| 3 | Microblog Burst Keywords Detection Based on Social Trust and Dynamics Model显示文摘Microblog has emerged as a popular medium for providing new sources of information and rapid communications, particularly during burst topics. Burst keywords detection from real-time microblog streams is important for burst topics detection. The exiting algorithms may detect fake burst keywords without taking into account the trustworthiness of the users and human's daily timetable. Our work is the first to combine the trustworthiness of the users with burst keywords detection. We propose a novel approach to detect burst keywords based on social trust and dynamics model. We adapt basic notions of dynamics from physics and model keywords bursts as momentum change of the keywords. On the analogy of physical dynamics model, this approach defines mass as the trustworthiness of user and position as the frequency of keywords. We compute each keyword's burst value by using Moving average convergence/divergence(MACD) and determine whether it is a burst keyword in a given time window. | 6 | A protocol for structured illumination microscopy with minimal reconstruction artifacts显示文摘The imaging rate of structured illumination microscopy (SIM) reached 188 Hz recently. As the exposure time decreases, the camera detects fewer virtual photons, while the noise level remains the same. As a result, the signal-to-noise ratio (SNR) decreases sharply. Furthermore, the SNR decreases further because of photobleaching and phototoxicity. This decreased quality of SIM raw data may lead to surprising artifacts with various causes, which may confuse a new user of SIM microscopy. We summarize three significant possible sources of severe artifacts in reconstructed super-resolution (SR) images. Ultrafast motion of a biological sample or an uneven illumination pattern is the most difficult to be identified. The estimated parameter could also be incorrect, leading to artifact of regular patterns. Furthermore, rec on struction with the Wiener method generates stochastic artifacts due to the amplification of noise during the deconvolution process. To deal with these problems, we have established a protocol to reconstruct ultrafast SIM raw data obtained in low SNR conditions. First, we checked the quality of the raw data with the ImageJ plugin SIMcheck before rec on struction. Then, a modified parameter estimation method was used to improve the precision of the parameters. Finally, an iterative algorithm was used for SIM reconstruction under low signal-to-noise ratio cond让ions. | 7 | A new type of ERGIC–ERES membrane contact mediated by TMED9 and SEC12 is required for autophagosome biogenesis显示文摘Under stress,the endomembrane system undergoes reorganization to support autophagosome biogenesis,which is a central step in autophagy.How the endomembrane system remodels has been poorly understood.Here we identify a new type of membrane contact formed between the ER-Golgi intermediate compartment(ERGIC)and the ER-exit site(ERES)in the ER-Golgi system,which is essential for promoting autophagosome biogenesis induced by different stress stimuli.The ERGIC-ERES contact is established by the interaction between TMED9 and SEC12 which generates a short distance opposition(as close as 2-5 nm)between the two compartments.The tight membrane contact allows the ERES-located SEC12 to transactivate COPII assembly on the ERGIC.In addition,a portion of SEC12 also relocates to the ERGIC.Through both mechanisms,the ERGIC-ERES contact promotes formation of the ERGIC-derived COPII vesicle,a membrane precursor of the autophagosome.The ERGIC-ERES contact is physically and functionally different from the TFG-mediated ERGIC-ERES adjunction involved in secretory protein transport,and therefore defines a unique endomembrane structure generated upon stress conditions for autophagic membrane formation. | Shulin Li Rui Yan Jialu Xu Shiqun Zhao Xinyu Ma Qiming Sun Min Zhang Ying Li Jun-Jie Gogo Liu Liangyi Chen Sai Li Ke Xu Liang Ge | 2022 | Cell Research2022,32,2: | 3 |
| 8 | Optimization of Protectant, Salinity and Freezing Condition for Freeze-Drying Preservation of Edwardsiella tarda显示文摘Novel preservation condition without ultra-low temperature is needed for the study of pathogen in marine fishes. Freeze-drying is such a method usually used for preservation of terrigenous bacteria. However, studies using freeze-drying method to preserving marine microorganisms remain very limited. In this study, we optimized the composition of protectants during the freeze-drying of Edwardsiella tarda, a fish pathogen that causes systemic infection in marine fishes. We found that the optimal composition of protectant mixture contained trehalose(8.0%), skim milk(12.0%), sodium citrate(2.0%), serum(12.0%) and PVP(2.0%). Orthogonal and interaction analyses demonstrated the interaction between serum and skim milk or sodium citrate. The highest survival rate of E. tarda was observed when the concentration of Na Cl was 10.0, 30.0 and between 5.0 and 10.0 g L^(-1) for preparing TSB medium, E. tarda suspension and protectant mixture, respectively. When E. tarda was frozen at-80℃ or-40℃ for 6 h, its survival rate was higher than that under other tested conditions. Under the optimized conditions, when the protectant mixture was used during freeze-drying process, the survival rate(79.63%–82.30%) of E. tarda was significantly higher than that obtained using single protectant. Scanning electron microscopy(SEM) image indicated that E. tarda was embedded in thick matrix with detectable aggregation. | 9 | PbMC1a/1b regulates lignification during stone cell development in pear(Pyrus bretschneideri)fruit显示文摘Programmed cell death(PCD)and secondary cell wall(SCW)thickening in pear fruit are accompanied by the deposition of cellulose and lignin to form stone cells.Metacaspase is an important protease for development,tissue renewal and PCD.The understanding of the molecular mechanism whereby pear(Pyrus)metacaspase promotes PCD and cell wall lignification is still limited.In this study,the Metacaspases gene family(PbMCs)from P.bretschneideri was identified.PbMC1a/1b was associated with lignin deposition and stone cell formation by physiological data,semiquantitative real-time polymerase chain reaction(RT-PCR)and quantitative RT-PCR(qRT-PCR).Relative to wildtype(WT)Arabidopsis,the overexpression of PbMC1a/1b increased lignin deposition and delayed growth,thickened the cell walls of vessels,xylary fibers and interfascicular fibers,and increased the expression of lignin biosynthetic genes.Yeast two-hybrid(Y2H),bimolecular fluorescence complementation(BiFC)and GST pull-down assays indicated that the PbMC1a/1b protein physically interacted with PbRD21.Simultaneously,the transient expression of PbMC1a/1b and PbRD21 led to significant changes in the expression of genes and lignin contents in pear fruits and flesh calli.These results indicate that PbMC1a/1b plays an important role in cell wall lignification,possibly by interacting with PbRD21 to increase the mRNA levels of some lignin synthesis-associated genes and promote the formation of stone cells in pear fruit. | Xin Gong Zhihua Xie Kaijie Qi Liangyi Zhao Yazhou Yuan Jiahui Xu Weikang Rui Katsuhiro Shiratake Jianping Bao Shahrokh Khanizadeh Shaoling Zhang Shutian Tao | 2020 | Horticulture Research2020,7,1: | 3 |

| 18 | Effect of fasting on protein metabolism in muscle tissue of Larimichthys crocea revealed by transcriptome and proteome显示文摘The large yellow croaker(Larimichthys crocea)is an important mariculture fish in China.Farmed large yellow croaker undergo periods of fasting to adapt to the environment or to improve meat quality.To better understand the physiological responses of their muscle tissues to fasting stresses,we analyzed the transcriptomes and proteome s of both normally-fed and fasting fish groups and identified 7578 differentially expressed genes(DEGs)and 297 differentially expressed proteins(DEPs)among them.Gene ontology and KEGG analysis showed that the enriched biological pathways were mainly involved in various synthetic and catabolic pathways,especially the protein metabolism.Based on the omics data,nine DEGs related to muscle composition(CAN3,MYL3,and TNNC2),growth(MSTN and MYF5),autophagy(TSC2 and ULK1),and the ubiquitin proteasome pathway(PRS6 B and UCHL3)were examined using qPCR.In response to fasting stress,MYL3 and TNNC2 were significantly downregulated,while genes associated with autophagy and the ubiquitin proteasome pathway were significantly upregulated.In re sponse to fasting stres s,MYL3,TNNC2,and MYF5 positively correlated with muscle growth were significantly downregulated,while inhibiting growth MSTN and genes associated with autophagy and the ubiquitin proteasome pathways were significantly upregulated.These results clarify the effects of fasting on metabolic changes in their muscle components and growth at the molecular level. | Yu ZHANG Weiliang SHEN Juan LI Baoxiao ZHENG Zhengjia LOU Mohammad Aslam HOSAIN Baoying QIAN Liangyi XUE | 2021 | Journal of Oceanology and Limnology2021,39,5: | 1 |
