1A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. 2Resequencing of 145 Landmark Cultivars Reveals Asymmetric Sub-genome Selection and Strong Founder Genotype Effects on Wheat Breeding in China显示文摘Controlled pedigrees and the multi-decade timescale of national crop plant breeding programs offer a unique experimental context for examining how selection affects plant genomes.More than 3000 wheat cultivars have been registered,released,and documented since 1949 in China.In this study,a set of 145 elite cultivars selected from historical points of wheat breeding in China were re-sequenced.A total of 43.75 Tb of sequence data were generated with an average read depth of 17.94x for each cultivar,and more than 60.92 million SNPs and 2.54 million InDels were captured,based on the Chinese Spring RefSeq genome v1.0.Seventy years of breeder-driven selection led to dramatic changes in grain yield and related phenotypes,with distinct genomic regions and phenotypes tar-geted by different breeders across the decades.There are very clear instances illustrating how introduced Italian and otherforeign germplasm was integrated into Chinese wheat programs and reshaped the genomic landscape of local modern cultivars.Importantly,the resequencing data also highlighted significant asymmetric breeding selec-tion among the three sub-genomes:this was evident in both the collinear blocks for homeologous chromosomes and among sets of three homeologous genes.Accumulation of more newly assembled genes in newer cultivars implied the potential value of these genes in breeding.Conserved and extended sharing of linkage disequilibrium(LD)blocks was highlighted among pedigree-related cultivars,in which fewer haplotype differences were detected.Fixation or replacement of haplotypes from founder genotypes after generations of breeding was related to their breeding value.Based on the haplotype frequency changes in LD blocks of pedigree-related cultivars,we propose a strategy for evaluating the breeding value of any given line on the basis of the accumulation(pyramiding)of bene-ficial haplotypes.Collectively,our study demonstrates the influence of 'founder genotypes' on the output of breeding efforts over many decades and also suggests that founder genotype perspectives are in fact more dy-namic when applied in the context of modern genomics-informed breeding.Chenyang Hao Chengzhi Jiao Jian Hou Tian Li Hongxia Liu Yuquan Wang Jun Zheng Hong Liu Zhihong Bi Fengfeng Xu Jing Zhao Lin Ma Yamei Wang Uzma Majeed Xu Liu Rudi Appels Marco Maccaferri Roberto Tuberosa Hongfeng Lu Xueyong Zhang 2020Molecular Plant2020,13,12:9
3Effects of nitric oxide treatment on flavour compounds and antioxidant enzyme activities of button mushroom (Agaricus bisporus) during storage显示文摘Button mushroom(Agaricus bisporus)is sold well for its unique flavour and nutritional benefits.However,the mushroom flavour deteriorates quickly during storage because of its delicate structure and high moisture.In this study,the effects of nitric oxide(NO)application on flavour compounds and antioxidant enzyme activities of stored button mushrooms were investigated.The button mushrooms were immersed in the NO donor sodium nitroprusside(15μmol/L)for 3 min and then stored under the condition of 4℃,90%relative humidity for 12 days.Results showed that the treated mushrooms have reduced weight loss rate,uniform white colour,and higher firmness during storage.Compared to the control,the ketones,alcohols,esters,and aldehydes in the NO-treated button mushroom increased sharply at 3 days of storage and then showed a continuing decline trend,except ester compounds which reached the peak value at 6 days of storage.In addition,NO treatment increased the total phenolics and catalase activity and inhibited the polyphenol oxidase activity in the stored button mushroom.These results indicated that NO treatment is an alternative storage technology to enhance antioxidant capacity and maintain flavour and consumer acceptance of stored button mushroom.Peiyu Zhang Haoyue Sun Ting Fang Yaoyao Zhao Yuquan Duan Qiong Lin 2020Food Quality and Safety2020,4,3:2

5Functional identification of gene cluster for the aniline metabolic pathway mediated by transposable element显示文摘A convenient and widely applicable method has been developed to clone aniline metabolic gene cluster in this study. Three positive recombinant plasmids pDA1, pDB2 and pDB11 were cloned from genomic library of aniline degradation strain AD9. The result of aniline dioxygenase (AD) activity and catechol 2,3-oxygenase (C23O) activity assay showed that pDA1 and pDB11 contain aniline dioxy-genase genes and catechol 2,3-dioxygenase genes, respectively. The sequence analysis of the total 24.7-kb region revealed that this region contains 25 ORFs, of which 17 genes involve metabolism of aniline. In the gene cluster, the first five genes (tadQTA1A2B) and the subsequent gene (tadR1) were pre-dicted to encode a multi-component aniline dioxygenase and a LysR-type regulator, respectively, while the others (tadD1C1D2C2EFGIJKL) were expected to encode meta- cleavage pathway enzymes for catechol degradation. 10An Uncertain Optimal Energy Flow Model for CCHP Campus Microgrid Using Parameterized Probability Boxes显示文摘Due to the uncertain fluctuations of renewable energy and load power, the state variables such as bus voltages and pipeline mass flows in the combined cooling, heating, and power campus microgrid(CCHP-CMG) may exceed the secure operation limits. In this paper, an optimal energy flow(OEF) model for a CCHP-CMG using parameterized probability boxes(p-boxes) is proposed to describe the higher-order uncertainty of renewables and loads. In the model, chance constraints are used to describe the secure operation limits of the state variable p-boxes, and variance constraints are introduced to reduce their random fluctuation ranges. To solve this model, the chance and variance constraints are transformed into the constraints of interval cumulants(ICs) of state variables based on the p-efficient point theory and interval Cornish-Fisher expansion. With the relationship between the ICs of state variables and node power, and using the affine interval arithmetic method, the original optimization model is finally transformed into a deterministic nonlinear programming model. It can be solved by the CONOPT solver in GAMS software to obtain the optimal operation point of a CCHP-CMG that satisfies the secure operation requirements considering the higher-order uncertainty of renewables and loads. 13Factorization Machine Based on Bitwise Feature Importance for CTR Prediction显示文摘Click-through-rate(CTR)prediction is a crucial task in recommendation systems.The accuracy of CTR prediction is strongly influenced by the precise extraction of essential data and the modeling strategy chosen.The data of the CTR task are often very sparse,and Factorization Machines(FMs)are a class of general predictors working effectively with it.However,the performance of FMs can be limited by the fixed feature representation and the same weight of different features.In this work,we propose an improved Bitwise Feature Importance Factorization Machine(BFIFM)to improve the accuracy.The necessity of learning the degree of effect of the same feature under various situations is learned through the low-order intersection method,and the deep neural network(DNN)in our model is used in parallel to study high-order intersections.According to the final results obtained,the BFIFM model significantly outperforms other state-of-the-art models.Hao Li Caimao Li Yuquan Hou Hao Lin Qiuhong Chen 2022国际计算机前沿大会会议论文集2022,,1:0

15Substrate,Hormone,Winnowing,and Stratification Influence the Seed Germination of Ilex asprella(Hook.et Arn.)Champ.ex Benth显示文摘Ilex asprella(Hook.et Arn.)Champ.ex Benth is one of the most important traditional Chinese medicines in southern China.The seeds of Ilex asprella usually have extremely low germination due to their dormancy characteristics,which severely impacts the efficiency of seedling raising and increases labor costs.In this study,to improve the seed germination of I.asprella,the effects of germination substrate,hormone,winnowing,and stratification treatments on the seed germination of I.asprella were investigated.The results of the germination matrix showed that the highest germination percentage of 45.2%was achieved under the 20℃/10℃day/night temperature and vermiculite germination medium conditions.The results of hormone treatments revealed that 100–400 mg/L of gibberellin(GA)and 50–100 mg/L of salicylic acid(SA)were found to be effective in releasing the dormancy of I.asprella seeds.Moreover,winnowing could effectively eliminate unsaturated seeds and impurities,thus improving the seed germination of I.asprella.Furthermore,warm temperature(15℃)stratification could expand the temperature range of I.asprella’s seed germination,which was beneficial for seed germination of I.asprella and for seed nursery at room temperature in production practice.The present study obtained a method to break dormancy and increase seed germination in I.asprella,thereby forming a groundwork for improving the efficiency of large-scale planting of I.asprella.Yuquan Huang Fan Wei QingMa Yang Lin Jinpeng Huang Yanxia Zhu Danfeng Tang 2023Phyton-International Journal of Experimental Botany2023,92,7:0
16Reconstruction of enzymatic activity from split genes encoding glyphosate-tolerant EPSPS protein of Psedomonas fluorescens G2 strain by intein mediated protein complementation显示文摘A mutagenesis library was constructed using GPS-LS system to insert a random 5 aa into the 5-enolpyruvylshikimate-3-phosphate synthase (EPSPS) encoded by aroA gene. Active EPSPS pro- teins were identified by the ability to rescue growth of aroA-deleted mutant ER2799 on M9 minimal media. 12 unique sites, which can tolerate a 5-aa insertion, were identified. In all of the 12 sites, only F295/T296 site was found to split the G2-EPSPS properly by co-transformation of plasmids into E. coli ER2799. The G2-EPSPS gene was then divided into N-termi- nal and C-terminal from F295/T296 site which were fused to the N-terminal and C-terminal of Ssp.DnaE intein, respectively, creating two plasmids pMEPS- N295IN and pKEPSc296Ic. Co-transformation of plasmids, pMEPSN295IN and pKEPSc296Ic, rescu- ed growth of ER2799 in M9 minimal media, indicating that the intein splicing domains were bringing the EPSPS fragments together to generate activity.
