Genome-wide identification of agronomically important genes in outcrossing crops using OutcrossSeq显示文摘Many important crops(e.g.,tuber,root,and tree crops)are cross-pollinating.For these crops,no inbred lines are available for genetic study and breeding because they are self-incompatible,clonally propagated,or have a long generation time, making the identification of agronomically important genes difficult, particularly in crops with a complex autopolyploid genome. In this study,we developed a method,OutcrossSeq,for mapping agronomically important loci in outcrossing crops based on whole-genome low-coverage resequencing of a large genetic population, and designed three computation algorithms in OutcrossSeq for different types of outcrossing populations. We applied OutcrossSeq to a tuberous root crop(sweet potato, autopolyploid),a tree crop(walnut tree, highly heterozygous diploid),and hybrid crops(double-cross populations)to generate high-density genotype maps for the outcrossing populations, which enable precise identification of genomic loci underlying important agronomic traits.Candidate causative genes at these loci were detected based on functional clues.Taken together, our results indicate that OutcrossSeq is a robust and powerful method for identifying agronomically important genes in heterozygous species, including polyploids,in a cost-efficient way.The OutcrossSeq software and its instruction manual are available for downloading at www.xhhuanglab.cn/tool/OutcrossSeq.html. | Mengjiao Chen Weijuan Fan Feiyang Ji Hua Hua Jie Liu Mengxiao Yan Qingguo Ma Jiongjiong Fan Qin Wang Shufeng Zhang Guiling Liu Zhe Sun Changgeng Tian Fengling Zhao Jianli Zheng Qi Zhang Jiaxin Chen Jie Qiu Xin Wei Ziru Chen Peng Zhang Dong Pei Jun Yang Xuehui Huang | 2021 | Molecular Plant2021,14,4: | 4
Association of assisted reproductive technology, germline de novo mutations and congenital heart defects in a prospective birth cohort study显示文摘Emerging evidence suggests that children conceived through assisted reproductive technology(ART)have a higher risk of congenital heart defects(CHDs)even when there is no family history.De novo mutation(DNM)is a well-known cause of sporadic congenital diseases;however, whether ART procedures increase the number of germline DNM(gDNM)has not yet been well studied. Here,we performed whole-genome sequencing of 1137 individuals from 160 families conceived through ART and 205 families conceived spontaneously.Children conceived via ART carried 4.59 more gDNMs than children conceived spontaneously, including 332 paternal and 1.26 maternal DNMs,after correcting for parental age at conception, cigarette smoking, alcohol drinking, and exercise behaviors.Paternal DNMs in offspring conceived via ART are characterized by C>T substitutions at CpG sites, which potentially affect protein-coding genes and are significantly associated with the increased risk of CHD.In addition, the accumulation of non-coding functional mutations was independently associated with CHD and 87.9% of the mutations were originated from the father.Among ART offspring, infertility of the father was associated with elevated paternal DNMs;usage of both recombinant and urinary follicle-stimulating hormone and high-dosage human chorionic gonadotropin trigger was associated with an increase of maternal DNMs.In sum,the increased gDNMs in offspring conceived by ART were primarily originated from fathers, indicating that ART itself may not be a major reason for the accumulation of gDNMs.Our findings emphasize the importance of evaluating the germline status of the fathers in families with the use of ART. | Cheng Wang Hong Lv Xiufeng Ling Hong Li Feiyang Diao Juncheng Dai Jiangbo Du Ting Chen Qi Xi Yang Zhao Kun Zhou Bo Xu Xiumei Han Xiaoyu Liu Meijuan Peng Congcong Chen Shiyao Tao Lei Huang Cong Liu Mingyang Wen Yangqian Jiang Tao Jiang Chuncheng Lu Wei Wu Di Wu Minjian Chen Yuan Lin Xuejiang Guo Ran Huo Jiayin Liu Hongxia Ma Guangfu Jin Yankai Xia Jiahao Sha Hongbing Shen Zhibin Hu | 2021 | Cell Research2021,31,8: | 2
Effects of mixture inhomogeneity and combustion temperature on soot surface activity and soot formation in diesel engines显示文摘The soot surface growth plays significant role on the soot mass accumulation, which starts with H(hydrogen)atom abstraction forming activated soot surface sites, and is followed by the acetylene addition process. In this study, the effect of the mixture inhomogeneity and combustion temperature on the soot surface activity and soot formation was investigated by developing a new multi-step phenomenological(MSP)soot model of diesel engines.A new detailed soot surface growth mechanism was proposed by correlation analysis of combustion parameters with soot formation. The inhomogeneity coefficient of soot surface activityαCH and the specific rate of soot surface growth R CH were derived to highlight the effect of inhomogeneity of mixture and combustion temperature on soot formation. The predicted diesel engine-out soot agreed well with experimental findings in wide ranges of combustion conditions. In the case of lower engine load with single fuel injection and higher EGR(exhaust gas recirculation)rate,it had quiet homogeneous mixtures before ignition when the combustion temperature dominated the soot surface activity. At medium engine load with multi-pulse fuel injections,it got mixture slightly stratified before ignition and revealed that the mixture inhomogeneity became more dominated on soot surface activity than the combustion temperature. An increased soot surface activity led to increased soot emission.Under the full engine loads with single fuel injection but quite high boost pressure over 0.4 MPa,it led to the combustion conditions of higher mixture density and higher mixture heat capacity, which benefits the mixture homogeneity. The decay rate of soot surface activity became lower due to the decreased combustion temperature and the soot surface activity decreased due to improved mixture homogeneity. In addition, the lowered intake oxygen concentration due to usage of EGR played a role to lower the specific rate of soot surface growth R CH,but to increase the soot surface activityαCH. | ZHAO FeiYang YU WenBin PEI YiQiang SU WanHua | 2014 | Science China(Technological Sciences)2014,57,3: | 1
Influence factor of diesel soot formation in diesel engine combustion predicted by multistep soot model with highlight in soot surface activity显示文摘As more strict regulations on soot emission with increasing emphasis on the emitted soot particle size have been imposed, diesel engine partially premixed combustion had been proven to achieve ultra-low NOx and soot emissions with high thermal efficiency simultaneously, by synergy control of mixing and chemical parameters. It calls for further study in the effect of combustion boundaries on soot formation. In this study, soot formation characteristic was investigated by CFD code coupled with reduced n-heptane model and improved multistep soot model. History of acetylene, which is taken as the main species of PAH formation and soot surface growth, plays more important roles on soot prediction. The revised parameter of fraction of active sites aCHwas introduced as the indicator of soot surface activity in diesel soot formation. The effects of combustion boundaries on soot surface activity and soot surface growth were explored in this study. When the mixture was quite homogeneous, lowered combustion temperature was the main factor for reduced soot formation due to the lowered specific surface growth rate RCH, in spite of aCHincreasing slightly due to the slowed decay rate of surface activity. As the inhomogeneity of the mixture was increased, more unburned hydrocarbons were produced, promoting the formation of acetylene and soot surface activity. It was the dominated reason for higher soot surface growth rate, resulted worsened engine-out soot. In addition, residual of CO in later combustion phase impeded the re-oxidation of soot. | Feiyang Zhao Wenbin Yu Yiqiang Pei Wanhua Su | 2014 | Chinese Science Bulletin2014,59,11: | 1

Feasibility and physics potential of detecting ^(8)B solar neutrinos at JUNO显示文摘The Jiangmen Underground Neutrino Observatory(JUNO)features a 20 kt multi-purpose underground liquid scintillator sphere as its main detector. Some of JUNO's features make it an excellent location for^8B solar neutrino measurements, such as its low-energy threshold, high energy resolution compared with water Cherenkov detectors, and much larger target mass compared with previous liquid scintillator detectors. In this paper,we present a comprehensive assessment of JUNO's potential for detecting^8B solar neutrinos via the neutrino-electron elastic scattering process.A reduced 2 MeV threshold for the recoil electron energy is found to be achievable, assuming that the intrinsic radioactive background^(238)U and^(232)Th in the liquid scintillator can be controlled to 10^(-17)g/g.With ten years of data acquisition, approximately 60,000 signal and 30,000 background events are expected. This large sample will enable an examination of the distortion of the recoil electron spectrum that is dominated by the neutrino flavor transformation in the dense solar matter, which will shed new light on the inconsistency between the measured electron spectra and the predictions of the standard three-flavor neutrino oscillation framework.IfDelta m^(2)_(21)=4.8times10^(-5);(7.5times10^(-5))eV^(2),JUNO can provide evidence of neutrino oscillation in the Earth at approximately the 3sigma(2sigma)level by measuring the non-zero signal rate variation with respect to the solar zenith angle. Moreover,JUNO can simultaneously measureDelta m^2_(21)using^8B solar neutrinos to a precision of 20% or better, depending on the central value, and to sub-percent precision using reactor antineutrinos.A comparison of these two measurements from the same detector will help understand the current mild inconsistency between the value of Delta m^2_(21)reported by solar neutrino experiments and the KamLAND experiment. | 7 | Parameterization Method of Wind Drift Factor Based on Deep Learning in the Oil Spill Model显示文摘Oil spill prediction is critical for reducing the detrimental impact of oil spills on marine ecosystems, and the wind strong-ly influences the performance of oil spill models. However, the wind drift factor is assumed to be constant or parameterized by linear regression and other methods in existing studies, which may limit the accuracy of the oil spill simulation.A parameterization method for wind drift factor(PMOWDF)based on deep learning, which can effectively extract the time-varying characteristics on a regional scale,is proposed in this paper. The method was adopted to forecast the oil spill in the East China Sea.The discrepancies between predicted positions and actual measurement locations of the drifters are obtained using seasonal statistical analysis. Results reveal that PMOWDF can improve the accuracy of oil spill simulation compared with the traditional method.Furthermore, the parameteriza-tion method is validated with satellite observations of the Sanchi oil spill in 2018. | YU Fangjie GU Feiyang ZHAO Yang HU Huimin ZHANG Xiaodong ZHUANG Zhiyuan CHEN Ge | 2023 | Journal of Ocean University of China2023,22,6: | 0
Soluble triarylamine functionalized symmetric viologen for all-solid-state electrochromic supercapacitors显示文摘Electrochromic supercapacitors have drawn enormous attention due to their ability to monitor the charge and discharge processes through color changes of electroactive materials. However, there are few work on small organic molecules as active materials for all-solid-state electrochromic supercapacitors.Herein,we reported two novel multifunctional symmetric viologens(TPA-bpy and CZ-bpy),which showed different solvatochromic, electrochromic, electroluminochromic and energy storage behaviors despite their similar chemical structures. The different performances between these two viologens were attributed to the difference in the intramolecular charge transfer capability and the solubility in organic solvents.Devices containing TPA-bpy displayed faster response time and higher coloration efficiency due to the introduction of packing-disruptive and three-dimensional triarylamine groups. Moreover, devices containing TPA-bpy also showed energy storage characteristics with an obvious color change from purple to yellow. It showed a wide voltage window(2.0 V),long discharge time(230.3 s at 0.01 mA cm−2),and excellent cycling stability with 90%capacitance retention after 6,000 cycles. The work provides a new and convenient strategy towards the development of novel electrochromic capacitive materials. | Yanling Zhuang Weiwei Zhao Longlu Wang Feiyang Li Weikang Wang Shujuan Liu Wei Huang Qiang Zhao | 2020 | Science China Chemistry2020,63,11: | 0
Human menstrual blood-derived stem cells alleviate autoimmune hepatitis via JNK/MAPK signaling pathway in vivo and in vitro显示文摘Autoimmune hepatitis(AIH)is a severe globally distributed liver disease that could occur at any age.Human menstrual blood-derived stem cells(MenSCs)have shown therapeutic effect in acute lung injury and liver failure. However, their role in the curative effect of AIH remains unclear. Here,a classic AIH mouse model was constructed through intravenous injection with concanavalin A(Con A).MenSCs were intravenously injected while Con A injection in the treatment groups. The results showed that the mortality by Con A injection was significantly decreased by MenSCs treatment and liver function tests and histological analysis were also ameliorated. The results of phosphoproteomic analysis and RNA-seq revealed that MenSCs improved AIH,mainly by apoptosis and c-Jun N-terminal kinase/mitogen-activated protein signaling pathways.Apoptosis analysis demonstrated that the protein expression of cleaved caspase 3 was increased by Con A injection and reduced by MenSCs transplantation, consistent with the TUNEL staining results. An AML12 co-culture system and JNK inhibitor(SP600125)were used to verify the JNK/MAPK and apoptosis signaling pathways. These findings suggested that MenSCs could be a promising strategy for AIH. | Fen Zhang Lanlan Xiao Ya Yang Menghao Zhou Yalei Zhao Zhongyang Xie Xiaoxi Ouyang Feiyang Ji Shima Tang Lanjuan Li | 2023 | Frontiers of Medicine2023,17,3: | 0
A progress review of practical soot modelling development in diesel engine combustion显示文摘Great efforts have been made over the last few decades in understanding of the mechanisms and phenomenology of soot formation and burnout in combustion systems. In this paper, theoretical advances in modelling soot formation and oxidation under engine circumstance are surveyed based on the published works, particularly focus on the practical soot modelling coupled with engine computational fluid dynamics(CFD)numerical studies. The types of soot models can be divided up into three main groups:empirical,semi-empirical and detailed soot model. With the development of computing technology and increasingly comprehensive soot fundamental knowledge, the semi-empirical phenomenological soot model with major generic processes of soot formation was proposed, which is one of the most extensively investigated soot models in recent years. It is highlighted with solving mathematical equations to get soot particle number density, soot volume and mass fraction. When coupled with fuel chemistry, the detailed soot model seeks to predict soot characteristics based on molecule structure, bringing further insight of the soot evolution and transient behavior of soot-relevant species. Therefore, the sooting tendency from engine combustion fueled with alternative and oxygenated fuels are able to be further explored, which is conductive to propose new engine technologies for soot mitigation and future fuel strategy. | Feiyang Zhao Wenming Yang Wenbin Yu | 2020 | Journal of Traffic and Transportation Engineering(English Edition)2020,7,3: | 0
Correction of Time-varying PMU Phase Angle Deviation with Unknown Transmission Line Parameters显示文摘Phasor measurement units(PMUs)provide useful data for real-time monitoring of the smart grid. However, there may be time-varying deviation in phase angle differences(PADs)between both ends of the transmission line(TL),which may deteriorate application performance based on PMUs.To address that, this paper proposes two robust methods of correcting time-varying PAD deviation with unknown parameters of TL(ParTL).First, the phenomena of time-varying PAD deviation observed from field PMU data are presented. Two general formulations for PAD estimation are then established. To simplify the formulations, estimation of PADs is converted into the optimal problem with a single ParTL as the variable, yielding a linear estimation of PADs.The latter is used by second-order Taylor series expansion to estimate PADs accurately. To reduce the impact of possible abnormal amplitude data in field data, the IGG(Institute of Geodesy&Geophysics,Chinese Academy of Sciences)weighting function is adopted. Results using both simulated and field data verify the effectiveness and robustness of the proposed methods. | Ancheng Xue He Kong Feiyang Xu Junbo Zhao Naichao Chang Joe H.Chow Haiyan Hong | 2023 | CSEE Journal of Power and Energy Systems2023,9,1: | 0
