1Development and validation of an endoscopic images-based deep learning model for detection with nasopharyngeal malignancies显示文摘Background:Due to the occult anatomic location of the nasopharynx and frequent presence of adenoid hyperpla-sia,the positive rate for malignancy identification during biopsy is low,thus leading to delayed or missed diagnosis for nasopharyngeal malignancies upon initial attempt.Here,we aimed to develop an artificial intelligence tool to detect nasopharyngeal malignancies under endoscopic examination based on deep learning.Methods:An endoscopic images-based nasopharyngeal malignancy detection model(eNPM-DM)consisting of a fully convolutional network based on the inception architecture was developed and fine-tuned using separate training and validation sets for both classification and segmentation.Briefly,a total of 28,966 qualified images were collected.Among these images,27,536 biopsy-proven images from 7951 individuals obtained from January 1st,2008,to December 31st,2016,were split into the training,validation and test sets at a ratio of 7:1:2 using simple randomiza-tion.Additionally,1430 images obtained from January 1st,2017,to March 31st,2017,were used as a prospective test set to compare the performance of the established model against oncologist evaluation.The dice similarity coef-ficient(DSC)was used to evaluate the efficiency of eNPM-DM in automatic segmentation of malignant area from the background of nasopharyngeal endoscopic images,by comparing automatic segmentation with manual segmenta-tion performed by the experts.Results:All images were histopathologically confirmed,and included 5713(19.7%)normal control,19,107(66.0%)nasopharyngeal carcinoma(NPC),335(1.2%)NPC and 3811(13.2%)benign diseases.The eNPM-DM attained an overall accuracy of 88.7%(95%confidence interval(CI)87.8%-89.5%)in detecting malignancies in the test set.In the prospective comparison phase,eNPM-DM outperformed the experts:the overall accuracy was 88.0%(95%CI 86.1%-89.6%)vs.80.5%(95%CI 77.0%-84.0%).The eNPM-DM required less time(40 s vs.110.0±5.8 min)and exhibited encouraging performance in automatic segmentation of nasopharyngeal malignant area from the background,with an average DSC of 0.78±0.24 and 0.75±0.26 in the test and prospective test sets,respectively.Conclusions:The eNPM-DM outperformed oncologist evaluation in diagnostic classification of nasopharyngeal mass into benign versus malignant,and realized automatic segmentation of malignant area from the background of nasopharyngeal endoscopic images.Chaofeng Li Bingzhong Jing Liangru Ke Bin Li Weixiong Xia Caisheng He Chaonan Qian Chong Zhao Haiqiang Mai Mingyuan Chen Kajia Cao Haoyuan Mo Ling Guo Qiuyan Chen Linquan Tang Wenze Qiu Yahui Yu Hu Liang Xinjun Huang Guoying Liu Wangzhong Li Lin Wang Rui Sun Xiong Zou Shanshan Guo Peiyu Huang Donghua Luo Fang Qiu Yishan Wu Yijun Hua Kuiyuan Liu Shuhui Lv Jingjing Miao Yanqun Xiang Ying Sun Xiang Guo Xing Lv 2018Cancer Communications2018,38,1:9
2Characterization of particulate products for aging of ethylbenzene secondary organic aerosol in the presence of ammonium sulfate seed aerosol显示文摘Aging of secondary organic aerosol(SOA) particles formed from OH– initiated oxidation of ethylbenzene in the presence of high mass(100–300 μg/m^3) concentrations of(NH_4)_2SO_4seed aerosol was investigated in a home-made smog chamber in this study.The chemical composition of aged ethylbenzene SOA particles was measured using an aerosol laser time-of-flight mass spectrometer(ALTOFMS) coupled with a Fuzzy C-Means(FCM) clustering algorithm.Experimental results showed that nitrophenol,ethyl-nitrophenol,2,4-dinitrophenol,methyl glyoxylic acid,5-ethyl-6-oxo-2,4-hexadienoic acid,2-ethyl-2,4-hexadiendioic acid,2,3-dihydroxy-5-ethyl-6-oxo-4-hexenoic acid,1H-imidazole,hydrated N-glyoxal substituted1H-imidazole,hydrated glyoxal dimer substituted imidazole,1H-imidazole-2-carbaldehyde,N-glyoxal substituted hydrated 1H-imidazole-2-carbaldehyde and high-molecular-weight(HMW) components were the predominant products in the aged particles.Compared to the previous aromatic SOA aging studies,imidazole compounds,which can absorb solar radiation effectively,were newly detected in aged ethylbenzene SOA in the presence of high concentrations of(NH_4)_2SO_4seed aerosol.These findings provide new information for discussing aromatic SOA aging mechanisms.Mingqiang Huang Jiahui Zhang Shunyou Cai Yingmin Liao Weixiong Zhao Changjin Hu Xuejun Gu Li Fang Weijun Zhang 2016Journal of Environmental Sciences2016,28,9:6
3Size distribution and chemical composition of secondary organic aerosol formed from Cl-initiated oxidation of toluene显示文摘Secondary organic aerosol (SOA) formed from Cl-initiated oxidation of toluene was investigated in a home-made smog chamber. The size distribution and chemical composition of SOA particles were measured using aerodynamic particle sizer spectrometer and the aerosol laser time-of-flight mass spectrometer (ALTOFMS), respectively. According to a large number of single aerosol diameter and mass spectra, the size distribution and chemical composition of SOA were obtained statistically. Experimental results showed that SOA particles created by Cl-initiated oxidation of toluene is predominantly in the form of fine particles, which have diameters less than 2.5 μm (i.e., PM2.5), and glyoxal, benzaldehyde, benzyl alcohol, benzoquinone, benzoic acid, benzyl hydroperoxide and benzyl methyl nitrate are the major products components in the SOA. 7A VUV photoionization mass spectrometric study on the OH-initiated photooxidation of isoprene with synchrotron radiation显示文摘The gas-phase organic compounds resulting from OH-initiated photooxidation of isoprene have been investigated on-line by VUV photoionization mass spectrometry based on synchrotron radiation for the first time.The photoionization efficiency curves of the corresponding gaseous products as well as the chosen standards have been deduced by gating the interested peaks in the photoionization mass spectra while scanning the photon energy simultaneously,which permits the identification of the pivotal gaseous products of the photooxidation of isoprene,such as formaldehyde(10.84eV),formic acid(11.38eV),acetone(9.68eV),glyoxal(9.84eV),acetic acid(10.75eV),methacrolein(9.91eV),and methyl vinyl ketone(9.66eV).Proposed reaction mechanisms leading to the formation of these key products were discussed,which were completely consistent with the previous works of different groups.The capability of synchrotron radiation photoionization mass spectrometry to directly identify the chemical composition of the gaseous products in a simulation chamber has been demonstrated,and its potential application in related studies of atmospheric oxidation of ambient volatile organic compounds is anticipated.Gang Pan Changjin Hu Mingqiang Huang Zhenya Wang Yue Cheng Zhi Liu Weixiong Zhao Weijun Zhang Jun Chen Fuyi Liu Xiaobin Shan Liusi Sheng 2012Journal of Environmental Sciences2012,24,12:1

12Recent progress in co-detection of single-cell transcripts and proteins显示文摘Cellular heterogeneity is a universal property of living systems,and the interrogation of single cells facilitates in-depth understanding of distinct cellular states and functions in various biological processes.Co-analysis of transcripts and proteins from the same single cells opens the way to decipher complex RNA regulatory frameworks and phenotypes,facilitating the understanding of cellular fate and function regulations,discovery of novel cell types,and construction of a high-resolution cell atlas.Herein,we review the state-of-art advances in the development of methodologies for co-analysis of single-cell transcripts and proteins.First,imaging-based methods are summarized with particular emphasis on optical and mass spectrometry imaging.Next,sequencing-based approaches for high-throughput and sensitive co-analysis of single-cell transcripts and proteins are described,including droplet-,microwell-,and split-pool-based platforms.Subsequently,combined methods with more flexibility and universality are discussed.These methods commonly employ different strategies or reactions to convert transcripts and proteins of single cells into distinct signals simultaneously,which can be detected by different instruments or platforms.Lastly,some perspectives on the future challenges and development trends in this field are presented.Shanqing Huang Qian Fan Yidi Wang Zhi Huang Weixiong Shi Yanli Gong Ting Yang Jie Wang Lingling Wu Chaoyong Yang 2024Nano Research2024,17,1:0
13Characterization of full-length transcriptome and mechanisms ofsugar accumulation in Annona squamosa fruit显示文摘Annona squamosa is a multipurpose fruit tree employed in nutritional,medicinal,and industrial fields.Its fruit is significantly enriched in sugars,making it an excellent species to study sugar accumulation in fruit.However,the scarcity of genomic resources hinders genetic studies in this species.This study aimed at generating large-scale genomic resources in A.squamosa and deciphering the molecular basis of its high sugar content.Herein,we sequenced and characterized the full-length transcriptome of A.squamosa fruit using PacBio Iso-seq.In addition,we analyzed the changes in sugar content over five fruit growth and ripening stages,and we applied RNA-sequencing technology to investigate the changes in gene expression related to sugar accumulation.A total of 783,647 circular consensus sequences were generated,from which we obtained 48,209 high-quality,full-length transcripts.Additionally,1,838 transcription factors and 1,768 long non-coding RNAs were detected.Furthermore,we identified 10,400 alternative splicing events from 2,541 unigenes having on average 2–4 isoforms.A total of 15,061 simple sequence repeat(SSR)motifs were discovered and up to three primer pairs were designed for each SSR locus.Sugars mainly accumulate during the ripening stage in A.squamosa.Most of the genes involved in sugar transport and metabolism in the fruit were progressively repressed overgrowth and ripening stages.However,sucrose phosphate synthase involved in sucrose synthesis and more importantly,isoamylase,alpha-amylase,beta-amylase,4-alphaglucanotransferase genes involved in starch degradation displayed positive correlations with sugar accumulation in fruit.Overall,we provide here a high-quality,full-length transcriptome assembly which will facilitate gene discovery and molecular breeding of A.squamosa.We found that starch degradation during fruit ripening was the main channel for sugar accumulation in A.squamosa fruit,and the key genes positively linked to sugar accumulation could be further studied to identify targets for controlling sugar content in A.squamosa fruit.REN FANG WEIXIONG HUANG JINYAN YAO XING LONG JI ZHANG SHUANGYUN ZHOU BIAO DENG WENZHONG TANG ZHENYU AN 2020BIOCELL2020,44,4:0
