1Phylogeny and Classifcation of Prunus sensu lato (Rosaceae)显示文摘The classifcation of the economically important genus Prunus L.sensu lato(s.l.)is controversial due to the high levels of convergent or the parallel evolution of morphological characters.In the present study,phylogenetic analyses of ffteen main segregates of Prunus s.l.represented by eighty-four species were conducted with maximum parsimony and Bayesian approaches using twelve chloroplast regions(atpB-rbcL,matK,ndhF,psbA-trnH,rbcL,rpL16,rpoC1,rps16,trnS-G,trnL,trnL-F and ycf1)and three nuclear genes(ITS,s6pdh and SbeI)to explore their infrageneric relationships.The results of these analyses were used to develop a new,phylogeny-based classifcation of Prunus s.l.Our phylogenetic reconstructions resolved three main clades of Prunus s.l.with strong supports.We adopted a broad-sensed genus,Prunus,and recognised three subgenera corresponding to the three main clades:subgenus Padus,subgenus Cerasus and subgenus Prunus.Seven sections of subgenus Prunus were recognised.The dwarf cherries,which were previously assigned to subgenus Cerasus,were included in this subgenus Prunus.One new section name,Prunus L.subgenus Prunus section Persicae(T.T.Yü&L.T.Lu)S.L.Zhou and one new species name,Prunus tianshanica(Pojarkov)S.Shi,were proposed.Shuo Shi Jinlu Li Jiahui Sun Jing Yu Shiliang Zhou 2013Journal of Integrative Plant Biology2013,55,11:18
2GENETIC DIVERSITY AND GEOGRAPHIC PATTERN OF WILD LOTUS (NELUMBO NUCIFERA) IN HEILONGJIANG PROVINCE显示文摘Based on 47 accessions from Ussuri River Valley, Songhua River Valley and Heilong River Valley together with 2 accessions from Russia and 27 accessions of cultivated lotus from other provinces in China, genetic diversity of wild lotus (Nelumbo nucifera) were revealed using RAPD and ISSR markers. Twenty RAPD primers generated 113 loci, of which 71.68% were polymorphic across all sam-ples. The expected heterozygosity was 0.1583. The percentage of polymorphic loci and expected het-erozygosity in the wild lotus were 50.44% and 0.1241, respectively. The parameters of the cultivated lotus were slightly higher, 53.98% and 0.1651 corre-spondingly. Sixteen ISSR primers produced 90 loci. The percentages of polymorphic loci and expected heterozygosity were 41.11% and 0.0851 at species level, 28.89% and 0.0661 for the wild lotus, and 32.22% and 0.0963 for the cultivated lotus. AMOVA analysis of the wild lotus showed that a small number of variances exist among the 3 river valleys (21.68% for RAPD with Gst=0.1312 and 15.11% for ISSR with Gst=0.1352). The molecular variances of both the wild and the cultivated lotuses came predominantly from within the 3 river valleys and the cultivated samples (73.25% for RAPD and 81.11% for ISSR). Variance components from the wild and the cultivated lotus accounted for 19.17% for RAPD and 13.17% for ISSR, and variations among the valleys and the culta seemed the least important (7.585 for RAPD and 5.725 for ISSR). Neighbor-joining analysis demon-strated that considerable differentiation happened between the wild and the cultivated lotus. The wildlotus at middle reaches of the Songhua River Valley seemed to be the centre of remnants, from which it spread to the Ussuri River Valley and the Heilong River Valley. The very limited genetic diversity sug- gests that the wild lotus has experienced severe bot- tleneck effect, founder effect and rebirth effect. Con- sidering its long evolutionary history, scarcity of ge- netic variations and importance in wetland ecosys- tems, we appeal to take lawful measures to protect the wild lotus. 3Arbitrary focusing lens by holographic metasurface显示文摘In this paper, an ultrathin metalens has been proposed based on a holographic metasurface that consists of elongated apertures in 40 nm gold film, which exhibit intriguing properties such as on-and off-axis focusing and also can concentrate light into multiple, discrete spots for circularly polarized incident lights. First, the spatial transmission phase distributions of the designed metalens with arbitrary focusing can be obtained by computergenerated holography. Then, the discrete phase distributions can be continuously encoded by subwavelength nanoapertures with spatially varying orientations in gold film. The simulation results show that our designed metalens can work efficiently for different types of focusing. 4Molecular phylogeny and species delimitation of Stachyuraceae: Advocating a herbarium specimen-based phylogenomic approach in resolving species boundaries显示文摘Species concept and delimitation are fundamental to taxonomic and evolutionary studies.Both inadequate informative sites in the molecular data and limited taxon sampling have often led to poor phylogenetic resolution and incorrect species delineation.Recently,the whole chloroplast genome sequences from extensive herbarium specimen samples have been shown to be ffective to amend the problem.Stachyuraceae are a small family consisting of only one genus Stachyurus of six to 16 species.However,species delimitation in Stachyurus has been highly controversial because of few and generally unstable morphological characters used for cassfcation.In this study,we sampled 69 individuals of seven species(each with at least three individual)covering the entire taxonomlc dlversity,geographlc range,and morphological varlation of Stachyurus from her barium specimens for genome wide plastid gene sequencing to address species delineation in the genus.We obtained high quality DNAS from specimens using a repently developed DNA reconstruction technique.We first assembled four whole chloroplast genome sequences.Based on the chloroplast genome and one nuclear ribosomal DNA sequence of Stachyunus,we designed primers for multiplex polymerase chain reaction and high throughput sequencing of 44 plastid loci for species of Stachyurus,Data of these chloroplast DNA and nuclear ribosomal DNA internal transcribed spacer sequences were used for phylogenetic analyses.The phylogenetic results showed that the Japanese species Stachyurus praecox Siebold&Zucc.was sister to the rest in China's Mainland,which indicated a typical Sino-Japanese distribution pattern.Based on diagnostic morphological characters,dlstinct distrbutional range,and monophyly of each clade,we redefined seven species for Stachyurus fllowving an integrative specles concept,and revised the taxonomy of the family based on previous reports and specimens,in particular the type specimens.Furthermore,our divergence time estimation results suggested that Stachyuraceae split from its sister group Crossosomataceae from the New World at ca.54.29 Mya,but extant species of Stachyuraceae started their diversifcation only recently at ca.6.85 Mya.Diversification time of Stachyurus in China's Mainland was estimated to be ca.4.45 Mya.This research has provided an example of using the herbarium specimen based phylogenomic approach in resolving species boundaries in a taxonomically dificult genus.Jun-Xia Su Cong-Cong Dong Yan-Ting Niu Li-Min Lu Chao xu Bing Liu ShiLiang Zhou An-Ming Lu Yu-Ping Zhu Jun Wen Zhi-Duan Chen 2020Journal of Systematics and Evolution2020,58,5:2
5Association of human leukocyte antigen-DR-DQ-DP haplotypes with the risk of hepatitis B virus-related hepatocellular carcinoma显示文摘Aim:Genetic polymorphisms of human leukocyte antigen(HLA)class II molecules are associated with chronic hepatitis B virus(HBV)infection.We aimed to investigate the impacts of HLA-II haplotypes on viral evolution and the risks of HBV-caused liver diseases.Methods:HLA-DR-DQ-DP haplotypes were estimated in 1210 healthy controls,296 HBV clearance subjects,301 asymptomatic hepatitis B surface antigen carriers,770 chronic hepatitis B patients,443 HBV-related liver cirrhosis(LC)patients,and 1037 HBV-related hepatocellular carcinoma(HCC)patients.HBV mutations were determined by sequencing.The associations of HLA-DR-DQ-DP haplotypes with viral mutations and the risks of liver diseases were assessed by multivariate logistic regression.Results:Compared to HBV-free subjects,the haplotypes CCAACG,CCGACG,TCAATA,and TCGATA were associated with decreased HCC risk,with an odds ratio(OR)[95%confidence interval(CI)]of 0.62(0.40-0.95),0.60(0.39-0.92),0.73(0.54-0.98),and 0.58(0.42-0.78),respectively.CCAACG,CCGACG,and TCAATA were significantly associated with decreased frequencies of the HCC-risk HBV mutations:preS1 deletion,APOBECsignature HBV mutations in the core promoter and preS regions,A51C/T,G104C/T,and G146C/T.TCGATA and TTAACG were associated with increased LC risk,with an OR(95%CI)of 1.54(1.03-2.30)and 2.23(1.50-3.33),respectively.However,TCGATA and TTAACG were not consistently associated with the cirrhosis-risk HBV mutations.Conclusion:CCAACG,CCGACG,and TCAATA are inversely associated with HCC risk,possibly because they are involved in creating an immune microenvironment attenuating the generation of HCC-risk HBV mutations.TCGATA and TTAACG might predispose the polarity of immunity towards Th17 isotype related to LC.Yifan Chen Jiansheng Lin Yang Deng Wenbin Liu Zishuai Li Xinyu Zhou Shiliang Cai Rui Pu Jianhua Yin Xiaojie Tan Jun Zhao Xue Han Guangwen Cao 2022Hepatoma Research2022,8,1:2

11Flow field analyses of a porous membrane-separated,double-layered microfluidic chip for cell co-culture显示文摘Organs-on-chips composed of a porous membrane-separated,double-layered channels are used widely in elucidating the effects of cell co-culture and flow shear on biological functions.While the diversity of channel geometry and membrane permeability is applied,their quantitative correlation with flow features is still unclear.Immersed boundary methods(IBM)simulations and theoretical modelling were performed in this study.Numerical simulations showed that channel length,height and membrane permeability jointly regulated the flow features of flux,penetration velocity and wall shear stress(WSS).Increase of channel length,lower channel height or membrane permeability monotonically reduced the flow flux,velocity and WSS in upper channel before reaching a plateau.While the flow flux in lower channel monotonically increased with the increase of each factor,the WSS surprisingly exhibited a biphasic pattern with first increase and then decrease with increase of lower channel height.Moreover,the transition threshold of maximum WSS was sensitive to the channel length and membrane permeability.Theoretical modeling,integrating the transmembrane pressure difference and inlet flow flux with chip geometry and membrane permeability,was in good agreement with IBM simulations.These analyses provided theoretical bases for optimizing flow-specified chip design and evaluating flow microenvironments of in vivo tissue.Shenbao Chen Jian Xue Jinrong Hu Qihan Ding Luwen Zhou Shiliang Feng Yuhong Cui Shouqin Lu Mian Long 2020Acta Mechanica Sinica2020,36,3:1

18Formation mechanisms of reactive carbonyl species from fatty acids in dry-cured fi sh during storage in the presence of free radicals显示文摘This study aimed to better understand the changes of fatty acids in dry-cured fish during storage,and to analyze the reactive carbonyl species(RCS)formation mechanism primarily from the standpoint of oxygen-derived free radical reactions interactions.Oleic acid and linoleic acid were the predominant unsaturated fatty acids in dry-cured fish.The content of unsaturated fatty acids in dry-cured fish increased over time at 4℃,while decreased at 25℃.Singlet oxygen,superoxide anion and hydroxyl-alkyl radical levels increased with time,and more free radicals were yielded in the samples held at 25℃.Redundancy analysis revealed that hydroxyl-alkyl radicals had the greatest influence on the oxidation of lipids.Hydroxyl-alkyl radicals and singlet oxygen levels were positively correlated with 4-hydroxy-2-nonenal(HNE),malondialdehyde(MDA),peroxide value and acid value levels,but adversely to 4-hydroxy-2-hexenal(HHE)and fatty acids levels.Moreover,HNE and MDA were both inversely linked with fatty acids contents.It is possible that the intermediates of lipid oxidation undergo oxidation,cleavage and other reactions due to free radical activity,resulting in the generation of aldehyde precursors.These findings help us further characterize the lipid oxidation and RCS formation mechanism in dry-cured fish during storage.Qi Zhang Shiliang Jia Yan Bai Xuxia Zhou Yuting Ding 2021Journal of Future Foods2021,1,2:0
19Deep learning-based on-line image analysis for continuous industrial crystallization processes显示文摘In situ microscopic imaging is a useful tool in monitoring crystallization processes,including crystal nucleation,growth,aggregation and breakage,as well as possible polymorphic transition.To convert the qualitative information to be quantitative for the purpose of process optimization and control,accurate analysis of crystal images is essential.However,the accuracy of image segmentation with traditional methods is largely affected by many factors,including solid concentration and image quality.In this study,the deep learning technique using mask region-based convolutional neural network(Mask R-CNN)is investigated for the analysis of on-line images from an industrial crystallizer of 10 m^(3) operated in continuous mode with high solid concentration and overlapped particles.With detailed label points for each crystal and transfer learning technique,two models trained with 70,908 and 7,709 crystals respectively are compared for the effect of training data amount.The former model effectively segments the aggregated and overlapped crystals even at high solid concentrations.Moreover,it performs much better than the latter one and traditional multi-scale method both in terms of precision and recall,revealing the importance of large number of crystals in deep learning.Some geometrical characteristics of segmented crystals are also analyzed,involving equivalent diameter,circularity,and aspect ratio.Shiliang Zong Guangzheng Zhou Meng Li Xuezhong Wang 2023Particuology2023,,3:0
20Proximity-enabled covalent binding of IL-2 to IL-2Rα selectively activates regulatory T cells and suppresses autoimmunity显示文摘Interleukin-2(IL-2)is a pleiotropic cytokine that orchestrates bidirectional immune responses via regulatory T cells(Tregs)and effector cells,leading to paradoxical consequences.Here,we report a strategy that exploited genetic code expansion-guided incorporation of the latent bioreactive artificial amino acid fluorosulfate-L-tyrosine(FSY)into IL-2 for proximity-enabled covalent binding to IL-2Rαto selectively promote Treg activation.We found that FSY-bearing IL-2 variants,such as L72-FSY,covalently bound to IL-2Rαvia sulfur-fluoride exchange when in proximity,resulting in persistent recycling of IL-2 and selectively promoting the expansion of Tregs but not effector cells.Further assessment of L72-FSY-expanded Tregs demonstrated that L72-FSY maintained Tregs in a central memory phenotype without driving terminal differentiation,as demonstrated by simultaneously attenuated expression of lymphocyte activation gene-3(LAG-3)and enhanced expression of programmed cell death protein-1(PD-1).Subcutaneous administration of L72-FSY in murine models of pristane-induced lupus and graft-versus-host disease(GvHD)resulted in enhanced and sustained therapeutic efficacy compared with wild-type IL-2 treatment.The efficacy of L72-FSY was further improved by N-terminal PEGylation,which increased its circulatory retention for preferential and sustained effects.This proximity-enabled covalent binding strategy may accelerate the development of pleiotropic cytokines as a new class of immunomodulatory therapies.Bo Zhang Jiaqi Sun Yeshuang Yuan Dezhong Ji Yeting Sun Yudong Liu Shengjie Li Xingxing Zhu Xunyao Wu Jin Hu Qiu Xie Ling Wu Lulu Liu Boyang Cheng Yuanjie Zhang Lingjuan Jiang Lidan Zhao Fei Yu Wei Song Min Wang Yue Xu Shiliang Ma Yunyun Fei Lihe Zhang Demin Zhou Xuan Zhang 2023Signal Transduction and Targeted Therapy2023,8,2:0
