1Bayesian localization in an uncertain ocean environment显示文摘In order to improve the ability to localize a source in an uncertain acoustic environment,a Bayesian approach,referred to here as Bayesian localization is used by including the environment in the parameter search space.Genetic algorithms are used for the parameter optimization.This method integrates the a posterior probability density(PPD) over environmental parameters to obtain a sequence of marginal probability distributions over source range and depth,from which the most-probable source location and localization uncertainties can be extracted.Considering that the seabed density and attenuation are less sensitive to the objective function of matched field processing,we utilize the empirical relationship to invert those parameters indirectly.The broadband signals recorded by a vertical line array in a Yellow Sea experiment in 2000 are processed and analyzed.It was found that,the Bayesian localization method that incorporates the environmental variability into the processor,made it robust to the uncertainty in the ocean environment.In addition,using the empirical relationship could enhance the localization accuracy.LI Qianqian LI Zhenglin ZHANG Renhe 2016Chinese Journal of Acoustics2016,35,1:8

3Hydrogen sulfide, a signaling molecule in plant stress responses显示文摘Gaseous molecules, such as hydrogen sulfide(H_2S)and nitric oxide(NO), are crucial players in cellular and(patho)physiological processes in biological systems. The biological functions of these gaseous molecules, which were first discovered and identified as gasotransmitters in animals, have received unprecedented attention from plant scientists in recent decades. Researchers have arrived at the consensus that H_2S is synthesized endogenously and serves as a signaling molecule throughout the plant life cycle.However, the mechanisms of H_2S action in redox biology is still largely unexplored. This review highlights what we currently know about the characteristics and biosynthesis of H_2S in plants. Additionally,we summarize the role of H_2S in plant resistance to abiotic stress. 4The origin, diversification and adaptation of a major mangrove clade (Rhizophoreae) revealed by whole-genome sequencing显示文摘Mangroves invade some very marginal habitats for woody plants—at the interface between land and sea.Since mangroves anchor tropical coastal communities globally, their origin, diversification and adaptation are of scientific significance, particularly at a time of global climate change. In this study, a combination of single-molecule long reads and the more conventional short reads are generated from Rhizophora apiculata for the de novo assembly of its genome to a near chromosome level. The longest scaffold, N50 and N90 for the R. apiculata genome, are 13.3 Mb, 5.4 Mb and 1.0 Mb, respectively. Short reads for the genomes and transcriptomes of eight related species are also generated. We find that the ancestor of Rhizophoreae experienced a whole-genome duplication ~70 Myrs ago, which is followed rather quickly by colonization and species diversification. Mangroves exhibit pan-exome modifications of amino acid(AA) usage as well as unusual AA substitutions among closely related species. The usage and substitution of AAs, unique among plants surveyed, is correlated with the rapid evolution of proteins in mangroves. A small subset of these substitutions is associated with mangroves' highly specialized traits(vivipary and red bark) thought to be adaptive in the intertidal habitats. Despite the many adaptive features, mangroves are among the least genetically diverse plants, likely the result of continual habitat turnovers caused by repeated rises and falls of sea level in the geologically recent past. 5A modified warping operator based on BDRM theory in homogeneous shallow water显示文摘In this paper,a modified warping operator for homogeneous shallow water based on the Beam-Displacement Ray-Mode(BDRM)theory is presented.According to the BDRM theory,the contribution of the beam displacement and the time delay to the group velocity can be easily considered in a shallow water waveguide.A more accurate dispersion formula is derived by using the cycle distance formula to calculate the group velocity of normal modes.The derived dispersion formula can be applied to the homogeneous shallow water waveguide.Theoretically,the formula is related to the phase of the reflection coefficient and suitable for various bottom models.Furthermore,based on the derived dispersion relation,the modified warping operator is developed to obtain linear modal structures.For the Pekeris model,the formulae for the phase of the reflection coefficient are derived in this work.By taking account of the effect of the bottom attenuation on the reflection coefficient,the formula for the phase of the reflection coefficient including the bottom attenuation is obtained for the Pekeris model with a lossy bottom.Performance and accuracy of different formulae are evaluated and compared.The numerical simulations indicate that the derived dispersion formulae and the modified warping operator are more accurate.NIU HaiQiang ZHANG RenHe LI ZhengLin 2014Science China(Physics,Mechanics & Astronomy)2014,57,3:6
6Arrival time fluctuation of higher order normal modes caused by solitary internal waves显示文摘The sensitivities of the normal modes arrival time to solitary internal waves(IWs) are analyzed by using the SW06 environments.Simulation results show that the arrival time of mode 1 is relatively stable.But,there are some higher-order normal modes which arrive earlier than mode 1,and fluctuate with the appearance of solitary IWs.Explanation of the phenomenon is given based on ray theory.It is shown that,when thermocline falls down to some depths,those higher-order modes with a group of definite grazing angles mainly propagate above the thermocline and arrive earlier.LI Zhenglin ZHANG Renhe Mohsen Badiey Jing Luo 2013Chinese Journal of Acoustics2013,32,2:5
7An oscillation phenomenon of low frequency reverberation in the shallow water and its physical explanation显示文摘An oscillation phenomenon of the low frequency reverberation intensity was observed in several shallow water reverberation experiments. This phenomenon cannot be explained by the widely used incoherent reverberation theory. In this paper, to explain the observed oscillation phenomenon, a normal mode based coherent reverberation theory is presented. The theoretical analysis and numerical results show that modal interference can cause the regular oscillation phenomenon of the low frequency reverberation intensity, and the oscillation frequency is determined by the normal mode eigen-values. A new method to estimate the bottom sound speed based on the oscillation frequency of reverberation intensity was presented in this paper. 8Anomalous sound propagation due to the horizontal variation of seabed acoustic properties显示文摘The sound propagation in shallow water is greatly influenced by the acoustic properties of seabed. An anomalous transmission loss was observed in an experiment, and a range dependent bottom model with horizontal variation of seabed acoustic property is proposed and could be well used to explain the anomalous phenomena. 10Whole Genome Analyses of Chinese Population and De Novo Assembly of A Northern Han Genome显示文摘To unravel the genetic mechanisms of disease and physiological traits,it requires comprehensive sequencing analysis of large sample size in Chinese populations.Here,we report the primary results of the Chinese Academy of Sciences Precision Medicine Initiative(CASPMI)project launched by the Chinese Academy of Sciences,including the de novo assembly of a northern Han reference genome(NH1.0)and whole genome analyses of 597 healthy people coming from most areas in China.Given the two existing reference genomes for Han Chinese(YH and HX1)were both from the south,we constructed NH1.0,a new reference genome from a northern individual,by combining the sequencing strategies of PacBio,10×Genomics,and Bionano mapping.Using this integrated approach,we obtained an N50 scaffold size of 46.63 Mb for the NH1.0 genome and performed a comparative genome analysis of NH1.0 with YH and HX1.In order to generate a genomic variation map of Chinese populations,we performed the whole-genome sequencing of 597 participants and identified 24.85 million(M)single nucleotide variants(SNVs),3.85 M small indels,and 106,382 structural variations.In the association analysis with collected phenotypes,we found that the T allele of rs1549293 in KAT8 significantly correlated with the waist circumference in northern Han males.Moreover,significant genetic diversity in MTHFR,TCN2,FADS1,and FADS2,which associate with circulating folate,vitamin B12,or lipid metabolism,was observed between northerners and southerners.Especially,for the homocysteine-increasing allele of rs1801133(MTHFR 677T),we hypothesize that there exists a “comfort”zone for a high frequency of 677T between latitudes of 35–45 degree North.Taken together,our results provide a high-quality northern Han reference genome and novel population-specific data sets of genetic variants for use in the personalized and precision medicine.Zhenglin Du Liang Ma Hongzhu Qu Wei Chen Bing Zhang Xi Lu Weibo Zhai Xin Sheng Yongqiao Sun Wenjie Li Meng Lei Qiuhui Qi Na Yuan Shuo Shi Jingyao Zeng Jinyue Wang Yadong Yang Qi Liu Yaqiang Hong Lili Dong Zhewen Zhang Dong Zou Yanqing Wang Shuhui Song Fan Liu Xiangdong Fang Hua Chen Xin Liu Jingfa Xiao Changqing Zeng 2019Genomics, Proteomics & Bioinformatics2019,17,3:4
11Dynamic blood single-cell immune responses in patients with COVID-19显示文摘The 2019 coronavirus disease(COVID-19)outbreak caused by the SARS-CoV-2 virus is an ongoing global health emergency.However,the virus'pathogenesis remains unclear,and there is no cure for the disease.We investigated the dynamic changes of blood immune response in patients with COVID-19 at different stages by using 5'gene expression,T cell receptor(TCR),and B cell receptors(BCR)V(D)J transcriptome analysis at a single-cell resolution.We obtained single-cell mRNA sequencing(scRNA-seq)data of 341,420 peripheral blood mononuclear cells(PBMCs)and 185,430 donotypic T cells and 28,802 donotypic B cells from 25 samples of 16 patients with COVID-19 for dynamic studies.In addition,we used three control samples.We found expansion of dendritic cells(DCs),CD14+monocytes,and megakaryocytes progenitor cells(MP)/platelets and a reduction of naive CD4+T lymphocytes in patients with COVID-19,along with a significant decrease of CD8+T lymphocytes,and natural killer cells(NKs)in patients in critical condition.The type I interferon(IFN-I),mitogen-activated protein kinase(MAPK),and ferroptosis pathways were activated while the disease was active,and recovered gradually after patient conditions improved.Consistent with this finding,the mRNA level of IFN-I signal-induced gene IFI27 was significantly increased in patients with COVID-19 compared with that of the controls in a validation cohort that included 38 patients and 35 controls.The concentration of interferon-a(IFN-a)in the serum of patients with COVID-19 increased significantly compared with that of the controls in an additional cohort of 215 patients with COVID-19 and 106 controls,further suggesting the important role of the IFN-I pathway in the immune response of COVID-19.TCR and BCR sequences analyses indicated that patients with COVID-19 developed specific immune responses against SARS-CoV-2 antigens.Our study reveals a dynamic landscape of human blood immune responses to SARS-CoV-2 infection,providing clues for therapeutic potentials in treating COVID-19.Lulin Huang Yi Shi Bo Gong Li Jiang Zhixin Zhang Xiaoqi Liu Jialiang Yang Yongquan He Zhilin Jiang Ling Zhong Juan Tang Chunfang You Qi Jiang Bo Long Tao Zeng Mei Luo Fanwei Zeng Fanxin Zeng Shuqiang Wang Xingxiang Yang Zhenglin Yang 2021Signal Transduction and Targeted Therapy2021,6,4:4

13Acoustic sound speed profile inversion based on orthogonal matching pursuit显示文摘The estimation of ocean sound speed profiles(SSPs)requires the inversion of an acoustic field using limited observations.Such inverse problems are underdetermined,and require regularization to ensure physically realistic solutions.The empirical orthonormal function(EOF)is capable of a very large compression of the data set.In this paper,the non-linear response of the sound pressure to SSP is linearized using a first order Taylor expansion,and the pressure is expanded in a sparse domain using EOFs.Since the parameters of the inverse model are sparse,compressive sensing(CS)can help solve such underdetermined problems accurately,efficiently,and with enhanced resolution.Here,the orthogonal matching pursuit(OMP)is used to estimate range-independent acoustic SSPs using the simulated acoustic field.The superior resolution of OMP is demonstrated with the SSP data from the South China Sea experiment.By shortening the duration of the training set,the temporal correlation between EOF and test sets is enhanced,and the accuracy of sound velocity inversion is improved.The SSP estimation error versus depth is calculated,and the 99%confidence interval of error is within±0.6 m/s.The 82%of mean absolute error(MAE)is less than 1 m/s.It is shown that SSPs can be well estimated using OMP.Qianqian Li Juan Shi Zhenglin Li Yu Luo Fanlin Yang Kai Zhang 2019Acta Oceanologica Sinica2019,38,11:4
14Morphological and physiological analysis of narrow and striped leaf 1(nsl1) mutant of rice(Oryza sativa L.) and the gene mapping显示文摘The shape and color of rice leaves are important agronomic traits that directly influence the proportion of sunlight energy utilization and ultimately affect the yield and quality.A new mutant exhibiting stable inheritance was identified as derived from ethyl methane sulfonate(EMS)-treated restorer Jinhui 10,tentatively named as narrow and striped leaf 1(nsl1).The nsl1 displayed pale white leaves at the seeding stage and then white striped leaves in parallel to the main vein at the jointing stage.Meanwhile,its leaf blades are significantly narrower than the control group of Jinhui 10.The chloroplast structures of cells in the white striped area of the nsl1 mutant break down,and the photosynthetic pigments are significantly lower than that of the wild type.Moreover,fluorescence parameters,such as F0,F v/F m,U psII,qp,and ETR,in the nsl1 mutant are significantly lower than those of the wild type,and the photosynthetic efficiency is also significantly decreased.These changes in leaf color and shape,together with physiological changes in the nsl1,result in smaller plant height and a decrease in the most important agronomic traits,such as the number of grains per panicle,grain weight,etc.Genetic analysis shows that the narrow and striped traits of the nsl1 mutant are controlled by a single recessive nuclear gene,which is located between InDel 16and InDel 12 in chromosome 3.The physical distance is204 kb.So far,no similar genes of such leaf color and shape in this area have been reported.This study has laid a solid foundation for the gene cloning and function analysis of NSL1.Fangming Zhao Yong Zhang Yanru Wu Tongming Wang Ling Ma Zhenglin Yang Xia Wei Xianchun Sang Yinghua Ling Nan Wang Changwei Zhang Guanghua He 2014Chinese Science Bulletin2014,59,9:3
15Identification of QTL for kernel number-related traits in a rice chromosome segment substitution line and fine mapping of qSP1显示文摘A chromosome segment substitution line (CSSL) is a powerful tool for combining quantitative trait locus (QTL) mapping with the pyramiding of desirable alleles. The rice CSSL Z1364 with increased kernel number was identified in a BC3F8 population derived from a cross of Nipponbare as the recipient with Xihui 18 as the donor parent. Z1364 carried three substitution segments distributed on chromosomes 1, 6, and 8. The mean substitution length was 1.19 Mb. Of 17 QTL identified on the substitution segments, qSP1 for spikelets per panicle, qSSD1 for seed-set density, and qNSB1 for number of secondary branches explained respectively 57.34%, 87.7%, and 49.44% of the corresponding phenotypic variance and were all linked to RM6777. Chi-square analysis showed that the increased kernel number in Z1364 was inherited recessively by a single gene. By fine mapping, qSP1 was delimited to a 50-kb region on the short arm of chromosome 1. Based on DNA sequence, a previously uncharacterized rice homolog of Arabidopsis thaliana AT4G32551 was identified as a candidate gene for qSP1 in which mutation increases the number of spikelets and kernels in Z1364. qSP1 was expressed in all tissues, but particularly in 1-cm panicles. The expression levels of OsMADS22, GN1A, and DST were upregulated and those of LAX2, GNP1, and GHD7 were downregulated in Nipponbare. 16Irregular distribution of wind power prediction显示文摘Wind power is volatile and uncertain, which makes it difficult to establish an accurate prediction model.How to quantitatively describe the distribution of wind power output is the focus of this paper. First, it is assumed that wind speed is a random variable that satisfies the normal distribution. Secondly, based on the nonlinear relationship between wind speed and wind power, the distribution model of wind power prediction is established from the viewpoint of the physical mechanism. The proposed model successfully shows the complex characteristics of the wind power prediction distribution. 17Cholesterol homeostasis regulated by ABCA1 is critical for retinal ganglion cell survival显示文摘Genome-wide association studies have suggested a link between primary open-angle glaucoma and the function of ABCA1.ABCA1 is a key regulator of cholesterol efflux and the biogenesis of high-density lipoprotein(HDL) particles. Here, we showed that the POAG risk allele near ABCA1 attenuated ABCA1 expression in cultured cells. Consistently, POAG patients exhibited lower ABCA1 expression, reduced HDL, and higher cholesterol in white blood cells. Ablation of Abca1 in mice failed to form HDL, leading to elevated cholesterol levels in the retina. Counting retinal ganglion cells(RGCs) by using an artificial intelligence(AI) program revealed that Abca1-deficient mice progressively lost RGCs with age. Single-cell RNA sequencing(scRNA-seq) revealed aberrant oxidative phosphorylation in the Abca1-/-retina, as well as activation of the mTORC1 signaling pathway and suppression of autophagy. Treatment of Abca1-/-mice using atorvastatin reduced the cholesterol level in the retina,thereby improving metabolism and protecting RGCs from death. Collectively, we show that lower ABCA1 expression and lower HDL are risk factors for POAG. Accumulated cholesterol in the Abca1-/-retina causes profound aberrant metabolism, leading to a POAG-like phenotype that can be prevented by atorvastatin. 18Rice GLUTATHIONE PEROXIDASE1-mediated oxidation of bZIP68 positively regulates ABA-independent osmotic stress signaling显示文摘Osmotic stress caused by drought and high salinity is a significant environmental threat that limits plant growth and agricultural yield. Redox regulation plays an important role in plant stress responses, but the mechanisms by which plants perceive and transduce redox signals are still underexplored. Here, we report a critical function for the thiol peroxidase GPX1 in osmotic stress response in rice, where it serves as a redox sensor and transducer. GPX1 is quickly oxidized upon exposure to osmotic stress and forms an intramolecular disulfide bond, which is required for the activation of bZIP68, a VRE-like basic leucine zipper (bZIP) transcription factor involved in the ABA-independent osmotic stress response pathway. The disulfide exchange between GPX1 and bZIP68 induces homo-tetramerization of bZIP68 and thus positively regulates osmotic stress response by regulating osmotic-responsive gene expression. Furthermore, we discovered that the nuclear translocation of GPX1 is regulated by its acetylation under osmotic stress. 19The ER membrane protein complex subunit Emc3 controls angiogenesis via the FZD4/WNT signaling axis显示文摘The endoplasmic reticulum(ER) membrane protein complex(EMC) regulates the synthesis and quality control of membrane proteins with multiple transmembrane domains. One of the membrane spanning subunits, EMC3, is a core member of the EMC complex that provides essential hydrophilic vestibule for substrate insertion. Here, we show that the EMC subunit Emc3 plays critical roles in the retinal vascular angiogenesis by regulating Norrin/Wnt signaling. Postnatal endothelial cell(EC)-specific deletion of Emc3 led to retarded retinal vascular development with a hyperpruned vascular network, the appearance of bluntended, aneurysm-like tip endothelial cells(ECs) with reduced numbers of filopodia and leakage of erythrocytes at the vascular front. Diminished tube formation and cell proliferation were also observed in EMC3 depleted human retinal endothelial cells(HRECs). We then discovered a critical role for EMC3 in expression of FZD4 receptor of β-catenin signaling using RNA sequencing, real-time quantitative PCR(RT-q PCR) and luciferase reporter assay. Moreover, augmentation of Wnt activity via lithium chloride(Li Cl) treatment remarkably enhanced β-catenin signaling and cell proliferation of HRECs. Additionally, Li Cl partially reversed the angiogenesis defects in Emc3-c KO mice.
