| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 5 | Combined acoustic radiation force impulse, aminotransferase to platelet ratio index and Forns index assessment for hepatic fibrosis grading in hepatitis B显示文摘AIM: To investigate the combined diagnostic accuracy of acoustic radiation force impulse(ARFI), aspartate aminotransferase to platelet ratio index(APRI) and Forns index for a non-invasive assessment of liver fibrosis in patients with chronic hepatitis B(CHB). METHODS: In this prospective study, 206 patients had CHB with liver fibrosis stages F0-F4 classified by METAVIR and 40 were healthy volunteers were measured by ARFI, APRI and Forns index separately or combined as indicated. RESULTS: ARFI, APRI or Forns index demonstrated a significant correlation with the histological stage(all P < 0.001). According to the AUROC of ARFI and APRI for evaluating fibrotic stages more than F2, ARFI showed an enhanced diagnostic accuracy than APRI(P < 0.05). The combined measurement of ARFI and APRI exhibited better accuracy than ARFI alone when evaluating ≥ F2 fibrotic stage(Z = 2.77, P = 0.006). Combination of ARFI, APRI and Forns index did not obviously improve the diagnostic accuracy compared to the combination of ARFI and APRI(Z = 0.958, P = 0.338). | 8 | Genetic dissection of maize seedling root system architecture traits using an ultra-high density bin-map and a recombinant inbred line population显示文摘Maize(Zea mays) root system architecture(RSA)mediates the key functions of plant anchorage and acquisition of nutrients and water. In this study,a set of 204 recombinant inbred lines(RILs) was derived from the widely adapted Chinese hybrid ZD958(Zheng58 Chang7-2),genotyped by sequencing(GBS) and evaluated as seedlings for 24 RSA related traits divided into primary,seminal and total root classes. Signi ficant differences between the means of the parental phenotypes were detected for 18 traits,and extensive transgressive segregation in the RIL population was observed for all traits. Moderate to strong relationships among the traits were discovered. A total of 62 quantitative trait loci(QTL) were identi fied that individually explained from1.6% to 11.6%(total root dry weight/total seedling shoot dry weight) of the phenotypic variation. Eighteen,24 and 20 QTL were identi fied for primary,seminal and total root classes of traits,respectively. We found hotspots of 5,3,4 and 12 QTL in maize chromosome bins 2.06,3.02-03,9.02-04,and 9.05-06,respectively,implicating the presence of root gene clusters or pleiotropic effects. | 10 | Field Measurements of Influence of Sand Transport Rate on Structure of Wind-sand Flow over Coastal Transverse Ridge显示文摘The structure of wind-sand flow under different total sand transport rates was measured with field vertical anemometer and sand trap on the crest of typical coastal transverse ridge in Changli Gold Coast of Hebei Province, which is one of the most typical coastal aeolian distribution regions in China and famous for the tall and typical coastal transverse ridges. The measurement results show that, on the conditions of approximate wind velocities and same surface materials and environments, some changes happen to the structure of wind-sand flow with the increase of total sand transport rate on the crest of coastal transverse ridge. First, the sand transport rates of layers at different heights in the wind-sand flow increase, with the maximum increase at the height layer of 4-8cm. Second, the ratios of sand trans-port rates of layers at different heights to total sand transport rate decrease at the low height layer (0-4cm), but increase at the high height layer (4-60cm). Third, the distribution of the sand transport rate in the wind-sand flow can be expressed by an exponential function at the height layer of 0-40cm, but it changes from power function model to ex-ponential function model in the whole height layer (0-60cm) and changes into polynomial function model at the height layer of 40-60cm with the increase of total sand transport rate. | 12 | Monitoring on subsidence due to repeated excavation with DInSAR technology显示文摘DInSAR technology was used to monitor subsidence caused by underground coal mining activities in mountainous area, with multi source SAR data, including 8 EnviSAT C-band and 4 ALOS L-band, and 4 programmed TerraSAR-X dataset. The results revealed that 2-pass DInSAR technique sometimes failed to retrieve the mining-caused subsidence due to spatial and/or temporal de-correlation. We also noticed that there existed residual topographic phase after the compensation with SRTM DEM, which could almost overwhelm the subsidence information when the perpendicular baseline was relatively large. Based on the mining materials, analysis was made on the shape of subsidence area. For the well geocoded results from TerraSAR-X, confirmed by GPS surveying results of corner reflectors, we tried to extract the advance distance of influence besides the subsidence area. Due to the big deformation gradient over stopingfaces, the X-band SAR data could not capture the maximum value subsidence revealed by GPS survey in our preliminary results, the same as C-band EnviSAT data. | 13 | Tectonic contrast between the conjugate margins of the South China Sea and the implication for the differential extensional model显示文摘The extensional model of the South China Sea(SCS)has been widely studied,but remains under debate.Based on the latest high-quality multi-channel seismic data,bathymetric data,and other obtained seismic profiles,the asymmetric characteristics between the conjugate margins of the SCS are revealed and extensional model of the SCS margin is discussed further.Spatial variation of morphology,basement structure,and marginal faults are discovered among the SCS margin profiles.As for the NS-trending variation,the basement of northern margin displays in the shape of step downwards to the sea,while the basement of southern margin is composed of wide rotated and tilted blocks,without any obvious bathymetric change.The variation also exists in the development of marginal faults between the conjugate margins,and detachment fault system is identified on the southern margin.Along the southern margin from east to west,the Eastern and Southwestern Basins developed different structural units.Based on the tectonic contrast of the conjugate margins,differential extensional model is proposed to explain the spatial variation of the SCS structure,which introduces detachment faults controlling the evolution of the SCS.The upper crust above the detachment fault was deformed by simple shear,while the lower crust and upper mantle below the detachment fault was deformed by pure shear.Because of the different lateral transfer between the upper brittle faulting and the lower ductile extensional regions,there developed marginal plateau(Liyue basin)and outer rise(Zhenghe massif)on the lower plate margin of the Eastern Basin and the Southwestern Basin,respectively.The evolution of the present SCS may be influenced by the diachronous close of the paleo-SCS. | DONG DongDong WU ShiGuo LI JiaBiao Thomas LüDMANN | 2014 | Science China Earth Sciences2014,57,6: | 7 |

| 16 | Assessment of scoring systems for acute-on-chronic liver failure at predicting short-term mortality in patients with alcoholic hepatitis显示文摘AIM To assess the performance of proposed scores specific for acute-on-chronic liver failure in predicting shortterm mortality among patients with alcoholic hepatitis.METHODS We retrospectively collected data from 264 patients with clinically diagnosed alcoholic hepatitis from January to December 2013 at 21 academic hospitals in Korea. The performance for predicting short-term mortality was calculated for Chronic Liver FailureSequential Organ Failure Assessment(CLIF-SOFA), CLIF Consortium Organ Failure score(CLIF-C OFs), Maddrey'sdiscriminant function(DF), age, bilirubin, international normalized ratio and creatinine score(ABIC), Glasgow Alcoholic Hepatitis Score(GAHS), model for end-stage liver disease(MELD), and MELD-Na.RESULTS Of 264 patients, 32(12%) patients died within 28 d. The area under receiver operating characteristic curve of CLIF-SOFA, CLIF-C OFs, DF, ABIC, GAHS, MELD, and MELD-Na was 0.86(0.81-0.90), 0.89(0.84-0.92), 0.79(0.74-0.84), 0.78(0.72-0.83), 0.81(0.76-0.86), 0.83(0.78-0.88), and 0.83(0.78-0.88), respectively, for 28-d mortality. The performance of CLIF-SOFA had no statistically significant differences for 28-d mortality. The performance of CLIF-C OFs was superior to that of DF, ABIC, and GAHS, while comparable to that of MELD and MELD-Na in predicting 28-d mortality. | 19 | Behavior modeling and verification of movement authority scenario of Chinese Train Control System using AADL显示文摘Train control systems like most digital controllers are, by definition, hybrid systems as they interact with or try to control some aspects of the physical world. Detailed behavior modeling with constraints specification and formal verification, required for reliability prediction, is a great challenge for hybrid system designers.Train control systems further intensify this challenge with extensive interaction between computing units and their physical environment and their mutual dependence on each other. In this paper, we investigate behavior modeling and formal verification of Chinese Train Control System Level 3(CTCS-3) using Architectural Analysis & Design Language(AADL) to cope with this challenge. AADL is an architecture description language for embedded systems and is based on model-based engineering paradigm. Along with structural modeling of embedded systems using the core language constructs, AADL also provides support for language extension through annex sublanguages. In system requirements specification document, the behavior of the CTCS-3 is specified as a set of basic operation scenarios that cooperate with each other to achieve safe and secure functionality of trains.Movement Authority(MA) scenario, explored in this paper, is considered as a basic and most crucial scenario to prevent trains from colliding with each other. The detailed discrete behavior of control system is modeled and verified using the Behavior Language for Embedded Systems with Software(BLESS) annex sublanguage of AADL, and the continuous behavior of train with the cyber–physical interaction(communication between train and control system) is modeled using the Hybrid annex sublanguage. The behavior of the MA scenario at system level is verified using the Hybrid Hoare Logic theorem prover.
