2Towards Kinetic Modeling of Global Metabolic Networks: Methylobacterium extorquens AM1 Growth as Validation显示文摘Here we report a systematic method for constructing a large scale kinetic metabolic model and its initial application to the modeling of central metabolism of Methylobacterium extorquens AM1, a methylotrophic and environmental important bacterium. Its central metabolic network includes formaldehyde metabolism, serine cycle, citric acid cycle, pentose phosphate pathway, gluconeogensis, PHB synthesis and acetyl-CoA conversion pathway, respiration and energy metabolism. Through a systematic and consistent procedure of finding a set of parameters in the physiological range we overcome an outstanding difficulty in large scale kinetic modeling: the requirement for a massive number of enzymatic reaction parameters. We are able to construct the kinetic model based on general biological considerations and incomplete experimental kinetic parameters. Our method consists of the following major steps: 1) using a generic enzymatic rate equation to reduce the number of enzymatic parameters to a minimum set while still preserving their characteristics; 2) using a set of steady state fluxes and metabolite concentrations in the physiological range as the expected output steady state fluxes and metabolite concentrations for the kinetic model to restrict the parametric space of enzymatic reactions; 3) choosing enzyme constants K's and K'eqs optimized for reactions under physiological concentrations, if their experimental values are unknown; 4) for models which do not cover the entire metabolic network of the organisms, designing a dynamical exchange for the coupling between the metabolism represented in the model and the rest not included.Ping Ao Lik Wee Lee Mary E. 3Vegetation dynamics induced by groundwater fluctuations in the lower Heihe River Basin,northwestern China显示文摘Aims Since 2000,the environmental flow controls project has been implemented in the lower Heihe River Basin,a typical arid inland river basin in northwest China,to restore the deteriorated ecological environment in this region.The aim of this study was to explore the impacts of groundwater fluctuations on vegetation dynamics.Our results can be used as a reference for water resources planning and management to maintain proper environmental flows in arid areas.Methods The location(by Global Positioning System)and depth of the monitoring wells,as well as groundwater table depth and salinity were measured in situ at each site from July to August 2009.Based on the measurements of the groundwater table depth and salinity following the implementation of environmental flow controls project(EFCP)in the lower Heihe River Basin,the groundwater fluctuations during the period from 2001 to 2009 were analyzed.Descriptive statistics and Pearson’s correlation were used to analyze the relationship between vegetation changes and groundwater table fluctuations.Additionally,the spatial distributions of the groundwater table depth and salinity were interpolated using the simple kriging method.Trend analysis was applied to the time series of integrated Moderate Resolution Imaging Spectroradiometer normalized difference vegetation index data to identify interannual vegetation dynamics.The relationship between vegetation status and groundwater environment was investigated at different spatial scales by analyzing and comparing the time series and trends.Important Findings(i)The groundwater table and salinity increased significantly in most of the study area with spatial heterogeneity.On average,the groundwater table rose;0.5 and 1.5 m in the upper and lower Ejina Basin,respectively,and the groundwater salinity increased across the study area by 0–4%.(ii)A notable correlation between the vegetation status and the groundwater table was revealed when the groundwater table depth fluctuated between 1.8 and 3.5 m,whereas the vegetation did not show an obvious response to groundwater table changes when the groundwater table depth was more than 5–6 m.(iii)Vegetation restoration mainly occurred in riparian areas within 500–1000 m of from natural rivers,where the groundwater table depth varied from 2 to 4 m,and salinity was<5%,whereas vegetation degradation appeared at some locations where groundwater environment had deteriorated.Ping Wang Yichi Zhang Jingjie Yu Guobin Fu Fei Ao 2011Journal of Plant Ecology2011,4,1:10

8Global view of bionetwork dynamics:adaptive landscape显示文摘Based on recent work, I will give a nontechnical brief review of a powerful quantitative concept in biology, adaptive landscape, initially proposed by S.Wright over 70 years ago, reintroduced by one of the founders of molecular biology and by others in different biological contexts, but apparently forgotten by modern biologists for many years.Nevertheless, this concept finds an increasingly important role in the development of systems biology and bionetwork dynamics modeling, from phage lambda genetic switch to endogenous network for cancer genesis and progression.It is an ideal quantification to describe the robustness and stability of bionetworks.Here, I will first introduce five landmark proposals in biology on this concept, to demonstrate an important common thread in theoretical biology.Then I will discuss a few recent results, focusing on the studies showing theoretical consistency of adaptive landscape.From the perspective of a working scientist and of what is needed logically for a dynamical theory when confronting empirical data, the adaptive landscape is useful both metaphorically and quantitatively, and has captured an essential aspect of biological dynamical processes.Though at the theoretical level the adaptive landscape must exist and it can be used across hierarchical boundaries in biology, many associated issues are indeed vague in their initial formulations and their quantitative realizations are not easy, and are good research topics for quantitative biologists.I will discuss three types of open problems associated with the adaptive landscape in a broader perspective.Ping Ao 2009Journal of Genetics and Genomics2009,36,2:5
9Decreased hepatic peroxisome proliferator-activated receptor-γ contributes to increased sensitivity to endotoxin in obstructive jaundice显示文摘AIM: To investigate the role of hepatic peroxisome proliferator-activated receptor-γ (PPAR-γ) in increased susceptibility to endotoxin-induced toxicity in rats with bile duct ligation during endotoxemia.METHODS: Male Sprague-Dawley rats were subjected to bile duct ligation (BDL). Sham-operated animals served as controls. DNA binding were determined by polymerase chain reaction, Western blotting analysis,and electrophoretic mobility shift assay, respectively.BDL and sham-operated rats received a non-lethal dose of intraperitoneal lipopolysaccharide (LPS) injection (3 mg/kg, i.p.). Additionally, the potential beneficial effects of the PPAR-γ agonist rosiglitazone were determined in BDL and sham-operated rats treated with a non-lethal dose of LPS. Survival was assessed in BDL rats treated with a non-lethal dose of LPS and in sham-operatedrats treated at a lethal dose of LPS (6 mg/kg, i.p.).RESULTS: PPAR-γ activity in rats undergoing BDL wassignificantly lower than in the sham-controls. Hepatic PPAR-γ gene expression was downregulated at both them RNA and protein levels. In a parallel group, serumlevels of pro-inflammatory cytokines were nearly unde-tectable in the sham-operated rats. When challenged with a non-lethal dose of LPS (3 mg/kg), the BDL ratshad approximately a 2.4-fold increase in serum IL-6,a 2.7 fold increase in serum TNF-α, 2.2-fold increasein serum IL-1 and 4.2-fold increase in serum ALT. Thesurvival rate was significantly lower as compared with that in sham-operated group. Additionally, rosiglitazone significantly reduced the concentration of TNF-α, IL-1β, IL-6 and ALT in sham-operated rats, but not in BDL rats, in response to LPS (3 mg/kg). 10Myofiber necroptosis promotes muscle stem cell proliferation via releasing Tenascin-C during regeneration显示文摘Necroptosis,a form of programmed cell death,is characterized by the loss of membrane integrity and release of intracellular contents,the execution of which depends on the membrane-disrupting activity of the Mixed Lineage Kinase Domain-Like protein(MLKL)upon its phosphorylation.Here we found myofibers committed MLKL-dependent necroptosis after muscle injury.Either pharmacological inhibition of the necroptosis upstream kinase Receptor Interacting Protein Kinases 1(RIPK1)or genetic ablation of MLKL expression in myofibers led to significant muscle regeneration defects.By releasing factors into the muscle stem cell(MuSC)microenvironment,necroptotic myofibers facilitated muscle regeneration.Tenascin-C(TNC),released by necroptotic myofibers,was found to be critical for MuSC proliferation.The temporary expression of TNC in myofibers is tightly controlled by necroptosis;the extracellular release of TNC depends on necroptotic membrane rupture.TNC directly activated EGF receptor(EGFR)signaling pathway in MuSCs through its N-terminus assembly domain together with the EGF-like domain.These findings indicate that necroptosis plays a key role in promoting MuSC proliferation to facilitate muscle regeneration.Shen'ao Zhou Wei Zhang Gaihong Cai Yingzhe Ding Caixia Wei Sheng Li Yu Yang Jie Qin Dan Liu Hao Zhang Xiexiang Shao Jianhua Wang Hongye Wang Wenjun Yang Huating Wang She Chen Ping Hu Liming Sun 2020Cell Research2020,30,12:4

17A Generic Kinematic Model for Three Main Types of Five-axis Machine Tools显示文摘Material removal is one of the most used processes in manufacturing. Five-axis CNC machines are believed to be the best tools in sculptured surface machining. In this study, a generic and unified kinematic model was developed as a viable alternative to the particular solutions that are only applicable to individual machine configurations. This versatile model is then used to verify the feasibility of the two rotational joints within the kinematic chain of three main types of a five-axis machine-tool. 18Electrodeposition of chitosan/graphene oxide conduit to enhance peripheral nerve regeneration显示文摘Currently available commercial nerve guidance conduits have been applied in the repair of peripheral nerve defects.However,a conduit exhibiting good biocompatibility remains to be developed.In this work,a series of chitosan/graphene oxide(GO)films with concentrations of GO varying from 0-1 wt%(collectively referred to as CHGF-n)were prepared by an electrodeposition technique.The effects of CHGF-n on proliferation and adhesion abilities of Schwann cells were evaluated.The results showed that Schwann cells exhibited elongated spindle shapes and upregulated expression of nerve regeneration-related factors such as Krox20(a key myelination factor),Zeb2(essential for Schwann cell differentiation,myelination,and nerve repair),and transforming growth factorβ(a cytokine with regenerative functions).In addition,a nerve guidance conduit with a GO content of 0.25%(CHGFC-0.25)was implanted to repair a 10-mm sciatic nerve defect in rats.The results indicated improvements in sciatic functional index,electrophysiology,and sciatic nerve and gastrocnemius muscle histology compared with the CHGFC-0 group,and similar outcomes to the autograft group.In conclusion,we provide a candidate method for the repair of peripheral nerve defects using free-standing chitosan/GO nerve conduits produced by electrodeposition.Ya-Nan Zhao Ping Wu Zi-Yuan Zhao Fei-Xiang Chen Ao Xiao Zhi-Yi Yue Xin-Wei Han Yong Zheng Yun Chen 2023Neural Regeneration Research2023,18,1:1
