| 1 | A Collinearity-Incorporating Homology Inference Strategy for Connecting Emerging Assemblies in the Triticeae Tribe as a Pilot Practice in the Plant Pangenomic Era显示文摘Plant genome sequencing has dramatically increased,and some species even have multiple high-quality reference versions.Demands for clade-specific homology inference and analysis have increased in the pangenomic era.Here we present a novel method,GeneTribe(http://gffzz6c7fcf032cb94ff5s0pow90o0kcwp6vv9.ffgz.tsg.suse.edu.cn/genetribe/),for homology inference among genetically similar genomes that incorporates gene collinearity and shows bet-ter performance than traditional sequence-similarity-based methods in terms of accuracy and scalability.The Triticeae tribe is a typical allopolyploid-rich clade with complex species relationships that includes many important crops,such as wheat,barley,and rye.We built Triticeae-GeneTribe(http://gffzzaeec8df70e7c4b21h0pow90o0kcwp6vv9.ffgz.tsg.suse.edu.cn/TGT/),a homology database,by integrating 12 Triticeae genomes and 3 outgroup model genomes and implemented versatile analysis and visualization functions.With macrocollinearity analysis,we were able to construct a refined model illustrating the structural rearrangements of the 4A-5A-7B chromosomes in wheat as two major translocation events.With collinearity analysis at both the macro-and microscale,we illustrated the complex evolutionary history of homologs of the wheat vernalization gene Vm2,which evolved as a combined result of genome translocation,duplication,and polyploidization and gene loss events.Our work provides a useful practice for connecting emerging genome assemblies,with awareness of the extensive polyploidy in plants,and will help researchers efficiently exploit genome sequence re-sources. | Yongming Chen Wanjun Song Xiaoming Xie Zihao Wang Panfeng Guan Huiru Peng Yuannian Jiao Zhongfu Ni Qixin Sun Weilong Guo | 2020 | Molecular Plant2020,13,12: | 14 |

| 4 | GABAergic Abnormalities Associated with Sensorimotor Corticostriatal Community Structural Deficits in ErbB4 Knockout Mice and First-Episode Treatment-Naive Patients with Schizophrenia显示文摘The current study was designed to explore how disruption of specific molecular circuits in the cerebral cortex may cause sensorimotor cortico-striatal community structure deficits in both a mouse model and patients with schizophrenia.We used prepulse inhibition(PPI)and brain structural and diffusion MRI scans in 23 mice with conditional ErbB4 knockout in parvalbumin interneurons and 27 matched controls.Quantitative real-time PCR was used to assess the differential levels of GABA-related transcripts in brain regions.Concurrently,we measured structural and diffusion MRI and the cumulative contribution of risk alleles in the GABA pathway genes in firstepisode treatment-naı¨ve schizophrenic patients(n=117)and in age-and sex-matched healthy controls(n=86).We present the first evidence of gray and white matter impairment of right sensorimotor cortico-striatal networks and reproduced the sensorimotor gating deficit in a mouse model of schizophrenia.Significant correlations between gray matter volumes(GMVs)in the somatosensory cortex and PPI as well as glutamate decarboxylase 1 mRNA expression were found in controls but not in knockout mice.Furthermore,these findings were confirmed in a human sample in which we found significantly decreased gray and white matter in sensorimotor cortico-striatal networks in schizophrenic patients.The psychiatric risk alleles of the GABA pathway also displayed a significant negative correlation with the GMVs of the somatosensory cortex in patients.Our study identified that ErbB4 ablation in parvalbumin interneurons induced GABAergic dysregulation,providing valuable mechanistic insights into the sensorimotor cortico-striatal community structure deficits associated with schizophrenia. | Chengcheng Zhang Peiyan Ni Yikang Liu Yang Tian Jinxue Wei Bo Xiang Liansheng Zhao Xiaojing Li Xiaohong Ma Wei Deng Wanjun Guo Rongjun Ni Yamin Zhang Qiang Wang Hailiang Huang Nanyin Zhang Tao Li | 2020 | Neuroscience Bulletin2020,36,2: | 9 |

| 6 | Age-Related Reduction in Cortical Thickness in First-Episode Treatment-Na?ve Patients with Schizophrenia显示文摘Substantial evidence supports the neurodevelopmental hypothesis of schizophrenia.Meanwhile,progressive neurodegenerative processes have also been reported,leading to the hypothesis that neurodegeneration is a characteristic component in the neuropathology of schizophrenia.However,a major challenge for the neurodegenerative hypothesis is that antipsychotic drugs used by patients have profound impact on brain structures.To clarify this potential confounding factor,we measured the cortical thickness across the whole brain using highresolution T1-weighted magnetic resonance imaging in 145 first-episode and treatment-naive patients with schizophrenia and 147 healthy controls.The results showed that,in the patient group,the frontal,temporal,parietal,and cingulate gyri displayed a significant age-related reduction of cortical thickness.In the control group,age-related cortical thickness reduction was mostly located in the frontal,temporal,and cingulate gyri,albeit to a lesser extent.Importantly,relative to healthy controls,patients exhibited a significantly smaller age-related cortical thickness in the anterior cingulate,inferior temporal,and insular gyri in the right hemisphere.These results provide evidence supporting the existence of neurodegenerative processes in schizophrenia and suggest that these processes already occur in the early stage of the illness. | Yin Lin Mingli Li Yi Zhou Wei Deng Xiaohong Ma Qiang Wang Wanjun Guo Yinfei Li Lijun Jiang Xun Hu Nanyin Zhang Tao Li | 2019 | Neuroscience Bulletin2019,35,4: | 5 |

| 8 | Testing the role of genetic variation of the MC4R gene in Chinese population in antipsychotic-induced metabolic disturbance显示文摘Antipsychotic-induced metabolic disturbance(AIMD) is a common adverse effect of antipsychotics with genetics partly underpinning variation in susceptibility among schizophrenia patients. Melanocortin4 receptor(MC4 R) gene, one of the candidate genes for AIMD, has been under-studied in the Chinese patients. We conducted a pharmacogenetic study in a large cohort of Chinese patients with schizophrenia. In this study, we investigated the genetic variation of MC4 R in Chinese population by genotyping two SNPs(rs489693 and rs17782313) in 1,991 Chinese patients and examined association of these variants with the metabolic effects that were often observed to be related to AIMD. Metabolic measures, including body mass index(BMI), waist circumference(WC), glucose, triglyceride, high-density lipoprotein(HDL), and low-density lipoprotein(LDL) levels were assessed at baseline and after 6-week antipsychotic treatment. We found that interaction of SNP×medication status(drug-na?ve/medicated) was significantly associated with BMI, WC, and HDL change %, respectively. Both SNPs were significantly associated with baseline BMI and WC in the medicated group. Moderate association of rs489693 with WC, Triglyceride, and HDL change % were observed in the whole sample. In the drug-na?ve group, we found recessive effects of rs489693 on BMI gain more than 7%, WC and Triglyceride change %, with AA incurring more metabolic adverse effects. In conclusion, the association between rs489693 and the metabolic measures is ubiquitous but moderate. Rs17782313 is less involved in AIMD. | 10 | Geochemistry, Petrology and Mineralogy of Coal Measure Shales in the Middle Jurassic Yanan Formation from Northeastern Ordos Basin, China: Implications for Shale Gas Accumulation显示文摘The Jurassic Yanan Formation is one of the most important coal-producing formations and hydrocarbon source rocks in the Ordos Basin, North China. To evaluate the shale gas potential of the Yanan shale, a total of 48 samples from north Ordos Basin were sampled, and their geochemical, petrological, mineralogical and pore characteristics were investigated. It was found that the shale samples are a suite of early mature source rock. The total organic carbon(TOC) content ranges from 0.33% to 24.12% and the hydrogen index(HI) ranges from 43.31 mg/g to 330.58 mg/g. The relationship between Tmax and HI indicates the organic matter is type Ⅱ-Ⅲ. This conclusion is also supported by the organic petrological examination results, which shows that the kerogen is mainly liptinite and vitrinite. Minerals in the samples are composed mainly of quartz, clay and feldspar, and the clay minerals are composed of prevailing kaolinite, illite/smectite, chlorite and a small amount of illite. Under scanning electron microscope, OM pores in the Yanan shale are scarce except pores come from the kerogen intrinsic texture or clay aggregates within the organic particles. As the weak compaction caused by shallow burial depth, interparticle pores and intraparticle pores are common, the hydrocarbon storage capacity of the Yanan shale was improved. | 11 | Simulation and energy performance assessment of CO_2 removal from crude synthetic natural gas via physical absorption process显示文摘The paper presents an energy performance assessment of CO2 removal for crude synthetic natural gas (SNG) upgrade by Selexol absorption process. A simplified process simulation of the Selexol process concerning power requirement and separation performance was developed. The assessment indicates that less pressure difference between crude SNG and absorption pressure favors the energy performance of CO2 removal process. When both crude SNG and absorption pressures are 20 bar, CO2 removal process has the best energy performance. The optimal specific power consumption of the CO2 removal process is 566 kJ/kg CO2 . The sensitivity analysis shows that the CO2 removal efficiency would significantly influence the total power consumption of the removal process, as well as higher heating value (HHV) and CO2 content in SNG. However, the specific power consumption excluding crude SNG and SNG compressions changes little with the variance of CO2 removal efficiency. If by-product CO2 is compressed for CO2 capture, the process would turn into a CO2 -sink for the atmosphere.
