3Speciation with gene flow via cycles of isolation and migration:insights from multiple mangrove taxa显示文摘Allopatric speciation requiring an unbroken period of geographical isolation has been the standard model of neo-Darwinism. While doubts have been repeatedly raised, strict allopatry without any gene flow remains a plausible mechanism in most cases. To rigorously reject strict allopatry, genomic sequences superimposed on the geological records of a well-delineated geographical barrier are necessary. The Strait of Malacca,narrowly connecting the Pacific and Indian Ocean coasts, serves at different times either as a geographical barrier or a conduit of gene flow for coastal/marine species. We surveyed 1700 plants from 29 populations of 5 common mangrove species by large-scale DNA sequencing and added several whole-genome assemblies. Speciation between the two oceans is driven by cycles of isolation and gene flow due to the fluctuations in sea level leading to the opening/closing of the Strait to ocean currents. Because the time required for speciation in mangroves is longer than the isolation phases, speciation in these mangroves has proceeded through many cycles of mixing-isolation-mixing, or MIM, cycles. The MIM mechanism, by relaxing the condition of no gene flow, can promote speciation in many more geographical features than strict allopatry can. 4A mussel-inspired supramolecular hydrogel with robust tissue anchor for rapid hemostasis of arterial and visceral bleedings显示文摘In recent years,the developed hemostatic technologies are still difficult to be applied to the hemostasis of massive arterial and visceral hemorrhage,owing to their weak hemostatic function,inferior wet tissue adhesion,and low mechanical properties.Herein,a mussel-inspired supramolecular interaction-cross-linked hydrogel with robust mechanical property(308.47±29.20 kPa)and excellent hemostatic efficiency(96.5%±2.1%)was constructed as a hemostatic sealant.Typically,we combined chitosan(CS)with silk fibroin(SF)by cross-linking them through tannic acid(TA)to maintain the structural stability of the hydrogel,especially for wet tissue adhesion ability(shear adhesive strength=29.66±0.36 kPa).Compared with other materials reported previously,the obtained CS/TA/SF hydrogel yielded a lower amount of blood loss and shorter time to hemostasis in various arterial and visceral bleeding models,which could be ascribed to the synergistic effect of wound closure under wet state as well as intrinsic hemostatic activity of CS.As a superior hemostatic sealant,the unique hydrogel proposed in this work can be exploited to offer significant advantages in the acute wound and massive hemorrhage with the restrictive access of therapeutic moieties.Ziwen Qiao Xueli Lv Shaohua He Shumeng Bai Xiaochen Liu Linxi Hou Jingjing He Dongmei Tong Renjie Ruan Jin Zhang Jianxun Ding Huanghao Yang 2021Bioactive Materials2021,6,9:14
5The origin, diversification and adaptation of a major mangrove clade (Rhizophoreae) revealed by whole-genome sequencing显示文摘Mangroves invade some very marginal habitats for woody plants—at the interface between land and sea.Since mangroves anchor tropical coastal communities globally, their origin, diversification and adaptation are of scientific significance, particularly at a time of global climate change. In this study, a combination of single-molecule long reads and the more conventional short reads are generated from Rhizophora apiculata for the de novo assembly of its genome to a near chromosome level. The longest scaffold, N50 and N90 for the R. apiculata genome, are 13.3 Mb, 5.4 Mb and 1.0 Mb, respectively. Short reads for the genomes and transcriptomes of eight related species are also generated. We find that the ancestor of Rhizophoreae experienced a whole-genome duplication ~70 Myrs ago, which is followed rather quickly by colonization and species diversification. Mangroves exhibit pan-exome modifications of amino acid(AA) usage as well as unusual AA substitutions among closely related species. The usage and substitution of AAs, unique among plants surveyed, is correlated with the rapid evolution of proteins in mangroves. A small subset of these substitutions is associated with mangroves' highly specialized traits(vivipary and red bark) thought to be adaptive in the intertidal habitats. Despite the many adaptive features, mangroves are among the least genetically diverse plants, likely the result of continual habitat turnovers caused by repeated rises and falls of sea level in the geologically recent past. 6Fenton-like degradation of Methylene Blue using paper mill sludge-derived magnetically separable heterogeneous catalyst:Characterization and mechanism显示文摘For the paper industry, the disposal and management of the yielded sludge are a considerable challenge. In our work, the paper mill sludge-derived magnetically separable heterogeneous catalyst(PMS-Fe-380) was prepared easily through a facile synthesis method. The morphology and structure of PMS-Fe-380 were fully characterized by means of X-ray diffraction, Fourier transform infrared spectroscopy, scanning electron microscopy, and Brunauer–Emmet–Teller analysis. The catalytic activity of PMS-Fe-380 was evaluated by degradation of Methylene Blue(MB). The reusability and stability of PMS-Fe-380 were evaluated in five repeated runs, which suggested that PMS-Fe-380 manifested excellent stability of catalytic activity. Moreover,leaching tests indicated that the leached iron is negligible(<0.5 mg/L). 7Quantifying urbanization levels on the Tibetan Plateau with high-resolution nighttime light data显示文摘The Tibetan Plateau(TP)is undergoing rapid urbanization.To improve urban sustainability and construct eco-logical security barriers,it is essential to quantify the spatial patterns of urbanization level on the TP,but the existing studies on the topic have been limited by the lack of socioeconomic data.This study aims to quantify the urbanization level on the TP in 2018 with Luojia1-01(LJ1-01)high-resolution nighttime light(NTL)data.Specifically,the compounded night light index is used to quantify spatial patterns of urbanization level at mul-tiple scales.The results showed that the TP had a low overall urbanization level with a large internal difference.The urbanization level in the northeast,southeast and south of the TP was relatively high,forming three hotspots centered in Xining City,Lhasa City and Shangri-La City,while the urbanization level in the central and western regions was relatively low.The analysis of influencing factors,based on the random forest model,showed that transportation and topography were the main factors affecting the TP’s spatial patterns of urbanization level.The comparison analysis with socioeconomic statistics and traditional NTL data showed that LJ1-01 NTL data can be used to more effectively quantify the urbanization level since it is more advantageous for reflecting the spatial extent of urban land and describing the spatial structure of socioeconomic activities within urban areas.These advantages are attributed to the high spatial resolution of the data,appropriate imaging time and unaf-fected by saturation phenomena.Thus,the proposed LJ1-01 NTL-based urbanization level measurement method has the potential for wide applications around the world,especially in less-developed regions lacking statistical data.Using this method,we refined the measurement of the TP’s urbanization level in 2018 for multiple scales including the region,basin,prefecture and county levels,which provides basic information for the further urban sustainability research on the TP.Yihang Wang Zhifeng Liu Chunyang He Pei Xia Ziwen Liu Haimeng Liu 2020Geography and Sustainability2020,1,3:5
8Convergent adaptation of the genomes of woody plants at the land-sea interface显示文摘Sequencing multiple species that share the same ecological niche may be a new frontier for genomic studies.While such studies should shed light on molecular convergence,genomic-level analyses have been unsuccessful,due mainly to the absence of empirical controls.Woody plant species that colonized the global tropical coasts,collectively referred to as mangroves,are ideal for convergence studies.Here,we sequenced the genomes/transcriptomes of 16 species belonging in three major mangrove clades.To detect convergence in a large phylogeny,a CCS+model is implemented,extending the more limited CCS method(convergence at conservative sites).Using the empirical control for reference,the CCS+model reduces the noises drastically,thus permitting the identification of 73 convergent genes with Ptrue(probability of true convergence)>0.9.Products of the convergent genes tend to be on the plasma membrane associated with salinity tolerance.Importantly,convergence is more often manifested at a higher level than at amino-acid(AA)sites.Relative to>50 plant species,mangroves strongly prefer 4 AAs and avoid 5 others across the genome.AA substitutions between mangrove species strongly reflect these tendencies.In conclusion,the selection of taxa,the number of species and,in particular,the empirical control are all crucial for detecting genome-wide convergence.We believe this large study of mangroves is the first successful attempt at detecting genome-wide site convergence.Ziwen He Shaohua Xu Zhang Zhang Wuxia Guo Haomin Lyu Cairong Zhong David EBoufford Norman CDuke The International Mangrove Consortium Suhua Shi 2020National Science Review2020,7,6:3

10Adaptive convergence at the genomic level—prevalent,uncommon or very rare?显示文摘Convergent evolution is one of the central topics in evolutionary genetics[1].While there has been ample evidence of phenotypic convergence,the issue is whether each and any of the phenotypic convergences have an underlying cause in genic convergence[2,3].Fortunately,the torrent of genomic data has made it possible to address the issue[4-8].Convergence can happen at multiple levels of the genetic architecture.For example,many studies have reached the conclusion of genic convergence when the same gene has experienced many more amino acid(AA)changes than expected[3,9-11].Another prominent example is the TCGA(The Cancer Genome Atlas)data on the evolution of tumors,whereby convergence is defined as the sharing of mutations in the same genes,rather than the same change at the same site[12,13].Many others have further relaxed the stringency in defining convergent evolution.For example,convergence could also mean copy number or evolutionary rate changes in the same genes[14,15].Ziwen He Shaohua Xu Suhua Shi 2020National Science Review2020,7,6:2
11Genomic Convergence in the Adaptation to Extreme Environments显示文摘Convergent evolution is especially common in plants that have independently adapted to the same extreme environments(i.e.,extremophile plants).The recent burst of omics data has alleviated many limitations that have hampered molecular convergence studies of non-model extremophile plants.In this review,we summarize cases of genomic convergence in these taxa to examine the extent and type of genomic convergence during the process of adaptation to extreme environments.Despite being well studied by candidate gene approaches,convergent evolution at individual sites is rare and often has a high false-positive rate when assessed in whole genomes.By contrast,genomic convergence at higher genetic levels has been detected during adaptation to the same extreme environments.Examples include the convergence of biological pathways and changes in gene expression,gene copy number,amino acid usage,and GC content.Higher convergence levels play important roles in the adaptive evolution of extremophiles and may be more frequent and involve more genes.In several cases,multiple types of convergence events have been found to co-occur.However,empirical and theoretical studies of this higher level convergent evolution are still limited.In conclusion,both the development of powerful approaches and the detection of convergence at various genetic levels are needed to further reveal the genetic mechanisms of plant adaptation to extreme environments.Shaohua Xu Jiayan Wang Zixiao Guo Ziwen He Suhua Shi 2020Plant Communications2020,1,6:1
12Asian,regional,and national burdens of respiratory tract cancers and associated risk factors from 1990 to 2019:A systematic analysis for the global burden of disease study 2019显示文摘Background:Respiratory cancer is the leading cause of cancer-related deaths worldwide,but its statistics vary between the East and West.This study aimed to estimate the burdens of tracheal,bronchus,and lung(TBL)cancer and larynx cancer and their attributable risks from 1990 to 2019 in Asia,and at regional and national levels.Methods:This research evaluated the incidence,mortality,years lived with disability,years of life lost,and disability-adjusted life years(DALYs)for respiratory tract cancers using the Global Burden of Diseases,Injuries,and Risk Factors Study(GBD)2019 database.Age-standardized rates were calculated for TBL cancer from 1990 to 2019,adjusted for smoking and socio-demographic index(SDI).Deaths from TBL cancer and larynx cancer attributable to each risk factor were estimated for 33 Asian countries.Results:The age-standardized incidence and death rates for TBL cancer in Asia declined from 2010 to 2019,while the incidence rate of larynx cancer increased.Smoking was the leading specific risk factor for deaths from both TBL and larynx cancers.The burden of TBL cancer in Asian countries was influenced by SDI and smoking,particularly among males in Central Asia.Deaths,DALYs,and incidences of larynx cancer in East Asia had not changed significantly over the past 30 years,but showed slight downward trends in males and both sexes combined,and an upward trend in females in recent years.Conclusions:The past decade saw increases in numbers of incident cases and deaths from TBL cancer and larynx cancer in Asia.SDI and smoking were the main factors influencing the disease burden of TBL cancer in Asian countries.This study highlights the need for tailored cancer control programs to address the burden of respiratory tract cancers in different Asian countries.Ran Zhong Xiuyu Cai Jianfu Li Peiling Chen Runchen Wang Xinting Li Feng Li Shan Xiong Caichen Li Huiting Wang Yang Xiang Shuting Zhan Ziwen Yu Haixuan Wang Chunyan Li Lixuan Lin Wenhai Fu Xin Zheng Shen Zhao Kang Zhang Jianxing He 2023Chinese Medical Journal Pulmonary and Critical Care Medicine2023,1,4:1

16The twin-beginnings of COVID-19 in Asia and Europe—one prevails quickly显示文摘In the spread of SARS-C oV-2,there have been multiple waves of replacement between strains,each of which having a distinct set of mutations.The first wave is a group of four mutations(C241 T,C3037 T,C14408 T and A23403 G [this being the amino acid change D614 G];all designated 0 to 1 below).This DG(D614 G) group,fixed at the start of the pandemic,is the foundation of all subsequent waves of strains.Curiously,the DG group is absent in early Asian samples but present(and likely common) in Europe from the beginning.European data show that the high fitness of DG1111 requires the synergistic effect of all four mutations.However,the European strains would have had no time to evolve the four DG mutations(0 to1),had they come directly from the early Asian DG0000 strain.Very likely,the European DG1111 strain had acquired the highly adaptive DG mutations in pre-pandemic Europe and had been spreading in parallel with the Asian strains.Two recent reports further support this twin-beginning interpretation.There was a period of two-way spread between Asia and Europe but,by May 2020,the European strains had supplanted the Asian strains globally.This large-scale replacement of one set of mutations for another has since been replayed many times as COVID-19 progresses.Yongsen Ruan Haijun Wen Mei Hou Ziwen He Xuemei Lu Yongbiao Xue Xionglei He Ya-Ping Zhang Chung-I Wu 2022National Science Review2022,9,4:0
17Two decades of suspect evidence for adaptive molecular evolution——negative selection confounding positive-selection signals显示文摘There has been a large literature in the last two decades affirming adaptive DNA sequence evolution between species.The main lines of evidence are from(i)the McDonald-Kreitman(MK)test,which compares divergence and polymorphism data,and(ii)the phylogenetic analysis by maximum likelihood(PAML)test,which analyzes multispecies divergence data.Here,we apply these two tests concurrently to genomic data of Drosophila and Arabidopsis.To our surprise,the>100 genes identified by the two tests do not overlap beyond random expectation.Because the non-concordance could be due to low powers leading to high false negatives,we merge every 20-30 genes into a’supergene’.At the supergene level,the power of detection is large but the calls still do not overlap.We rule out methodological reasons for the non-concordance.In particular,extensive simulations fail to find scenarios whereby positive selection can only be detected by either MK or PAML,but not both.Since molecular evolution is governed by positive and negative selection concurrently,a fundamental assumption for estimating one of these(say,positive selection)is that the other is constant.However,in a broad survey of primates,birds,Drosophila and Arabidopsis,we found that negative selection rarely stays constant for long in evolution.As a consequence,the variation in negative selection is often misconstrued as a signal of positive selection.In conclusion,MK,PAML and any method that examines genomic sequence evolution has to explicitly address the variation in negative selection before estimating positive selection.In a companion study,we propose a possible path forward in two stages—first,by mapping out the changes in negative selection and then using this map to estimate positive selection.For now,the large literature on positive selection between specieshas to await reassessment.Qipian Chen Hao Yang Xiao Feng Qingjian Chen Suhua Shi Chung-Ⅰ Wu Ziwen He 2022National Science Review2022,9,5:0
18Extensive gene flow in secondary sympatry after allopatric speciation显示文摘In the conventional view,species are separate gene pools delineated by reproductive isolation(RI).In an alternative view,species may also be delineated by a small set of’speciation genes’without full RI,a view that has gained broad acceptance.A recent survey,however,suggested that the extensive literature on’speciation with gene flow’is mostly(if not all)about exchanges in the early stages of speciation.There is no definitive evidence that the observed gene flow actually happened after speciation is completed.Here,we wish to know whether’good species’(defined by the’secondary sympatry’test)do continue to exchange genes and,importantly,under what conditions such exchanges can be observed.De novo whole-genome assembly and re-sequencing of individuals across the range of two closely related mangrove species(Rhizophora mucronata and R.stylosa)reveal the genomes to be well delineated in allopatry.They became sympatric in northeastern Australia but remain distinct species.Nevertheless,their genomes harbor~4000-10000 introgression blocks averaging only about 3-4 Kb.These fine-grained introgressions indicate continual gene flow long after speciation as non-introgressable’genomic islets,’~1.4 Kb in size,often harbor diverging genes of flower or gamete development.The fine-grained introgression in secondary sympatry may help settle the debate about sympatric vs.micro-allopatric speciation.In conclusion,true’good species’may often continue to exchange genes but the opportunity for detection is highly constrained.Xinfeng Wang Ziwen He Zixiao Guo Ming Yang Shaohua Xu Qipian Chen Shao Shao Sen Li Cairong Zhong Norman C.Duke Suhua Shi 2022National Science Review2022,9,12:0
19Sympatric or micro-allopatric speciation in a glacial lake?Genomic islands support neither显示文摘Apparent cases of sympatric speciation may actually be due to micro-allopatric or micro-parapatric speciation.One way to distinguish between these models is to examine the existence and nature of genomic islands of divergence,wherein divergent DNA segments are interspersed with low-divergence segments.Such islands should be rare or absent under micro-allopatric speciation but common in cases of speciation with gene flow.Sympatric divergence of endemic fishes is known from isolated saline,crater,postglacial,and ancient lakes.Two morphologically distinct cyprinid fishes,Gymnocypris eckloni scoliostomus(GS)and G.eckloni eckloni(GE),in a small glacial lake on the Qinghai-Tibet Plateau,Lake Sunmcuo,match the biogeographic criteria of sympatric speciation.In this study,we examined genome-wide variation in 46individuals from these two groups.The divergence time between the GS and GE lineages was estimated to be 20-60 Kya.We identified 54 large genomic islands(≥100 kb)of speciation,which accounted for 89.4%of the total length of all genomic islands.These islands harboured divergent genes related to olfactory receptors and olfaction signals that may play important roles in food selection and assortative mating in fishes.Although the genomic islands clearly indicated speciation with gene flow and rejected micro-allopatric speciation,they were too large to support the hypothesis of sympatric speciation.Theoretical and recent empirical studies suggested that continual gene flow in sympatry should give rise to many small genomic islands(as small as a few kilobases in size).Thus,the observed pattern is consistent with the extensive evidence on parapatric speciation,in which adjacent habitats facilitate divergent selection but also permit gene flow during speciation.We suggest that many,if not most,of the reported cases of sympatric speciation are likely to be micro-parapatric speciation.Ning Sun Liandong Yang Fei Tian Honghui Zeng Ziwen He Kai Zhao Cheng Wang Minghui Meng Chenguang Feng Chengchi Fang Wenqi Lv Jing Bo Yongtao Tang Xiaoni Gan Zuogang Peng Yiyu Chen Shunping He 2022National Science Review2022,9,12:0
