases. Under the same pressure, as the maximum vitrinite reflectance increases, the adsorption space increases. In addition, the cumulative reduction in the surface free energy increases as the maximum vitrinite reflectance increases.
