1KaKs_Calculator 2.0:A Toolkit Incorporating Gamma-Series Methods and Sliding Window Strategies显示文摘We present an integrated stand-alone software package named KaKs_Calculator 2.0 as an updated version.It incorporates 17 methods for the calculation of nonsynonymous and synonymous substitution rates;among them,we added our modified versions of several widely used methods as the gamma series including γ-NG,γ-LWL,γ-MLWL,γ-LPB,γ-MLPB,γ-YN and γ-MYN,which have been demonstrated to perform better under certain conditions than their original forms and are not implemented in the previous version.The package is readily used for the identification of positively selected sites based on a sliding window across the sequences of interests in 5' to 3' direction of protein-coding sequences,and have improved the overall performance on sequence analysis for evolution studies.A toolbox,including C++ and Java source code and executable files on both Windows and Linux platforms together with a user instruction,is downloadable from the website for academic purpose at http://gffzz6ccd80d7270b40f2sxbpvfkcxkqwv6k96.ffgz.tsg.suse.edu.cn/projects/kakscalculator2/.Dapeng Wang Yubin Zhang Zhang Zhang Jiang Zhu Jun Yu 2010Genomics, Proteomics & Bioinformatics2010,8,1:79
2Ultrafast epitaxial growth of metre-sized single-crystal graphene on industrial Cu foil显示文摘A foundation of the modern technology that uses single-crystal silicon has been the growth of highquality single-crystal Si ingots with diameters up to 12 inches or larger. For many applications of graphene, large-area high-quality(ideally of single-crystal) material will be enabling. Since the first growth on copper foil a decade ago, inch-sized single-crystal graphene has been achieved. We present here the growth, in 20 min, of a graphene film of(5 ×50) cm^2 dimension with >99% ultra-highly oriented grains.This growth was achieved by:(1) synthesis of metre-sized single-crystal Cu(1 1 1) foil as substrate;(2)epitaxial growth of graphene islands on the Cu(1 1 1) surface;(3) seamless merging of such graphene islands into a graphene film with high single crystallinity and(4) the ultrafast growth of graphene film.These achievements were realized by a temperature-gradient-driven annealing technique to produce single-crystal Cu(1 1 1) from industrial polycrystalline Cu foil and the marvellous effects of a continuous oxygen supply from an adjacent oxide. The as-synthesized graphene film, with very few misoriented grains(if any), has a mobility up to ~23,000 cm^2 V^(-1)s^(-1)at 4 K and room temperature sheet resistance of ~230 Ω/□. 4Prediction of cervical lymph node metastases in papillary thyroid microcarcinoma by sonographic features of the primary site显示文摘Objective: To study the sonographic features of the primary site of papillary thyroid microcarcinoma(PTMC) for the prediction of cervical lymph node metastasis during preoperative diagnosis.Methods: A total of 710 PTMC patients between 2013 and 2016 with a diagnosis of cervical lymph node metastases were reviewed.We analyzed the sonographic features of the PTMC primary site to predict ipsilateral or central lymph node metastases in univariate and multivariate models.The ratio of abutment/perimeter of the PTMC primary site was utilized to evaluate cervical lymph node status.Results: Regarding clinical characteristics, multifocality and extrathyroidal extension were associated with cervical lymph node involvement.In the multivariate regression model, calcification and the abutment/perimeter ratio of lesions were evaluated as independent factors in level Ⅵ, ipsilateral or skip cervical lymph node metastases.The cut-off value of the ratio of abutment/perimeter of the PTMC primary site(25%) was significantly correlated with cervical lymph node metastases(P = 0.000).Conclusions: Independent sonographic features, including lesion size, lesion location, calcification, and the ratio of abutment/perimeter of the primary site, were associated with cervical lymph node metastases in PTMC patients.Xi Wei Meng Wang Xiaoqing Wang Xiangqian Zheng Ying Li Yi Pan Yueguo Li Jiali Mu Yang Yu Dapeng Li Ming Gao Sheng Zhang 2019Cancer Biology & Medicine2019,16,3:22
5Deep Structural Framework and Genetic Analysis of Gold Concentration Areas in the Northwestern Jiaodong Peninsula, China: A New Understanding based on High-Resolution Reflective Seismic Survey显示文摘The gold concentration areas in the northwestern Jiaodong Peninsula constituted an important gold metallogenetic region in Eastern China during the Mesozoic. The deep geological bodies' texture characteristic is important for exploring the resources thoroughly and understanding the metallogenic process. The detailed textures were revealed using high-resolution seismic profiles through the three major ore-controlling structures-Sanshandao fault zone, Jiaojia fault zone and Zhaoping fault zone. This study aims to establish a deep structural framework of this area. Based on their formation mechanism, the fault structures developed in the area can be divided into regional and local fault structures. The structural styles are characterised by superimposing their compressional, strike-slip and extensional multi-stage activities. The crust is cut by vertical structures corresponding to a left-lateral strike-slip fault system on the surface. Nearby these structures are the arc-shape structures formed by multi-stage magma intrusions into the upper crust. Bounded by the Tancheng–Lujiang and Muping–Jimo fault zones, the current Jiaodong block, developed a series of NE-trending strike-slip fault systems, was probably formed by the assemblage of several obliquely aligned blocks. The intensive magmatism and hydrothermal activity between the blocks induced large-scale mineralisation. 6Paleozoic sedimentary record of the Xing-Meng Orogenic Belt, Inner Mongolia: Implications for the provenances and tectonic evolution of the Central Asian Orogenic Belt显示文摘The Xing-Meng Orogenic Belt is the eastern extension of the Central Asian Orogenic Belt, which marks the boundary between the North China and Siberian blocks. Key information on the collision between these two blocks and the evolution of this orogenic belt at the end of the Paleozoic are preserved in the widely distributed Paleozoic sedimentary sequences. Petrographic studies of the clastic sedimentary rocks from the Ordovician to the Permian in this region have shown that the rocks are mainly greywackes and arkosic sandstones characterized by low maturity, poor sorting and a large number of lithic fragments. Provenances of Paleozoic sandstones are mainly newly accreted crustal materials. Nd model ages range from the Neoproterozoic to the Late Mesoproterozoic. These ages are very different from those of the North China Block, but the change of εNd(t) (from the initial εNd value) is similar to that of igneous rocks in the Xing-Meng Orogen. This result indicates that provenances of these Paleozoic sedimentary rocks mainly arise from the Xing-Meng Orogen itself. These clastic sedimentary rocks mainly consist of inputs of juvenile accreted crustal materials and limited recycled old crusts. Their provenance is controlled by the following three end members: a felsic basement, a partially melted mafic, and a mafic end member. From the point view of lithology, these three end members must have mixed in a ratio of 53:41:5 to form the average composition of the clastic sedimentary rocks. The depositional environment began to change from an arc to an orogen during the Permian, and therefore the collision was complete before the Triassic. 8Arabidopsis co-chaperonin CPN20 antagonizes Mg-chelatase H subunit to derepress ABA-responsive WRKY40 transcription repressor显示文摘Our previous study demonstrated that a chloroplast co-chaperonin 20(CPN20),one of the interaction partners of the magnesium-protoporphyrin IX chelatase H subunit(CHLH/ABAR),negatively regulates ABA signaling at the same node with ABAR but upstream of WRKY40 transcription repressor in Arabidopsis thaliana.In the present experiment,we showed that ABA directly inhibits the ABAR-CPN20 interaction,and also represses expression of CPN20,which depends on ABAR.CPN20 inhibits ABAR-WRKY40 interaction by competitively binding to ABAR.ABAR downregulates,but CPN20 upregulates,WRKY40 expression.The cpn20-1 mutation induces downregulation of WRKY40,and suppresses the upregulated level of WRKY40 due to the cch mutation in the ABAR gene.ABA-induced repressive effect of the WRKY40 gene is strengthened by downregulation of CPN20 but reduced by upregulation of CPN20.Together with our previously reported genetic data,we provide evidence that CPN20 functions through antagonizing the ABAR-WRKY40 coupled pathway,and ABA relieves this pathway of repression by inhibiting the ABAR-CPN20 interaction to activate ABAR-WRKY40 interaction.ZHANG XiaoFeng JIANG Tao YU YongTao WU Zhen JIANG ShangChuan LU Kai FENG XiuJing LIANG Shan LU YanFen WANG XiaoFang ZHANG DaPeng 2014Science China(Life Sciences)2014,57,1:11

10A LysM Receptor Heteromer Mediates Perception of Arbuscular Mycorrhizal Symbiotic Signal in Rice显示文摘Symbiotic microorganisms improve nutrient uptake by plants.To initiate mutualistic symbiosis with arbus-cular mycorrhizal(AM)fungi,plants perceive Myc factors,including lipochitooligosaccharides(LCOs)and short-chain chitooligosaccharides(CO4/CO5),secreted by AM fungi.However,the molecular mechanism of Myc factor perception remains elusive.In this study,we identified a heteromer of LysM receptor-like kinases consisting of OsMYR1/OsLYK2 and OsCERK1 that mediates the perception of AM fungi in rice.CO4 directly binds to OsMYR1,promoting the dimerization and phosphorylation of this receptor complex.Compared with control plants,Osmyr1 and Oscerk1 mutant rice plants are less sensitive to Myc factors and show decreased AM colonization.We engineered transgenic rice by expressing chimeric receptors that respectively replaced the ectodomains of OsMYR1 and OsCERK1 with those from the homologous Nod factor receptors MtNFP and MtL YK3 of Medicago truncatula.Transgenic plants displayed increased cal-cium oscillations in response to Nod factors compared with control rice.Our study provides significant mechanistic insights into AM symbiotic signal perception in rice.Expression of chimeric Nod/Myc recep-tors achieves a potentially important step toward generating cereals that host nitrogen-fixing bacteria.Jiangman He Chi Zhang Huiling Dai Huan Liu Xiaowei Zhang Jun Yang Xi Chen Yayun Zhu Dapeng Wang Xiaofeng Qi Weichao Li Zhihui Wang Guoyong An Nan YU Zuhua He Yong-Fei Wang Youli Xiao Peng Zhang Ertao Wang 2019Molecular Plant2019,12,12:9

15Estimation of stature by using the dimensions of the right hand and right foot in Han Chinese adults显示文摘The Han Chinese people are the main ethnic group in China and the largest ethnic group in the world.The dimensions of the hands and feet have been successfully used for the estimation of stature.A total of 26,927 healthy adult subjects,comprising 13,221 men and 13,706 women,were recruited.The survey samples were chosen through random cluster sampling.The mean values were significantly higher in men than those in women for all measurements(P<0.001).All the measurements showed a statistically significant correlation with stature(P<0.01).The combination of the right hand length and the right foot length was the best predictor of stature because it had the lowest standard error of estimate.The use of multiple regression equations yielded better results than did the use of linear regression equations.The accuracy of stature prediction ranged from ±4.81 to ±6.39 cm.The present study was of great importance with regards to improving the physical anthropology database of ethnic groups in China.Xinghua Zhangi Yu Wei Lianbin Zhengi Keli Yu Dapeng Zhao Jinping Bao Yonglan Li Shunhua Lu Huanjiu Xi Guochang Xu Youfeng Wen 2017Science China(Life Sciences)2017,60,1:4
16Linking a Storm Water Management Model to a Novel Two-Dimensional Model for Urban Pluvial Flood Modeling显示文摘This article describes a new method of urban pluvial flood modeling by coupling the 1D storm water management model(SWMM)and the 2D flood inundation model(ECNU Flood-Urban).The SWMM modeling results(the overflow of the manholes)are used as the input boundary condition of the ECNU Flood-Urban model to simulate the rainfall–runoff processes in an urban environment.The analysis is applied to the central business district of East Nanjing Road in downtown Shanghai,considering 5-,10-,20-,50-,and 100-year return period rainfall scenarios.The results show that node overflow,water depth,and inundation area increase proportionately with the growing return periods.Water depths are mostly predicted to be shallow and surface flows generally occur in the urban road network due to its low-lying nature.The simulation result of the coupled model proves to be reliable and suggests that urban surface water flooding could be accurately simulated by using this methodology.Adaptation measures(upgrading of the urban drainage system)can then be targeted at specific locations with significant overflow and flooding.Yuhan Yang Leifeng Sun Ruonan Li Jie Yin Dapeng Yu 2020International Journal of Disaster Risk Science2020,11,4:3

20A novel NIRS modelling method with OPLS-SPA and MIX-PLS for timber evaluation显示文摘The identification of timber properties is important for safe application.Near Infrared Spectroscopy(NIRS)technology is widely-used because of its simplicity,efficiency,and positive environmental attributes.However,in its application,weak signals are extracted from complex,overlapping and changing information.This study focused on the stability of NIR modeling.The Orthogonal Partial Least Squares(OPLS)and Successive Projections Algorithm(SPA)eliminates noise and extracts effective spectra,and an ensemble learning method MIX-PLS,is applied to establish the model.The elastic modulus of timber is taken as an example,and 201 wood samples of three species,Xylosmacongesta(Lour.)Merr.,Acer pictum subsp.mono,and Betula pendula,samples were divided into three groups to investigate modelling performance.The results show that OPLS can preprocess the near-infrared spectroscopy information according to the target object in the face of the system error and reduce errors to minimum.SPA finally selects 13 spectral bands,simplifies the NIR spectral data and improves model accuracy.The Pearson's correlation coefficient of Calibration(Rc)and the Pearson's correlation coefficient of Prediction(Rp)of Mix Partial Least Squares(MIX-PLS)were 0.95 and 0.90,and Root Mean Square Error of Calibration(RMSEC)and Root Mean Square Error of Prediction(RMSEP)are 2.075 and 6.001,respectively,which shows the model has good generalization abilities.Jinhao Chen Huilig Yu Dapeng Jiang Yizhuo Zhang Keqi Wang 2022Journal of Forestry Research2022,33,1:2
