| 1 | The Reference Genome of Tea Plant and Resequencing of 81 Diverse Accessions Provide Insights into Its Genome Evolution and Adaptation显示文摘Tea plant is an important economic crop,which is used to produce the world's oldest and most widely consumed tea beverages.Here,we present a high-quality reference genome assembly of the tea plant(Camellia sinensis var.sinensis)consisting of 15 pseudo-chromosomes.LTR retrotransposons(LTR-RTs)account for 70.38%of the genome,and we present evidence that LTR-RTS play critical roles in genome size expansion and the transcriptional diversification of tea plant genes through preferential insertion in promoter regions and introns.Genes,particularly those coding for terpene biosynthesis pro-teins,associated with tea aroma and stress resistance were significantly amplified through recent tandem duplications and exist as gene clusters in tea plant genome.Phylogenetic analysis of the sequences of 81 tea plant accessions with diverse origins revealed three well-differentiated tea plant populations,support-ing the proposition for the southwest origin of the Chinese cultivated tea plant and its later spread to western Asia through introduction.Domestication and modern breeding left significant signatures on hundreds of genes in the tea plant genome,particularly those associated with tea quality and stress resis-tance.The genomic sequences of the reported reference and resequenced tea plant accessions provide valuable resources for future functional genomics study and molecular breeding of improved cul-tivars of tea plants. | Enhua Xia Wei Tong Yan Hou Yanlin An Linbo Chen Qiong Wu Yunlong Liu Jie Yu Fangdong Li Ruopei Li Penghui Li Huijuan Zhao Ruoheng Ge Jin Huang Ali Inayat Mallano Yanrui Zhang Shengrui Liu Weiwei Deng Chuankui Song Zhaoliang Zhang Jian Zhao Shu Wei Zhengzhu Zhang Tao Xia Chaoling Wei Xiaochun Wan | 2020 | Molecular Plant2020,13,7: | 51 |
| 2 | Diagnosis and treatment of polypoid lesions of the gallbladder:report of 194 cases显示文摘BACKGROUND: With the wide use of B-ultrasonography in recent years, the polypoid lesion of the gallbladde ( PLG) has been one of the most common diseases detected in biliary surgery. This study was to investigate the diag nostic method and operative indications of PLG. METHODS: The clinical and pathological data of 194 pa tients with PLG who had received operation at our hospita from January 1994 to September 2002 were analyzed retro spectively. Categorized data were analyzed by the chi square test. RESULTS: All the patients received preoperative B-ultra- sonography. 185 of the 194 PLG patients were diagnosed as having cholecystic polyp, and 9 adenomas. Among the 42 patients who received CT, 6 showed early gallbladder can cer. Pathologically, cholesterol polyps were mostly multi ple lesions (64.7%) with a mean diameter of3.86±2.2 mm in 136 patients. Of 16 patients with adenomas, 10 had a tumor diameter of more than 10 mm (62.5%). In 11 pa tients with gallbladder carcinoma, 7 were accompanied with gallbladder stone (63.6%). In addition, inflammatory polyps and adenomyomas were found in 25 and 6 patients respectively. CONCLUSIONS: B-ultrasonography is the most effective diagnostic method for detecting PLG. When large or irreg- ular lesions are found, CT should be performed in order to avoid missing of gallbladder carcinoma. | 3 | Effects of chemical fertilizer combined with organic manure on Fuji apple quality,yield and soil fertility in apple orchard on the Loess Plateau of China显示文摘To evaluate the effects of chemical fertilizer combined with organic manure on apple yield,quality and soil fertility,an experiment was conducted in an apple orchard on the Loess Plateau of China.Six treatments,i.e.,1)no nitrogen(N)with chemical phosphorus(P)and potassium(K)(PK),2)no P with chemical N and K(NK),3)no K with chemical N and P(NP),4)N,P and K chemical fertilizers only(NPK),5)swine manure(M)only(M),and 6)half chemical fertilizers combined with half swine manure(NPKM)were included with three replications for each.The NPKM treatment achieved 36.9 t/ha average annual yield,which was 42.5%greater than the yield of PK treatment.The average annual yields followed the sequence of NPKM>NPK>M>NK>NP>PK.In NPKM treatment 71.3%of the collected apples had an apple diameter greater than 80 mm compared with 58.2%,41.5%and 37.2%in NK,PK and NP treatments,respectively.The sugar to acid(S:A)ratio was the greatest in NPKM treatment.The results of Vitamin C,soluble solid and firmness showed that NPKM treatment had the highest values.The concentration of soil organic carbon(SOC)in the 0 to 20 cm depth of soil was significantly affected by addition of M.Compared to the antecedent soil properties,the SOCS in the NPKM and M treatments were increased by 28.8%,29.4%,and TN contents were 56.5,49.8%more for soil at 0-20 cm depths,respectively.The major soil nutrients of N,P and K were also significantly increased by M and NPKM treatments in surface soil for five years.The data support the conclusion that,for a production of 35-40 t/ha in an apple orchard on the Loess Plateau of China,the 25-30 t/ha organic manure,160-200 kg/ha N,100-150 kg/ha P2O5 and 120-160 kg/ha K2O were the most suitable fertilizer application.The finding will be helpful for harmonious development of apple production technology,economic income increase for farmers,and improvement of the apple orchard ecosystem. | Zhao Zuoping Yan Sha Liu Fen Ji Puhui Wang Xiaoying Tong Yan’an | 2014 | International Journal of Agricultural and Biological Engineering2014,7,2: | 17 |
| 4 | Repurposing of clinically approved drugs for treatment of coronavirus disease 2019 in a 2019-novel coronavirus-related coronavirus model显示文摘Background:Medicines for the treatment of 2019-novel coronavirus(2019-nCoV)infections are urgently needed.However,drug screening using live 2019-nCoV requires high-level biosafety facilities,which imposes an obstacle for those institutions without such facilities or 2019-nCoV.This study aims to repurpose the clinically approved drugs for the treatment of coronavirus disease 2019(COVID-19)in a 2019-nCoV-related coronavirus model.Methods:A 2019-nCoV-related pangolin coronavirus GX_P2V/pangolin/2017/Guangxi was described.Whether GX_P2V uses angiotensin-converting enzyme 2(ACE2)as the cell receptor was investigated by using small interfering RNA(siRNA)-mediated silencing of ACE2.The pangolin coronavirus model was used to identify drug candidates for treating 2019-nCoV infection.Two libraries of 2406 clinically approved drugs were screened for their ability to inhibit cytopathic effects on Vero E6 cells by GX_P2V infection.The anti-viral activities and anti-viral mechanisms of potential drugs were further investigated.Viral yields of RNAs and infectious particles were quantified by quantitative real-time polymerase chain reaction(qRT-PCR)and plaque assay,respectively.Results:The spike protein of coronavirus GX_P2V shares 92.2%amino acid identity with that of 2019-nCoV isolate Wuhanhu-1,and uses ACE2 as the receptor for infection just like 2019-nCoV.Three drugs,including cepharanthine(CEP),selamectin,and mefloquine hydrochloride,exhibited complete inhibition of cytopathic effects in cell culture at 10μmol/L.CEP demonstrated the most potent inhibition of GX_P2V infection,with a concentration for 50%of maximal effect[EC50]of 0.98μmol/L.The viral RNA yield in cells treated with 10μmol/L CEP was 15,393-fold lower than in cells without CEP treatment([6.48±0.02]×10-4vs.1.00±0.12,t=150.38,P<0.001)at 72 h post-infection(p.i.).Plaque assays found no production of live viruses in media containing 10μmol/L CEP at 48 h p.i.Furthermore,we found CEP had potent anti-viral activities against both viral entry(0.46±0.12,vs.1.00±0.37,t=2.42,P<0.05)and viral replication([6.18±0.95]×10-4vs.1.00±0.43,t=3.98,P<0.05).Conclusions:Our pangolin coronavirus GX_P2V is a workable model for 2019-nCoV research.CEP,selamectin,and mefloquine hydrochloride are potential drugs for treating 2019-nCoV infection.Our results strongly suggest that CEP is a wide-spectrum inhibitor of pan-betacoronavirus,and further study of CEP for treatment of 2019-nCoV infection is warranted. | Hua-Hao Fan Li-Qin Wang Wen-Li Liu Xiao-Ping An Zhen-Dong Liu Xiao-Qi He Li-Hua Song Yi-Gang Tong | 2020 | Chinese Medical Journal2020,,9: | 15 |
| 5 | Symmetric-key cryptosystem with DNA technology显示文摘DNA cryptography is a new field which has emerged with progress in the research of DNA computing. In our study, a symmetric-key cryptosystem was designed by applying a modern DNA biotechnology, microarray, into cryptographic technologies. This is referred to as DNA symmetric-key cryptosystem (DNASC). In DNASC, both encryption and decryption keys are formed by DNA probes, while its ciphertext is embedded in a specially designed DNA chip (microarray). The security of this system is mainly rooted in difficult biology processes and problems, rather than conventional computing technology, thus it is unaffected by changes from the attack of the coming quantum computer. The encryption process is a fabrication of a specially designed DNA chip and the decryption process is the DNA hybridization. In DNASC, billions of DNA probes are hybridized and identified at the same time, thus the decryption process is conducted in a massive, parallel way. | 6 | Chinese herbal medicine reduces mortality in patients with severe and critical coronavirus disease 2019: a retrospective cohort study显示文摘This study aimed to evaluate the efficacy of Chinese herbal medicine(CHM)in patients with severe/critical coronavirus disease 2019(COVID-19).In this retrospective study,data were collected from 662 patients with severe/critical COVID-19 who were admitted to a designated hospital to treat patients with severe COVID-19 in Wuhan before March 20,2020.All patients were divided into an exposed group(CHM users)and a control group(non-users).After propensity score matching in a 1:1 ratio,156 CHM users were matched by propensity score to 156 non-users.No significant differences in seven baseline clinical variables were found between the two groups of patients.All-cause mortality was reported in 13 CHM users who died and 36 non-users who died.After multivariate adjustment,the mortality risk of CHM users was reduced by 82.2%(odds ratio 0.178,95%CI 0.076–0.418;P<0.001)compared with the non-users.Secondly,age(odds ratio 1.053,95%CI 1.023–1.084;P<0.001)and the proportion of severe/critical patients(odds ratio 0.063,95%CI 0.028–0.143;P<0.001)were the risk factors of mortality.These results show that the use of CHM may reduce the mortality of patients with severe/critical COVID-19. | Guohua Chen Wen Su Jiayao Yang Dan Luo Ping Xia Wen Jia Xiuyang Li Chuan Wang Suping Lang Qingbin Meng Ying Zhang Yuhe Ke An Fan Shuo Yang Yujiao Zheng Xuepeng Fan Jie Qiao Fengmei Lian Li Wei Xiaolin Tong | 2020 | Frontiers of Medicine2020,14,6: | 10 |

| 9 | A draft sequence of the rice (Oryza sativa ssp. indica) genome显示文摘The sequence of the rice genome holds fundamental information for its biology, including physiology, genetics, development, and evolution, as well as information on many beneficial phenotypes of economic significance. Using a 'whole genome shotgun' approach, we have pro-duced a draft rice genome sequence of Oryza sativa ssp. in-dica, the major crop rice subspecies in China and many other regions of Asia. The draft genome sequence is constructed from over 4.3 million successful sequencing traces with an accumulative total length of 2214.9 Mb. The initial assembly of the non-redundant sequences reached 409.76 Mb in length, based on 3.30 million successful sequencing traces with a total length of 1797.4 Mb from an indica variant cultivar 93-11, giving an estimated coverage of 95.29% of the rice genome with an average base accuracy of higher than 99%. | 10 | Effects of different fertilizations on fruit quality,yield and soil fertility in field-grown kiwifruit orchard显示文摘Kiwifruit yield and quality and soil nutrients were investigated in a kiwifruit orchard after long-term fertilization to understand the relationship between kiwifruit growth and soil nutrition.Seven fertilization treatments with three replications were applied in a continuous four-year period,including no fertilizer(CK);phosphorus(P)and potassium(K)fertilizers(PK);N and K fertilizers(NK);N and P fertilizers(NP);N,P and K fertilizers(NPK);1.5 times of N,P and K fertilizers(1.5NPK);and chemical fertilizers plus swine manure(NPKM).Fertilization increased kiwifruit yield at the rate of 450 kg N/hm^(2),225 kg P2O5/hm^(2),300 kg K2O/hm^(2).The average yield decreased in a descending order for NPKM(44.6 t/hm^(2)),1.5NPK(42.6 t/hm^(2)),NPK(42.0 t/hm^(2)),NK(38.0 t/hm^(2)),NP(36.7 t/hm^(2)),PK(36.4 t/hm^(2))and CK(34.1 t/hm^(2)).The sugar to acid ratio(S:A)was the highest(10.9)in 2012,and the soluble sugar increased by 15.7%after four-year NPKM fertilization.The NPKM fertilization also significantly increased the vitamin C,soluble solid and firmness.The soil organic carbon contents at 0-20 cm,20-40 cm and 40-60 cm in depth under the NPKM treatment were 27%,29%and 139%higher than that of the CK treatment,respectively.The available N contents at 0-20 cm,20-40 cm and 40-60 cm in depth in the 1.5NPK treatment were 180%,114%and 133%higher than that in the CK treatment,respectively.Balanced fertilization with N,P,K and organic manure is important to soil fertility,which may increase yield and improve quality in field-grown kiwifruit orchard. | Zhao Zuoping Duan Min Yan Sha Liu Zhifeng Wang Qi Fu Jing Tong Yan’an | 2017 | International Journal of Agricultural and Biological Engineering2017,10,2: | 6 |

| 12 | LysR family factor PltR positively regulates Pyoluteorin production in a pathway-specific manner in Pseudomonas sp. M18显示文摘The pltR gene, coding a putative LysR-type regulator, was identified upstream Plt biosynthetic gene cluster in Pseudomonas sp. M18 using bioinformatics technology. The null mutation of pltR resulted in mutant M18TRG (pltR::Gm) by recombination and its Plt (Pyoluteorin) production declined to 30% while PCA (Phenazine-1-carboxylic acid) production remained unchanged as compared with the wild-type M18 grown in King’s Medium B. After complementation, Plt production of mutant M18TRG was restored to the level in wild-type M18. Overexpression of pltR in M18 led to 13-fold enhancement of Plt produc-tion over the wild-type M18 strain. However, PCA production was unchanged under this condition. These data suggested that PltR was a positive regulator on Plt production. Plt itself, however, could not regulate expression of pltR. Expression of the plt-lacZ transcriptional fusion in mutant M18TRG de-clined obviously as compared with the wild-type M18, which further proved that PltR could regulate expression of Plt biosynthetic genes at the transcriptional level. | 14 | A viral protein orchestrates rice ethylene signaling to coordinate viral infection and insect vector-mediated transmission显示文摘Arthropod-borne viruses cause serious threats to human health and global agriculture by rapidly spreading via insect vectors. Southern rice black-streaked dwarf virus (SRBSDV) is the most damaging rice-infecting virus that is frequently transmitted by planthoppers. However, the molecular mechanisms underlying its propagation in the host plants and epidemics in the field are largely unknown. Here, we showed that the SRBSDV-encoded P6 protein is a key effector that regulates rice ethylene signaling to coordinate viral infection and transmission. In early SRBSDV infection, P6 interacts with OsRTH2 in the cytoplasm to activate ethylene signaling and enhance SRBSDV proliferation;this also repels the insect vector to reduce infestation. In late infection, P6 enters the nucleus, where it interacts with OsEIL2, a key transcription factor of ethylene signaling. The P6-OsEIL2 interaction suppresses ethylene signaling by preventing the dimerization of OsEIL2, thereby facilitating viral transmission by attracting the insect vector. | 16 | High-throughput sequencing exclusively identified a novel Torque teno virus genotype in serum of a patient with fatal fever显示文摘Torque teno virus(TTV) has been found to be prevalent world-wide in healthy populations and in patients with various diseases, but its etiological role has not yet been determined. Using high-throughput unbiased sequencing to screen for viruses in the serum of a patient with persistent high fever who died of suspected viral infection and prolonged weakness, we identified the complete genome sequence of a TTV(isolate Hebei-1). The genome of TTV-Hebei-1 is 3649 bp in length, encoding four putative open reading frames, and it has a G+C content of 49%. Genomic comparison and a BLASTN search revealed that the assembled genome of TTV-Hebei-1 represented a novel isolate, with a genome sequence that was highly heterologous to the sequences of other reported TTV strains. A phylogenetic tree constructed using the complete genome sequence showed that TTV-Hebei-1 and an uncharacterized Taiwan Residents strain, TW53A37, constitute a new TTV genotype. The patient was strongly suspected of carrying a viral infection and died eventually without any other possible causes being apparent. No virus other than the novel TTV was identified in his serum sample. In this study, we introduced an easy-to-use, polymerase chain reaction (PCR)-based SDM method for double-stranded plasmid DNA, with a designed restriction site to ensure simple and efficient mutant screening. The DNA sequence to be mutated was first translated into amino acid sequence and then the amino acid sequence was reversely translated into DNA sequence with degenerate codons, resulting in a large number of sequences with silent mutations, which contained various restriction endonu-clease (RE) sites. Certain mutated sequence with an appropriate RE site was selected as the target DNA sequence for designing a pair of mutation primers to amplify the full-length plasmid via inverse PCR. The amplified product was 5′-phosphorylated, cir-cularized, and transformed into an Escherichia coli host. The transformants were screened by digesting with the designed RE.
