1A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. 5Computed tomography-based radiomics for prediction of neoadjuvant chemotherapy outcomes in locally advanced gastric cancer: A pilot study显示文摘Objective: The standard treatment for patients with locally advanced gastric cancer has relied on perioperative radio-chemotherapy or chemotherapy and surgery. The aim of this study was to investigate the wealth of radiomics for pre-treatment computed tomography(CT) in the prediction of the pathological response of locally advanced gastric cancer with preoperative chemotherapy.Methods: Thirty consecutive patients with CT-staged II/III gastric cancer receiving neoadjuvant chemotherapy were enrolled in this study between December 2014 and March 2017. All patients underwent upper abdominal CT during the unenhanced, late arterial phase(AP) and portal venous phase(PP) before the administration of neoadjuvant chemotherapy. In total, 19,985 radiomics features were extracted in the AP and PP for each patient.Four methods were adopted during feature selection and eight methods were used in the process of building the classifier model. Thirty-two combinations of feature selection and classification methods were examined. Receiver operating characteristic(ROC) curves were used to evaluate the capability of each combination of feature selection and classification method to predict a non-good response(non-GR) based on tumor regression grade(TRG).Results: The mean area under the curve(AUC) ranged from 0.194 to 0.621 in the AP, and from 0.455 to 0.722 in the PP, according to different combinations of feature selection and the classification methods. There was only one cross-combination machine-learning method indicating a relatively higher AUC(>0.600) in the AP, while 12 cross-combination machine-learning methods presented relatively higher AUCs(all >0.600) in the PP. 6Relative position determination of a lunar rover using the biased differential phase delay of same-beam VLBI显示文摘When only data transmission signals with a bandwidth of 1 MHz exist in the rover, the position can be obtained using the differential group delay data of the same-beam very long baseline interferometry (VLBI). The relative position between a lunar rover and a lander can be determined with an error of several hundreds of meters. When the guidance information of the rover is used to determine relative position, the rover's wheel skid behavior and integral movement may influence the accuracy of the determined position. This paper proposes a new method for accurately determining relative position. The differential group delay and biased differential phase delay are obtained from the same-beam VLBI observation, while the modified biased differential phase delay is obtained using the statistic mean value of the differential group delay and the biased phase delay as basis. The small bias in the modified biased phase delay is estimated together with other parameters when the relative position of the rover is calculated. The effectiveness of the proposed method is confirmed using the same-beam VLBI observation data of SELENE. The radio sources onboard the rover and the lander are designed for same-beam VLBI observations. The results of the simulations of the differential delay of the same-beam VLBI observation between the rover and the lander show that the differential delay is sensitive to relative position. An approach to solving the relative position and a strategy for tracking are also introduced. 12Genome-wide variants of Eurasian facial shape differentiation and a prospective model of DNA based face prediction显示文摘It is a long-standing question as to which genes define the characteristic facial features among different ethnic groups. In this study, we use Uyghurs, an ancient admixed population to query the genetic bases why Europeans and Han Chinese look different. Facial traits were analyzed based on high-dense 3D facial images; numerous biometric spaces were examined for divergent facial features between European and Han Chinese, ranging from inter-landmark distances to dense shape geometrics. Genome-wide association studies(GWAS) were conducted on a discovery panel of Uyghurs. Six significant loci were identified, four of which, rs1868752, rs118078182, rs60159418 at or near UBASH3B, COL23A1, PCDH7 and rs17868256 were replicated in independent cohorts of Uyghurs or Southern Han Chinese. 13Combined effects of volume ratio and nitrate recycling ratio on nutrient removal,sludge characteristic and microbial evolution for DPR optimization显示文摘The optimization of volume ratio(V_(An)/V_(A)/V_(0))and nitrate recycling ratio(R)in a two-sludge denitrifying phosphorus removal(DPR)process of Anaerobic Anoxic Oxic-Moving Bed Biofilm Reactor(A^(2)/O-MBBR)was investigated.The results showed that prolonged anaerobic retention time(HRT An:1.25→3.75 hr)exerted favorable effect on chemical oxygen demand(COD)removal(57.26%→73.54%),poly-β-hydroxyalkanoates(PHA)synthesis(105.70→138.12 mg COD/L)and PO_(4)^(3-)release(22.3→38.9 mg/L).However,anoxic retention time(HRT A)and R exhibited positive correlation with PHA utilization(43.87%-81.34%)and denitrifying phosphorus removal(DPR)potential(NO_(3)-/PO^(3-)_(4):0.57-1.34 mg/mg),leading to dramatical TN removal variations from 68.86%to 81.28%.Under the V An/V A/V O ratio of 2:6:0,sludge loss deteriorated nutrient removals but the sludge bioactivity quickly recovered when the oxic zone was recovered.The sludge characteristic and microstructure gradually transformed under the dissolved oxygen(DO)control(1.0-1.5→1.5-2.0 mg/L),in terms of sludge volume index(SVI:194→57 m L/g VSS),median-particle-size(D 50:99.6→300.5μm),extracellular polymeric substances(EPS)(105.62→226.18 mg/g VSS)and proteins/polysaccharides(PN/PS)ratio(1.52→3.46).Fluorescence in situ hybridization(FISH)results showed that phosphorus accumulation organisms(PAOs)(mainly Cluster I of Accumulibacter,contribution ratio:91.79%-94.10%)dominated the superior DPR performance,while glycogen accumulating organisms(GAOs)(mainly Competibacter,contribution ratio:82.61%-86.89%)was responsible for deteriorative TN and PO_(4)^(3-)removals.The optimal HRT A and R assembled around 5-6.5 hr and 300%-400%based on the PHA utilization and DRP performance,and the oxic zones also contributed to PO_(4)^(3-)removal although it showed low dependence on DO concentration and oxic retention time(HRT_(0)).Miao Zhang Jing Gao Yajun Fan Xiaoge Wu Jun Wu Chengda He 2021Journal of Environmental Sciences2021,33,6:6
14A draft sequence of the rice (Oryza sativa ssp. indica) genome显示文摘The sequence of the rice genome holds fundamental information for its biology, including physiology, genetics, development, and evolution, as well as information on many beneficial phenotypes of economic significance. Using a 'whole genome shotgun' approach, we have pro-duced a draft rice genome sequence of Oryza sativa ssp. in-dica, the major crop rice subspecies in China and many other regions of Asia. The draft genome sequence is constructed from over 4.3 million successful sequencing traces with an accumulative total length of 2214.9 Mb. The initial assembly of the non-redundant sequences reached 409.76 Mb in length, based on 3.30 million successful sequencing traces with a total length of 1797.4 Mb from an indica variant cultivar 93-11, giving an estimated coverage of 95.29% of the rice genome with an average base accuracy of higher than 99%. 15Soil phosphorus availability and rice phosphorus uptake in paddy fields under various agronomic practices显示文摘Agronomic practices affect soil phosphorus(P) availability, P uptake by plants, and subsequently the efficiency of P use. A field experiment was carried out to investigate the effects of various agronomic practices(straw incorporation, paddy water management, nitrogen(N) fertilizer dose, manure application,and biochar addition) on soil P availability(e.g., soil total P(STP), soil available P(SAP), soil microbial biomass P(SMBP), and rice P uptake as well as P use efficiency(PUE)) over four cropping seasons in a rice-rice cropping system, in subtropical central China. Compared to the non-straw treatment(control,using full dose of chemical N fertilizer), straw incorporation increased SAP and SMBP by 9.3%–18.5% and 15.5%–35.4%, respectively;substituting half the chemical N fertilizer dose with pig manure and the biochar application increased STP, SAP, and SMBP by 10.5%–48.3%, 30.2%–236.0%, and 19.8%–72.4%,respectively, mainly owing to increased soil P and organic carbon inputs;adding a half dose of N and no N input(reduced N treatments) increased STP and SAP by 2.6%–7.5% and 19.8%–33.7%, respectively, due to decreased soil P outputs. Thus, soil P availability was greatly affected by soil P input and use. The continuous flooding water regime without straw addition significantly decreased SMBP by 11.4% compared to corresponding treatments under a mid-season drainage water regime. Total P uptake by rice grains and straws at the harvest stage increased under straw incorporation and under pig manure application, but decreased under the reduced N treatments and under biochar application at a rate of 48 t ha-1, compared to the control. Rice P uptake was significantly positively correlated with rice biomass, and both were positively correlated with N fertilizer application rates, SAP, SMBP, and STP. Phosphorus use efficiency generally increased under straw incorporation but decreased under the reduced N treatments and under the manure application(with excessive P input), compared to the control. These results showed that straw incorporation can be used to increase soil P availability and PUE while decreasing the use of chemical P fertilizers. 16Dark matter direct search sensitivity of the PandaX-4T experiment显示文摘The Panda X-4T experiment, a 4-ton scale dark matter direct detection experiment, is being planned at the China Jinping Underground Laboratory. In this paper we present a simulation study of the expected background in this experiment. In a 2.8-ton fiducial mass and the signal region between 1-10 keV electron equivalent energy, the total electron recoil background is found to be 4.9 × 10^(-5) kg^(-1) d^(-1) keV^(-1). The nuclear recoil background in the same region is 2.8 × 10^(-7) kg^(-1) d^(-1) keV^(-1). 18IL-17A-dependent gut microbiota is essential for regulating diet-induced disorders in mice显示文摘The gut microbiota plays a key role in obesity and related metabolic disorders, and multiple factors including diet, host genotype, and age regulate it. Many studies have examined the contribution of extrinsic factors to the regulation of the gut microbiota, but the importance of the host genetic constitution cannot be ignored. Interleukin 17A(IL-17A), a pro-inflammatory cytokine, is important in the defense against infection and diseases. Here, we investigated the association among IL-17, a high-fat diet(HFD), and the gut microbiota. Mice deficient in IL-17A were resistant to diet-induced obesity and related diseases. Compared with the Ⅱ-17^(-/-)mice, wild-type(WT) mice challenged with HFD showed obvious weight fluctuations, such as those seen in type 2 diabetes, and hematological changes similar to those associated with metabolic syndrome. However, housing WT mice and Ⅱ-17a^(-/-)mice together significantly alleviated these symptoms in the WT mice. A metagenomic analysis of the mouse feces indicated that the microbial community compositions of these two groups differed before HFD feeding. The HFD mediated shifts in the gut microbial compositions, which were associated with the mouse phenotypes.We also identified potentially beneficial and harmful species present during this period, and drew networks of the most abundant species. A functional analysis indicated pathway changes in the WT and Ⅱ-17a^(-/-)mice when fed the HFD. 19Regulation of mitochondrial NAD pool via NAD^+ transporter 2 is essential for matrix NADH homeostasis and ROS production in Arabidopsis显示文摘Reactive oxygen species(ROS) play a crucial role in numerous biological processes in plants, including development, responses to environmental stimuli, and programmed cell death(PCD). Deficiency in MOSAIC DEATH 1(MOD1), a plastid-localized enoyl-ACP reductase essential for de novo fatty acid biosynthesis in Arabidopsis thaliana, leads to the increased malate export from chloroplasts to mitochondria, and the subsequent accumulation of mitochondria-generated ROS and PCD. In this study, we report the identification and characterization of a mod1 suppressor, som592. SOM592 encodes mitochondrion-localized NAD^+ transporter 2(NDT2). We show that the mitochondrial NAD pool is elevated in the mod1 mutant. The som592 mutation fully suppressed mitochondrial NADH hyper-accumulation, ROS production, and PCD in the mod1 mutant, indicating a causal relationship between mitochondrial NAD accumulation and ROS/PCD phenotypes. We also show that in wild-type plants, the mitochondrial NAD+uptake is involved in the regulation of ROS production in response to continuous photoperiod. Elevation of the alternative respiration pathway can suppress ROS accumulation and PCD in mod1, but leads to growth restriction.
