1Humoral immune response to circulating SARS-CoV-2 variants elicited by inactivated and RBD-subunit vaccines显示文摘SARS-CoV-2 variants could induce immune escape by mutations on the receptor-binding domain(RBD)and N-terminal domain(NTD).Here we report the humoral immune response to circulating SARS-CoV-2 variants,such as 501Y.V2(B.1.351),of the plasma and neutralizing antibodies(NAbs)elicited by CoronaVac(inactivated vaccine),ZF2001(RBD-subunit vaccine)and natural infection.Among 86 potent NAbs identified by high-throughput single-cell VDJ sequencing of peripheral blood mononuclear cells from vaccinees and convalescents,near half anti-RBD NAbs showed major neutralization reductions against the K417N/E484K/N501Y mutation combination,with E484K being the dominant cause.VH3-53/VH3-66 recurrent antibodies respond differently to RBD variants,and K417N compromises the majority of neutralizing activity through reduced polar contacts with complementarity determining regions.In contrast,the 242–244 deletion(242–244Δ)would abolish most neutralization activity of anti-NTD NAbs by interrupting the conformation of NTD antigenic supersite,indicating a much less diversity of anti-NTD NAbs than anti-RBD NAbs.Plasma of convalescents and CoronaVac vaccinees displayed comparable neutralization reductions against pseudo-and authentic 501Y.V2 variants,mainly caused by E484K/N501Y and 242–244Δ,with the effects being additive.Importantly,RBD-subunit vaccinees exhibit markedly higher tolerance to 501Y.V2 than convalescents,since the elicited anti-RBD NAbs display a high diversity and are unaffected by NTD mutations.Moreover,an extended gap between the third and second doses of ZF2001 leads to better neutralizing activity and tolerance to 501Y.V2 than the standard three-dose administration.Together,these results suggest that the deployment of RBD-vaccines,through a third-dose boost,may be ideal for combating SARS-CoV-2 variants when necessary,especially for those carrying mutations that disrupt the NTD supersite.Yunlong Cao Ayijiang Yisimayi Yali Bai Weijin Huang Xiaofeng Li Zhiying Zhang Tianjiao Yuan Ran An Jing Wang Tianhe Xiao Shuo Du Wenping Ma Liyang Song Yongzheng Li Xiang Li Weiliang Song Jiajing Wu Shuo Liu Xuemei Li Yonghong Zhang Bin Su Xianghua Guo Yangyang Wei Chuanping Gao Nana Zhang Yifei Zhang Yang Dou Xiaoyu Xu Rui Shi Bai Lu Ronghua Jin Yingmin Ma Chengfeng Qin Youchun Wang Yingmei Feng Junyu Xiao Xiaoliang Sunney Xie 2021Cell Research2021,31,7:12
2EVALUATION OF THE INTROGRESSED LINES AND SCREENING FOR ELITE GERMPLASM IN GOSSYPIUM显示文摘In this research, 155 cotton introgressed lines from interspecific hybridization have been col- lected for the purpose of evaluating the effects of enhancement of new upland cotton germplasm by interspecific hybridization, screening for elite germ- plasm and improving cotton breeding. Through iden- tification of various agricultural traits, we found that different wild cotton species had different capacities in terms of fiber quality, disease resistance, tolerance of abiotic stress, pest resistance and so on. SSR molecular marker technology has been used to de- tect the exotic genetic elements in interspecific hy- brids, and 25 SSR specific loci that can be classified into two groups were found among 15 pairs of SSR primers. Results also showed that 8 exotic germ- plasm (Gossypium barbadense, G. arboreum and G. thurberi, etc) had genetic transmission toward upland cotton. 3Antisense expression of Gossypium barbadense UGD6 in Arabidopsis thaliana significantly alters cell wall composition显示文摘Uridine diphosphate-glucose dehydrogenase(UGD,EC1.1.1.22 oxidizes UDP-Glc(UDP-D-glucose)to UDP-Glc A(UDP-Dglucuronate),a critical precursor of cell wall polysaccharides.Gb UGD6 from Gossypium barbadense is more highly expressed late in the elongation of cotton fibers(15 d post-anthesis(DPA))and during the stage of secondary cell wall thickening(30DPA).Subcellular localization analysis in onion epidermis revealed that fluorescently labeled Gb UGD6 protein was distributed throughout the cell membrane,as well as the nucleus and vacuoles.Examination of UGD function in Arabidopsis revealed that the antisense Gb UGD6 lines had shorter roots,deferred blossoming,compared to wild-type plants.Activities of associated enzymes were also affected by UGD reduction,and biochemical analysis of cell wall samples showed an increase in cellulose levels and a decrease in UGP-Glc A contents.The results of the present study as well as previous studies on UGD support the conclusion that UGD plays a major role in synthesizing polysaccharides synthesis in the cell wall.Jie Han Yuxin Pan Xingfen Wang Yan Zhang Zhiying Ma 2016Science China(Life Sciences)2016,59,2:4
4Two haplotype-resolved,gap-free genome assemblies for Actinidia latifolia and Actinidia chinensis shed light on the regulatory mechanisms of vitamin C and sucrose metabolism in kiwifruit显示文摘Kiwifruit is a recently domesticated horticultural fruit crop with substantial economic and nutritional value,especially because of the high content of vitamin C in its fruit.In this study,we de novo assembled two telomere-to-telomere kiwifruit genomes from Actinidia chinensis var.‘Donghong’(DH)and Actinidia latifolia‘Kuoye’(KY),with total lengths of 608327852 and 640561626 bp for 29 chromosomes,respectively.With a burst of structural variants involving inversion,translocations,and duplications within 8.39 million years,the metabolite content of DH and KY exhibited differences in saccharides,lignans,and vitamins.A regulatory ERF098 transcription factor family has expanded in KY and Actinidia eriantha,both of which have ultra-high vitamin C content.With each assembly phased into two complete haplotypes,we identified allelic variations between two sets of haplotypes,leading to protein sequence variations in 26494 and 27773 gene loci and allele-specific expression of 4687 and 12238 homozygous gene pairs.Synchronized metabolome and transcriptome changes during DH fruit development revealed the same dynamic patterns in expression levels and metabolite contents;free fatty acids and flavonols accumulated in the early stages,but sugar substances and amino acids accumulated in the late stages.The AcSWEET9b gene that exhibits allelic dominance was further identified to positively correlate with high sucrose content in fruit.Compared with wild varieties and other Actinidia species,AcSWEET9b promoters were selected in red-flesh kiwifruits that have increased fruit sucrose content,providing a possible explanation on why red-flesh kiwifruits are sweeter.Collectively,these two gap-free kiwifruit genomes provide a valuable genetic resource for investigating domestication mechanisms and genome-based breeding of kiwifruit.Xue Han Yilin Zhang Qiong Zhang Ni Ma Xiaoying Liu Wenjing Tao Zhiying Lou Caihong Zhong Xing Wang Deng Dawei Li Hang He 2023Molecular Plant2023,16,2:3

6The G-protein α subunit GhGPA positively regulates Gossypium hirsutum resistance to Verticillium dahliae via induction of SA and JA signaling pathways and ROS accumulation显示文摘Verticillium wilt, a devastating disease in cotton caused by Verticillium dahliae, reduces cotton quality and yield. Heterotrimeric GTP-binding proteins, consisting of Ga, Gb, and Gc subunits, transducers of receptor signaling, function in a wide range of biological events. However, the function of Ga proteins in the regulation of defense responses in plants is largely unexplored, except for a few reports on model species. In the present study, a cotton G-protein a-subunit-encoding gene(GhGPA) was isolated from Verticillium wilt-resistant Gossypium hirsutum(upland cotton) cv. ND601. GhGPA transcription was up-regulated under V. dahliae stress, with higher expression in tolerant than in susceptible cotton cultivars.Subcellular localization revealed GhGPA to be located in the plasma membrane. GhGPA shows high(85.0%) identity with Arabidopsis AT2 G26300(AtGPA1), and AtGPA1 gpa1-4 mutants displayed susceptibility to V. dahliae. Ectopic expression of GhGPA successfully restored the resistance of Arabidopsis gpa1-4 mutants to Verticillium wilt and made them more resistant than the wild type. Overexpression of GhGPA in Arabidopsis markedly increased the resistance and resulted in dramatic up-regulation of pathogenesis-related(PR) genes and increased in H2 O2 accumulation and salicylic acid(SA) and jasmonic acid(JA) contents. However, suppressing GhGPA expression via virus-induced gene silencing(VIGS)increased susceptibility to Verticillium wilt, down-regulated the expression of PR and marker genes in SA and JA signaling pathways, and reduced H2 O2 content. The contents of SA and JA in Arabidopsis gpa1-4 and VIGS cotton were lower than those in the wild type and empty-vector control. However,GhGPA-overexpressing Arabidopsis contained more SA and JA than the wild type when inoculated with V. dahliae. Thus, GhGPA plays a vital role in Verticillium wilt resistance by inducing SA and JA signaling pathways and regulating the production of reactive oxygen species. 7Variation of the Vaginal Microbiome During and After Pregnancy in Chinese Women显示文摘A comprehensive profiling of the vaginal microbial communities and their variability enables an accurate description of the microbiome in women.However,there is a lack of studies available on Chinese women.In the present study,the composition of the vaginal microbiota during pregnancy and the 6-week postpartum period of 454 Chinese women was characterized by sequencing the V3-V4 region of the 16S ribosomal RNA(rRNA)gene.The vaginal microbiome showed variations during pregnancy and the postpartum period based on the abortion history,hypertensive disorders,delivery mode,and maternal age.Co-variation of 22 bacterial taxa,including the Lactobacillus genus and two of its species,may account for the common characteristics of the vaginal microbiome under scenarios of different medical histories and pregnancy outcomes.In contrast,discriminant bacterial species were significantly different between women who had preterm birth(PTB)with and without premature rupture of membranes(PROM),and the community state type(CST)IV-A without any predominant Lactobacillus species in the microbiota was more prevalent during pregnancy in the PROM-PTB cases,suggesting that specific bacterial species could be considered to distinguish between different types of PTB.By providing data on Chinese women,this study will enrich the knowledge of the human microbiome and contribute to a better understanding of the association between the vaginal microbiome and reproductive health.Xiaoai Zhang Qingzhi Zhai Jinfeng Wang Xiuling Ma Bo Xing Hang Fan Zhiying Gao Fangqing Zhao Wei Liu 2022Genomics, Proteomics & Bioinformatics2022,20,2:2

11Construction of a bacterial artificial chromosome library for Gossypium herbaceum var. africanum显示文摘Gossypium herbaceum var. africanum is the only wild cotton species within the cultivated diploid G. herbaceum. As the A sub-genome donor of tetraploid cotton, it is characterized by its resistance to insects, diseases, and other adversities. We have constructed the first bacterial artificial chromosome library (BAC) for G. herbaceum var. africanum. With high quality and broad coverage, this library includes 75000 clones, with an average insert size of about 115 kb and fewer than 4% empty clones. Our library is approximately five-fold the size of the A-genome (1667 Mb) and it provides 99.3% probability for isolating genes of interest or their sequences. Using nine SSR markers that are located on five different chromosomes and linked with resistance to Verticillium wilt, seven of nine could amplify the 40 superpools and got 1-14 hits. 12Mining cotton fiber strength candidate genes based on transcriptome mapping显示文摘Cotton fiber strength is mainly determined during the secondary cell wall (SCW) thickening stage. In 24―25 days post anthesis (DPA) of SCW thickening stage, cDNA-amplified fragment length polymorphism (AFLP) was carried out to construct fiber transcriptome groups. Based on these groups, cotton fiber strength candidate genes were detected by composite interval mapping (CIM) through quantitative trait locus (QTL) scanning. The mapping population was the interspecific backcross BC1 of Gossypium hirsutum × G. barbadense. One hundred and fifteen BC1 plants were used for group construction with 102 qualified absence/presence polymorphic transcript-derived fragments (TDFs) from G. barbadense, and 78 TDFs were assigned into eight transcriptome groups that gave a total length of 462.63 centimorgans (cM). Two significant QTLs, FS1 and FS2, were detected and explained 16.08% and 15.87% of fiber strength variance, respectively. Of the six TDFs co-segregating with FS1 and FS2, except one encoding an unknown protein, five targeted putative phosphatidylinositol kinase, trehalose-6 phosphate synthase, MADS transcription factor, cellulose synthase-like protein and phenylalanine ammonia lyase, respectively.
